Flavivirus RNA methylation.

The 5' end of eukaryotic mRNA contains the type-1 (m7GpppNm) or type-2 (m7GpppNmNm) cap structure. Many viruses have evolved various mechanisms to develop their own capping enzymes (e.g. flavivirus and coronavirus) or to 'steal' caps from host mRNAs (e.g. influenza virus). Other viruses have developed 'cap-mimicking' mechanisms by attaching a peptide to the 5' end of viral RNA (e.g. picornavirus and calicivirus) or by having a complex 5' RNA structure (internal ribosome entry site) for translation initiation (e.g. picornavirus, pestivirus and hepacivirus). Here we review the diverse viral RNA

Methylation of RNA purine bases by methyl radicals.

During the metabolism of 1,2-dimethylhydrazine (a colon carcinogen) in rats, methyl radicals (.CH3) are produced. To gain an insight into the nature of .CH3 interactions with biomolecules in vivo, we conducted in vitro studies using RNA as a model compound. RNA was incubated in a system where .CH3 was generated from the oxidation of dimethyl sulfoxide by hydroxyl radicals (.OH); .OH was produced from a Fenton-type reaction between Fe(2+)-EDTA and H2O2. Four new products were detected from acid hydrolysates of .CH3-treated RNA: 8-methylguanine, 2-methyladenine, 8-methyladenine, and a highly uns

Dynamic and reversible RNA N6 -methyladenosine methylation.

N6 -methyladenosine (m6 A) is the most abundant internal chemical modification in eukaryotic messenger RNAs (mRNAs). The discovery in 2011 that m6 A is reversed by the fat mass and obesity-associated protein stimulated extensive worldwide research efforts on the regulatory biological functions of dynamic m6 A and other RNA modifications. The epitranscriptomic mark m6 A is written, read, and erased through the activities of a complicated network of enzymes and other proteins. m6 A-binding proteins read m6 A marks and transduce their downstream regulatory effects by altering RNA metabolic proces

RNA methylation: A new perspective in osteoarthritis research.

Osteoarthritis (OA) is a prevalent degenerative joint disease characterized by cartilage degradation, osteophyte formation, and joint dysfunction, significantly impairing the quality of life in the elderly population. Recently, RNA modifications, as a dynamic and reversible epigenetic modification, have emerged as critical players in the onset and progression of OA. This review systematically summarizes the major types of RNA modifications involved in OA, including N6-methyladenosine (m6A), 5-methylcytosine (m5C), and 7-methylguanosine (m7G), and explores their roles in regulating chondrocyte

SF3B4 'reads' RNA that is methylated by METTL16.

N 6-Methyladenosine (m6A) is a prevalent RNA modification that regulates multiple aspects of RNA metabolism, including RNA localization, stability, decay, and translation. m6A deposition is catalyzed by distinct methyltransferase complexes, including the METTL3/14 complex and METTL16, which recognize different RNA sequence motifs. The biological effects of m6A are mediated by effector proteins that selectively recognize m6A-modified RNA. To identify previously uncharacterized m6A-binding proteins, we developed an RNA-binding protein domain array to systematically screen for candidate m6A effec

Assay for In-Vitro Arginine Methylation of RNA Binding Proteins Followed by RNA Binding.

Arginine methylation is a prevalent post-translational modification that plays a critical role in regulating the function of RNA-binding proteins [RBPs]. RBPs are the largest class of arginine methylated proteins. Catalyzed by protein arginine methyltransferases [PRMTs], this modification influences RNA recognition, binding affinity, and the formation of RNA-protein complexes. This impacts diverse cellular processes such as RNA splicing, transport, stability, and translation. Arginine methylation of RGG motifs modulates RBP behavior, with implications for normal physiology and disease states,

Quantitative profiling N1-methyladenosine (m1A) RNA methylation from Oxford nanopore direct RNA sequencing data.

With the recent advanced direct RNA sequencing technique that proposed by the Oxford Nanopore Technologies, RNA modifications can be detected and profiled in a simple and straightforward manner. Majority nanopore-based modification studies were devoted to those popular types such as m6A and pseudouridine. To address current limitations on studying the crucial regulator, m1A modification, we conceived this study. We have developed an integrated computational workflow designed for the detection of m1A modifications from direct RNA sequencing data. This workflow comprises a feature extractor resp

Advances of N6-methyladenosine RNA methylation in tree species.

N6-methyladenosine (m6A) is a pivotal post-transcriptional regulator in plants, but most mechanistic studies derive from arabidopsis (Arabidopsis thaliana) and annual crops. While core m6A machinery is conserved in plants, emerging studies in poplar, bamboo, and other tree species suggest that m6A modulates lignification and stress adaptation, likely reflecting perennial traits including long life cycle, secondary growth, seasonal developmental transitions. The major challenge of m6A research in trees is the shift from global m6A profiling to site-specific causal mechanism. New approaches like

Role of m6A RNA methylation in cardiovascular disease (Review).

N6‑methyladenosine (m6A) is the most prevalent and abundant type of internal post‑transcriptional RNA modification in eukaryotic cells. Multiple types of RNA, including mRNAs, rRNAs, tRNAs, long non‑coding RNAs and microRNAs, are involved in m6A methylation. The biological function of m6A modification is dynamically and reversibly mediated by methyltransferases (writers), demethylases (erasers) and m6A binding proteins (readers). The methyltransferase complex is responsible for the catalyzation of m6A modification and is typically made up of methyltransferase‑like (METTL)3, METTL14 and Wilms t

Dynamic N6-methyladenosine RNA methylation in brain and diseases.

N6-methyladenosine (m6A) is a dynamic RNA modification that regulates various aspects of RNA metabolism and has been implicated in many biological processes and transitions. m6A is highly abundant in the brain; however, only recently has the role of m6A in brain development been a focus. The machinery that controls m6A is critically important for proper neurodevelopment, and the precise mechanisms by which m6A regulates these processes are starting to emerge. However, the role of m6A in neurodegenerative and neuropsychiatric diseases still requires much elucidation. This review discusses and s

The Biogenesis and Precise Control of RNA m6A Methylation.

N6-Methyladenosine (m6A) is the most prevalent internal RNA modification in mRNA, and has been found to be highly conserved and hard-coded in mammals and other eukaryotic species. The importance of m6A for gene expression regulation and cell fate decisions has been well acknowledged in the past few years. However, it was only until recently that the mechanisms underlying the biogenesis and specificity of m6A modification in cells were uncovered. We review up-to-date knowledge on the biogenesis of the RNA m6A modification, including the cis-regulatory elements and trans-acting factors that dete

m6A RNA methylation modulates antiviral response in celiac disease.

N6-methyladenosine (m6A) RNA modifications and reovirus infections have recently been implicated in the development of celiac disease. While viral infections are known to alter the RNA modification machinery of the host, their interplay in autoimmune tissue damage remains unexplored. In this study we employed an in vitro model combining a viral mimic with gliadin peptides to simulate celiac disease conditions, alongside the analysis of serum and intestinal biopsies from controls and patients to investigate the link between m6A methylation and viral infections in inducing autoimmune inflammatio

RNA methylation: where to from here for hematologic malignancies?

RNA methylation and the machinery that regulates or "reads" its expression has recently been implicated in the pathogenesis of acute myeloid leukemia (AML) and other hematologic malignancies. Modulation of these epigenetic marks has started to become a reality as several companies around the world seek to leverage this knowledge therapeutically in the clinic. Although the bases of observed activity in AML have been described by numerous groups, the exact context in which these therapies will ultimately be used remains to be properly determined. While context is likely to be of great importance

Short-term methionine starvation reshapes diurnal hepatic m6A RNA methylation.

Dietary methionine restriction improves metabolic health and has therapeutic potential in multiple disease contexts. Methionine metabolism regulates transmethylation reactions, including N6-methyladenosine (m6A) RNA methylation, by modulating availability of S-adenosyl methionine (SAM). Both m6A methylation and methionine metabolism have separately been linked to circadian regulation, but whether dietary methionine influences circadian rhythms through m6A remains unknown. Here we show that short-term methionine deprivation induces diurnal variation in serum methionine and SAM and reprograms di

Ribosomal RNA methylation by GidB modulates discrimination of mischarged tRNA.

Despite redundant cellular pathways to minimize translational errors, errors in protein synthesis are common. Pathways and mechanisms to minimize errors are classified as pre-ribosomal or ribosomal. Pre-ribosomal pathways are primarily concerned with the appropriate charging of tRNAs with their cognate amino acids. By contrast, the ribosomal decoding center is considered 'blind' to mischarged tRNAs since these have cognate codon•anti-codon pairing. Here, we identified that in mycobacteria, deletion of the 16S ribosomal RNA methyltransferase gidB led to increased ribosomal discrimination of mis

m6A RNA Methylation in Psychiatric Disorders: An Emerging Epitranscriptomic Axis.

N6-methyladenosine (m6A) is the most prevalent internal modification in eukaryotic messenger RNA (mRNA) and plays a vital role in post-transcriptional gene regulation. In recent years, m6A has emerged as a pivotal epitranscriptomic signal involved in neural development, synaptic remodeling, and the molecular pathophysiology of neuropsychiatric disorders. In this review, we summarize the mechanisms underlying the deposition, removal, and recognition of m6A by dedicated methyltransferases, demethylases, and RNA-binding proteins. We further explore how these dynamic modifications influence neuron

Arginine methylation-dependent METTL14-SMN interaction regulates RNA m6A homeostasis.

N6-methyladenosine (m6A) homeostasis is essential for development, and its dysregulation is linked to cancers and neurological disorders. However, the mechanisms regulating m6A remain unclear. Here, we identify the survival of motoneuron (SMN) protein as a novel interaction partner of METTL14, a key component of the m6A methyltransferase complex. SMN binds METTL14 via its Tudor domain in an arginine methylation-dependent manner. Mutations in the SMN Tudor domain identified in spinal muscular atrophy (SMA) disrupt its interaction with METTL14 and reduce m6A levels in patient-derived fibroblasts
