Side-Chain Chemistry Governs Hierarchical Order of Charge-Complementary β-sheet Peptide Coassemblies.

Self-assembly of proteinaceous biomolecules into functional materials with ordered structures that span length scales is common in nature yet remains a challenge with designer peptides under ambient conditions. This report demonstrates how charged side-chain chemistry affects the hierarchical co-assembly of a family of charge-complementary β-sheet-forming peptide pairs known as CATCH(X+/Y-) at physiologic pH and ionic strength in water. In a concentration-dependent manner, the CATCH(6K+) (Ac-KQKFKFKFKQK-Am) and CATCH(6D-) (Ac-DQDFDFDFDQD-Am) pair formed either β-sheet-rich microspheres or β-sh

A free-energy approach for all-atom protein simulation.

All-atom free-energy methods offer a promising alternative to kinetic molecular mechanics simulations of protein folding and association. Here we report an accurate, transferable all-atom biophysical force field (PFF02) that stabilizes the native conformation of a wide range of proteins as the global optimum of the free-energy landscape. For 32 proteins of the ROSETTA decoy set and six proteins that we have previously folded with PFF01, we find near-native conformations with an average backbone RMSD of 2.14 A to the native conformation and an average Z-score of -3.46 to the corresponding decoy

Absence of beta-catenin gene mutations in pancreatic duct lesions induced by N-nitrosobis(2-oxopropyl)amine in hamsters.

The involvement of beta-catenin gene alterations in pancreatic duct carcinogenesis induced by N-nitrosobis(2-oxopropyl)amine (BOP) in hamsters was examined by polymerase chain reaction-single strand conformation polymorphism analysis and the expression of beta-catenin protein was examined by immunohistochemistry. No mutations of the beta-catenin gene were detected in 20 pancreatic duct adenocarcinomas (PDAs). Immunohistochemical staining showed the beta-catenin protein to be ubiquitously localized in the cell membranes. beta-Catenin accumulation was not identified in the cytoplasm and/or nucle

Atomic-level differences between brain parenchymal- and cerebrovascular-seeded Aβ fibrils.

Alzheimer's disease is characterized by neuritic plaques, the main protein components of which are β-amyloid (Aβ) peptides deposited as β-sheet-rich amyloid fibrils. Cerebral Amyloid Angiopathy (CAA) consists of cerebrovascular deposits of Aβ peptides; it usually accompanies Alzheimer's disease, though it sometimes occurs in the absence of neuritic plaques, as AD also occurs without accompanying CAA. Although neuritic plaques and vascular deposits have similar protein compositions, one of the characteristic features of amyloids is polymorphism, i.e., the ability of a single pure peptide to ado

Intermediate States Enable Keratin-like α-To-β Transformations in Strain-Responsive Synthetic Polypeptides.

Nature's fibrous proteins, such as α-keratin, achieve remarkable mechanical properties by undergoing strain-induced α-to-β conformational transitions. Inspired by these materials, we report a strategy for designing synthetic polypeptides that undergo similar transformations at elevated temperatures far exceeding keratin's operational range. By employing helix-confined ring-opening polymerization (ROP) of N-carboxyanhydrides (NCAs) initiated by a short poly(γ-benzyl-l-glutamate) (PBLG) precursor, we synthesized poly(O-benzyl-l-serine) (PBLS) chains that adopt an α-helical structure yet transiti

Probing the Effects of Multisite Mutations in the Lipoic Acid Region of the BCOADC-E2 Protein.

Primary biliary cholangitis (PBC) is a chronic disease, the prevalence of which has been increasing in recent years. And the prevalence of patients who test negative with existing diagnostic techniques remains high. It was found that the antigenic BCOADC-E2 protein could detect patients with a negative original test. And experiments revealed that the lipoyl domain of BCOADC-E2 plays an important role. The present study was carried out to verify the necessity of maintaining the folding conformation of the lipoyl β-sheet of the protein in the lipoyl domain during the recognition of the BCOADC-E2

Motion of spin label side chains in cellular retinol-binding protein: correlation with structure and nearest-neighbor interactions in an antiparallel beta-sheet.

A goal in the development of site-directed spin labeling in proteins is to correlate the motion of a nitroxide side chain with local structure, interactions, and dynamics. Significant progress toward this goal has been made using alpha-helical proteins of known structure, and the present study is the first step in a similar exploration of a beta-sheet protein, cellular retinol-binding protein (CRBP). Nitroxide side chains were introduced along both interior and edge strands. At sites in interior strands, the side-chain motion is strongly influenced by interactions with side chains of neighbori

Electric field-driven conformational changes in the elastin protein.

The formation of aggregates and amyloids, a hallmark of many protein misfolding diseases, depends on many intrinsic and extrinsic factors. Many approaches (in vitro, in vivo, and in silico) have been attempted to inhibit the aggregation process so that the progression of these diseases can be controlled. We investigate the effect of a static electric field (EF; 120 V cm-1 and 200 V cm-1) on the conformational change of elastin protein using light scattering, spectroscopy, and microscopy techniques. Laser light scattering and photoluminescence spectroscopy show the formation of fibrils of unexp

Conformation biases of amino acids based on tripeptide microenvironment from PDB database.

We have constructed a bank (FTTP) of tendentious factors of three states of three-peptide units from PDB database based on conformational dihedral angle library and demonstrated that amino acid biases toward protein secondary structure are present in natural protein sequences. Our research results reveal that 20 standard amino acids fall into three groups: nine residues inclined to alpha-helix with a common character (e.g. direct side chain aliphatic residues or positive/negative charged residues) arrange in three grades, viz EA, QKRLD, and MN, in turn; seven residues are apt to beta-strand wi

Rapid assessment of contact-dependent secondary structure propensity: relevance to amyloidogenic sequences.

We have previously demonstrated that calculation of contact-dependent secondary structure propensity (CSSP) is highly sensitive in detecting non-native beta-strand propensities in the core sequences of known amyloidogenic proteins. Here we describe a CSSP method based on an artificial neural network that rapidly and accurately quantifies the influence of tertiary contacts (TCs) on secondary structure propensity in local regions of protein sequences. The present method exhibited 72% accuracy in predicting the alternate secondary structure adopted by chameleon sequences located in highly dispara

Atypical β-strand insertion mediates the noncovalent cross-linking in amyloid aggregates.

β-Strand motifs are essential recognition modules in protein-protein interactions (PPIs), which govern cellular signaling networks and regulate molecular pathway dynamics. Herein we present an unexpected discovery of a previously uncharacterized β-strand insertion mechanism termed as cross-β-strand linking, wherein β-strands within the β-sheet-rich aggregates form inter-β-sheet connections through insertion into adjacent β-sheets. These cross-β-strand linkers comprise <15% of the total β-strands in the amyloidogenic aggregates, but they can mediate a significant proportion of intermolecular in

Three-dimensional structure of Selenocosmia huwena lectin-I (SHL-I) from the venom of the spider Selenocosmia huwena by 2D-NMR.

The three-dimensional structure of native SHL-I, a lectin from the venom of the Chinese bird spider Selenocosmia huwena, has been determined from two-dimensional 1H NMR spectroscopy recorded at 500 and 600 MHz. The best 10 structures have NOE violation <0.3 A, dihedral violation <2 deg, and average root-mean-square differences of 0.85 + 0.06 A over backbone atoms. The structure consists of a three-stranded antiparallel beta-sheet and three turns. The three disulfide bridges and three-stranded antiparallel beta-sheet form a inhibitor cystine knot motif which is adopted by several other small pr

Low-frequency Raman spectra of amyloid fibrils.

We report on how low-frequency Raman measurements can be used as a facile tool to investigate the supramolecular structure of amyloid fibrils. We investigate the low-frequency Raman spectra (<500 cm-1) of six different amyloid fibrils exhibiting parallel β-sheet structures prepared from amyloid-β1-40, amylin, amyloid-β25-35, and amylin20-29 peptides. We propose band assignments using a combination of semi-empirical tight-binding calculations and insights gleaned from previously published studies on model polypeptides in β-sheet conformations. We discuss how low-frequency Raman modes can be use

An Offset Patterned Cross-β Structure in Assemblies of C3 -Symmetric Peptide Amphiphiles.

Developing peptide-based materials with controlled morphology is a critical theme of soft matter research. Herein, we report the formation of a novel, patterned cross-β structure formed by self-assembled C3 -symmetric peptide amphiphiles based on diphenylalanine and benzene-1,3,5-tricarboxamide (BTA). The cross-β motif is an abundant structural element in amyloid fibrils and aggregates of fibril-forming peptides, including diphenylalanine. The incorporation of topological constraints on one edge of the diphenylalanine fragment limits the number of β-strands in β-sheets and leads to the creatio

The structural determination of an insect sterol carrier protein-2 with a ligand-bound C16 fatty acid at 1.35-A resolution.

Yellow fever mosquito sterol carrier protein (SCP-2) is known to bind to cholesterol. We report here the three-dimensional structure of the complex of SCP-2 from Aedes aegypti with a C16 fatty acid to 1.35-A resolution. The protein fold is exceedingly similar to the human and rabbit proteins, which consist of a five-stranded beta-sheet that exhibits strand order 3-2-1-4-5 with an accompanying layer of four alpha-helices that cover the beta-sheet. A large cavity exists at the interface of the layer alpha-helices and the beta-sheet, which serves as the fatty acid binding site. The carboxylate mo

Cryo-EM visualization of partial β-sheet formation in curved transthyretin protofibrils resistant to amyloid fibril formation.

The formation of amyloid fibrils by transthyretin (TTR) is linked to various fatal systemic amyloidoses (ATTR). Pre-fibrillar species such as protofibrils are promising diagnostic and therapeutic targets for preventing the onset of ATTR in the preclinical stage. However, their structural properties remain poorly understood. Here, using cryo-electron microscopy, we characterized the structural features of TTR protofibrils that emerge via a unique in vitro pathway under acidic conditions. Two-dimensional class averages directly visualized two stripes of continuous density lines spaced 4.8 Å apar

Structural Plasticity of EAK-16 Peptide Inducing Vesicle Membrane Leakage.

BACKGROUND: Ionic complementary peptide EAK-16 has been studies for anticancer drug delivery application. This is a 16 residues, short sequence peptide has ability to trosnform into micro/nanoparticle via self-assembly. However, it is still not clear that how this can bind with cell membrane to induce membrane leakage or delivering their cargo inside cell membrane. OBJECTIVE: The main objective of this work was to understand behaviour of secondary structure conformation of peptide in solution and at lipid membrane interfaces and membrane permeability of synthetic ionic complementary peptide E

Computational Identification and Design of Complementary β-Strand Sequences.

The ß-sheet is a regular secondary structure element which consists of linear segments called ß-strands. They are involved in many important biological processes, and some are known to be related to serious diseases such as neurologic disorders and amyloidosis. The self-assembly of ß-sheet peptides also has practical applications in material sciences since they can be building blocks of repeated nanostructures. Therefore, computational algorithms for identification of ß-sheet formation can offer useful insight into the mechanism of disease-prone protein segments and the construction of biocomp

Effects of Gold Nanospheres and Nanocubes on Amyloid-β Peptide Fibrillation.

Direct exposure or intake of engineered nanoparticles (ENPs) to the human body will trigger a series of complicated biological consequences. Especially, ENPs could either up- or downregulate peptide fibrillation, which is associated with various degenerative diseases like Alzheimer's and Parkinson's diseases. This work reports the effects of gold nanoparticles (AuNPs) with different shapes on the aggregation of an amyloid-β peptide (Aβ(1-40)) involved in Alzheimer's disease. Two kinds of AuNPs were investigated, i.e., gold nanospheres (AuNSs, ∼20 nm in diameter) and gold nanocubes (AuNCs, ∼20
