The packaging of RNA in lipid nanoparticles for protection and delivery was key for the development of mRNA vaccines and therapeutics. Formulation requires the addition of a variety of lipids (including cationic) in high amounts to form complexes with the negatively charged RNA. While this approach was successful for the development of RNA vaccines, it represents a major challenge for future developments. Increasing the lipophilicity of RNA is one possible approach to reducing the amount of lipid required. In nature, geranyl-2-thiouridine occurs at the "Wobble" position 34 of certain bacterial

Emerging and reemerging viral infections, such as the dengue virus (DENV), continue to cause public health concerns, affecting millions of people worldwide annually. The recent severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) outbreak resulted in significant morbidity and mortality worldwide, seriously impacting human health and the global economy. Given the lack of effective and specific therapeutics against most emerging or reemerging viruses, the development of effective therapeutic measures against such viruses is urgently needed. Most RNA viruses have RNA-dependent RNA polymer

Previous studies in a rat model of Sephadex induced lung inflammation showed that 4-Thiouridine (4SU), a thiol substituted nucleoside, was very effective in reducing edema, leukocyte influx and TNF levels in bronchoalvelolar lavage fluid. However, little is known about the factors and mechanisms underlying these effects. In the present study, we have used two separate mouse models of chronic inflammation, a model of dextran sulphate sodium (DSS) induced colitis and a model of antigen induced arthritis, to evaluate the anti-inflammatory effect of 4-thiouridine. We have analyzed a broad spectrum

A method is described to rapidly select and classify many independent near-UV irradiation-resistant Escherichia coli mutants, which include tRNA modification and RNA synthesis control mutants. One class of these mutants was found to be simultaneously deficient in thiamine biosynthesis and in the ability to modify uridine in tRNA to 4-thiouridine, known to be the target for near-UV irradiation. These mutants were found to be unable to make thiazole, a thiamine precursor. The addition of thiazole restores the thiamine deficiency but does not render the cells near-UV irradiation sensitive. The problem of antibiotic resistance is one of the challenges that science and medicine face in the 21st century. Nucleoside analogs have already proven as antiviral and antitumor agents, and, currently, there are more and more reports on their antibacterial and antifungal activity. The substitution of an oxygen atom by a sulfur one leads to the emergence of unique properties. Here, we report the synthesis of eight new 4-thioanalogs of 5-substituted (5-alkyloxymethyl and 5-alkyltriazolylmethyl) derivatives of 2'-deoxyuridine and uridine, which were active against Mycobacterium tuberculosis and

Although the SARS-CoV-2 pandemic is now largely controlled through widespread vaccination and available therapeutics, emerging variants could undermine their overall effectiveness. 4'-Thiouridine (TU) and its 5'-isobutyryl prodrug (iBu TU) were identified as potent inhibitors of SARS-CoV-2 replication across various cell models, including advanced primary human respiratory models. Both compounds exhibited no significant toxicity across a range of cell culture systems, with no signs of mitochondrial damage or elevated lactic acid production. Furthermore, TU and iBu TU tested negative for mutage

RNA structure in the influenza A virus (IAV) has been the focus of several studies that have shown connections between conserved secondary structure motifs and their biological function in the virus replication cycle. Questions have arisen on how to best recognize and understand the pandemic properties of IAV strains from an RNA perspective, but determination of the RNA secondary structure has been challenging. Herein, we used chemical mapping to determine the secondary structure of segment 8 viral RNA (vRNA) of the pandemic A/California/04/2009 (H1N1) strain of IAV. Additionally, this long, n

ThiI is an enzyme common to the biosynthetic pathways leading to both thiamin and 4-thiouridine in tRNA. Comparison of the ThiI sequence with protein sequences in the data bases revealed that the Escherichia coli enzyme contains a C-terminal extension displaying sequence similarity to the sulfurtransferase rhodanese. Cys-456 of ThiI aligns with the active site cysteine residue of rhodanese that transiently forms a persulfide during catalysis. We investigated the functional importance of this sequence similarity and discovered that, like rhodanese, ThiI catalyzes the transfer of sulfur from thi

A new method has been developed to couple a lysine-reactive cross-linker to the 4-thiouridine residue at position 8 in the primary structure of the Escherichia coli initiator methionine tRNA (tRNAfMet). Incubation of the affinity-labeling tRNAfMet derivative with E. coli methionyl-tRNA synthetase (MetRS) yielded a covalent complex of the protein and nucleic acid and resulted in loss of amino acid acceptor activity of the enzyme. A stoichiometric relationship (1:1) was observed between the amount of cross-linked tRNA and the amount of enzyme inactivated. Cross-linking was effectively inhibited

Through screening of a nucleos(t)ide-focused chemical library, we identified 4'-thiouridine (1) as a potent antiviral agent against SARS-CoV-2 in Vero cells, with an EC50 value of 1.71 μM and a CC50 value exceeding 100 μM. Its triphosphate metabolite, compound 8, inhibited the RNA-dependent RNA polymerase activity of the SARS-CoV-2 Nsp12-Nsp7-Nsp82 complex, terminating nascent RNA synthesis through misincorporation. Additionally, compound 8 suppressed the function of the NiRAN domain of Nsp12, effectively blocking both RNAylation and NMPylation of Nsp9. Pharmacokinetic analysis in mice showed

In order to efficiently assess the chemical stability of modified nucleosides to the reagents and conditions of automated oligonucleotide synthesis, we designed, developed and tested a scheme in which the modified nucleoside, directly attached to a solid support, is exposed to the cyclic chemistry of the instrument. Stability of 2-thiouridine against different oxidizers was investigated. Tertbutyl hydroperoxide (1 M) in anhydrous acetonitrile was a more effective oxidizer for the incorporation of 2-thiouridine into oligonucleotide chains than the same oxidizer in methylene chloride. Previously published stability constants of several metal ion (M2+) complexes formed with thiouridines and their 5'-monophosphates, together with recently obtained log K(M(U))(M) versus pK(U)(H) plots for M2+ complexes of uridinate derivatives (U-) allowed now a quantitative evaluation of the effect that the exchange of a (C)O by a (C)S group has on the stability of the corresponding complexes. For example, the stability of the Ni2+, Cu2+ and Cd2+ complexes of 2-thiouridinate is increased by about 1.6, 2.3, and 1.3 log units, respectively, by the indicated exchange of groups. Similar results w

Gapmer antisense oligonucleotides (ASOs) represent a clinically validated therapeutic platform, with a 2'-O-methoxyethyl modification commonplace within the flanking regions. An alternative sugar modification, incorporation of 4'-thioribose, has demonstrated enhanced nuclease resistance in siRNAs and aptamers, but incorporation of this motif into gapmer architectures remains underexplored. Herein, we report the synthesis of a 4'-thiouridine phosphoramidite building block and its incorporation into gapmer ASOs targeting PTEN. Evaluation of sequences containing 4'-thiouridine in the flanking reg

Site-directed spin labeling utilizes site-specific attachment of a stable nitroxide radical to probe the structure and dynamics of macromolecules. In the present study, a 4-thiouridine base is introduced at each of six different positions in a 23-nucleotide RNA molecule. The 4-thiouridine derivatives were subsequently modified with one of three methanethiosulfonate nitroxide reagents to introduce a spin label at specific sites. The electron paramagnetic resonance spectra of the labeled RNAs were analyzed in terms of nitroxide motion and the RNA solution structure. At a base-paired site in the

Post-transcriptional modification of nucleosides in transfer RNAs (tRNAs) is an important process for accurate and efficient translation of the genetic information during protein synthesis in all domains of life. In particular, specific enzymes catalyze the biosynthesis of sulfur-containing nucleosides, such as the derivatives of 2-thiouridine (s2U), 4-thiouridine (s4U), 2-thiocytidine (s2C), and 2-methylthioadenosine (ms2A), within tRNAs. Whereas the mechanism that has prevailed for decades involved persulfide chemistry, more and more tRNA thiolation enzymes have now been shown to contain a [

The interactions of 4-thiouridine and 5-[(methylamino)methyl]-2-thiouridine in tRNA and of phosphorothioate esters in nucleic acids with an organomercurial have been investigated. For this purpose, an affinity electrophoretic system has been developed in which the mercury derivative has been covalently immobilized in a standard polyacrylamide gel. The retardation of thiolated macromolecules was found to be sensitive to the chemical environment of the sulfur atom, giving characteristic interaction constants dependent on the nature of the modification and its accessibility to binding. Escherichia coli tRNA contains four naturally occurring nucleosides modified with sulfur. Cysteine is the intracellular sulfur source for each of these modified bases. We previously found that the iscS gene, a member of the nifS cysteine desulfurase gene family, is required for 4-thiouridine biosynthesis in E. coli. Since IscS does not bind tRNA, its role is the mobilization and distribution of sulfur to enzymes that catalyze the sulfur insertion steps. In addition to iscS, E. coli contains two other nifS homologs, csdA and csdB, each of which has cysteine desulfurase activity and could potent

A histamine H2-receptor agonist, 4-methylhistamine, triggers the pluripotent stem cells of mouse bone marrow from a noncycling state into the DNA synthetic phase of the cell cycle. The histamine H2-receptor blocking agent cimetidine antagonized the action of 4-methylhistamine. The antagonism was reversed by increasing 4-methylhistamine concentrations. When compared at equimolar concentrations with another antagonist, metiamide, cimetidine was more effective than was metiamide at shifting the concentration-response curve of 4-methylhistamine to the right. The data give pharmacodynamic basis for

Two novel modified uridines were identified from mammalian mitochondrial (mt) tRNAs. Mass spectrometric analysis revealed that they are modified uridines possessing a sulfonic acid group derived from taurine; 5-taurinomethyl-uridine from mt tRNAs for Trp and Leu(UUR), and 5-taurinomethyl-2-thiouridine from mt tRNAs for Lys, Gln and Glu. We have found lack of modification of these taurine-containing uridines in mutant mt tRNAs for Leu(UUR) and Lys from pathogenic cells of mitochondrial encephalomyopathies, MELAS and MERRF, respectively.
