Multiplex mapping of protein-protein interaction interfaces.

We describe peptide mapping through Split Antibiotic Resistance Complementation (SpARC-map), a method to identify the probable interface between two interacting proteins. Our method is based on in vivo affinity selection inside a bacterial host, and uses high throughput DNA sequencing to infer the probable protein-protein interaction (PPI) interfaces. SpARC-map uses only routine microbiology techniques, with no reliance on specialized instrumentation, dedicated reagents, or reconstituting protein complexes in vitro. SpARC-map can be tuned to detect PPIs over a broad range of affinities, multip

Mapping oncogenic protein interactions for precision medicine.

Normal protein-protein interactions (normPPIs) occur with high fidelity to regulate almost every physiological process. In cancer, this highly organised and precisely regulated network is disrupted, hijacked or reprogrammed resulting in oncogenic protein-protein interactions (oncoPPIs). OncoPPIs, which can result from genomic alterations, are a hallmark of many types of cancers. Recent technological advances in the field of mass spectrometry (MS)-based interactomics, structural biology and drug discovery have prompted scientists to identify and characterise oncoPPIs. Disruption of oncoPPI inte

Visualized heterooligomeric subunit structures of 817 human cellular proteins by correlating native protein 2D maps with protein interaction databases.

Previously, we have reported on the reconstruction of 4323 native protein 2D maps of human bronchial smooth muscle cells (HBSMC) by combining nondenaturing 2DE, grid gel-cutting, and quantitative LC-MS/MS. In this work, we report on the visualization of the heterooligomeric subunit structures of HBSMC proteins by correlating the native protein 2D maps with the information in protein interaction databases. Image analysis of the 2D maps was employed as the first approach. Each of the native protein 2D maps of 2327 proteins, which had three or more detected squares in the native protein 2D maps,

ToxoNet: A high confidence map of protein-protein interactions in Toxoplasma gondii.

The apicomplexan intracellular parasite Toxoplasma gondii is a major food borne pathogen that is highly prevalent in the global population. The majority of the T. gondii proteome remains uncharacterized and the organization of proteins into complexes is unclear. To overcome this knowledge gap, we used a biochemical fractionation strategy to predict interactions by correlation profiling. To overcome the deficit of high-quality training data in non-model organisms, we complemented a supervised machine learning strategy, with an unsupervised approach, based on similarity network fusion. The resul

Mapping Novel Frataxin Mitochondrial Networks Through Protein- Protein Interactions.

Friedreich's Ataxia (FRDA) is a neuromuscular degenerative disorder caused by trinucleotide expansions in the first intron of the frataxin (FXN) gene, resulting in insufficient levels of functional FNX protein. Deficits in FXN involve mitochondrial disruptions including iron-sulfur cluster synthesis and impaired energetics. These studies were to identify unique protein-protein interactions with FXN to better understand its function and design therapeutics. Two complementary approaches were employed, BioID and Co-IP, to identify protein interactions with FXN at the direct binding, indirect bind

Proximity labeling: A powerful tool for mapping protein interactions.

Protein-protein interactions (PPIs) are fundamental to cellular regulation, and their dysregulation contributes to numerous diseases. Conventional approaches for studying PPIs often lack sufficient spatial and temporal resolution and are limited in capturing weak, transient, or context-dependent molecular associations. Proximity labeling (PL) technologies address these limitations by using labeling enzymes or photocatalysts targeted to specific proteins, subcellular compartments, membranes, or other biological locations to generate reactive intermediates that covalently label nearby biomolecul

Computational Mapping and Targeting of BK Channel Protein-Protein Interactions in Breast Cancer.

Large-conductance Ca2+-activated potassium (BK) channels are widely expressed across human tissues and play fundamental roles in the regulation of diverse cellular processes. Dysregulation of BK channel expression or activity has been implicated in multiple pathological conditions, including cancer, where BK channel overexpression is associated with enhanced tumor cell proliferation and altered cellular dynamics. In this study, we present an integrative computational framework to identify, structurally characterize, and rationally target BK channel-associated protein-protein interactions (PPI)

Protein interaction mapping in C. elegans using proteins involved in vulval development.

Early recognition and timely escalation of care are critical for improving sepsis outcomes. This post-hoc analysis of a multi-site clinical trial examined whether the timing of ICU transfer following CONCERN Early Warning System (EWS) score escalation was associated with in-hospital mortality among patients later diagnosed with sepsis. Among 54 patients with CONCERN score changes prior to unanticipated ICU transfer, shorter score-change-to-ICU-transfer time intervals were significantly associated with lower odds of in-hospital death. A 36-hour threshold emerged as a potential inflection point;

Toward Mapping Spatiotemporally Resolved Transcriptomes and RNA-Protein Interactions.

RNAs navigate highly regulated life cycles that include synthesis, processing, ribonucleoprotein complex formation, localization, and degradation. However, most transcriptome-wide methods capture static, cell-wide averages that obscure the spatiotemporal aspects-where and when-of RNA life. Here we review recent advances that bring spatial and temporal resolution to transcriptome and RNA-protein interaction analyses by labeling RNA either in defined subcellular locales (RNA proximity labeling) or during defined transcriptional time windows to capture the kinetics of RNA synthesis, degradation,

Mapping of a self-interaction domain of the cytomegalovirus protein kinase pUL97.

The human cytomegalovirus-encoded protein kinase pUL97 is a determinant of efficient virus replication and fulfils several regulatory functions. In particular, pUL97 interacts with and phosphorylates viral and cellular proteins. Substrate phosphorylation has regulatory consequences on viral replicative stages such as DNA synthesis, transcription and nuclear capsid egress. pUL97, in accordance with related herpesviral protein kinases, possesses strong autophosphorylation activity. Here, we demonstrate that pUL97 shows a pronounced potential to self-interact. Self-interaction of pUL97 is not dep

Protein interaction mapping on a functional shotgun sequence of Rickettsia sibirica.

Protein interaction maps can reveal novel pathways and functional complexes, allowing 'guilt by association' annotation of uncharacterized proteins. To address the need for large-scale protein interaction analyses, a bacterial two-hybrid system was coupled with a whole genome shotgun sequencing approach for microbial genome analysis. We report the first large-scale proteomics study using this system, integrating de novo genome sequencing with functional interaction mapping and annotation in a high-throughput format. We apply the approach by shotgun sequencing and annotating the genome of Ricke

Characterization of PRDM9 Multifunctionality in Yak Testes Through Protein Interaction Mapping.

Meiotic recombination is initiated by the formation of programmed DNA double-strand breaks during spermatogenesis. PRDM9 determines the localization of recombination hotspots by interacting with several protein complexes in mammals. The function of PRDM9 is not well understood during spermatogenesis in mice or yaks. In this study, we applied yeast two-hybrid assays combined with next-generation sequencing techniques to screen the complete set of PRDM9-interacting proteins and explore its novel functions in yak spermatogenesis. Our results showed that 267 PRDM9-interacting proteins were identif

Yeast Two-Hybrid System for Mapping Novel Dengue Protein Interactions.

Yeast two-hybrid (Y2H) systems are one of the principal choices for identifying novel binary protein-protein interactions (PPIs). Since its development, it has contributed for the discovery of several PPIs between pathogens and host, allowing not only a comprehensive look at the disease pathogenesis but also for therapeutic strategies. Identification of viral-host PPIs that impact on viral replication and pathogenesis can lead to new advances in antiviral therapies such as the development of drug candidates and vaccine design. In this chapter, we revise the Y2H key parameters necessary for scr

Nasopharyngeal Carcinoma Protein Interaction Mapping Analysis via Proteomic Approaches.

Nasopharyngeal carcinoma (NPC), although not very common in many parts of the world, is a major concern in some countries, including Iran. Molecular studies are very helpful to provide essential information regarding underlying carcinogenetic mechanisms. Here, considering NPC proteomic approaches, established biomarkers were designated for protein-protein interaction network construction and analysis with corresponding plug-ins. A network of reported protein markers was constructed and topological and biological process features were investigated. Centrality analysis showed that JUN, CALM1, HS

Mapping of interaction domains between human repair proteins ERCC1 and XPF.

ERCC1-XPF is a heterodimeric protein complexinvolved in nucleotide excision repair and recombinational processes. Like its homologous complex in Saccharomyces cerevisiae , Rad10-Rad1, it acts as a structure-specific DNA endonuclease, cleaving at duplex-single-stranded DNA junctions. In repair, ERCC1-XPF and Rad10-Rad1 make an incision on the the 5'-side of the lesion. No humans with a defect in the ERCC1 subunit of this protein complex have been identified and ERCC1-deficient mice suffer from severe developmental problems and signs of premature aging on top of a repair-deficient phenotype. Targeted cross-linker delivery for the in situ mapping of protein conformations and interactions in mitochondria.

Current methods for intracellular protein analysis mostly require the separation of specific organelles or changes to the intracellular environment. However, the functions of proteins are determined by their native microenvironment as they usually form complexes with ions, nucleic acids, and other proteins. Here, we show a method for in situ cross-linking and analysis of mitochondrial proteins in living cells. By using the poly(lactic-co-glycolic acid) (PLGA) nanoparticles functionalized with dimethyldioctadecylammonium bromide (DDAB) to deliver protein cross-linkers into mitochondria, we subs
