Genome structure of the alligator gar was studied by means of a comparison of reassociation kinetics of short and long DNA fragments, an estimation of hyperchromicity of reassociated repetitive DNA as a function of fragments length, and length estimation of S1-resistant duplexes by gel filtration. It was shown that most of the repeated sequences in the alligator gar DNA are no less than 2000 b.p. long and weakly divergent. Little or no interspersion of unique and short repeated sequences were observed in this genome. No highly divergent repeats were found in the alligator gar genome.

More than 40 diseases, most of which primarily affect the nervous system, are caused by expansions of simple sequence repeats dispersed throughout the human genome. Expanded trinucleotide repeat diseases were discovered first and remain the most frequent. More recently tetra-, penta-, hexa-, and even dodeca-nucleotide repeat expansions have been identified as the cause of human disease, including some of the most common genetic disorders seen by neurologists. Repeat expansion diseases include both causes of myotonic dystrophy (DM1 and DM2), the most common genetic cause of amyotrophic lateral

Hybridization of alligator gar (Lepisosteus osseus, Lepisosteiformes, Ganoidomorpha) [125I]- or [3H]DNA fractions with DNAs of more or less phylogenetically related fishes was studied. Almost all of the repeated and unique sequences of alligator gar DNA and DNA of the spotted gar (from the same genus) are highly homologous (1-2% of nucleotide substitutions). The degrees of homology between repeated and unique sequences of alligator gar DNA and DNAs of the representatives of Acipenseriformes (the same super-order Ganoidomorpha), Latimeria chalumnae (another subclass, Sarcopterygii) and a shark

The nucleotide sequence and organization of the genomic termini and of the junction of the long (L) and short (S) regions of the equine herpesvirus type 1 genome were determined. Sequencing of the XbaI-Q fragment (1441 nucleotides) revealed that the left terminus contains sets of inverted repeat and direct repeat sequences. The terminal sequence is described as DR1-UC-DR4 (18, 60, and 16 nucleotides, respectively) because of its homology to these elements of the 'a' sequence of herpes simplex virus. Located at each terminus of the S region as part of the inverted repeats is a 54 nucleotide seq

BACKGROUND: The shuttles hoppfish (mudskipper), Periophthalmus modestus, is one of the mudskippers, which are the largest group of amphibious teleost fishes, which are uniquely adapted to live on mudflats. Because mudskippers can survive on land for extended periods by breathing through their skin and through the lining of the mouth and throat, they were evaluated as a model for the evolutionary sea-land transition of Devonian protoamphibians, ancestors of all present tetrapods.
RESULTS: A total of 39.6, 80.2, 52.9, and 33.3 Gb of Illumina, Pacific Biosciences, 10X linked, and Hi-C data, resp

The recent advances in gene analysis have greatly facilitated the classification of autosomal dominant spinocerebellar ataxia (SCA). Analyses of linkage in large families with SCA have assigned gene foci to at least 8 chromosomes. One gene is located in the short arm of chromosome 6 (6p22-p23) and causes spinocerebellar ataxia type 1 (SCA1). A gene in the long arm of chromosome 14 (14q24.3-q32) underlies Machado-Joseph disease (MJD). A third gene locus is assigned to the short arm of chromosome 12 (12p2-pter) causing dentatorubropallidoluysian atrophy (DRPLA). The gene for spinocerebellar atax

Autoantibodies to aminoacyl-tRNA synthetases are common in myositis. Sera of one particular class, the PL-12 specificity, contain separate antibodies reacting with alanyl-tRNA synthetase and tRNA(Ala). We show here that the anti-RNA antibodies recognize at least six distinguishable human tRNA(Ala) species, grouped in two sequence families. We have elucidated the complete nucleotide sequence of two tRNA(Ala) species from HeLa cells that are closely related to silkworm moth tRNA(Ala), as well as the partial sequence of a third species. All three contain the anticodon IGC. No tRNAs with pyrimidin

Chromosome ends are protected from degradation by the presence of the highly repetitive hexanucleotide sequence of TTAGGG and associated proteins. These so-called telomeric complexes are suggested to play an important role in establishing a functional nuclear chromatin organization. Using peptide nucleic acid (PNA) probes, we studied the dynamic behavior of telomeric DNA repeats in living human osteosarcoma U2OS cells. A fluorescent cy3-labeled PNA probe was introduced in living cells by glass bead loading and was shown to specifically associate with telomeric DNA shortly afterwards. Telomere

In summary, the initial studies conducted thus far into the components of venoms of parasitic wasps and other arthropods have already yielded a number of interesting properties of the proteins therein. These properties have already offered the possibilities of additional principles operating in the evolution of venoms. That so many unexpected rewards have already surfaced with the relatively little experimental digging conducted thus far generates great anticipation that indeed there remains a pharmacological gold mine awaiting to be discovered in components of the other insect venoms as yet u

Huntington's disease, with its progressive uncontrolled movements and characteristic selective neuropathology, has represented a baffling enigma to geneticists and neurobiologists alike. Discovery of the HD gene and its defect has demystified the genetic aspects of the disorder, but has not yet explained its pathogenesis. Attempts to explore this issue suggest that the defect acts as a gain of function, conferring a new deleterious property on the huntingtin protein, and that the gene's normal function may be irrelevant to the disease process.

MOTIVATION: Repetitive DNA sequences, besides having a variety of regulatory functions, are one of the principal causes of genomic instability. Understanding their origin and evolution is of fundamental importance for genome studies. The identification of repeats and their units helps in deducing the intra-genomic dynamics as an important feature of comparative genomics. A major difficulty in identification of repeats arises from the fact that the repeat units can be either exact or imperfect, in tandem or dispersed, and of unspecified length.

Repetitive extragenic palindromic (REPs) sequences were first described in enterobacteriacea and later in Pseudomonas putida. We have detected a new variant (51 base pairs) of REP sequences that appears to be disseminated in more than 300 copies in the Pseudomonas syringae DC3000 genome. The finding of REP sequences in P. syringae confirms the broad presence of this type of repetitive sequence in bacteria. We analyzed the distribution of REP sequences and the structure of the clusters, and we show that palindromy is conserved. REP sequences appear to be allocated to the extragenic space, with

Telomeres are the structures at the ends of chromosomes, composed of repetitive sequences and associated proteins, which cap chromosome ends to maintain genomic stability. These structures are maintained by the enzyme complex telomerase in germ cells and some stem cells, but are absent in the majority of somatic cells. The consequence of this lack of telomerase in normal somatic cells is the shortening of the telomeric repeat, which results in a limited replicative life span. However, in cancer cells, which grow indefinitely, telomerase activity has been detected in a large number of different

The mean telomeric repeat fragment (TRF) lengths of 85 breast cancer samples were determined. The TRF length varied between 7260 bp and 14570 bp (average 11370 bp) reflecting a unimodal distribution. There was no significant correlation between TRF length and the histological grade of the tumor. Neither were there differences in telomeric length between different histological types of tumors, in particular lobular and ductal types, nor correlations between TRF length and age of patient, tumor volume, lymph node status, or steroid receptor status. These results contradict the hypothesis that th

Expansion of GAA/TTC repeats is the causative event in Friedreich's ataxia. GAA repeats have been shown to hinder replication in model systems, but the mechanisms of replication interference and expansion in human cells remained elusive. To study in vivo replication structures at GAA repeats, we designed a new plasmid-based system that permits the analysis of human replication intermediates by two-dimensional gel electrophoresis and EM. We found that replication forks transiently pause and reverse at long GAA/TTC tracts in both orientations. Furthermore, we identified replication-associated in

We examined the use of enterobacterial repetitive intergenic consensus (ERIC) sequences in PCR on the DNAs of various bacteria, bacteriophage, invertebrates, fungi, plants and vertebrates and have shown that complex ERIC-PCR patterns can be readily produced from all of these target organisms. A range of annealing temperatures was tested, from 52 degrees C (the commonly used annealing temperature) to 66 degrees C (the approximate Tm of ERIC primers). At the higher temperatures, most bands failed to amplify, the exception being a subset of bands from enterobacterial targets. It was concluded tha

Y. pestis high repeated sequences DNA (HRS) used as probes in the blot hybridization procedure made it possible to reveal some tendencies of their location on the chromosome, namely, the correlation with the regions where Y. pestis strains were isolated, correlation with the stability of their properties and, perhaps, with the variation of individual strains.

The hypothetical origin of replication for the 7.5-kb plasmid common to Chlamydia trachomatis is believed to be in a region of the plasmid that contains four 22-bp tandem repeats preceded by an A-T-rich region. To test this hypothesis, replication of plasmid DNA in metabolically active reticulate bodies of the Lymphogranuloma venereum biovar of C. trachomatis was examined by electron microscopy. The results presented show that the origin of replication appears to be near the tandem repeats of pCHL2. In addition, replication of the 7.5-kb plasmid is unidirectional, and the copy number during re
