Role of RNA interference in plant improvement.

Research to alter crops for their better performance involving modern technology is underway in numerous plants, and achievements in transgenic plants are impacting crop improvements in unparalleled ways. Striking progress has been made using genetic engineering technology over the past two decades in manipulating genes from diverse and exotic sources, and inserting them into crop plants for inducing desirable characteristics. RNA interference (RNAi) has recently been identified as a natural mechanism for regulation of gene expression in all higher organisms from plants to humans and promises

Plant DICER-LIKE, dual measurement RNA rulers.

Small RNA (sRNA)-mediated gene silencing plays critical roles in eukaryotic gene regulation. The biogenesis of the two major types of sRNA, microRNA (miRNA) and small interfering RNA (siRNA), relies on the type III endoribonuclease Dicer. Unlike animals, which typically harbor fewer Dicer proteins, seed plants possess a greatly expanded Dicer family of DICER-LIKE (DCL) proteins that produce multiple types of sRNAs with diverse lengths, structures, and functions. Accordingly, plant DCLs must both specifically select substrate RNAs and measure product RNAs with defined lengths. In this review, w

RNA-dependent RNA polymerase 1 in potato (Solanum tuberosum) and its relationship to other plant RNA-dependent RNA polymerases.

Cellular RNA-dependent RNA polymerases (RDRs) catalyze synthesis of double-stranded RNAs that can serve to initiate or amplify RNA silencing. Arabidopsis thaliana has six RDR genes; RDRs 1, 2 and 6 have roles in anti-viral RNA silencing. RDR6 is constitutively expressed but RDR1 expression is elevated following plant treatment with defensive phytohormones. RDR1 also contributes to basal virus resistance. RDR1 has been studied in several species including A. thaliana, tobacco (Nicotiana tabacum), N. benthamiana, N. attenuata and tomato (Solanum lycopersicum) but not to our knowledge in potato (

An important role of an inducible RNA-dependent RNA polymerase in plant antiviral defense.

Plants contain RNA-dependent RNA polymerase (RdRP) activities that synthesize short cRNAs by using cellular or viral RNAs as templates. During studies of salicylic acid (SA)-induced resistance to viral pathogens, we recently found that the activity of a tobacco RdRP was increased in virus-infected or SA-treated plants. Biologically active SA analogs capable of activating plant defense response also induced the RdRP activity, whereas biologically inactive analogs did not. A tobacco RdRP gene, NtRDRP1, was isolated and found to be induced both by virus infection and by treatment with SA or its b

Protein-RNA control networks at the plant-pathogen interface.

Plant immunity depends on coordinated control of signaling gain, molecular persistence, RNA fate, interorganismal exchange and timely attenuation, defining testable routes to durable disease control. Plant immunity is often reviewed as a sequence of receptor activation, transcriptional reprogramming, and antimicrobial output. That organization is useful, but it obscures a central mechanistic problem: immune performance depends on coupled control of protein abundance, RNA fate, interorganismal exchange and response termination. Here, we develop an evidence-weighted protein-RNA control-loop fram

RNA-Based Vaccination of Plants for Control of Viruses.

Plant viruses cause nearly half of the emerging plant diseases worldwide, contributing to 10-15% of crop yield losses. Control of plant viral diseases is mainly accomplished by extensive chemical applications targeting the vectors (i.e., insects, nematodes, fungi) transmitting these viruses. However, these chemicals have a significant negative effect on human health and the environment. RNA interference is an endogenous, cellular, sequence-specific RNA degradation mechanism in eukaryotes induced by double-stranded RNA molecules that has been exploited as an antiviral strategy through transgene

RNA decay is an antiviral defense in plants that is counteracted by viral RNA silencing suppressors.

Exonuclease-mediated RNA decay in plants is known to be involved primarily in endogenous RNA degradation, and several RNA decay components have been suggested to attenuate RNA silencing possibly through competing for RNA substrates. In this paper, we report that overexpression of key cytoplasmic 5'-3' RNA decay pathway gene-encoded proteins (5'RDGs) such as decapping protein 2 (DCP2) and exoribonuclease 4 (XRN4) in Nicotiana benthamiana fails to suppress sense transgene-induced post-transcriptional gene silencing (S-PTGS). On the contrary, knock-down of these 5'RDGs attenuates S-PTGS and supre

RNA melting and RNA chaperone activities of plant cold shock domain proteins are not correlated.

Cold shock domain proteins (CSDPs) participate in plant development and resistance, but the underlying molecular mechanisms are poorly understood. In this study, we demonstrated that the CSDPs, including EsCSDP1, EsCSDP2, and EsCSDP3, from the extremophyte Eutrema salsugineum possess all basic properties of RNA chaperones. EsCSDP1-3 melt secondary structures in RNAs with various nucleotide sequences and exhibit RNA chaperone activity in vitro. EsCSDP1 and EsCSDP3 were shown to have higher RNA melting activity, whereasile EsCSDP2 had higher RNA chaperone activity. We demonstrated that higher RN

Interactions between the structural domains of the RNA replication proteins of plant-infecting RNA viruses.

Brome mosaic virus (BMV), a positive-strand RNA virus, encodes two replication proteins: the 2a protein, which contains polymerase-like sequences, and the 1a protein, with N-terminal putative capping and C-terminal helicase-like sequences. These two proteins are part of a multisubunit complex which is necessary for viral RNA replication. We have previously shown that the yeast two-hybrid assay consistently duplicated results obtained from in vivo RNA replication assays and biochemical assays of protein-protein interaction, thus permitting the identification of additional interacting domains. Isolation of Plant Root Nuclei for Single Cell RNA Sequencing.

The characterization of the transcriptional similarities and differences existing between plant cells and cell types is important to better understand the biology of each cell composing the plant, to reveal new molecular mechanisms controlling gene activity, and to ultimately implement meaningful strategies to enhance plant cell biology. To gain a deeper understanding of the regulation of plant gene activity, the individual transcriptome of each plant cell needs to be established. Until recently, single cell approaches were mostly limited to bulk transcriptomic studies on selected cell types.

Salicylic acid and gentisic acid induce RNA silencing-related genes and plant resistance to RNA pathogens.

We have observed that treatments with salicylic acid (SA) or gentisic acid (GA) induced resistance to RNA pathogens such as ToMV and CEVd in tomato and Gynura auriantiaca, respectively. Accumulation of SA and GA has been found to occur in plants infected by these pathogens, thus pointing out a possible defence role of both molecules. To study the molecular basis of the observed induced resistance to RNA pathogens the induction of silencing-related genes by SA and GA was considered. For that purpose, we searched for tomato genes which were orthologous to those described in Arabidopsis thaliana,

RNA Activation in Plants: Current Evidence and Molecular Insights.

The current scientific literature presents increasing evidence for the existence of the RNA activation (RNAa) phenomenon in eukaryotes. RNAa is a molecular mechanism by which gene expression is activated through small activating RNAs (saRNAs) and microRNAs (miRNAs). The RNAa pathway shares many similarities with RNA interference (RNAi), yet it represents a distinct regulatory process. While RNAi is a relatively well-characterized process involving Dicer-like endonucleases that process double-stranded RNAs (dsRNAs) into small interfering RNAs (siRNAs), ultimately leading to gene silencing, the

Exchange of Small Regulatory RNAs between Plants and Their Pests.

Regulatory small RNAs are well known as antiviral agents, regulators of gene expression, and defenders of genome integrity in plants. Several studies over the last decade have also shown that some small RNAs are exchanged between plants and their pathogens and parasites. Naturally occurring trans-species small RNAs are used by host plants to silence mRNAs in pathogens. These gene-silencing events are thought to be detrimental to the pathogen and beneficial to the host. Conversely, trans-species small RNAs from pathogens and parasites are deployed to silence host mRNAs; these events are thought

Turbo-RIP: A Protocol for TurboID-based RNA Immunopurification to Map RNA Landscapes in Plant Biomolecular Condensates.

Biomolecular condensates organize cellular processes through liquid-liquid phase separation, creating membrane-less compartments enriched in specific proteins and RNAs. Understanding their RNA composition is essential for elucidating plant stress responses, yet capturing these transiently associated RNAs remains technically challenging. We present Turbo-RIP (TurboID-based proximity labeling with RNA immunopurification), a comprehensive protocol for identifying condensate-associated RNAs in plants. Turbo-RIP employs the biotin ligase TurboID to label proximal proteins at 22 °C, followed by form

RNA modifications in plant pathogenic fungi: from epitranscriptomics to antifungal strategies.

Traditional antifungal agents such as polyene, azole, and echinocandin antifungals are restricted because of antifungal resistance and off-target effects. Given these limitations, there is an urgent need to explore novel antifungal strategies by identifying alternative targets. RNA modifications, such as m6A, m5C, m1A, m7G, s2U, ac4C, and A-to-I editing, hold promise as such targets on the basis of their roles in post-transcriptional regulation in plant pathogenic fungi, affecting RNA processing, stability, translation, and localization. This review summarizes the current understanding of RNA

Long Noncoding RNA: An Uncharted Territory in Plant Diseases and Immunity.

Long noncoding RNAs (lncRNAs) are a class of transcripts longer than 200 nucleotides with little or no protein-coding capacity. They represent a substantial fraction of eukaryotic genomes and function as molecular architects that coordinate diverse biological processes and physiological plasticity, including multilayered plant defence systems, through versatile regulatory interactions at multiple levels of gene regulation. Recent advances in high-throughput RNA sequencing technologies have greatly expanded the identification of plant lncRNAs, revealing their diverse roles as scaffolds, decoys,

Identification of Host Factors Interacting with a γ-Shaped RNA Element from a Plant Virus-Associated Satellite RNA.

Previously, we identified a highly conserved, γ-shaped RNA element (γRE) from satellite RNAs of cucumber mosaic virus (CMV), and we determined γRE to be structurally required for satRNA survival and the inhibition of CMV replication. It remains unknown how γRE biologically functions. In this work, pull-down assays were used to screen candidates of host factors from Nicotiana benthamiana plants using biotin-labeled γRE as bait. Nine host factors were found to interact specifically with γRE. Then, all of these host factors were down-regulated individually in N. benthamiana plants via tobacco rat

The Plant Noncanonical Antiviral Resistance Protein JAX1 Inhibits Potexviral Replication by Targeting the Viral RNA-Dependent RNA Polymerase.

Understanding the innate immune mechanisms of plants is necessary for the breeding of disease-resistant lines. Previously, we identified the antiviral resistance gene JAX1 from Arabidopsis thaliana, which inhibits infection by potexviruses. JAX1 encodes a unique jacalin-type lectin protein. In this study, we analyzed the molecular mechanisms of JAX1-mediated resistance. JAX1 restricted the multiplication of a potexviral replicon lacking movement-associated proteins, suggesting inhibition of viral replication. Therefore, we developed an in vitro potato virus X (PVX) translation/replication syst

Novel features in the tRNA-like world of plant viral RNAs.

tRNA-like domains are found at the 3' end of genomic RNAs of several genera of plant viral RNAs. Three groups of tRNA mimics have been characterized on the basis of their aminoacylation identity (valine, histidine and tyrosine) for aminoacyl-tRNA synthetases. Folding of these domains deviates from the canonical tRNA cloverleaf. The closest sequence similarities with tRNA are those found in valine accepting structures from tymoviruses (e.g. TYMV). All the viral tRNA mimics present a pseudoknotted amino acid accepting stem, which confers special structural and functional characteristics. In this

Maternal small RNAs as gatekeepers of hybrid compatibility in plants and animals.

Hybridization between species can enable introgression of advantageous traits, yet hybrid offspring often show reduced fitness, sterility, or developmental arrest due to postzygotic hybrid incompatibility. Understanding the molecular bases of these barriers could help overcome reproductive limits and enable the creation of currently inaccessible hybrids. In this review, we compare two small RNA-associated routes through which parental genomes can become incompatible: maternally biased sirenRNAs in the endosperm of flowering plants and animal PIWI-interacting RNAs (piRNAs), with emphasis on Dro
