Bacterial life is harsh and involves numerous environmental and internal challenges that are perceived as stresses. Consequently, adequate responses to survive, cope with, and counteract stress conditions have evolved. In the last few decades, a class of small, non-coding RNAs (sRNAs) has been shown to be involved as key players in stress responses. This review will discuss - primarily from an enterobacterial perspective - selected stress response pathways that involve antisense-type sRNAs. These include themes of how bacteria deal with severe envelope stress, threats of DNA damage, problems w

Vault RNAs (vtRNAs) are a family of four small non-coding RNAs (ncRNAs). Here, we present a protocol to identify protein interactors of vtRNA1-1, vtRNA1-2, and vtRNA1-3 in human lung epithelial cells through RNA antisense purification coupled to mass spectrometry (RAP-MS). We describe steps for using biotinylated vtRNA-specific antisense DNA probes to isolate vtRNA-protein complexes that are covalently crosslinked by treatment with ultraviolet (UV) light, followed by mass spectrometry-based analysis. This protocol can be adapted to other cells or small ncRNAs. For complete details on the use a

Genetic manipulation of Chlamydia trachomatis is challenging because of its obligate intracellular lifestyle and reduced genome with a high proportion of essential genes. Functional analysis of chlamydial genes often requires alternative genetic strategies such as conditional knockdown rather than gene disruption. This chapter describes the use of an engineered small RNA (sRNA) to achieve inducible protein knockdown in C. trachomatis. This approach utilizes the C. trachomatis sRNA CtrR3 as a scaffold to express a targeting sequence that interferes with a target mRNA by binding its 5' untransla

Leptospirosis is an emerging zoonotic disease caused by bacterial species of the genus Leptospira. However, the regulatory mechanisms and pathways underlying the adaptation of pathogenic and non-pathogenic Leptospira spp. in different environmental conditions remain elusive. Leptospira biflexa is a non-pathogenic species of Leptospira that lives exclusively in a natural environment. It is an ideal model not only for exploring molecular mechanisms underlying the environmental survival of Leptospira species but also for identifying virulence factors unique to Leptospira's pathogenic species. Transfer RNA-derived small RNAs (tsRNAs) are evolutionarily conserved regulatory molecules produced by stress-responsive endonucleases that cleave mature tRNAs or their precursors. Emerging evidence suggests that aberrant tsRNA expression contributes to the pathogenesis and progression of pulmonary diseases. This review consolidates the current understanding of tsRNA biogenesis, molecular functions, and potential clinical applications in both malignant and non-malignant lung disorders. Clinically, tsRNAs show great promise as diagnostic biomarkers and therapeutic targets for lung diseases, alt

Involved in diverse biological processes, bacterial sRNAs are novel regulators of gene expression involved in a wide array of biological processes. To identify sRNAs in Brucella abortus, we performed a genome-wide computational prediction with integrated SIPHT and NAPP results. In total, 129 sRNA candidates were identified, of which 112 were novel sRNA. Twenty novel sRNA candidates were tested by RT-PCR and seven could be verified. The putative targets of these sRNAs were also predicted and verified. This study provides a significant resource for the future study of sRNAs, as well as how sRNAs

Non-coding RNAs (ncRNAs) play a critical role in the entire body, and their mis-regulation is often associated with disease. In parallel with the advances in high-throughput sequencing technologies, there is a great deal of focus on this broad class of RNAs. Although these molecules are not translated into proteins, they are now well established as significant regulatory components in many biological pathways and pathological conditions. ncRNAs can be roughly divided into two main sub-groups based on the length of the transcript, with both the small and long non-coding RNAs having diverse regu

The RsmA family of RNA-binding proteins are global post-transcriptional regulators that mediate extensive changes in gene expression in bacteria. They bind to, and affect the translation rate of target mRNAs, a function that is further modulated by one or more, small, untranslated competitive regulatory RNAs. To gain new insights into the nature of this protein/RNA interaction, we used X-ray crystallography to solve the structure of the Yersinia enterocolitica RsmA homologue. RsmA consists of a dimeric beta barrel from which two alpha helices are projected. From structure-based alignments of t

Gene silencing mediated by small noncoding RNAs (sRNAs) is a fundamental gene regulation mechanism in eukaryotes that broadly governs cellular processes. It has been established that sRNAs are critical regulators of plant growth, development, and antiviral defence, while accumulating studies support positive roles of sRNAs in plant defence against bacteria and eukaryotic pathogens such as fungi and oomycetes. Emerging evidence suggests that plant sRNAs move between species and function as antimicrobial agents against nonviral parasites. Multiple plant pathosystems have been shown to involve a

tRNA-derived small RNAs (tsRNAs) are functional non-coding RNAs that play crucial roles in transcriptional, translational, and epigenetic regulation. Ferroptosis is an iron-dependent form of programmed cell death driven by lipid peroxidation, and its core mechanisms involve dysregulated iron homeostasis, redox imbalance, and lipid peroxidation. Emerging evidence indicates that tsRNAs serve as pivotal regulators of ferroptosis by targeting key components of the ferroptosis pathway. This regulatory interplay critically influences the activation or suppression of ferroptosis in various human dise

PIWI-interacting RNAs (piRNAs) have received a lot of attention for their functions in cancer research. This class of short non-coding RNAs (ncRNA) has roles in genomic stability, chromatin remodeling, messenger RNA (mRNA) integrity, and genome structure. We summarized the mechanisms underlying the biogenesis and regulatory molecular functions of piRNAs. Among all piRNAs studied in cancer, this review offers a comprehensive analysis of the emerging roles of piR-823 in various types of cancer, including colorectal, gastric, liver, breast, and renal cancers, as well as multiple myeloma. piR-823

tRNA-derived small RNA (tsRNA) has emerged as a new biomarker for early diagnosis and prognosis prediction of breast cancer. Like the detection of other small non-coding RNAs, the traditional DNA circuit could be used for the tsRNA detection. However, the highly coupling DNA strands in the circuit increase the difficulty of design and could raise a false-positive signal. Here, we demonstrated a versatile modularized enzymatic tandem reaction, namely, reverse-transcribed nicking exponential truncation (RT-NExT). This enzymatic reaction was constructed by cohesive modules, which can work indepen

Borrelia (Borreliella) burgdorferi and closely related genospecies are the causative agents of Lyme disease, the most common tick-borne disease north of the equator. The bacterium, a member of the spirochete phylum, is acquired by a tick vector that feeds on an infected vertebrate host and is transmitted to another vertebrate during subsequent feeding by the next tick stage. The precise navigation of this enzootic cycle entails the regulation of genes required for these two host-specific phases as well as the transitions between them. Recently, an expansive swath of small RNAs has been identif

A novel class of non-coding small RNAs, termed transfer RNA-derived small RNAs (tsRNAs), is produced from mature or precursor tRNA (pre-tRNA). Recent studies have revealed disease-specific expression profiles of tsRNAs in patients with various autoimmune diseases. Their expression levels correlate with disease activity and pro-inflammatory cytokines, and demonstrate good diagnostic value. These tsRNAs may regulate the differentiation, activation, and apoptosis of immune cells, thereby influencing the release of inflammatory cytokines. Furthermore, they may also contribute to the etiology and p

RNA activation (RNAa), mediated by small activating RNAs (saRNAs), upregulates endogenous gene expression through recruitment of the Argonaute proteins to the promoter, natural antisense transcripts, or other noncoding RNAs. This mechanistically distinct modality addresses an unmet need, as few RNA therapeutics currently function to activate endogenous gene expression. Three saRNA therapeutics are now in clinical trials; however, broader application remains constrained by largely empirical candidate screening and limited design guidelines, particularly in terms of saRNA targets. Unlike siRNAs,

The study of small RNAs provides us with a deeper understanding of the complexity of gene regulation within cells. Of the different types of small RNAs, the most important in mammals are miRNA, tRNA fragments and piRNAs. Using small RNA-seq analysis, we can study all small RNA types simultaneously, with the potential to detect novel small RNA types. We describe SeqclusterViz, an interactive HTML-javascript webpage for visualizing small noncoding RNAs (small RNAs) detected by Seqcluster. The SeqclusterViz tool allows users to visualize known and novel small RNA types in model or non-model organ

The mammalian intestinal epithelium is a rapid self-renewing tissue that functions as a physical barrier against a wide array of noxious substances and the gut microbiome that inhabit the intestinal lumen. Homeostasis of the intestinal epithelium is tightly regulated via well-controlled mechanisms and depends on rapid gene expression pattern alterations to effectively regulate cell survival, adapt to stress, and keep epithelial integrity in stressful environments. Vault RNAs (vtRNAs) are small noncoding RNAs that are highly expressed in the intestinal epithelium and involved in many cellular p

Small non-coding RNA controls the expression of target genes and is related with mRNA degradation, chromatin modification and genome stability. Recent studies showed that small non-coding RNA is not only associated with the incidence of schistosomiasis, but also acts as a potential biomarker. In this article, we will review the applications of small non-coding RNA in schistosomiasis diagnosis and its potential role in schistosome development and pathogenesis, in the aim to provide hints for developing detection methods and vaccines for schistosomiasis and for drug development.
