Dormant bacteria eliminate RNA phages through cumulative ROS-mediated RNA damage.

Phages are the most abundant biological entities on Earth; yet, RNA phages are rarely isolated and are scarce compared to their DNA counterparts-a long-standing mystery in phage biology. Here, we demonstrate that while RNA phages efficiently infect growing bacteria, they are gradually eliminated inside dormant bacteria through weak and time-dependent reactive oxygen species (ROS) mediated damage. The RNA phages decline over days rather than through immediate clearance inside dormant bacteria. Accordingly, scavenging ROS with mannitol or overexpressing ROS degradation enzymes AhpB/TrxB2 rescues

A tripartite mechanism licenses RNA polymerase import into the phage nucleus.

Nucleus-forming jumbo phages import a phage-encoded non-virion RNA polymerase (nvRNAP) into a proteinaceous nucleus, but how it is selected for import is unknown. Here, we identify an import pathway that couples nvRNAP subunit interactions with phage-encoded import factors. Maximal nvRNAP import requires a novel factor Imp7 (gp166) and the essential import factor Imp1. Imp7 is essential at environmental temperatures (20 °C), where impaired nvRNAP import causes a profound loss of middle and late transcription and blocks phage DNA replication. Import of individual nvRNAP subunits also depends on

Regulatory RNAs as mediators, scaffolds, and effectors in host-phage interaction.

Regulatory RNAs have long been recognized as major post-transcriptional regulators of bacterial physiology, controlling diverse processes including metabolism, stress adaptation, quorum sensing, and virulence. Recent discoveries have expanded their functional repertoire, revealing that both bacterial and phage-encoded regulatory RNAs contribute to multiple aspects of host-(bacterio)phage interactions. Beyond regulating cellular physiology, regulatory RNAs influence bacterial defense through immune regulation, RNA-guided immunity, dormancy, and abortive infection pathways, while phage-encoded r

Highly diverse RNA viruses and phage sequences concealed within birds.

The diversity of birds in most parts of the world is very high, and thus, they may carry different types of highly differentiated and unknown viruses. Thanks to advanced sequencing technologies, studies on the diversity of bird-associated viruses have increased over the past few years. In this study, a large-scale viral metagenomics survey was performed on cloacal swabs of 2,990 birds from nine provinces of the Chinese mainland. To detect undescribed RNA viruses in birds, more than 1,800 sequences sharing relatively low (<60%) amino acid sequence identity with the best match in the GenBank dat

UpRoi1 - the phage-derived microRNA-size non-coding RNA molecule regulating both phage and its bacterial host development.

The phage Φ24B-encoded small RNA (sRNA), named UpRoi1, was identified following the prophage induction. The UpRoi1 molecule is encoded in the antirepressor region of the phage genome and is notably small, consisting of only 30 nucleotides. This sRNA is comparable in size to microRNAs found in eukaryotic cells, and thus, unusual for prokaryotic sRNAs. Bioinformatic analysis revealed that UpRoi1 has multiple interaction sites within the phage and host genomes, suggesting its complex regulatory role. In turn, RNA-seq analyses confirmed that the UpRoi1 molecule has a broad impact on the host's gen

The RNA-RNA interactome between a phage and its satellite virus reveals a small RNA that differentially regulates gene expression across both genomes.

Satellite viruses are present across all domains of life, defined as subviral parasites that require infection by another virus for satellite progeny production. Phage satellites exhibit various regulatory mechanisms to manipulate phage gene expression to the benefit of the satellite, redirecting resources from the phage to the satellite, and often inhibiting phage progeny production. While small RNAs (sRNAs) are well documented as regulators of prokaryotic gene expression, they have not been shown to play a regulatory role in satellite-phage conflicts. Vibrio cholerae encodes the phage induci

Development Strategies for Influenza Vaccines Utilizing Phage RNA Polymerase and Capping Enzyme NP868R.

Influenza remains a highly contagious respiratory disease with profound global health and economic implications. Although traditional vaccines, including inactivated influenza vaccines (IIVs), live attenuated influenza vaccines (LAIVs), and recombinant subunit influenza vaccines (RIVs), are widely available, their efficacy against emerging viral strains is often limited. This limitation underscores the urgent need for novel vaccine strategies. In this study, we explored both DNA and RNA vaccine platforms for influenza, utilizing phage RNA polymerase (RNAP) and the capping enzyme NP868R. For th

[Study of spatial organization of the RNA of phage MSZ using nucleases specific for the secondary structure].

The limited hydrolisis of bacteriophage MS2 RNA by nuclease S1 and ds-specific snake venom RNase was studied in a wide range of ionic strength, at different pH, after heating and (slow and fast) cooling and at various enzyme-substrate relations. It was shown that the RNA has exposed hydrolisis sites for both nucleases. The localizations of these sites are very specific and are not altered in all conditions studied. The hydrolisis rate was changed in some conditions, at that the fragments patterns in denaturing electrophoresis did not move. It was supposed that the RNA has strongly predetermine

Narrowed host ranges do not constrain future host range expansion in RNA phage Φ6.

RNA viruses frequently shift between different host species and emerge on novel hosts. Part of this evolutionary process can involve specialization, when viruses adapt to increase their fitness on a particular host, often at the expense of their ability to infect other hosts. This trajectory has the potential to lead to extreme host narrowing, which excludes all other previously accessible hosts. The consequences of the evolutionary history of host specialization on a virus's future evolutionary potential are understudied. Using previously evolved specialized strains of model dsRNA bacteriopha

Development, Characterization, and Validation of an MS2 Phage-Based Armored RNA Control for Schmallenberg Virus Detection.

Schmallenberg virus (SBV) is a transboundary animal pathogen that causes reproductive disorders in ruminants, necessitating standardized molecular surveillance. Adhering to the Chinese national standard GB/T 43159-2023, we developed armored RNA quality control materials using MS2 bacteriophage technology targeting the conserved SBV S segment and comprehensively characterized their physicochemical properties. Transmission electron microscopy (TEM) showed icosahedral symmetric virus-like particles (VLPs, approximately 25 nm), with the stock concentration determined to be 3.48 × 1010 copies/mL vi

Cold-adapted RNA polymerase from Pseudomonas phage Njord improves synthesis of therapeutic mRNA.

An RNA polymerase identified in the genome of Pseudomonas phage Njord offers a promising tool for the synthesis of mRNA and other therapeutic nucleic acids. Originating from a marine microbial ecosystem, Njord RNAP transcribes RNA at high yield even under low temperature conditions. Key properties of the enzyme relevant to mRNA synthesis are presented including transcriptional fidelity, promoter specificity, incorporation of modified nucleotides, and the impurity profile of the RNA. Specific attention is given to the formation of contaminating double-stranded RNA (dsRNA) species. Analysis of t

Genome-wide characterization of host factors involved in single-stranded RNA and DNA phage infection pathways.

Single stranded RNA (ssRNA) and single stranded DNA (ssDNA) bacteriophages represent a key component of the global virome, yet the host genetic networks supporting their infection cycles remain poorly understood. Here, we present a comprehensive, genome-wide mapping of the genetic landscape regulating infection cycles for F pilus-dependent ssRNA and ssDNA phages in Escherichia coli. Genetic screens across ssRNA phages spanning all four genogroups of the Leviviricetes revealed a highly conserved network of host dependencies, with the notable exception of the F plasmid gene traD. While primary s

A 3'UTR-derived small RNA modulates the life cycle of the cholera toxin-encoding filamentous phage, CTXϕ.

Bacteriophages (phages) are well known to be one of the major driving forces in bacterial evolution. This also applies to virulent microorganisms, such as the major human pathogen Vibrio cholerae, whose pathogenic potential and epidemic proliferation largely depends on the interaction with environmental phages. Specifically, integration of the CTXϕ phage genome into the first chromosome of V. cholerae also introduced the ctxAB genes, encoding the primary toxin responsible for the severe acute diarrheal disease, cholera. Whereas the mechanisms underlying CTXϕ-associated horizontal gene transfer

The impact of lysine succinylation modification of host factor for RNA phage Qβ replicase at K56 site on the biological functions of Aeromonas hydrophila.

Post-translational modifications (PTMs) play pivotal roles in modulating protein functions. In Aeromonas hydrophila, a freshwater Gram-negative pathogen threatening human and animal health, the host factor for RNA phage Qβ replicase (Hfq) is a key regulatory protein. Its K56 site undergoes succinylation modification, suggesting important functions. However, the exact roles of Hfq and its K56 site in A. hydrophila were unclear. Our physiological assays showed that hfq deletion increased protease activity and motility, but reduced biofilm formation, chemotaxis, stress response, and antibiotic re

Depletion of m6A-RNA in Escherichia coli reduces the infectious potential of T5 bacteriophage.

UNLABELLED: N 6-Methyladenosine (m6A) is the most abundant internal modification of mRNA in eukaryotes that plays, among other mechanisms, an essential role in virus replication. However, the understanding of m6A-RNA modification in prokaryotes, especially in relation to phage replication, is limited. To address this knowledge gap, we investigated the effects of m6A-RNA modifications on phage replication in two model organisms: Vibrio campbellii BAA-1116 (previously Vibrio harveyi BB120) and Escherichia coli MG1655. An m6A-RNA-depleted V. campbellii mutant (ΔrlmFΔrlmJ) did not differ from the

Transcription during the development of bacteriophage phi 29: production of host- and phi 29-specific ribonucleic acid.

The synthesis of ribonucleic acid (RNA) during development of the virulent Bacillus subtilis bacteriophage phi29 has been analyzed. Transcription of host deoxyribonucleic acid (DNA) continues at the preinfection rate throughout the latent period of viral growth. RNA-DNA hybridization was used to show that host messenger RNA synthesis continues late into the phage lytic cycle. Amino acid-labeling experiments show that this RNA is continuously used to produce protein. Ribosomal RNA production is not inhibited by phage infection. Small quantities of phage-specific RNA first appear between min 6 a

HtPIP: High-throughput phage isolation platform increases diversity and reduces isolation time using multiple bacteria.

Bacteriophages are ubiquitous in nature, but relatively few have been isolated and characterized compared to the number of bacterial strains. Phage biotechnology applications benefit from a diverse library of isolated phages to kill or transfer genetic material to a bacterium of interest. However, scaling up phage discovery for diverse bacterial hosts can be time-consuming and costly. We developed an approach to capture novel phages for multiple bacterial strains in parallel from an environmental sample using commercially available 0.2-μM filter plates. Using this High-throughput Phage Isolati
