Comparison between Pyrococcus horikoshii and Pyrococcus abyssi genome sequences reveals linkage of restriction-modification genes with large genome polymorphisms.

Recent work suggests that restriction-modification gene complexes are mobile genetic elements that insert themselves into the genome and cause various genome rearrangements. In the present work, the complete genome sequences of Pyrococcus horikoshii and Pyrococcus abyssi, two species in a genus of hyperthermophilic archaeon (archaebacterium), were compared to detect large genome polymorphisms linked with restriction-modification gene homologs. Sequence alignments, GC content analysis, and codon usage analysis demonstrated the diversity of these homologs and revealed a possible case of relative

Regulation of the ATPase activity of ABCE1 from Pyrococcus abyssi by Fe-S cluster status and Mg²⁺: implication for ribosomal function.

Ribosomal function is dependent on multiple proteins. The ABCE1 ATPase, a unique ABC superfamily member that bears two Fe₄S₄ clusters, is crucial for ribosomal biogenesis and recycling. Here, the ATPase activity of the Pyrococcus abyssi ABCE1 (PabABCE1) was studied using both apo- (without reconstituted Fe-S clusters) and holo- (with full complement of Fe-S clusters reconstituted post-purification) forms, and is shown to be jointly regulated by the status of Fe-S clusters and Mg²⁺. Typically ATPases require Mg²⁺, as is true for PabABCE1, but Mg²⁺ also acts as a negative allosteric effector tha

UV and ethyl methanesulfonate effects in hyperthermophilic archaea and isolation of auxotrophic mutants of Pyrococcus strains.

The lethal and mutagenic effects of ethyl methanesulfonate (EMS) and UV on nine archaeal strains belonging to each of the two described genera of Thermococcales, Pyrococcus and Thermococcus, were investigated. To test the efficiency of the EMS and UV mutagenesis under a variety of experimental conditions, we chose Pyrococcus abyssi strain GE5 as a model strain. We observed a strong induced mutagenicity in both cases, since the spontaneous mutation frequency (expressed as the frequency of resistance to 5-fluoroorotic acid) increased up to 150-fold with EMS and 400-fold with UV, after mutagen ex

Type IV-C CRISPR-Cas effector complexes recognize double-stranded DNA and switch on collateral cleavage of ssDNA and RNA.

Type IV-C CRISPR-Cas systems remain enigmatic compared to other class 1 systems. Here, we expand the type IV-C catalog, identifying two phylogenetically distinct clades primarily found in archaea (IV-C1) or bacteria (IV-C2), distinguishable by the Cas10IVc subunit architecture. We functionally and structurally characterize type IV-C1 systems from Thermococcus onnurineus (Ton) and Pyrococcus abyssi (Pab). Type IV-C complexes assemble with crRNAs derived from distinct CRISPR arrays and recognize a 5'-GGG-3' protospacer adjacent motif (PAM) to bind double-stranded DNA targets. Target recognition

A self-assembled Pirococcus abyssi exosome complex displaying outer membrane proteins of Leptospira interrogans elicits protective immunity against leptospirosis.

Leptospirosis is a widespread zoonosis caused by Leptospira spp. New vaccine strategies are being explored to enhance both the magnitude and duration of protection. In this study, we developed a novel recombinant vaccine formulation, using the Pyrococcus abyssi exosome complex to present immunogenic regions of key Leptospira antigens (LigANI, LigBrep, and LipL32). A co-expression vector containing the P. abyssi exosome proteins fused to the three Leptospira antigens was constructed, generating the EXOLEP (EXOsome + LEPtospira) multivalent complex, and the polyproteins were expressed in Escheri

The attachment of a DNA-binding Sso7d-like protein improves processivity and resistance to inhibitors of M-MuLV reverse transcriptase.

Reverse transcriptases (RTs) are a standard tool in both fundamental studies and diagnostics. RTs should possess elevated temperature optimum, high thermal stability, processivity and tolerance to contaminants. Here, we constructed a set of chimeric RTs, based on the combination of the Moloney murine leukaemia virus (M-MuLV) RT and either of two DNA-binding domains: the DNA-binding domain of the DNA ligase from Pyrococcus abyssi or the DNA-binding Sto7d protein from Sulfolobus tokodaii. The processivity and efficiency of cDNA synthesis of the chimeric RT with Sto7d at the C-end are increased s

Crystallization and preliminary X-ray diffraction data of an archaeal asparagine synthetase related to asparaginyl-tRNA synthetase.

The archaebacterial-type asparagine synthetase A from Pyrococcus abyssi (AS-AR), which is related to asparaginyl-tRNA synthetase, was crystallized in two different conditions using the hanging-drop vapour-diffusion method. Crystals belonging to space group C2 with unit-cell parameters a = 103.6, b = 43.3, c = 121.5 A, beta = 112.6 degrees and one dimer per asymmetric unit were obtained in the presence of 2-propanol and PEG 4000 at pH 5.6. Another crystal form was obtained in the presence of dioxan and belongs to the monoclinic space group P2(1), with unit-cell parameters a = 96.8, b = 103.9, c

Structural insights into substrate binding, domain swapping and heat resistance of a hyperthermostable archaeal AIR synthetase.

The enzyme 5-aminoimidazole ribonucleotide synthetase (AIR synthetase, AIRS, known also as PurM) catalyzes the fifth step in the de novo purine biosynthetic pathway: the ATP-dependent conversion of formylglycinamidine ribonucleotide (FGAM) to aminoimidazole ribonucleotide (AIR). AIRS belongs to the PurM superfamily, sharing ATPase domains. In this study, we employed hyperthermostable AIRS from Pyrococcus abyssi (Pa) and Pyrococcus horikoshii (Ph), members of the thermophilic archaeal genus known for extreme heat tolerance, to resolve the substrate-binding site and structural features. Crystal

Assessment of solvent residues accessibility using three Sulfo-NHS-biotin reagents in parallel: application to footprint changes of a methyltransferase upon binding its substrate.

NHS-biotin modification as a specific lysine probe coupled to mass spectrometry detection is increasingly used over the past years for assessing amino acid accessibility of proteins or complexes as an alternative when well-established methods are challenged. We present a strategy based on usage in parallel of three commercially available reagents (Sulfo-NHS-biotin, Sulfo-NHS-LC-biotin, and Sulfo-NHS-LC-LC-biotin) to efficiently assess the solvent accessibility of amino acids using MALDI-TOF mass spectrometry. The same qualitative pattern of reactivity was observed for these three reagents on t
