Spatial transcriptomics technologies enable measurement of gene expression while preserving spatial tissue organization, but they remain highly sensitive to technical variability such as library size differences, slide-level effects, and spatial artifacts. Most existing normalization approaches treat normalization as a preprocessing step and perform downstream analyses on normalized values as fixed inputs, ignoring the uncertainty introduced during normalization. We introduce GPSNorm (Gaussian Process Spatial Normalization), a Bayesian spatial normalization framework that jointly models techni

Spatial transcriptomics (ST) measures gene expression while preserving spatial context within tissues. One of the key tasks in ST analysis is spatial domain detection, which remains challenging due to the complex structure of ST data and the varying performance of individual clustering methods. To address this, we propose SpatialESD, a Spatial EnSemble Domain detection method that integrates results from different spatial domain detection methods to improve spatial domain detection. SpatialESD captures both direct cooccurrence patterns and multiscale indirect relationships between clusters, im

Single-cell RNA-sequencing (scRNA-seq) techniques can measure gene expression at single-cell resolution but lack spatial information. Spatial transcriptomics (ST) techniques simultaneously provide gene expression data and spatial information. However, the data quality of the spatial resolution or gene coverage is still much lower than the quality of the single-cell transcriptomics data. To this end, we develop a ST-Aided Locator for single-cell transcriptomics (STALocator) to localize single cells to corresponding ST data. Applications on simulated data showed that STALocator performed better

The subcellular localization of RNA is closely linked to its function. Many RNA species are partitioned into organelles and other subcellular compartments for storage, processing, translation, or degradation. Thus, capturing the subcellular spatial distribution of RNA would directly contribute to the understanding of RNA functions and regulation. Here, we present PHOTON, a method which combines high resolution imaging with high throughput sequencing to achieve spatial transcriptome profiling at subcellular resolution. We demonstrate PHOTON as a versatile tool to accurately capture the transcri

Pilomatricomas (PMs) are common benign adnexal tumors that show a predilection for the head and neck region and are characterized at the molecular level by activating mutations in the beta-catenin (CTNNB1) gene. Giant PMs are a rare histopathological variant, according to the World Health Organization, which are defined by a size greater than 4 cm and are reported to show upregulation of yes-associated protein compared to PMs of typical 1-3 cm size. We describe the case of a 67-year-old man with an 8 cm giant PM involving his temporal scalp, whose PM we characterized by 10X spatial gene expres

BACKGROUND: Mammalian reproduction requires the fusion of two specialized cells: an oocyte and a sperm. In addition to producing gametes, the reproductive system also provides the environment for the appropriate development of the embryo. Deciphering the reproductive system requires understanding the functions of each cell type and cell-cell interactions. Recent single-cell omics technologies have provided insights into the gene regulatory network in discrete cellular populations of both the male and female reproductive systems. However, these approaches cannot examine how the cellular states

Single-cell RNA sequencing has revealed extensive molecular diversity in gene programs governing mammalian spermatogenesis but fails to delineate their dynamics in the native context of seminiferous tubules, the spatially confined functional units of spermatogenesis. Here, we use Slide-seq, a spatial transcriptomics technology, to generate an atlas that captures the spatial gene expression patterns at near-single-cell resolution in the mouse and human testis. Using Slide-seq data, we devise a computational framework that accurately localizes testicular cell types in individual seminiferous tub

BACKGROUND: Prognostic biomarker panels identified through bulk sequencing approaches have shown utility in localized prostate cancer but are limited by underlying molecular heterogeneity. Spatial transcriptomics offers a complementary approach to investigate spatial gene expression patterns and the tissue- and cell-type-associated localization of their constituent biomarker genes.
METHODS: Using publicly available data, we analyzed biomarker genes from four prognostic panels (Oncotype DX, Prolaris, Decipher, and ProClass-an in-house candidate panel) across 37 tissue sections from two patient

MOTIVATION: Advances in spatial transcriptomics (ST) technologies have made it possible to jointly acquire gene expression and histological image information while preserving spatial coordinates. This breakthrough presents unprecedented opportunities for the precise dissection of spatial heterogeneity in complex tissues. However, existing computational methods remain limited in their capacity for effective integration and synergistic modelling of multimodal ST data.
RESULTS: We propose SpatialModal, a multimodal graph learning framework that learns robust joint representations by combining a

Imaging-based spatial transcriptomics provides single-cell resolution, but remains limited to targeted gene panels, leaving much of the transcriptome and cellular-state variation unobserved. Existing approaches infer unmeasured genes primarily through transcriptional alignment between spatial and reference datasets, which effectively recover broad cell identities, but may not fully capture context-dependent variation within cell types. Here we show that local microenvironmental organization is associated with transcriptional variation beyond cell identity and provides complementary constraints

Spatial transcriptomics (ST) enables genome-wide gene expression profiling while retaining spatial context within tissue sections. Since the foundational work by Ståhl et al. in 2016, the field has expanded rapidly, with diverse platforms now spanning sequencing-based (e.g., Visium, Visium HD, Slide-seq, Stereo-seq, and Seq-Scope) and imaging-based (e.g., MERFISH, Xenium, and CosMx SMI) approaches. The breadth of platforms, data structures, and computational tools, however, can be daunting for newcomers. Here, we present ten quick tips spanning the entire ST research workflow: whether ST suits

Spermatogenesis is a complex differentiation process that is facilitated by a series of cellular and molecular events. High-throughput genomics approaches, such as single-cell RNA sequencing, have begun to enable the systematic characterization of these events. However, the loss of tissue context because of tissue disassociations in the single-cell isolation protocols limits our ability to understand the regulation of spermatogenesis and how defects in spermatogenesis lead to infertility. The recent advancement of spatial transcriptomics technologies enables the studying of the molecular signa

Understanding how intricate cellular networks and signaling pathways communicate during the formation of craniofacial tissues like the palate and tooth has been the subject of intense investigation for several decades. Both organ systems undergo patterning morphogenesis and the subsequent terminal differentiation of matrix-producing cells that form biomineralized matrices like bone, enamel, dentin, and cementum. Until recently, gene expression profiles could only be assessed for a select number of cells without the context of the entire milieu of genes expressed by neighboring cells and tissue

Integrating spatially-resolved transcriptomics (SRT) across biological samples is essential for understanding dynamic changes in tissue architecture and cell-cell interactions in situ. While tools exist for multisample single-cell RNA-seq, methods tailored to multisample SRT remain limited. Here, we introduce Popari, a probabilistic graphical model for factor-based decomposition of multisample SRT that captures condition-specific changes in spatial organization. Popari jointly learns spatial metagenes - linear gene expression programs - and their spatial affinities across samples. Its key inno

Spatial transcriptomics (ST) profiles genome-wide gene expression while preserving spatial context, yet accurate detection of copy number alterations (CNAs) in tumor ST data remains challenging. Here, we present SpaCNA, a computational framework that integrates multi-modal information of ST for robust CNA detection. SpaCNA aggregates expression from neighboring spots with similar morphological features and leverages a hidden Markov random field model incorporating spatial continuity for reliable CNA detection in ST datasets. Further, SpaCNA can reconstruct 3D CNA profiles with spatial continui

Recent foundation models for single-cell transcriptomic data generate informative, context-aware gene and cell representations. Spatial transcriptomic (ST) data offer extra positional insights but were not considered by these single-cell models. We introduce stFormer, a transformer model tailored for ST data, which employs the cross-attention module to incorporate spatial ligand genes. To unify different ST technologies with a trade-off between resolution and gene coverage, we propose a biased cross-attention method that enables the model to do learning with single-cell resolution on whole-tra
