Environmental superbugs: The case study of Pedobacter spp.

The environment is one of the main reservoirs of antibiotic resistance genes (ARGs) but multidrug resistant (MDR) environmental isolates are barely characterised. As suggested by the name, Pedobacter species have been predominantly isolated from soils, but are also recovered from water (including drinking water), chilled food, fish, compost, sludge, glaciers and other extreme environments. The susceptibility phenotype of Pedobacter lusitanus NL19 (isolated from a deactivated uranium mine), its closely related species and the genus type strain were investigated. All strains are MDR bacteria, re

Bacteroidetes can be a rich source of novel lanthipeptides: The case study of Pedobacter lusitanus.

Lanthipeptides are intriguing peptides known since 1928, the year of penicillin's discovery. At that time, they were known as lantibiotics due to their (methyl)lanthionine amino acids and antibacterial activity. Their body of knowledge expanded tremendously over the last few years. Our analysis reveals that Bacteroidetes has a high state of clusters encoding the biosynthesis of class I lanthipeptides. We show that some strains of Pedobacter have a number of LanBs/genome comparable to that of some Actinobacteria. The case study selected was Pedobacter lusitanus NL19. Its clusters identified enc

Nitrogen source as a modulator of the metabolic activity of Pedobacter lusitanus NL19: a transcriptomic approach.

Secondary metabolites (SMs) are compounds with relevant biological activities. Their production under laboratory conditions, especially in broth, is still challenging. An example is the pedopeptins, which are nonribosomal peptides active against some bacteria listed by the WHO for which new antibiotics are urgently needed. Their biosynthesis is inhibited by high concentrations of peptone from casein (PC) in tryptic soy broth (TSB), and we applied a RNA-seq approach to identify Pedobacter lusitanus NL19 cellular pathways modulated by this condition. Results were validated by qPCR and revealed 2

Duganella paludis sp. nov. and Pedobacter jaeyakensis sp. nov., isolated from the wetland fresh water.

Two bacterial strains, PWIR1ᵀ and PWIIR3ᵀ, were isolated from freshwater collected from a wetland and characterized using a polyphasic taxonomic approach. Phylogenetic analysis based on 16S rRNA gene sequences and whole-genome comparisons showed that strain PWIR1ᵀ is affiliated with the genus Duganella, whereas strain PWIIR3ᵀ belongs to the genus Pedobacter. The genome sizes were 6.79 Mb with a G + C content of 63.5% for PWIR1ᵀ and 4.41 Mb with a G + C content of 40.5% for PWIIR3ᵀ. Genome analyses revealed genes potentially involved in diverse metabolic functions in wetland environments, inclu

Structural Analysis of Class I Lanthipeptides from Pedobacter lusitanus NL19 Reveals an Unusual Ring Pattern.

Lanthipeptides are ribosomally synthesized and post-translationally modified peptide natural products characterized by the presence of lanthionine and methyllanthionine cross-linked amino acids formed by dehydration of Ser/Thr residues followed by conjugate addition of Cys to the resulting dehydroamino acids. Class I lanthipeptide dehydratases utilize glutamyl-tRNAGlu as a cosubstrate to glutamylate Ser/Thr followed by glutamate elimination. A vast majority of lanthipeptides identified from class I synthase systems have been from Gram-positive bacteria. Herein, we report the heterologous expre

Whole genome sequencing and antibiotic diffusion assays, provide new insight on drug resistance in the genus Pedobacter.

A total of four strains of the 'environmental superbug' Pedobacter isolated from sludge produced at Norwegian drinking water treatment plants, were characterized by whole genome sequencing and antibiotic susceptibility assays. As with previous studies on members of this genus, we found that the isolates were multi-drug resistant, and that this resistance included clinically important beta-lactams, aminoglycosides and the fluoroquinolone ciprofloxacin. Using the minION sequencing platform (Oxford Nanopore Technologies) combined with HiSeq PE150 Illumina sequencing data, the four isolates were a

Functional Characterization of a Novel Flavonoid O-methyltransferase From Polar Pedobacter sp. PAMC26386 and Bioactivity Assessment of Flavonoids.

Flavonoid O-methyltransferases (OMTs) catalyze the methylation of flavonoid hydroxyl groups, enhancing structural diversity and biological activity. In this study, we identified and characterized a novel Class I flavonoid OMT from the Antarctic bacterium Pedobacter sp. PAMC26386. Despite originating from a cold-adapted organism, the enzyme exhibited high catalytic activity at 55 °C and a strong preference for Co²⁺ as a cofactor. Sequence and phylogenetic analyses confirmed its classification as a flavonoid-specific OMT and revealed conserved motifs for S-adenosyl-L-methionine (SAM) binding and

Production of cadmium sulfide quantum dots by the lithobiontic Antarctic strain Pedobacter sp. UYP1 and their application as photosensitizer in solar cells.

BACKGROUND: Microbes are present in almost every environment on Earth, even in those with extreme environmental conditions such as Antarctica, where rocks may represent the main refuge for life. Lithobiontic communities are composed of microorganisms capable of colonizing rocks and, as it is a not so well studied bacterial community, they may represent a very interesting source of diversity and functional traits with potential for biotechnological applications. In this work we analyzed the ability of Antarctic lithobiontic bacterium to synthesize cadmium sulfide quantum dots (CdS QDs) and thei

Effects of sulfonamide on water remediation by aquatic plants: Insight from toxicological responses.

Overuse of antibiotics such as sulfonamide (SA) has led to their excess existence in water environment, which would threaten water ecological security and human health. In this study, the resistance of three plants to SA was systematically studied. The relative growth rate (RGR) of Pistia stratiotes L. remained around 55 % without significant changes when the SA concentration increased from 0 to 30 mg/L, which in Canna indica L. and Eichhornia crassipes has significant decrease, showing the best resistance of Pistia stratiotes L. to SA stress This property will be beneficial for relieving SA t

Bacterial diversity and community along the succession of biological soil crusts in the Gurbantunggut Desert, Northern China.

Biological soil crusts (BSCs) are common and play critical roles in semi-arid and arid ecosystems. Bacteria, as an important community in BSCs, play critical roles in biochemical processes. However, how bacterial diversity and community change in different successional stages of BSCs is still unknown. We used 454 pyrosequencing of 16S rRNA to investigate the bacterial composition and community, and the relationships between bacterial composition and environmental factors were also explored. In different successional stages of BSCs, the number of bacteria operational taxonomic units (OTUs) dete

Functional characterization of a 3-O-sulfate tolerant heparin lyase from Bacteroides eggerthii.

Heparin is a sulfated glycosaminoglycan, and the most used pharmaceutical anticoagulant worldwide. Heparin is isolated primarily from porcine sources, and possesses a complex variable structure, wherein anticoagulant activity is principally derived from the pentasaccharide GlcNS6S-GlcA-GlcNS3S6S-IdoA2S-GlcNS6S (AGA*IA) motif, containing an infrequent 3-O-sulfated glucosamine that enhances antithrombin stabilization. Pedobacter heparinus heparin lyases are currently widely employed for characterization of heparin and its derivatives, but have limited activity near regions of 3-O-sulfation, hind

Sphingomonas sp. KT-1 PahZ2 Structure Reveals a Role for Conformational Dynamics in Peptide Bond Hydrolysis.

Poly(aspartic acid) (PAA) is a common water-soluble polycarboxylate used in a broad range of applications. PAA biodegradation and environmental assimilation were first identified in river water bacterial strains, Sphingomonas sp. KT-1 and Pedobacter sp. KP-2. Within Sphingomonas sp. KT-1, PahZ1KT-1 cleaves β-amide linkages to oligo(aspartic acid) and then is degraded by PahZ2KT-1. Recently, we reported the first structure for PahZ1KT-1. Here, we report novel structures for PahZ2KT-1 bound to either Gd3+/Sm3+ or Zn2+ cations in a dimeric state consistent with M28 metallopeptidase family members

Immobilized Enzymes for ABO-Independent Blood Cell Transfusions.

The transfusion of blood products requires ABO compatibility due to A and B antigens on blood cells and their corresponding antibodies in plasma. The supply of red cell concentrates (RCCs) and platelet concentrates (PCs) is challenged by rising demand and declining numbers of donors. To counteract the supply limitations, a method is developed to generate universal RCCs and PCs. For this, the A antigen is enzymatically removed by two enzymes from Flavonifractor plautii working in concert and the B antigen is removed by galactosidases from Pedobacter panaciterrae (PpaGal_WT or the variant PpaGal
