In silico detection and characterization of novel Picornavirales mined from publicly available insect RNA-seq data sets.

Picornavirales is a hyperdiverse order of viruses that infect assorted hosts, including arthropods. Members of this group contain a positive-sense, single-stranded RNA genome with a polyadenylated tail. As such, they are often sequenced as "bycatch" in RNA-seq experiments targeting other organisms. We developed a simple-to-follow bioinformatic pipeline to assemble and annotate genomes of the order Picornavirales using publicly available insect metatranscriptome data sets. Using our pipeline, 40 novel viruses were discovered, including putative new members of the families Dicistroviridae, Iflav

Monsavirus in monkey rectal swab and throat swab specimens in China: Proposal for Posaliviridae as a new family in Picornavirales.

Posa-like viruses have been detected in the fecal samples of several host species and are considered unclassified members of Picornavirales. Here, we identified genomic fragments of novel posa-like viruses (monsaviruses) in monkey specimens through next generation sequencing and obtained 11 full-length genomes. This monsavirus shared 88.5-89.2% nucleotide similarity with the Tottori-HG1 strain (GenBank accession LC123275). In total, 713 nucleotide polymorphism sites were identified, indicating their persistent evolution during circulation. The genomic organization and phylogenetic relationship

Co-speciation and host-switching drives diversity of picornaviruses and sapoviruses in Malagasy fruit bats.

Bats are reservoir hosts for numerous well-known zoonotic viruses, but their broader virus-hosting capacities remain understudied. Picornavirales are an order of enteric viruses that cause disease across a wide range of mammalian hosts, including Hepatitis A in humans and foot-and-mouth disease in ungulates. Host-switching and recombination drive the diversification of Picornavirales worldwide. Picornaviridae and Caliciviridae (families within Picornavirales) have been described in bats across mainland Africa, but surveillance for these viruses has been rare in the Southwest Indian Ocean Islan

Genetic mechanisms underlying the structural elaboration and dissemination of viral internal ribosomal entry sites.

Viral internal ribosomal entry sites (IRESs) are highly structured cis-acting RNAs that mediate end-independent initiation of translation. Their origin remains obscure. The simplest IRESs (type 6) occur in the intergenic region of Dicistroviridae genomes (order Picornavirales), consist of two pseudoknots, and initiate translation by factor-independent binding to ribosomes. Larger variants contain a third pseudoknot that modifies the mechanism of IRES function by engaging with the ribosomal head and promoting binding to the ribosomal aminoacyl site. Metagenomic analyses undertaken to identify s

Virome Analysis of Normal and Growth Retardation Disease-Affected Macrobrachium rosenbergii.

The giant freshwater prawn, Macrobrachium rosenbergii, is an important aquaculture species in China. Growth retardation disease (GRD) is a common contagious disease in M. rosenbergii, resulting in slow growth and precocious puberty in prawns, and has caused growing economic losses in the M. rosenbergii industry. To investigate the viral diversity of M. rosenbergii and identify potentially high-risk viruses linked to GRD, virome analysis of the GRD-affected and normal M. rosenbergii was carried out using next-generation sequencing (NGS). A total of 327 contigs (>500 bp) were related to viral se

Mechanisms of bovine Hunnivirus entry into MDBK cells.

Bovine Hunnivirus is a non-enveloped, positive-sense, single-stranded RNA virus belonging to the genus Hunnivirus (family Picornaviridae). Its detection in various animal hosts worldwide suggests the potential for interspecies transmission. The first bovine Hunnivirus strain, BufHuV-GX-2106, was isolated from buffalo diarrheic feces. However, the pathogenic role of Hunnivirus in bovine hosts remains poorly understood. Here, we investigated the entry mechanisms of bovine Hunnivirus into MDBK cells. Our findings indicate that the virus enters MDBK cells via clathrin-mediated endocytosis and macr

A perillaldehyde-derived virucide targets phytoviral coat protein at Ser207 to impede intercellular spread.

BACKGROUND: Plant viruses rely on long-distance transport to establish systemic infection within hosts, and cell-to-cell movement is often a prerequisite for vascular entry and subsequent systemic spread. Therefore, interference with virus movement represents an attractive antiviral strategy. Here, we report a series of perillaldehyde-derived compounds bearing an α-aminophosphonate moiety, evaluate their anti-phytoviral activities, and elucidate the mechanism of a representative lead. RESULTS: A total of 38 target derivatives were designed and synthesized by introducing an aminophosphonate ph

Uncovering host transcriptional responses to tilapia lake virus (TiLV) through De novo RNA-seq assembly in Nile tilapia, Oreochromis niloticus.

Tilapia lake virus (TiLV) has emerged as an important pathogen that negatively impacts tilapia farming globally. Using RNA sequencing technology, this study investigated the liver transcriptomic profile of apparently healthy and TiLV-infected Oreochromis niloticus from wild. RNA sequence libraries generated 3,356 differentially expressed genes (DEGs), with 1,726 genes that were upregulated. Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis identified 680 different pathways with differential regulation of the metabolic and immune-related pathways indicating that TiLV may interfere in host

Tymoviruses partition selection using overlapping genes to allow their replication genes and their movement protein gene to evolve independently.

Viral populations evolve as 'negative selection' removes mutants with harmful changes and 'positive selection' preserves mutants with advantageous changes. How do viruses with small genomes, like tymoviruses, resist mutational changes to their most essential functions, such as replication, but remain evolutionarily flexible enough to acquire new hosts and respond to changes in their environment? Tymoviruses have cytosine-rich genomes and a composition that is notably constant throughout their length, suggesting that their unusual composition is driven by a single process. In contrast, the comp

Redox cycling of viral RNA polymerase controls picornavirus replication.

Picornaviruses, including foot-and-mouth disease virus (FMDV), enterovirus 71 (EV71) and encephalomyocarditis virus (EMCV), are important pathogens that cause fever, herpes, and myocarditis in humans and animals. The interplay between picornaviruses and their hosts remains enigmatic. Here we perform porcine genome-wide CRISPR/Cas9 screens and identify methionine sulfoxide reductase B3 (MSRB3) as an essential factor for FMDV. MSRB3 deficiency inhibits FMDV replication. Mechanistically, MSRB3 eliminates methionine oxidation of FMDV 3D polymerase and stabilizes its expression. Further studies sho

Beneficial rhizobacteria and virus infection modulate the soybean metabolome and influence the feeding preferences of the virus vector Epilachna varivestis.

Beneficial rhizobacteria and viral pathogens can both alter host plant phenotypes, yet little is known about how their simultaneous presence influences plant metabolism and species interactions. We investigated how two rhizobacteria, Bradyrhizobium japonicum and Delftia acidovorans, together with bean pod mottle virus (BPMV), shape soybean metabolism and interactions with the BPMV vector Epilachna varivestis. Using a multifactorial experimental design, we combined metabolomics, transcriptomics, and pathway analyses with behavioral assays to assess the impacts of rhizobacteria inoculation and B

Optimized Propagation and Purification Protocols for Large-Scale Production of Rhinovirus C.

BACKGROUND: Rhinovirus C (RV-C) is one of three species of rhinoviruses (RVs), which cause the common cold, preschool wheezing illnesses and exacerbations of asthma. RV-C types are more virulent, especially in children, but progress in developing treatments is limited by difficulties in generating high-titer virus preparations. The goals of this study were to optimize methods for large-scale production and purification of RV-C to facilitate structure and immune response studies. METHODS: We optimized protocols for the propagation and purification of RV-C15a, a clinical isolate adapted to HeLa

Fecal metatranscriptomics and virus isolation reveal picornavirus diversity and evolution in Japanese wild boars and pigs.

To elucidate the enteric virome and its relationship between wild boars and domestic pigs, metatranscriptomic analysis and virus isolation using a swine testis (ST) cell line were conducted on fecal samples collected from 300 wild boars and 363 pigs in Japan between 2017 and 2023. Inoculation onto ST cells induced cytopathic effects (CPEs) in samples from 47 wild boars and 178 pigs. Deep sequencing of fecal supernatants and CPE-positive culture supernatants revealed numerous viral sequences belonging to the order Picornavirales (picornaviruses; PVs), which became the focus of this study. Acute bee paralysis virus regulation of microRNA expression dynamics in the insect host (Apis mellifera) cell line, AmE-711.

BACKGROUND: Honey bees (Apis mellifera) are essential pollinators that support global food production and economic stability. Their health and survival are threatened by diminishing floral resources, pesticide exposure, parasitic mites, and microbial and viral diseases. Among these stressors, viral infections are particularly challenging, often exacerbated by the parasitic mite Varroa destructor, a competent vector of multiple honey bee viruses. Understanding the mechanisms underlying honey bee-virus interactions is critical for mitigating the negative impact of infections on colony health. On

Macrophage responses to and elevated antibody levels against Chlorovirus ATCV-1 in ALS patients.

Acanthocystis turfacea chlorella virus 1 (ATCV-1) is a giant virus that is part of the human oral microvirome. Previously we showed that ATCV-1 infects mouse macrophages, stimulates production of inflammatory cytokines, and accelerates motor neuron disease in the Amyotrophic Lateral Sclerosis (ALS) model SOD1-G93A transgenic mice. This, coupled with significantly elevated levels of serum IgG1 antibody to ATCV-1 in ALS patients compared with healthy controls, suggests involvement of ATCV-1 in ALS. Herein, using serum and CSF from a different ALS cohort we again show elevated antibodies to ATCV-

Grapevine-associated picorna-like virus, an unusual virus identified in wine grapes (Vitis vinifera L.).

A new picorna-like virus was identified in grapevines from a 21-year-old 'Tempanillo' block in eastern Oregon exhibiting leaf chlorosis and interveinal reddening, through the high-throughput sequencing (HTS) of the total RNA. This new virus was named grapevine-associated picorna-like virus (GaPLV). GaPLV has a monopartite, positive-sense, single-stranded RNA genome of 9021-nt, with a single open reading frame encoding a polyprotein that encompasses an RNA dependent RNA polymerase (RdRP), a helicase, a chymotrypsin-like protease, and three capsid proteins.
