Mechanism of RNA polymerase III termination-associated reinitiation-recycling conferred by the essential function of the N terminal-and-linker domain of the C11 subunit.

RNA polymerase III achieves high level tRNA synthesis by termination-associated reinitiation-recycling that involves the essential C11 subunit and heterodimeric C37/53. The C11-CTD (C-terminal domain) promotes Pol III active center-intrinsic RNA 3'-cleavage although deciphering function for this activity has been complicated. We show that the isolated NTD (N-terminal domain) of C11 stimulates Pol III termination by C37/53 but not reinitiation-recycling which requires the NTD-linker (NTD-L). By an approach different from what led to current belief that RNA 3'-cleavage activity is essential, we

Beyond gene ends: The expanding roles of transcription termination in genome stability and cellular homeostasis.

Gene expression is determined by the right region and at the right time to shape a cellular function. To understand the landscape of gene expression, large-scale transcriptomic analyses for transcription start sites (where to start) have been employed. However, transcription termination sites (where to stop) and the regulatory mechanisms involved remain largely unclear. Recent studies with state-of-the-art technologies have revealed that RNA polymerase II (Pol II) termination sites are not exact gene ends, but rather within broad downstream-of-gene (DoG) regions. Restriction of DoG transcripti

An intrinsically disordered domain of transcription terminator Rho governs genome-wide Rho utilization (Rut) site selection in Mycobacterium tuberculosis.

Rho-dependent transcription termination (RDTT) is crucial for bacterial gene regulation, fitness, and pathogenicity. RDTT relies on the ATP-dependent Rho helicase, which engages nascent transcripts at loosely defined, C > G-biased Rho utilization (Rut) sites to dismantle transcription complexes. In Mycobacterium tuberculosis, Rho features a unique, large N-terminal insertion domain (NID) of uncertain function. Using enzymatic Helicase-SELEX screening, we identified 1759 putative Rut sites across the M. tuberculosis genome with wild-type Rho (MtbRho) but only 47 with a NID-deleted variant (ΔNID

Saccharomyces cerevisiae Sen1 as a model for the study of mutations in human Senataxin that elicit cerebellar ataxia.

The nuclear RNA and DNA helicase Sen1 is essential in the yeast Saccharomyces cerevisiae and is required for efficient termination of RNA polymerase II transcription of many short noncoding RNA genes. However, the mechanism of Sen1 function is not understood. We created a plasmid-based genetic system to study yeast Sen1 in vivo. Using this system, we show that (1) the minimal essential region of Sen1 corresponds to the helicase domain and one of two flanking nuclear localization sequences; (2) a previously isolated terminator readthrough mutation in the Sen1 helicase domain, E1597K, is rescued

Fast Analysis of RNA from Transcription and Rho-Dependent Termination Assays Using Automated Capillary Electrophoresis.

Conventional analysis of RNA products synthesized by bacterial RNA polymerase (RNAP) in in vitro transcription assays relies on radioactive labeling, followed by separation of labeled RNAs by denaturing urea-polyacrylamide gel electrophoresis (PAGE). This approach provides excellent resolution across a wide range of RNA lengths (from 2 nt to several hundred nucleotides), but the use of radioisotopes requires specialized facilities, strict waste-disposal procedures, and is often restricted. To circumvent these limitations, we adapted a standard in vitro transcription assay for use with the Agil

Spatial and genetic constraints govern transcription-translation coupling and mRNA degradation in bacteria.

Bacterial gene expression is thought to involve tightly coupled transcription, translation and mRNA degradation. However, recent work has indicated that this is not always the case, leaving the generality and regulation of this coordination unclear. Here we use genetic, kinetic and spatial analyses in Escherichia coli to show that transcription-translation coupling requires high translational activity and that nearly half of the transcriptome exhibits signatures consistent with partial uncoupling. We find that co-transcriptional mRNA degradation is rare due to membrane localization of RNase E,

Quantification of tRNA3243(Leu) point mutation of mitochondrial DNA in MELAS patients and its effects on mitochondrial transcription.

The MELAS syndrome is a mitochondrial encephalomyopathy associated with a point mutation at nucleotide 3243 of mitochondrial DNA (mtDNA). The same mutation has also been found in patients with maternally inherited diabetes mellitus. The mutation occurs within a sequence needed for termination of mitochondrial transcription downstream of the ribosomal RNA (rRNA) genes, thus possibly reducing rRNA synthesis in relation to more distal transcripts. This study presents a family in which maternally transmitted diabetes and MELAS syndrome overlap, and a suggestive correlation between the amount of mu

Genetic Variants in the Transcription Factor Network: The Impact of FOXC1, NOTCH1, RORC, FOXC2 and SOX18 in Primary Lymphedema.

Lymphedema is a chronic inflammatory disease caused by defective lymphatic system function or development that proceeds in ab-normal fluid drainage and edema of the peripheral tissues. This retrospective study evaluates the potential role of transcription factors in the development of primary lymphedema. We analyzed 408 Italian primary lymphedema patients for pathogenic variants in genes related to the transcription factor network. Eighteen likely pathogenic genetic variants were identified in 5 genes - FOXC1, FOXC2, NOTCH1, RORC, and SOX18 - most of which have not been previously reported in

Formation of the asymmetric pineal complex in zebrafish requires two independently acting transcription factors.

The pineal complex of zebrafish consists of a pineal organ and a left-sided parapineal organ. Mutation of the floating head (flh) gene, which encodes a homeodomain protein, causes premature termination of pineal cell division without affecting specification or asymmetric placement of the parapineal. The from beyond (fby) mutation, a premature stop codon in the T-domain-containing protein Tbx2b, disrupts formation of the parapineal while leaving the pineal largely intact. However, flh is reported as being required for tbx2b transcription. To resolve the paradox that flhand tbx2b mutants have op

Construction of a functional human suppressor tRNA gene: an approach to gene therapy for beta-thalassaemia.

A human tRNALys gene was converted to an amber suppressor by site-specific mutagenesis of the anticodon. The mutated tRNALys gene directed synthesis of a tRNA that suppressed the UAG amber nonsense mutation in beta O thalassemia mRNA. Such genes may be used to detect other nonsense mutations in mammalian cells and may provide an approach to gene therapy for beta O thalassaemia due to nonsense mutations.

The functional mechanisms and clinical application of read-through drugs.

According to previous reports, nearly one in 10 genetic diseases are caused by nonsense mutations around the world. Nonsense mutations lead to premature transcription terminations in cells, which in turn generate non-functional, truncated proteins. In recent years, read-through drugs are playing increasing prominent roles in the researches related to genetic diseases caused by nonsense mutations. However, due to the fact that the mechanisms lying behind translation termination still remain to be elucidated, the mechanistic research and clinical application of read-through drugs are facing new

The small genome segment of Bunyamwera orthobunyavirus harbours a single transcription-termination signal.

Transcription termination of the mRNA produced from the small (S) genome segment of Bunyamwera orthobunyavirus (BUNV) has previously been mapped to two cis-acting sequences located within the 5' UTR using a virus-free replication assay. The ability of these sequences to terminate transcription was attributed to the shared pentanucleotide motif 3'-UGUCG-5'. Taking advantage of our plasmid-based rescue system to generate recombinant viruses, we re-evaluated the importance of both pentanucleotide motifs as well as that of two other conserved sequences in transcription termination in vivo. Premature termination and processing of human immunodeficiency virus type 1-promoted transcripts.

We have used transient expression assays to study transcription directed by the human immunodeficiency virus (HIV) type 1 promoter. A plasmid containing an HIV-reporter gene fusion and a simian virus 40 origin of DNA replication was transfected into COS-1 cells in the presence or absence of a Tat expression vector. HIV-promoted RNA was analyzed by in vivo labeling, by RNase protection mapping, and in run-on transcription assays. As observed previously, two populations of HIV RNA accumulate in vivo: short, attenuated transcripts and long, polyadenylated mRNA. The short transcripts labeled in vi

Development of a self-inactivating lentivirus vector.

We have constructed a new series of lentivirus vectors based on human immunodeficiency virus type 1 (HIV-1) that can transduce nondividing cells. The U3 region of the 5' long terminal repeat (LTR) in vector constructs was replaced with the cytomegalovirus (CMV) promoter, resulting in Tat-independent transcription but still maintaining high levels of expression. A self-inactivating (SIN) vector was constructed by deleting 133 bp in the U3 region of the 3' LTR, including the TATA box and binding sites for transcription factors Sp1 and NF-kappaB. The deletion is transferred to the 5' LTR after re

DNA uptake sequences in Neisseria gonorrhoeae as intrinsic transcriptional terminators and markers of horizontal gene transfer.

DNA uptake sequences are widespread throughout the Neisseria gonorrhoeae genome. These short, conserved sequences facilitate the exchange of endogenous DNA between members of the genus Neisseria. Often the DNA uptake sequences are present as inverted repeats that are able to form hairpin structures. It has been suggested previously that DNA uptake sequence inverted repeats present 3' of genes play a role in rho-independent termination and attenuation. However, there is conflicting experimental evidence to support this role. The aim of this study was to determine the role of DNA uptake sequence

Allelic variation of BBX24 is a dominant determinant controlling red coloration and dwarfism in pear.

Variation in anthocyanin biosynthesis in pear fruit provides genetic germplasm resources for breeding, while dwarfing is an important agronomic trait, which is beneficial to reduce the management costs and allow for the implementation of high-density cultivation. Here, we combined bulked segregant analysis (BSA), quantitative trait loci (QTL), and structural variation (SV) analysis to identify a 14-bp deletion which caused a frame shift mutation and resulted in the premature translation termination of a B-box (BBX) family of zinc transcription factor, PyBBX24, and its allelic variation termed

A shared transcription termination signal on negative and ambisense RNA genome segments of Rift Valley fever, sandfly fever Sicilian, and Toscana viruses.

The Phlebovirus genus (family Bunyaviridae) is composed of a diverse group of arboviruses that cause disease syndromes ranging from mild febrile illness to hemorrhagic fever with high fatality. Although antigenically similar, these viruses differ by approximately 25% at the genome level, and their ecologies, including geographic ranges, preferred vector species, and hosts, vary considerably. In contrast to other ambisense viruses, where RNA hairpin structures which serve as transcription termination signals are frequently found separating the opposite-sense open reading frames, no evidence of

Transcriptional interference drives intronic polyadenylation at the endogenous H13/Mcts2 locus.

Over a tenth of mammalian genes are nested within other host genes, raising the question of how both can be co-expressed when concurrent transcription occurs in overlapping genetic space. DNA methylation at nested intragenic CpG island promoters can prevent such conflict by silencing the nested gene. Conversely, when these promoters lack DNA methylation and are active, transcriptional interference is widely assumed to occur, but this has not been mechanistically demonstrated at endogenous mammalian loci. Here, we demonstrate transcriptional interference at an endogenous mammalian host/nested l

Post-fertilization transcription initiation in an ancestral LTR retrotransposon drives lineage-specific genomic imprinting of ZDBF2.

The imprinted gene ZDBF2 is regulated through a unique mechanism involving a transient paternal transcript in early embryos, rather than persistent gametic DNA methylation. In humans and mice, this transcript-CMKLR2-AS (also known as GPR1-AS) or the long isoform of Zdbf2 (Liz/Zdbf2linc/Platr12)-arises from the unmethylated paternal allele and initiates secondary epigenetic marks that maintain ZDBF2 expression. Here, we investigate the evolutionary origin of this mechanism, and show that the first exon of human GPR1-AS overlaps with a MER21C long terminal repeat (LTR), a retrotransposon subfami

The First Case of Digenic MODY Diabetes Involving Compound Heterozygosity of Three Variants in the PDX1 and HNF1B Genes.

OBJECTIVES: We report a rare case of digenic MODY. In 2016, at age 15, the patient was diagnosed with type 1 diabetes and began insulin therapy. After discrepancies in her glycaemic control were observed, an extensive differential diagnosis was conducted. In 2024, genetic testing confirmed monogenic diabetes, allowing for tailored treatment of the patient. METHODS AND RESULTS: The initial diagnosis was type 1 diabetes, later revised to MODY after Sanger screening. Genetic testing detected c.293C>T, p.Ala98Val in the HNF1A gene, which was initially misinterpreted as a variant causing Maturity
