Viruses and viral proteins.

For more than 30 years X-ray crystallography has been by far the most powerful approach for determining the structures of viruses and viral proteins at atomic resolution. The information provided by these structures, which covers many important aspects of the viral life cycle such as cell-receptor recognition, viral entry, nucleic acid transfer and genome replication, has extensively enriched our vision of the virus world. Many of the structures available correspond to potential targets for antiviral drugs against important human pathogens. This article provides an overview of the current know

Autophagy Proteins in Viral Exocytosis and Anti-Viral Immune Responses.

Abstract: Autophagy-related (Atg) gene-encoded proteins were originally described for their crucial role in macroautophagy, a catabolic pathway for cytoplasmic constituent degradation in lysosomes. Recently it has become clear that modules of this machinery can also be used to influence endo- and exocytosis. This mini review discusses how these alternative Atg functions support virus replication and viral antigen presentation on major histocompatibility (MHC) class I and II molecules. A better understanding of the modular use of the macroautophagy machinery might enable us to manipulate these

Viral infection-induced CD97 upregulation facilitates viral invasion by interacting with viral proteins.

Virus-host interactions are crucial for regulating viral replication. While some interactions can suppress viral spread, others may promote it, and their underlying mechanisms remain poorly understood. Here, we report that infection with bovine herpesvirus 1 (BoHV-1) or bovine ephemeral fever virus (BEFV) upregulates the transcriptional expression of Cluster of Differentiation 97 (CD97). We identified the transcription factor Krüppel-like factor 4 (KLF4), which is elevated during BoHV-1, BEFV, or vesicular stomatitis virus (VSV) infection, as a key regulator of CD97 induction. Furthermore, CD9

Viral security proteins: counteracting host defences.

Interactions with host defences are key aspects of viral infection. Various viral proteins perform counter-defensive functions, but a distinct class, called security proteins, is dedicated specifically to counteracting host defences. Here, the properties of the picornavirus security proteins L and 2A are discussed. These proteins have well-defined positions in the viral polyprotein, flanking the capsid precursor, but they are structurally and biochemically unrelated. Here, we consider the impact of these two proteins, as well as that of a third security protein, L(*), on viral reproduction, pa

Primer: Functions and evolution of viral proteins.

Viruses encode an enormous variety of proteins that jointly comprise the largest pool of protein diversity on Earth. At coarse grain, the viral pan-proteome can be partitioned into four classes of proteins that differ in their evolutionary conservation, spread across the virosphere, and broadly defined functionality: (i) viral hallmark proteins (VHPs) that are broadly conserved across different realms of viruses, (ii) proteins responsible for core viral functions, such as replication, expression, and virion structure, but are more narrowly represented within a single virus realm, kingdom, or p

Defective HIV-1 proviruses produce viral proteins.

HIV-1 proviruses persist in the CD4+ T cells of HIV-infected individuals despite years of combination antiretroviral therapy (cART) with suppression of HIV-1 RNA levels <40 copies/mL. Greater than 95% of these proviruses detected in circulating peripheral blood mononuclear cells (PBMCs) are referred to as "defective" by virtue of having large internal deletions and lethal genetic mutations. As these defective proviruses are unable to encode intact and replication-competent viruses, they have long been thought of as biologically irrelevant "graveyard" of viruses with little significance to HIV-

Nucleocapsid proteins: roles beyond viral RNA packaging.

Viral nucleocapsid proteins (NCs) enwrap the RNA genomes of viruses to form NC-RNA complexes, which act as a template and are essential for viral replication and transcription. Beyond packaging viral RNA, NCs also play important roles in virus replication, transcription, assembly, and budding by interacting with viral and host cellular proteins. Additionally, NCs can inhibit interferon signaling response and function in cell stress response, such as inducing apoptosis. Finally, NCs can be the target of vaccines, benefiting from their conserved gene sequences. Here, we summarize important findi

From viral infection to pulmonary arterial hypertension: a role for viral proteins?

The vascular pathology seen in severe pulmonary arterial hypertension (PAH) is remarkably similar despite the fact that it arises in diverse conditions including idiopathic cases, those associated with collagen vascular diseases, with abnormal blood flow, such as patients with Eisenmenger physiology, and with the use of anorexigen drugs. The pathogenesis of severe PAH is clearly complex, and probably results from the interaction of multiple modulating genes with environmental factors. HIV is evidently a risk factor for the development of PAH, and the increased prevalence of the disease in HIV-

Targeting viral proteins for restraining SARS-CoV-2: focusing lens on viral proteins beyond spike for discovering new drug targets.

INTRODUCTION: Emergence of highly infectious SARS-CoV-2 variants are reducing protection provided by current vaccines, requiring constant updates in antiviral approaches. The virus encodes four structural and sixteen nonstructural proteins which play important roles in viral genome replication and transcription, virion assembly, release , entry into cells, and compromising host cellular defenses. As alien proteins to host cells, many viral proteins represent potential targets for combating the SARS-CoV-2. Purification of Viral DNA for the Identification of Associated Viral and Cellular Proteins.

The goal of this protocol is to isolate herpes simplex virus type 1 (HSV-1) DNA from infected cells for the identification of associated viral and cellular proteins by mass spectrometry. Although proteins that interact with viral genomes play major roles in determining the outcome of infection, a comprehensive analysis of viral genome associated proteins was not previously feasible. Here we demonstrate a method that enables the direct purification of HSV-1 genomes from infected cells. Replicating viral DNA is selectively labeled with modified nucleotides that contain an alkyne functional group

Viral NblA proteins negatively affect oceanic cyanobacterial photosynthesis.

Marine picocyanobacteria are abundant photosynthetic organisms of global importance. They coexist in the ocean with cyanophages-viruses that infect cyanobacteria. Cyanophages carry many auxiliary metabolic genes acquired from their hosts that are thought to redirect host metabolism for the phage's benefit1-5. One such gene is nblA, which is present in multiple cyanophage families2,6-8. Under nutrient deprivation cyanobacterial NblA is responsible for inducing proteolytic degradation of the phycobilisome9-11, the large cyanobacterial photosynthetic light-harvesting complex. This increases the p

Targeting Viral Surface Proteins through Structure-Based Design.

The emergence of novel viral infections of zoonotic origin and mutations of existing human pathogenic viruses represent a serious concern for public health. It warrants the establishment of better interventions and protective therapies to combat the virus and prevent its spread. Surface glycoproteins catalyzing the fusion of viral particles and host cells have proven to be an excellent target for antivirals as well as vaccines. This review focuses on recent advances for computational structure-based design of antivirals and vaccines targeting viral fusion machinery to control seasonal and emer

virusMED: an atlas of hotspots of viral proteins.

Metal binding sites, antigen epitopes and drug binding sites are the hotspots in viral proteins that control how viruses interact with their hosts. virusMED (virus Metal binding sites, Epitopes and Drug binding sites) is a rich internet application based on a database of atomic interactions around hotspots in 7041 experimentally determined viral protein structures. 25306 hotspots from 805 virus strains from 75 virus families were characterized, including influenza, HIV-1 and SARS-CoV-2 viruses. Just as Google Maps organizes and annotates points of interest, virusMED presents the positions of i

Pseudotyping Viral Vectors With Emerging Virus Envelope Proteins.

Previously unidentified viruses, such as Middle East respiratory syndrome coronavirus, continue to emerge and threaten populations, while powerful new techniques have identified many new human and animal viruses. Similarly, existing viruses, from Ebola virus to chikungunya virus, are reemerging and spreading to new geographical regions. These viruses often pose a challenge for researchers to study due to their highly pathogenic nature. Lentiviral and rhabdoviral pseudotypes are excellent tools for studying enveloped viruses and have contributed to many recent advances in areas such as receptor

Immune response in rabbits to dengue viral proteins.

Antisera to all types of dengue and Japanese encephalitis (JE) viruses were raised in rabbits. The first set of rabbits was immunized with crude antigens prepared by a sucrose acetone extraction. The first generation of antisera demonstrated antibody activity towards the group specific flaviviruses, without unwanted antibody activity towards the mouse brain material. Antibody activity towards E, NS3, NS5 and NS1 could be observed by western blot/immunoenzymatic assay. Another set of rabbits was immunized with the precipitin complexes formed between antisera raised against each type of dengue,

ViralMap: predicting features in viral proteins from primary sequence.

Modern viral vaccines are designed to elicit an immune response against viral proteins that mediate infection, making those proteins important targets for characterization and engineering. To improve vaccine efficacy, the proteins often require changes to specific residues or domains to enhance immunogenicity and induce a protective response. These engineering strategies vary significantly across viruses, making comprehensive and accurate protein sequence annotation a crucial step for guiding vaccine design. The growing risk of novel pathogen emergence and initiatives such as the CEPI 100 Days

Harnessing viral internal proteins to combat flu and beyond.

This mini-review examines the strategy of combining viral protein sequence conservation with drug-binding potential to identify novel antiviral targets, focusing on internal proteins of influenza A and other RNA viruses. The importance of combating viral genetic variability and reducing the likelihood of resistance development is emphasised in the context of sequence redundancy in viral datasets. It covers recent structural and functional updates, as well as drug targeting efforts for three internal influenza A viral proteins: Basic Polymerase 2, Nuclear Export Protein, and Nucleoprotein.

Reticulons 3 and 6 interact with viral movement proteins.

Plant reticulon (RTN) proteins are capable of constricting membranes and are vital for creating and maintaining tubules in the endoplasmic reticulum (ER), making them prime candidates for the formation of the desmotubule in plasmodesmata (PD). RTN3 and RTN6 have previously been detected in an Arabidopsis PD proteome and have been shown to be present in primary PD at cytokinesis. It has been suggested that RTN proteins form protein complexes with proteins in the PD plasma membrane and desmotubule to stabilize the desmotubule constriction and regulate PD aperture. Viral movement proteins (vMPs)
