The primary cilium is an important signaling organelle critical for normal development and tissue homeostasis. Its small dimensions and complexity necessitate advanced imaging approaches to uncover the molecular mechanisms behind its function. Here, we outline how single-molecule fluorescence microscopy can be used for tracking molecular dynamics and interactions and for super-resolution imaging of nanoscale structures in the primary cilium. Specifically, we describe in detail how to capture and quantify the 2D dynamics of individual transmembrane proteins PTCH1 and SMO and how to map the 3D n

Because pregnancy is rare in women with end-stage renal disease, dialysis patients have not been reported to present with acute abdominal symptoms related to pregnancy including ectopic pregnancy. A 41-year-old woman treated with hemodialysis for over 18 years was brought to the emergency room at our institution because of acute abdominal pain. Ultrasonography detected an abdominal fluid collection, and her anemia had worsened (hematocrit 18%). Emergency laparoscopic exploration disclosed a hemorrhagic corpus luteum of pregnancy, causing ovarian bleeding on the left. Coagulation of bleeding po

Preventing nonspecific binding is essential for sensitive surface-based quantitative single-molecule microscopy. Here we report a much-simplified RainX-F127 (RF-127) surface with improved passivation. This surface achieves up to 100-fold less nonspecific binding from protein aggregates compared to commonly used polyethylene glycol (PEG) surfaces. The method is compatible with common single-molecule techniques including single-molecule pull-down (SiMPull), super-resolution imaging, antibody-binding screening and single exosome visualization. This method is also able to specifically detect alpha

The red-emitting cyanine dye Cy5 is widely used in single-molecule imaging, but its utility is limited by triplet-state accumulation. This state facilitates energy transfer to molecular oxygen, producing reactive oxygen species (ROS) that lead to photobleaching. The triplet state also causes the dye's fluorescence intermittency and introduces temporal noise. Furthermore, Cy5 in this state is susceptible to nucleophilic attacks in cellular environments, resulting in an inactive off-state. To address these challenges, we engineered a series of phenyl-substituted meso-Cy5 derivatives to suppress

As a major surface glycoprotein of enveloped viruses, the virus spike protein is a primary target for vaccines and anti-viral treatments. Current vaccines aiming at controlling the COVID-19 pandemic are mostly directed against the SARS-CoV-2 spike protein. To promote virus entry and facilitate immune evasion, spikes must be dynamic. Interactions with host receptors and coreceptors trigger a cascade of conformational changes/structural rearrangements in spikes, which bring virus and host membranes in proximity for membrane fusion required for virus entry. Spike-mediated viral membrane fusion is

Every year, over 100 million units of donated blood undergo mandatory screening for HIV, hepatitis B, hepatitis C, and syphilis worldwide. Often, donated blood is also screened for human T cell leukemia-lymphoma virus, Chagas, dengue, Babesia, cytomegalovirus, malaria, and other infections. Several billion diagnostic tests are performed annually around the world to measure more than 400 biomarkers for cardiac, cancer, infectious, and other diseases. Considering such volumes, every improvement in assay performance and/or throughput has a major impact. Here, we show that medically relevant assay

Hydrogenases catalyze the interconversion of protons and hydrogen according to the reversible reaction: 2H(+) + 2e(-) ⇆ H(2) while using only the earth-abundant metals nickel and/or iron for catalysis. Due to their high activity for proton reduction and the technological significance of the H(+)/H(2) half reaction, it is important to characterize the catalytic activity of [FeFe]-hydrogenases using both biochemical and electrochemical techniques. Following a detailed electrochemical and photoelectrochemical study of an [FeFe]-hydrogenase from Clostridium acetobutylicum (CaHydA), we now report e

Ultrasensitive detection of protein biomarkers at lower concentrations is critical but remains a challenge. Here, an artificial intelligence (AI)-enhanced electrogenerated chemiluminescence (ECL) imaging method was developed for single-molecule detection. Imaging single biomolecules is realized by confining and amplifying the signal from single-molecule reaction events on magnetic beads (MBs), with amplification via TSA using a self-designed and synthesized tyramide-conjugated ruthenium complex. Resolving individual signals from single-molecule reaction events is achieved by a dual deep-learni

BACKGROUND: Translational control of gene expression is crucial in cardiomyocytes, particularly in response to hypertrophic stimuli. The ERK (extracellular signal-regulated kinase) pathway plays a key role in inducing cardiac hypertrophy and regulating specific protein translation. However, it remains unclear how this specificity is achieved, and the spatiotemporal regulation of protein translation is not fully understood.
METHODS: We used SINAP (single-molecule imaging of nascent peptide) reporters to visualize and analyze the translation dynamics in single adult rat ventricular cardiomyocyt

The development of single-molecule techniques provides opportunities to investigate the properties and heterogeneities of individual molecules, which are almost impossible to be obtained in ensemble measurements. Recently, single-molecule fluorescence microscopy is being applied more and more to study chemical reactions in organic solvents. However, little has been done to optimize the surface preparation procedures for single-molecule fluorescence imaging in organic solvents. In this work, we developed a method to prepare the surface for single-molecule fluorescence imaging in organic solvent

Precise spatiotemporal control of protein synthesis is essential during embryogenesis, yet directly measuring translation kinetics in vivo remains challenging in vertebrates. In particular, it remains unclear how translation efficiency is determined for key developmental regulators and which kinetic steps limit their production. Here, we used ALFA array-based nascent chain labeling combined with lattice light-sheet microscopy to visualize bmp2b translation in real time and at single-molecule resolution in early zebrafish embryos. When combined with MS2/MCP labeling to visualize all bmp2b messe

Single-molecule Serial Electron Diffraction (SS-EDI) is a promising methodology to determine biomolecular structures, which employs Helium Nanodroplets (HNDs) as the sample delivery system. Until now, structural determination methods have used liquid Helium only as a coolant, but SS-EDI offers a novel application for HNDs as an embedding matrix to isolate single molecules in an ultracold and weakly interacting fluid environment with minimal scattering. SS-EDI is still under active development and to advance it, researchers require an understanding of the interactions within HNDs at the nanosca

Viral envelope glycoproteins catalyze membrane fusion during entry into cells. Envelope glycoprotein function has traditionally been viewed through the lens of kinetic control, where environmental cues like pH trigger irreversible refolding from the pre-fusion conformation to the post-fusion conformation. Single-molecule Förster resonance energy transfer (smFRET) imaging has revealed an additional layer of thermodynamic control that governs the conformational dynamics of envelope glycoproteins in their pre-fusion form. smFRET studies of the envelope glycoproteins from HIV-1, SARS-CoV-2, MERS-C

Many interfacial chemical phenomena are governed in part by electrostatic interactions between polyelectrolytes and charged surfaces; these phenomena can influence the performance of biosensors, adsorption of natural polyelectrolytes (humic substances) on soils, and production of polyelectrolyte multilayer films. In order to understand electrostatic interactions that govern these phenomena, we have investigated the behavior of a model polyelectrolyte, 15 kbp fluorescently labeled plasmid DNA, near a polarized indium tin oxide (ITO) electrode surface. The interfacial population of DNA was monit

Single molecule analysis of DNA has revealed new insights into its structural and physical properties. The application of new methods for manipulating and visualizing DNA has resulted in important advances in high-resolution physical mapping of the genome and quantitative cytogenetic studies of genomic abnormalities (Lichter 1997). Studies of single molecules of DNA have employed a variety of approaches including electron microscopy, atomic force microscopy, scanning-tunneling microscopy and fluorescence microscopy. A number of new technologies have recently been developed to exploit fluoresce

Apertureless scanning near-field optical microscopy (a-SNOM) is typically limited to ∼10 nm resolution by the tip apex size. We numerically demonstrate that ∼1 nm resolution can be achieved under continuous-wave (CW) illumination by exploiting Fano path interference. A defect center that naturally forms at the apex of a metal-coated AFM tip acts as a quantum object and induces Fano interference, forcing a stronger but normally off-resonant plasmonic mode (597 nm) to operate effectively on resonance at the driving wavelength (520 nm). Because this interference occurs only beneath the defect, an

The formation of hemostatic plugs at sites of vascular injury crucially involves the multimeric glycoprotein von Willebrand factor (VWF). VWF multimers are linear chains of N-terminally linked dimers. The latter are formed from monomers via formation of the C-terminal disulfide bonds Cys2771-Cys2773', Cys2773-Cys2771', and Cys2811-Cys2811'. Mutations in VWF that impair multimerization can lead to subtype 2A of the bleeding disorder von Willebrand Disease (VWD). Commonly, the multimer size distribution of VWF is assessed by electrophoretic multimer analysis. Here, we present atomic force micros

Double-stranded DNA breaks occur on a regular basis in the human genome as a consequence of genotoxic stress and errors during replication. Usually these breaks are rapidly and faithfully repaired, but occasionally different chromosomes, or different regions of the same chromosome, are fused to each other. Some of these aberrant chromosomal translocations yield functional recombinant genes, which have been implicated as the cause of a number of lymphomas, leukemias, sarcomas, and solid tumors. Reliable methods are needed for the in situ detection of the transcripts encoded by these recombinant

Modulating excitation polarization across camera frames can improve the precision of single-molecule orientation-localization microscopy (SMOLM), but principled methods for designing these excitation sequences remain underdeveloped. Here, we introduce a Fisher-information framework for optimizing linearly and circularly polarized excitation schemes under a fixed total illumination photon budget. For the multi-view reflector microscope, 3000 illumination photons, and 7.5 detected background photons per pixel, an optimized four-frame linear scheme improves median orientation measurement precisio

Staphylococcus aureus is a widespread human pathogenic bacterium that poses an increasingly serious threat to public health worldwide, due to the emergence and spread of antibiotic-resistant strains. A key virulence mechanism is the acquisition of iron from the heme group of human host's hemoglobin, initiated by hemoglobin binding to receptors exposed on the bacterial surface. Although this interaction is a promising target for new antimicrobials, quantitative data on hemoglobin capture by single bacteria are lacking. In this work, single-molecule localization microscopy is used to directly qu
