RNA-based therapeutics to treat human fungal infections.

In recent decades, RNA-based therapeutics have transitioned from a near impossibility to a compelling treatment alternative for genetic disorders and infectious diseases. The mRNA vaccines against severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) are truly groundbreaking, and new adaptations are already being proposed to fight other microbes. Unfortunately, the potential of RNA-based therapeutics to treat human fungal infections has remained mostly absent from the conversation, despite the fact that invasive fungal infections kill as many per year as tuberculosis and even more than

Empowering fungal infection research with single-cell RNA sequencing.

Fungal pathogens represent a rising global concern with increasing impacts on human health and food security. Despite their significance, research on fungal infections continues to lag behind other infectious diseases, hindering diagnostic and treatment advances. Single-cell RNA sequencing (scRNA-seq) is a powerful tool widely used to identify biomarkers and targets of intervention in various fields, including host-pathogen research. Owing to its ability to resolve cellular heterogeneity, scRNA-seq has been successfully applied in host-viral and host-bacterial studies, providing in-depth insig

Total fungal RNA extraction from complex solid- state fermentation products.

Investigating fungal gene expression in complex solid-state fermentation (SSF) systems is essential for process optimization but is hindered by challenges in RNA extraction. RNA extraction from fungal samples rich in plant biomass is a special challenge that is not met by the commercial RNA extraction kits and conventional RNA extraction methods we have tested. This study presents an optimized RNA extraction method, suitable for RT-qPCR from agricultural side streams fermented by filamentous fungi. The method was applied to investigate the temporal expression of the class II hydrophobin NC2 in

A fast and efficient method for preparation of high-quality RNA from fungal mycelia.

BACKGROUND: Fungal RNA samples are usually isolated from fungal mycelia grown in liquid culture, which relies on prolific growth of the fungus in liquid media. The fungal biomass is then collected by vacuum filtration, which can result in low recovery for samples with reduced biomass due to poor growth in liquid media. FINDINGS: Here we report an alternative culturing method, based on growth on solid media which is independent of the ability of a fungus to grow in liquid culture. We show that growth on solid media overlayed with a nylon membrane is superior to other culturing methods, produci

Isolation and Analysis of Double-Stranded RNA from Virus-Infected Plant and Fungal Tissue.

A simple, rapid method for the isolation of double-stranded RNA (dsRNA) from virus-infected plant and fungal tissues provides a new approach to virus detection and identification. Diseased tissue was phenol-extracted to isolate cellular nucleic acids, and viral dsRNA was selectively purified from other nucleic acids by binding to cellulose powder in 15% ethanol either in small columns or by a batch procedure. The product was analyzed first by gel electrophoresis and then by ribonuclease treatment to identify dsRNA. The method permits rapid and efficient isolation and analysis of dsRNA from sma

Non-coding RNAs in dermatophytosis: Key regulators of host-fungal interactions and pathogenesis-A review.

Dermatophytosis, a prevalent superficial fungal infection caused by fungi such as Trichophyton rubrum, Trichophyton mentagrophytes, and Microsporum canis, develops through the dynamic interaction between fungal virulence factors - including adhesion, secretion of keratinolytic proteases, and hyphal invasion - and the host's multifaceted immune response, which involves antimicrobial peptides, pattern recognition receptors, and cellular immunity. Recent evidence identifies non-coding RNAs (ncRNAs), including miRNAs, lncRNAs, circRNAs, and tRFs, as key regulators of this host-fungal crosstalk. Th

Fungal MicroRNA-Like RNAs Facilitate Convergent Attack on a Host Immune Signalling Network.

Cross-kingdom RNA interference has emerged as an important mechanism in plant-pathogen interactions, yet how fungal small RNAs coordinate host immune suppression remains unclear. Here, we demonstrate that Alternaria alternata f. sp. mali, the causal agent of apple leaf spot, suggests microRNA-like RNAs (milRNAs) into host tissues in association with extracellular vesicles (EVs). Small RNA sequencing of fungal EVs identified multiple milRNAs, among which AamilR251, AamilR292 and AamilR004 were the three most abundant species. These AamilRNAs target three apple (Malus domestica) immune-related k

Molecular Identification and RNA-Based Management of Fungal Plant Pathogens: From PCR to CRISPR/Cas9.

Fungal diseases continue to limit global crop production and drive major economic losses. Conventional diagnostic and control approaches depend on time-consuming culture-based methods and broad-spectrum chemicals, which offer limited precision. Advances in molecular identification have changed this landscape. PCR, qPCR, LAMP, sequencing and portable platforms enable rapid and species-level detection directly from plant tissue. These tools feed into RNA-based control strategies, where knowledge of pathogen genomes and sRNA exchange enables targeted suppression of essential fungal genes. Host-in

A non-canonical RNA degradation pathway suppresses RNAi-dependent epimutations in the human fungal pathogen Mucor circinelloides.

Mucorales are a group of basal fungi that includes the casual agents of the human emerging disease mucormycosis. Recent studies revealed that these pathogens activate an RNAi-based pathway to rapidly generate drug-resistant epimutant strains when exposed to stressful compounds such as the antifungal drug FK506. To elucidate the molecular mechanism of this epimutation pathway, we performed a genetic analysis in Mucor circinelloides that revealed an inhibitory role for the non-canonical RdRP-dependent Dicer-independent silencing pathway, which is an RNAi-based mechanism involved in mRNA degradat

Comparative Analysis of Lifecycle-Dependent A to I RNA Editing in Three Members of the Microbotryum violaceum Fungal Complex.

A-to-I RNA editing is increasingly recognized as a regulator of fungal development and pathogenesis, yet its extent and lifecycle dependence remain poorly characterized in basidiomycetes. Microbotryum superbum (MvSup), M. intermedium (MI), and M. lychnidis-dioicae (MVLG) are members of the M. violaceum fungal complex. Each species infects specific host plant species, resulting in commonly anther-smut disease. The lifecycle of these basidiomycete fungi includes the haploid, mating, and infection stages. RNA editing is a post-transcriptional process where adenosine (A) is converted to inosine (I

Nano-enabled spray-induced RNA interference against fungal pathogens of oilseed crops: carrier performance, delivery evidence and field translation.

Oilseed crops are exposed to fungal pathogens that are difficult to manage with durable host resistance or fungicides alone. Spray-induced gene silencing (SIGS) offers sequence-specific suppression of fungal genes, but naked double-stranded RNA (dsRNA) is vulnerable to ultraviolet radiation, nucleases, rainfall and poor retention, and its passage into fungal cytoplasm is highly pathosystem dependent. This review critically evaluates whether nanocarriers resolve these constraints in oilseed crop protection. Host-induced gene silencing (HIGS) is considered only as a biological benchmark for targ

Calcineurin contributes to RNAi-mediated transgene silencing and small interfering RNA production in the human fungal pathogen Cryptococcus neoformans.

Adaptation to external environmental challenges at the cellular level requires rapid responses and involves relay of information to the nucleus to drive key gene expression changes through downstream transcription factors. Here, we describe an alternative route of adaptation through a direct role for cellular signaling components in governing gene expression via RNA interference-mediated small RNA production. Calcium-calcineurin signaling is a highly conserved signaling cascade that plays central roles in stress adaptation and virulence of eukaryotic pathogens, including the human fungal patho

On the road with RNA interference: Missed stops and future directions in leveraging spray-induced gene silencing for sustainable fungal management in agriculture.

Spray-induced gene silencing (SIGS) has moved from proof-of-concept to one of the most compelling RNA-based routes for crop protection, yet its field deployment still rests on unresolved biological interfaces. In this review, we revisit SIGS against fungal pathogens by asking where exogenous double-stranded RNAs go, which organisms perceive them, and how delivery technologies may reshape their ecological footprint. We first examine double-stranded RNA (dsRNA) uptake as a limiting and still unevenly understood step: clathrin-mediated endocytosis is emerging as a recurrent entry route in fungi,

A highly sensitive and specific method to evaluate viable fungal burden of Aspergillus fumigatus in mice by RT-qPCR for 18S ribosomal RNA.

Potent fungicidal activity is one of the key factors of antifungals to overcome invasive pulmonary aspergillosis (IPA). To date, quantification of Aspergillus DNA in the lungs and galactomannan (GM) in serum or bronchoalveolar lavage fluid have been developed as general methods for measuring fungal burden in IPA animal models. However, GM quantification is not supposed to be a suitable method for precise evaluation of the fungicidal effects of antifungals, because killed Aspergillus hyphae can release GM for a certain period until they are eliminated by the host. Therefore, in terms of detecti

CRISPR-GRIT: Guide RNAs with Integrated Repair Templates Enable Precise Multiplexed Genome Editing in the Diploid Fungal Pathogen Candida albicans.

Candida albicans, an opportunistic fungal pathogen, causes severe infections in immunocompromised individuals. Limited classes and overuse of current antifungals have led to the rapid emergence of antifungal resistance. Thus, there is an urgent need to understand fungal pathogen genetics to develop new antifungal strategies. Genetic manipulation of C. albicans is encumbered by its diploid chromosomes requiring editing both alleles to elucidate gene function. Although the recent development of CRISPR-Cas systems has facilitated genome editing in C. albicans, large-scale and multiplexed function

Single-stranded conformation polymorphism of large subunit of ribosomal RNA is best suited to diagnosing fungal infections and differentiating fungi at species level.

In the last decade, various polymerase chain reaction (PCR)-based methods have been developed using ribosomal RNA (rRNA) for the identification of medically important fungi. In the present study, large subunit (LSU) and small subunit (SSU) of fungal rRNA were amplified and analyzed by single-stranded conformation polymorphism (SSCP) of nested PCR, restriction digestion, and SSCP of digested products. The relationship between several clinical isolates of patients suffering from aspergillosis, candidiasis, cryptococcosis, keratitis, and skin and nail infections has been established with standard

From Glacier to Sauna: RNA-Seq of the Human Pathogen Black Fungus Exophiala dermatitidis under Varying Temperature Conditions Exhibits Common and Novel Fungal Response.

Exophiala dermatitidis (Wangiella dermatitidis) belongs to the group of the so-called black yeasts. Thanks in part to its thick and strongly melanized cell walls, E. dermatitidis is extremely tolerant to various kinds of stress, including extreme pH, temperature and desiccation. E. dermatitidis is also the agent responsible for various severe illnesses in humans, such as pneumonia and keratitis, and might lead to fatal brain infections. Due to its association with the human environment, its poly-extremophilic lifestyle and its pathogenicity in humans, E. dermatitidis has become an important mo

Isolation of RNA for RNA Sequencing in Ustilago maydis.

In the last 15 years, RNA sequencing (RNA-seq) has emerged as a popular tool for studying gene expression changes in an organism. In fungal plant pathology, this is a comprehensive method for identifying transcriptome changes to both the fungal pathogen and its host. RNA-seq generates a vast amount of data that can increase our understanding of the interaction between the fungus and its host, or how the fungal species adapts to various environmental conditions. This chapter emphasizes the importance of sample preparation for RNA-seq. It also describes a protocol for isolating high quality RNA

Isolation of Blastomyces dermatitidis yeast from lung tissue during murine infection for in vivo transcriptional profiling.

Blastomyces dermatitidis belongs to a group of thermally dimorphic fungi that grow as sporulating mold in the soil and convert to pathogenic yeast in the lung following inhalation of spores. Knowledge about the molecular events important for fungal adaptation and survival in the host remains limited. The development of high-throughput analytic tools such as RNA sequencing (RNA-Seq) has potential to provide novel insight on fungal pathogenesis especially if applied in vivo during infection. However, in vivo transcriptional profiling is hindered by the low abundance of fungal cells relative to m

The Expanding Mycovirome of Aspergilli.

Mycoviruses are viruses that infect fungi and are widespread across all major fungal taxa, exhibiting great biological diversity. Since their discovery in the 1960s, researchers have observed a myriad of fungal phenotypes altered due to mycoviral infection. In this review, we examine the nuanced world of mycoviruses in the context of the medically and agriculturally important fungal genus, Aspergillus. The advent of RNA sequencing has revealed a previous underestimate of viral prevalence in fungi, in particular linear single-stranded RNA viruses, and here we outline the diverse viral families
