Pathological mutations in tRNA genes and tRNA processing enzymes are numerous and result in very complicated clinical phenotypes. Mitochondrial tRNA (mt-tRNA) genes are "hotspots" for pathological mutations and over 200 mt-tRNA mutations have been linked to various disease states. Often these mutations prevent tRNA aminoacylation. Disrupting this primary function affects protein synthesis and the expression, folding, and function of oxidative phosphorylation enzymes. Mitochondrial tRNA mutations manifest in a wide panoply of diseases related to cellular energetics, including COX deficiency (cy

The locations of transfer RNA genes with respect to the restriction endonuclease cleavage map of Euglena gracilis Klebs, strain Z Pringsheim chloroplast DNA have been determined. Purified chloroplast tRNAs were treated with snake venom phosphodiesterase to remove the 3'-CCA terminus, and radioactively labeled by the action of Escherichia coli tRNA nucleotidyltransferase in the presence of [alpha-32P]CTP. Chloroplast DNA was treated individually and with combinations of the enzymes Bal I, Bam HI, Eco RI, Pst I, Pvu II, Sal I, and Xho I. The location of tRNA genes with respect to the cleavage si

Transfer RNA-derived small RNA (tsRNA) is a novel class of small non-coding RNAs (sncRNAs) that are generated through precise enzymatic cleavage of mature tRNAs or their precursor molecules. These tsRNAs play a pivotal role in regulating cellular processes such as protein synthesis, translation, and gene expression networks. This review offers a comprehensive overview of the functional characteristics of 24 tsRNAs, highlighting significant changes in their expression profiles across various liver diseases. Notably, 13 tsRNAs are upregulated, while 4 are downregulated in liver diseases compared

Retinal neovascularization (RNV) is characterized in retinopathy of prematurity (ROP), diabetic retinopathy (DR), and retinal vein occlusion (RVO), which leads to severe vision loss and even blindness. To reveal the altered transfer RNA-derived small RNA (tsRNA)s in RNV, and to investigate the underlying mechanisms of the altered tsRNAs involved in RNV, we carried out a small RNA sequencing to profile tsRNA expressions in the retinas of mice with oxygen-induced retinopathy (OIR) and control mice. A total of 45 tsRNAs were significantly changed (fold change ≥ 1.5 and P < 0.05) in the retinas of

The role of tRNAs is best known as adapter components of translational machinery. According to the central dogma of molecular biology, DNA is transcribed to RNA and in turn is translated into proteins, in which tRNA outstands by its role of the cellular courier. Recent studies have led to the revision of the canonical function of transfer RNAs (tRNAs), which indicates that tRNAs also serve as a source for short non-coding RNAs called tRNA-derived small RNAs (tsRNAs). tsRNAs play key roles in cellular processes by modulating complicated regulatory networks beyond translation and are widely invo

Variants in mitochondrial DNA (mtDNA) are the most important causes for vision loss, the mt-tRNA variants being the largest group among them. In this study, we report the molecular characterization of 15 mt-tRNA variants with primary congenital glaucoma (PCG). Based on phylogenetic approach, we found that only half of them were definitely pathogenic with PCG, other mutations were single nucleotide polymorphisms (SNP) in human population. Thus, our study provided novel insight into the pathogenesis of PCG.

Over 450 transfer RNA (tRNA) genes have been annotated in the human genome. Reliable quantitation of tRNA levels in human samples using microarray methods presents a technical challenge. We have developed a microarray method to quantify tRNAs based on a fluorescent dye-labeling technique. The first-generation tRNA microarray consists of 42 probes for nuclear encoded tRNAs and 21 probes for mitochondrial encoded tRNAs. These probes cover tRNAs for all 20 amino acids and 11 isoacceptor families. Using this array, we report that the amounts of tRNA within the total cellular RNA vary widely among

Transfer RNA-derived small RNAs (tsRNAs), previously considered inactive tRNA degradation products, have now been shown to be functional small non-coding RNAs. They may play important roles within the CNS and in brain-body interactions, both during normal developmental stages as well as in diverse brain pathologies. Among the cell types found in the CNS, tsRNAs are particularly abundant in neurons. Correspondingly, neurons show cell type specific tRNA expression profiles when compared to other cells of the CNS under homeostatic conditions and defects in tRNA processing may lead to neurological

Pathogen-derived RNAs function as pathogen-associated molecular patterns (PAMPs) that activate innate immune responses through pattern recognition receptors (PRRs). While viral RNA is well established as a trigger of antiviral immunity, the identity of bacterial RNA species that function as immunostimulatory ligands and the host PRRs that recognize them remain poorly defined. Here, we identify bacterial-specific transfer-messenger RNA (tmRNA), a conserved RNA involved in ribosome rescue during bacterial trans-translation, as a previously unrecognized RNA PAMP. tmRNA robustly induced the produc

An emerging field in cardiovascular research is the translational investigation of transfer RNA-derived small RNAs (tsRNAs). TsRNAs, a class of small non-coding RNA molecules, have been shown to modulate cellular functions by regulating gene expression post-transcriptionally. They are implicated in diverse pathological conditions, including cancer, cardiovascular disease (CVD), infectious disease, diabetes, neurological disease, and metabolic disorder. Accumulating evidence suggests tsRNAs as important players and biomarkers in CVD. Dysregulated tsRNAs are identified in atherosclerosis, heart

Extracellular vesicles (EVs) are membrane-bound nanoparticles that mediate the intercellular transfer of diverse molecules. RNA species within EVs act as key regulators of gene expression and influence the phenotype in recipient cells. However, tracking RNA transfer via EVs remains technically challenging, as post-isolation fluorescent labeling can lead to artificial signals and genetic manipulation of recipient cells may disrupt endogenous regulatory pathways. Here, we detail a metabolic labeling approach with 5-ethynyl uridine (5-EU) that enables tracing of EV-mediated RNA transfer under phy

OBJECTIVE: To characterize the clinical features of patients who have autoantibodies against transfer RNA (tRNA) or tRNA-associated proteins.
METHODS: Sera from 1,472 patients with suspected systemic rheumatic disease were screened by RNA immunoprecipitation of HeLa cell extracts. The specificities of the antibodies that precipitated tRNAs were further analyzed by immunoprecipitation using deproteinized RNAs and 35S-methionine-labeled HeLa cell extracts, followed by immunoblotting.
RESULTS: Forty-one serum samples (2.8%) were found to immunoprecipitate tRNAs. Thirteen patients were identifie

The prevalence and clinical correlations of anti-threonyl-transfer RNA synthetase (anti-PL-7), as well as the relationship of anti-PL-7 to anti-histidyl-transfer RNA synthetase (anti-Jo-1) were studied in 109 sera from patients with myositis. Inhibition of threonine aminoacylation was used to screen for anti-PL-7. Sera from 3 patients, 2 with polymyositis and 1 with polymyositis-overlap syndrome, and a fourth serum from a patient with dermatomyositis, which was previously found to contain anti-PL-7, inhibited greater than 90% of activity (3.7% of 109 sera). All 4 sera reacted strongly in an en

Mitochondrial DNA is a sensitive target of chemical carcinogens (Backer and Weinstein (1980) Science 209, 297-299), suggesting that mutations of the mitochondrial genome occur in tumor cells. We examined this point by comparing mitochondrial DNA sequences in four rat tumors with those of normal rat liver. Some novel mutations found in the tRNA genes of tumor mitochondria were as follows: nucleotides deletions in the aminoacyl-acceptor stem of the tRNATyr gene or in the anticodon stem of the tRNATrp gene and insertions in the "YpsiC" loop of the tRNACys gene. These structures are extraordinary

Homogeneous methionyl-tRNA transformylase from Escherichia coli can react with periodate-treated tRNAMetf to form a Schiff's base through a free amino group (probably the epsilon-amino group of a lysine) and the 2',3'-aldehyde groups created at the 3'-terminal ribose of tRNA. This reaction is reflected by the loss of activity of the enzyme at saturating tRNA dialdehyde and upon reduction of the Schiff's base by NaBH4. the kinetics of inactivation (37 degrees C, pH 8.5) level off at 50% of the initial enzymic activity. In the presence of 2 mM cyanohydridoborate, a mild reducing agent which leav

Escherichia coli 58-161, a methionine auxotroph with "relaxed control", synthesizes methyl-deficient transfer RNA (tRNA) when subjected to methionine deprivation. Whereas [14C]leucyl-tRNA from normally grown bacteria fractionates into two peaks (I and II) on methylated albumin-kieselguhr columns, methyl-deficient [14C]leucyl-tRNA shows an additional component (peak III). A ribosome-binding assay shows a marked difference in the coding response to poly UC and poly UG between normal and methyl-deficient [14C]leucyl-tRNA. Compared to normal E. coli 58-161 [14C]leucyl-tRNA, the leucine-tRNA isolat

Neointimal hyperplasia is a pathological vascular remodeling caused by abnormal proliferation and migration of subintimal vascular smooth muscle cells (VSMCs) following intimal injury. There is increasing evidence that tRNA-derived small RNA (tsRNA) plays an important role in vascular remodeling. The purpose of this study is to search for tsRNAs signature of neointima formation and to explore their potential functions. The balloon injury model of rat common carotid artery was replicated to induce intimal hyperplasia, and the differentially expressed tsRNAs (DE-tsRNAs) in arteries with intimal

Nanopore direct RNA sequencing (DRS) has emerged as a powerful tool for RNA modification identification. However, concurrently detecting multiple types of modifications in a single DRS sample remains a challenge. Here, we develop TandemMod, a transferable deep learning framework capable of detecting multiple types of RNA modifications in single DRS data. To train high-performance TandemMod models, we generate in vitro epitranscriptome datasets from cDNA libraries, containing thousands of transcripts labeled with various types of RNA modifications. We validate the performance of TandemMod on bo

The screening of new antibiotics against several bacterial strains often reveals unexpected occurrences of natural drug resistance. Two examples of this involve specific inhibitors of Staphylococcus aureus isoleucyl-transfer-RNA synthetase 1 (IleRS1) and, more recently, Streptococcus pneumoniae methionyl-tRNA synthetase 1 (MetRS1). In both cases, resistance is due to the presence of a second gene that encodes another synthetase (IleRS2 or MetRS2). Here, we show that both S. pneumoniae MetRS2 and S. aureus IleRS2 have closely related homologues in the Gram-positive bacterium Bacillus anthracis,
