Low-Cost Peptide Microarrays for Mapping Continuous Antibody Epitopes.

Understanding antibody specificity and defining response profiles to antigens continue to be essential to both vaccine research and therapeutic antibody development. Peptide scanning assays enable mapping of continuous epitopes in order to delineate antibody-antigen interactions beyond traditional immunoassay formats. We have developed a relatively low-cost method to generate peptide microarray slides for antibody binding studies that allow for interrogation of up to 1536 overlapping peptides derived from the target antigens on a single microslide. Using an IntavisAG MultiPep RS peptide synthe

Peptide maps of the myosin isoenzymes of Acanthamoeba castellanii.

Extracts of Acanthamoeba castellanii contain four myosin-like ATPases (Maruta, H., Gadasi, H., Collins, J.H., and Korn, E.D. (1979) J. Biol. Chem. 254, 3624-3630): double-headed Acanthamoeba myosin II and single-headed Acanthamoeba myosins IA, IB, and IC, which have heavy chains of 170,000, 130,000, 125,000, and 130,000 daltons, respectively, as well as different light chains. In the accompanying paper, evidence is presented that suggests that Acanthamoeba myosin IC is the same molecule as Acanthamoeba myosin IA plus a regulatory 20,000-dalton peptide. This conclusion is confirmed by the ident

Molecular Mapping of Urinary Complement Peptides in Kidney Diseases.

Defective complement activation has been associated with various types of kidney disease. This led to the hypothesis that specific urine complement fragments may be associated with kidney disease etiologies, and disease progression may be reflected by changes in these complement fragments. We investigated the occurrence of complement fragments in urine, their association with kidney function and disease etiology in 16,027 subjects, using mass spectrometry based peptidomics data from the Human Urinary Proteome/Peptidome Database. Twenty-three different urinary peptides originating from compleme

ASFV epitope mapping by high density peptides microarrays.

African swine fever (ASF) is an acute, highly contagious and deadly infectious disease. It is a threat to animal health with major potential economic and societal impact. Despite decades of ASF vaccine research, still some gaps in knowledge are hindering the development of a functional vaccine. Worth mentioning are gaps in understanding the mechanism of ASF infection and immunity, as well as the fact that - in case of this disease - virus proteins, so-called protective antigens, responsible for inducing protective immune responses in pigs are not identified yet. In this paper we elaborate on a

Rapid Peptide Mapping of Monoclonal Antibodies with Direct Infusion Mass Spectrometry.

Peptide mapping is a critical tool for characterizing biotherapeutic proteins and is essential for the development of monoclonal antibody drugs. Here we describe a new direct infusion technology that streamlines peptide mapping data collection and analysis, accelerating the method by up to 100-fold. This method, which we term RaPiD-mAb-MS, combines high-throughput plate-based sample preparation with direct infusion mass spectrometry analysis. RaPiD-mAb-MS allows analysis of 96 samples within ∼ 1.5 to 2 hours, routinely achieves >95% sequence coverage, and has been successfully applied to 28 un

Epitopes mapping for identification of potential cross-reactive peptide against leptospirosis.

Leptospira, the pathogenic helical spirochetes that cause leptospirosis, is an emerging zoonotic disease with effective dissemination tactics in the host and can infect humans and animals with moderate or severe illnesses. Thus, peptide-based vaccines may be the most effective strategy to manage the immune response against Leptospira to close these gaps. In the current investigation, highly immunogenic proteins from the proteome of Leptospira interorgan serogroup Icterohaemorrhagie serovar Lai strain 56601 were identified using immunoinformatic methods. It was discovered that the conserved and

Characterizing buffer exchange in automated peptide mapping sample preparation of biotherapeutics.

Multi-attribute methods are crucial for characterizing antibody-based biotherapeutics throughout their development, providing insights into post-translational modifications. Although LC-MS peptide mapping is effective, it often suffers from long sample preparation times, limiting throughput. To address this, modern automated workflows with liquid handlers have been developed to increase efficiency by reducing MS sampling downtime and manual work. Desalting/buffer-exchange steps are vital as they carry potential for sample loss and can affect enzymatic activities. This study compares multiple b

Intact mass and peptide mapping approaches to characterize lipoprotein species of fHbp.

Lipoproteins are promising vaccine candidates due to their bioactivity and self-adjuvanting properties, but complex lipid modifications essential for immunomodulatory function pose analytical challenges. Previous approaches combine peptide mass data from liquid chromatography-mass spectrometry (LC-MS) with lipid abundance data from gas chromatography-mass spectrometry, providing only indirect characterization. In this study, we developed a streamlined LC-MS strategy that combined high-resolution mass spectrometry with electron-transfer/higher-energy collision dissociation (EThcD) to enable dir

Mapping the Antibiofilm Peptide Space with Similarity Networks and Curated Negative Sets.

Biofilm-forming microorganisms pose a growing threat in clinical and industrial settings due to their tolerance to conventional antimicrobials. Antibiofilm peptides (ABFPs) offer a promising alternative, yet their discovery is challenging due to sequence diversity and complex mechanisms of action. We present the most comprehensive curated ABFP dataset to date and systematically compare it against two negative sets: quorum sensing peptides (QSPs) and random peptides (RPs). Classical statistical analyses combined with alignment-free similarity networksChemical Space Networks (CSNs) and Half-Spa

Peptide mapping of the human transferrin receptor in normal and transformed cells.

Human transferrin receptor protein from various human cell lines in tissue culture (phytohemagglutinin-activated lymphocytes, normal embryonic fibroblasts (WI-38), a choriocarcinoma (Be Wo), an epidermoid carcinoma (KB), and a metastatic breast carcinoma (MCF-7)) was metabolically labeled with [35S]methionine and purified by two methods. The first method involves affinity chromatography of the transferrin receptor with a transferrin-linked Sepharose 4B resin. The second method involves direct immunoprecipitation of the receptor protein with a goat polyclonal antibody raised against placental t

Mapping the tandem mass spectrometric characteristics of citrulline-containing peptides.

RATIONALE: Protein citrullination (deimination) is a post-translational modification of proteins converting arginine(s) into citrulline(s). "Overcitrullination" could be associated with severe pathological conditions. Mass spectrometric analysis of modified proteins is hindered by several problems. A comprehensive study of the fragmentation of deiminated peptides is not yet available. In this paper we have made an attempt to describe the characteristics of these processes, based on the studies of epitope model oligopeptides derived from clinically relevant proteins. METHODS: Solutions of puri

Peptide inhibitors MAP the way towards fighting anthrax pathogenesis.

The pathogenesis of anthrax is such that unless antibiotic treatment is initiated at an early stage in the disease, it is ineffective against the bacteria-induced toxaemia that subverts the immune response, inflicts massive tissue damage and is ultimately the major factor contributing to death during anthrax infection. As current events have demonstrated the feasibility of the use of anthrax as a bioterrorism agent, and exemplified the difficulty of treating the ensuing infection, inhibition of anthrax toxin has become a major focus of research for the design of antitoxin therapeutics. In this

Mapping function to structure in a channel-blocking peptide: electrostatic mutants of charybdotoxin.

Electrostatic interactions between charybdotoxin (CTX), a specific peptide pore blocker of K+ channels, and a Ca(2+)-activated K+ channel were investigated with a genetically manipulable recombinant CTX. Point mutations at certain charged residues showed only small effects on the binding affinity of the toxin molecule: Lys11, Glu12, Arg19, His21, Lys31, and Lys32. Replacement by Gln at Arg25, Lys27, or Lys34 strongly decreased the affinity of the toxin. These affinity changes were mainly due to large increases of toxin dissociation rates without much effect on association rates, as if close-ra

Characterization of rabbit uterine estrogen receptor proteins by radioiodination and partial peptide mapping.

Two estrogen binding proteins (Mr = 50,000 and 65,000) were purified from rabbit uterine cytosol using an improved procedure for affinity chromatography on diethylstilbestrol-agarose. The estrogen receptors were radioiodinated while adsorbed to the resin using the lactoperoxidase or Bolton-Hunter techniques. After elution, the labeled receptors were utilized for peptide mapping studies and investigations of receptor function. Partial peptide mapping revealed strong homology between the Mr 50,000 and 65,000 proteins suggesting common structural features. Estrogen receptors labeled by the lactop

Mapping the peptide interaction fingerprint of the Behçet's disease-associated HLA-B∗51.

The strongest genetic risk factor for Behçet's disease, a relapsing inflammatory disorder marked by recurrent mucocutaneous ulcers and uveitis, is HLA-B∗51:01, a class I major histocompatibility complex (MHC class I) allele that presents intracellular peptides to CD8+ T cells. The molecular mechanisms linking the peptide preferences of this allele to dysregulated immunity remain unclear, limiting efforts to design peptide-based modulators of antigen presentation. Here, we define HLA-B∗51:01's peptide selection rules by mapping the "interaction fingerprint" of 36 self-peptides using an extensiv

Fine mapping of a peptide sequence containing an antigenic site conserved among arenaviruses.

The lymphocytic choriomeningitis virus (LCMV) structural glycoproteins GP-1 (Mr 44K) and GP-2 (Mr 35K) are encoded on a single intracellular proteolytic cleavage precursor glycoprotein, GP-C (Mr 76K). We have used a series of synthetic peptides derived from the deduced amino acid sequence of LCMV GP-C to define an antigenic site containing two topographically overlapping epitopes. Three mouse monoclonal antibodies directed against two epitopes on GP-2 were assayed for binding in solution phase blocking and solid-phase enzyme-linked immunoadsorbant assays to a series of peptides representing th
