Highly Constrained Kinetic Models for Single-Cell Gene Expression Analysis.

Advances in single-cell RNA sequencing (scRNA-seq) and high-resolution imaging techniques, such as single-molecule tracking (SMT) of RNA and transcription factors, allow researchers to quantitatively explore dynamics and variation but have never been integrated into a single coherent model. In this study, we propose a kinetic model that intakes multiple data types, including steady-state and time-resolved datasets, to simulate and fit stochastic models of gene transcription to experimental data. We find that 3-state models provide an essential improvement over the widely used 2-state model for

Multi-Network Co-expression Analysis Enhances Biological Insights from Single-Cell Gene Expression.

With the advent of single-cell and single-nucleus RNA sequencing (sc/snRNA-seq), we can build cell-type-specific gene co-expression networks (GCNs). However, the high sparsity of scRNA-seq data limits GCN construction. We present scCoExpNets, a framework to create and annotate single-cell GCNs. For each cell-type cluster, scCoExpNets generates an initial GCN (T0) from its expression matrix. To reduce sparsity, pseudo-cells are created and used to build an alternative GCN (T1). This process is repeated through several iterations, thus creating multiple matrices and multiple GCNs for the same ce

Single-Cell Gene Expression Analysis Revealed Immune Cell Signatures of Delta COVID-19.

The coronavirus disease 2019 (COVID-19) is accompanied by a cytokine storm with the release of many proinflammatory factors and development of respiratory syndrome. Several SARS-CoV-2 lineages have been identified, and the Delta variant (B.1.617), linked with high mortality risk, has become dominant in many countries. Understanding the immune responses associated with COVID-19 lineages may therefore aid the development of therapeutic and diagnostic strategies. Multiple single-cell gene expression studies revealed innate and adaptive immunological factors and pathways correlated with COVID-19 s

Lineage-informed factor analysis reveals heritable programs of single-cell gene expression.

Single-cell transcriptomics has transformed our ability to characterize cellular identity, but presentday gene expression profiles capture only a snapshot of a process that unfolds across cell division history. Recent single-cell lineage-tracing technologies make it possible to reconstruct cell division histories for thousands of cells, opening a window into how gene expression evolves. Yet observed gene expression is often redundant, with correlations among genes reflecting underlying latent biological programs and regulatory networks. To capture this structure, we introduce scPFA, a single-c

Multi-organ single-cell analysis of preferential expression of CAKUT genes.

BACKGROUND: Congenital anomalies of the kidney and urinary tract (CAKUT) comprise a heterogeneous group of developmental disorders with diverse genetic etiologies. However, it remains unclear whether these genetic factors converge on shared cellular programs across development and tissues. METHODS: We analyzed the expression of 91 curated CAKUT-associated genes across publicly available single-cell RNA sequencing datasets from human fetal and adult kidney, ureter, and bladder. These data were complemented by early embryonic transcriptomic profiles to characterize temporal expression dynamics

Single-cell analysis reveals cellular heterogeneity, gene expression profiles, and pathway dynamics in acne vulgaris.

Acne vulgaris is a common dermatological condition, particularly in adolescents, and is associated with significant physical and psychological impacts. Its pathogenesis involves genetic factors, sebaceous gland dysfunction, inflammatory responses, and alterations in skin microbiota. Despite advancements in treatment, a comprehensive understanding of its cellular and molecular mechanisms remains limited, making therapeutic strategies challenging. Single-cell RNA sequencing (scRNA-seq) data from six acne vulgaris patients were obtained from the GEO database (GSE175817), filtered, and integrated.

Integrative, high-resolution analysis of single cell gene expression across experimental conditions with PARAFAC2-RISE.

Effective and scalable exploration and analysis tools are vital for the extraction of insights from large-scale single-cell data. However, current techniques for modeling single-cell studies performed across experimental conditions (e.g., samples, perturbations, or patients) require restrictive assumptions, lack flexibility, or do not adequately deconvolute condition-to-condition variation from cell-to-cell variation. Here, we report that Reduction and Insight in Single-cell Exploration (RISE), an adaptation of the tensor decomposition method PARAFAC2, enables the dimensionality reduction and

Gene expression analysis on a single cell level in Purkinje cells of Huntington's disease transgenic mice.

Ataxia is a clinical feature of most polyglutamine disorders. Cerebellar neurodegeneration of Purkinje cells (PCs) in Huntington’s Disease (HD) brain was described in the 1980s. PC death in the R6/2 transgenic model for HD was published by Turmaine et al. So far, PCs have not been examined on a single cell level. In order to begin to understand PC dysfunction and degeneration in HD we performed a gene expression study on laser-dissected PC based on a DNA microarray screening and quantitative real time PCR (Q-PCR). We demonstrate downregulation of the retinoid acid receptor-related orphan recep

Monocyte Single-Cell-Type Gene Expression Analysis Differentiates Kawasaki Disease From Viral Infection With High Specificity.

Kawasaki disease (KD) and viral infection (VD) share similar clinical features but require distinct treatments. A practical biomarker to distinguish them is therefore clinically important. Previous blood transcriptome studies identified many differentially expressed genes, but large gene panels are impractical for routine laboratories. A ratio-based Direct Leukocyte Single-cell-type Transcript Abundance (DIRECT LS-TA) assay was recently developed to quantify monocyte gene expression directly in whole blood using a monocyte-specific target gene relative to monocyte reference genes (PSAP or CTSS

Single-cell RNA sequencing analysis to characterize cells and gene expression landscapes in atrial septal defect.

This study aimed to characterize the cells and gene expression landscape in atrial septal defect (ASD). We performed single-cell RNA sequencing of cells derived from cardiac tissue of an ASD patient. Unsupervised clustering analysis was performed to identify different cell populations, followed by the investigation of the cellular crosstalk by analysing ligand-receptor interactions across cell types. Finally, differences between ASD and normal samples for all cell types were further investigated. An expression matrix of 18,411 genes in 6487 cells was obtained and used in this analysis. Five ce

Single-cell analysis reveals the spatial-temporal expression of genes associated with esophageal malformations.

Understanding the molecular mechanisms of congenital diseases is challenging due to their occurrence within specific developmental stages. Esophageal malformations are examples of such conditions, characterized by abnormalities in the development of esophagus during embryogenesis. These developmental malformations encompass a range of anomalies, including esophageal atresia, and tracheoesophageal fistula. Here, we investigated the preferential expression of 29 genes that are implicated in such malformations and their immediate interactome (a total of 67 genes). We conducted our analyses across

Single cell analysis of spondyloarthritis regulatory T cells identifies distinct synovial gene expression patterns and clonal fates.

Regulatory T cells (Tregs) play an important role in controlling inflammation and limiting autoimmunity, but their phenotypes at inflammatory sites in human disease are poorly understood. We here analyze the single-cell transcriptome of >16,000 Tregs obtained from peripheral blood and synovial fluid of two patients with HLA-B27+ ankylosing spondylitis and three patients with psoriatic arthritis, closely related forms of inflammatory spondyloarthritis. We identify multiple Treg clusters with distinct transcriptomic profiles, including, among others, a regulatory CD8+ subset expressing cytotoxic

Single-Cell Transcriptome Analysis Reveals Dynamic Cell Populations and Differential Gene Expression Patterns in Control and Aneurysmal Human Aortic Tissue.

BACKGROUND: Ascending thoracic aortic aneurysm (ATAA) is caused by the progressive weakening and dilatation of the aortic wall and can lead to aortic dissection, rupture, and other life-threatening complications. To improve our understanding of ATAA pathogenesis, we aimed to comprehensively characterize the cellular composition of the ascending aortic wall and to identify molecular alterations in each cell population of human ATAA tissues. METHODS: We performed single-cell RNA sequencing analysis of ascending aortic tissues from 11 study participants, including 8 patients with ATAA (4 women a

Integrative analysis of molecular mechanisms in prostate cancer via single-cell RNA sequencing and weighted gene co-expression network analysis.

Despite extensive prior research on prostate cancer (PCa) transcriptomics, the molecular mechanisms underlying the disease's progression, particularly in the castration-resistant or metastatic stages, remain incompletely understood. The majority of recent research has concentrated on bulk RNA sequencing, which could mask the variation found in tumor microenvironments. This study aims to address this gap by integrating single-cell RNA sequencing (scRNA-seq) and bulk RNA sequencing with weighted gene co-expression network analysis (WGCNA) to investigate the molecular mechanisms of PCa at a highe

Single-cell analysis of a bi-clonal chronic lymphocytic leukemia reveals two clones with distinct gene expression pattern.

Dual productive B-cell receptor (BCR) rearrangements have been repeatedly reported for chronic lymphocytic leukemia (CLL), but the standard population-based PCR analyses cannot distinguish whether these are bi-clonal CLL, or a monoclonal CLL with bi-allelic productive rearrangements. We investigated CLL cells by combined single-cell RNA and BCR sequencing. We identified two CLL clones using different immunoglobulin (Ig) heavy-chain V region genes (IGHV) genes and distinct Ig λ light chains. One clone is classified as Ig unmutated the other as mutated. The two CLL clones have distinct transcrip
