Regulation of methylotrophy in Paracoccus denitrificans.

Paracoccus denitrificans is a long-established model organism for studies of methylotrophy, the use of one-carbon compounds as sources of energy and carbon. P. denitrificans can use methanol and methylamine as growth substrates, oxidizing both to formaldehyde in the periplasm. Formaldehyde is oxidized to formate and then to carbon dioxide, which is assimilated into biomass via the Calvin cycle. Genes required for the oxidation of methanol, methylamine, formaldehyde and formate are typically expressed only under methylotrophic conditions or during growth on multi-carbon substrates (such as chol

The structure of Paracoccus denitrificans cytochrome c550.

The crystal structure of Paracoccus (formerly Micrococcus) denitrificans cytochrome c550 has been solved by x-ray diffraction to a resolution of 2.45 A. In both amino acid sequence and molecular structure it is evolutionarily homologous with mitochondrial cytochrome c from eukaryotes and photosynthetic cytochrome c2 from purple non-sulfur bacteria. All of these cytochromes c have the same basic folding pattern, with surface insertions of extra amino acids in c550. Various strains of c2 have all, some, or none of the extra insertions observed in c550. The hydrophobic heme environment, position

Choline degradation in Paracoccus denitrificans: identification of sources of formaldehyde.

Paracoccus denitrificans is a facultative methylotroph that can grow on methanol and methylamine as sole sources of carbon and energy. Both are oxidized to formaldehyde and then to formate, so growth on C1 substrates induces the expression of genes encoding enzymes required for the oxidation of formaldehyde and formate. This induction involves a histidine kinase response regulator pair (FlhSR) that is likely triggered by formaldehyde. Catabolism of some complex organic substrates (e.g., choline and L-proline betaine) also generates formaldehyde. Thus, flhS and flhR mutants that fail to induce

Biodegradation of isopropanol by a solvent-tolerant Paracoccus denitrificans strain.

The biodegradation of high concentration isopropanol (2-propanol, IPA) at 16 g/L was investigated by a solvent-tolerant strain of bacteria identified as Paracoccus denitrificans for the first time by 16S rDNA gene sequencing. The strain P. denitrificans GH3 was able to utilize the high concentration of IPA as the sole carbon source within a minimal salts medium with a cell density of 1.5×10(8) cells/mL. The optimal conditions were found as follows: initial pH 7.0, incubation temperature 30°C, with IPA concentration 8 g/L. Under the optimal conditions, strain GH3 utilized 90.3% of IPA in 7 days

Spectroscopic characterization of cytochrome c peroxidase from Paracoccus denitrificans.

The cytochrome c peroxidase of Paracoccus denitrificans is similar to the well-studied enzyme from Pseudomonas aeruginosa. Like the Pseudomonas enzyme, the Paracoccus peroxidase contains two haem c groups, one high potential and one low potential. The high-potential haem acts as a source of the second electron for H2O2 reduction, and the low-potential haem acts as a peroxidatic centre. Reduction with ascorbate of the high-potential haem of the Paracoccus enzyme results in a switch of the low-potential haem to a high-spin state, as shown by visible and n.m.r. spectroscopy. This high-spin haem o

Paracoccus contaminans sp. nov., isolated from a contaminated water microcosm.

A beige-pigmented, oxidase-positive bacterial strain (WPAn02T), isolated as a presumably airborne contaminant of an axenic bacterial microcosm, was studied using a polyphasic taxonomic approach. Cells of the isolate were coccoid and stained Gram-negative. A comparison of the 16S rRNA gene sequence of strain WPAn02T with sequences of type strains of the most closely related species of the genus Paracoccus showed highest sequence similarities to Paracoccus chinensis (97.7 %), Paracoccus marinus (97.1 %), Paracoccus niistensis (97.4 %) and 'Paracoccus zhejiangensis' (97.0 %). 16S rRNA gene sequen

Purification and characterization of NADH dehydrogenase complex from Paracoccus denitrificans.

An NADH dehydrogenase complex was isolated from the plasma membranes of aerobically grown Paracoccus denitrificans cells by extraction with NaBr and purification on an NAD-agarose column. The NADH-ubiquinone-1 reductase activity of the isolated NADH dehydrogenase complex was about 10 times higher than that of the NaBr extract. The preparation was composed of 10 (6 major and 4 minor) unlike polypeptides, and lacked identifiable components and activities characteristic of other enzyme complexes of the oxidative phosphorylation system. The purified enzyme contained noncovalently bound FMN, nonhem

Exploring new approaches to enhance polyhydroxybutyrate accumulation in Paracoccus denitrificans.

The bacterium Paracoccus denitrificans was investigated for polyhydroxybutyrate (PHB) production on eight organic carbon substrates. Aerobic cultivation on crotonate resulted in the most significant PHB accumulation. Additionally, PHB production on butyrate increased with an addition of HCO₃⁻ to the mineral medium. Based on the substrate specificity of the cell fraction and the results of the reverse transcription quantitative real-time polymerase chain reaction (RT-qPCR) for the related gene, it is likely that butyrate and crotonate activations are catalyzed by propionyl-CoA synthetase. Poten

The antianxiety-like effect of astaxanthin extracted from Paracoccus carotinifaciens.

Astaxanthin is a red carotenoid pigment and is widely found in living organisms. Astaxanthin has a potent antioxidative ability and has been reported as having various biological effects on the central nerve system, such as a protective effect against ischemia/reperfusion injury and improvement in cognitive function. In this study, to investigate the effects of astaxanthin on anxiety and depression, we performed some behavioral trials including the elevated plus maze test, hole-board test, forced swim test, and tail suspension test. Astaxanthin (100 and 300 mg/kg/day for 10 days, p.o.) signifi

Paracoccus yeei as a cause of peritoneal dialysis peritonitis in the United Kingdom.

INTRODUCTION: Paracoccus yeei is a Gram-negative coccobacilli which is often an environmental organism. However, infection of patients usually with underlying immunosuppression has been described in the last decades, mainly due to the emergence of diagnostic molecular methods. CASE PRESENTATION: We describe here a case of P. yeei peritonitis in a patient undergoing peritoneal dialysis. Turbidity of the peritoneal dialysate was the sole clinical manifestation. Inflammatory markers were not raised. A peritoneal fluid specimen showed increased white-cell count, but no organisms were seen on Gram

INDISIM-Paracoccus, an individual-based and thermodynamic model for a denitrifying bacterium.

We have developed an individual-based model for denitrifying bacteria. The model, called INDISIM-Paracoccus, embeds a thermodynamic model for bacterial yield prediction inside the individual-based model INDISIM, and is designed to simulate the bacterial cell population behavior and the product dynamics within the culture. The INDISIM-Paracoccus model assumes a culture medium containing succinate as a carbon source, ammonium as a nitrogen source and various electron acceptors such as oxygen, nitrate, nitrite, nitric oxide and nitrous oxide to simulate in continuous or batch culture the differen

Nitrate levels modulate the abundance of Paracoccus sp. in a biofilm community.

Conditions required to enhance a particular species efficient in degradative capabilities is very useful in wastewater treatment processes. Paracoccus sp. is known to efficiently reduce nitrogen oxides (NOx) due to the branched denitrification pathway. Individual-based simulations showed that the relative fitness of Paracoccus sp. to Pseudomonas sp. increased significantly with nitrate levels above 5 mM. Spatial structure of the biofilm showed substantially less nitrite levels in the areas of Paracoccus sp. dominance. The simulation was validated in a laboratory reactor harboring biofilm commu

Genome-scale metabolic model of the versatile bacterium Paracoccus denitrificans Pd1222.

A genome scale metabolic model of the bacterium Paracoccus denitrificans has been constructed. The model containing 972 metabolic genes, 1,371 reactions, and 1,388 unique metabolites has been reconstructed. The model was used to carry out quantitative predictions of biomass yields on 10 different carbon sources under aerobic conditions. Yields on C1 compounds suggest that formate is oxidized by a formate dehydrogenase O, which uses ubiquinone as redox co-factor. The model also predicted the threshold methanol/mannitol uptake ratio, above which ribulose biphosphate carboxylase has to be express

Biodegradation efficiency and mechanism of erythromycin degradation by Paracoccus versutus W7.

Continuous and excessive usage of erythromycin results in serious environmental pollution and presents a health risk to humans. Biological treatment is considered as an efficient and economical method to remove it from the environment. In this study, a novel erythromycin-degrading bacterial strain, W7, isolated from sewage sludge was identified as Paracoccus versutus. Strain W7 degraded 58.5% of 50 mg/L erythromycin in 72 h under the optimal conditions of 35 °C, pH 7.0, and 0.1% sodium citrate with yeast powder in mineral salt medium. It completely eliminated erythromycin from erythromycin fer

The metabolic impact of extracellular nitrite on aerobic metabolism of Paracoccus denitrificans.

Nitrite, in equilibrium with free nitrous acid (FNA), can inhibit both aerobic and anaerobic growth of microbial communities through bactericidal activities that have considerable potential for control of microbial growth in a range of water systems. There has been much focus on the effect of nitrite/FNA on anaerobic metabolism and so, to enhance understanding of the metabolic impact of nitrite/FNA on aerobic metabolism, a study was undertaken with a model denitrifying bacterium Paracoccus denitrificans PD1222. Extracellular nitrite inhibits aerobic growth of P. denitrificans in a pH-dependent
