RNA helicase DHX9 is a multi-functional protein governing transcriptional modulation, RNA processing, R-loop balance, and genome stability. SUMOylation is a post-translational modification that adds a critical regulatory layer to protein function by diversifying subcellular localization, stability, enzymatic activity, and protein-protein interactions. This protocol describes a basic but detailed approach for the analysis of DHX9 SUMOylation. We demonstrate that accurate site identification, specifically at Lysine 120 (K120), is the prerequisite for defining the molecular mechanism of this modi

Ribonucleases can cleave RNAs internally in endoribonucleolytic mode or remove one nucleotide at a time from either the 5' or 3' end through exoribonuclease action. To show the direct implication of an RNase in a specific pathway of RNA maturation or decay requires the setting up of in vitro assays with purified enzymes and substrates. This chapter complements the previous Chap. 24 on assays of ribonuclease action in vivo by providing detailed protocols for the assay of B. subtilis RNases with prepared substrates in vitro.

DEAD-box RNA helicases are widespread ATP-driven enzymes that reshape RNA structures and RNA-protein complexes during many steps of RNA metabolism. In bacteria, DEAD-box RNA helicases support cellular growth and responses to stress by contributing to ribosome biogenesis, RNA degradation, and translation initiation. Growing evidence indicates that several DEAD-box RNA helicases can also form liquid-liquid phase-separated condensates that concentrate RNA and partner proteins. This behavior adds a new layer of control to RNA regulation, although the molecular factors that promote or tune liquid-l

Ribonucleases remodel RNAs to render them functional or to initiate their degradation. Our laboratory studies these pathways in detail using a variety of techniques, ranging from the isolation of RNAs in various RNase mutants to determine their implication in maturation or decay pathways by Northern blot, to proving their direct roles in RNA cleavage reactions using purified enzymes and in vitro-transcribed RNA. In this chapter, we provide in-depth protocols for the techniques we regularly use in the laboratory to assay RNase activity in vivo, with detailed notes on optimization of these metho

Linking sensor molecules (e.g., antibodies) to an AFM tip converts it into a biosensor by which single target molecules (e.g., antigens) can be detected and localized on the sample surface. Moreover, the mechanism of interaction can be studied by force spectroscopy if purified target molecules are linked to an ultra-flat surface, such as mica or silicon (nitride). Rapid imaging of the binding sites and force spectroscopy studies are greatly facilitated if 6-10 nm long polyethylene glycol (PEG) chains are used as flexible tethers between the sensor molecule and the tip. Here, we describe a set

BACKGROUND: Regularly updated global estimates are needed to monitor progress in cervical cancer screening, a key pillar of WHO's strategy to eliminate cervical cancer. We aimed to update estimates of cervical cancer screening coverage in 194 WHO member states and eight associated countries and territories for 2022, including the first global assessment of human papillomavirus (HPV) test-based screening adoption and roll-out.
METHODS: In this review and synthetic analysis, we used an established method to estimate standardised cervical cancer screening coverage in 2022. We used programme and

Transcriptional fusions to the lacZ gene from Escherichia coli can be used to study gene expression. Here, we describe protocols for using a miniTn5 derivative to generate random insertions of the lacZY operon in the genome of Salmonella enterica serovar Typhimurium, to analyze the expression of transcriptional lac fusions under different conditions, and to identify the genomic location of some fusions.

Analyses of virulence functions of Salmonella enterica demand generation of plasmids for complementation of mutated genes, expression of tagged alleles of effector proteins of the type III secretion systems, or fusions to reporter genes for investigation of regulation of expression, or protein localization and fate after translocation into host cells. Here, a simple and versatile approach for generation of plasmids from modular DNA fragments is described. The Modular Cloning approach is based on Gibson assembly and uses standardized overlap sequences that enable various combinations and reuse

The rise of multidrug resistance (MDR) poses a significant challenge to global health, reducing the effectiveness of conventional antibiotics. The World Health Organization (WHO) classifies Salmonella as a priority pathogen due to its global burden in foodborne disease and the escalating threat of MDR strains. Bacteriophages (phages) are gaining attention as alternatives to traditional antibiotics. Their strict host specificity has potential applications in both therapeutic and food safety contexts. However, the first step toward practical application is the successful isolation of phages from

Polymerase chain reaction (PCR) is a molecular-based technology that has revolutionized diagnostics and characterization of pathogens, thus affecting how we understand the disease landscape. This technology has been found amenable to application on various strategies for management and control of infectious diseases. The main advantage with PCR technologies, when applied optimally, is the high sensitivity, specificity, efficiency, and short-turn-around time for results, thus rendering the strategy attractive to researchers in infectious diseases and public health. In this chapter, we describe

Salmonella motility plays an essential role in environmental survival and virulence, enabling cells to access nutrients, colonize host tissues, evade host immune responses, and persist in diverse environments. These movements, driven by peritrichous flagella, allow bacteria to swim through liquids and swarm across surfaces, making motility a valuable phenotypic indicator in microbiological characterization. This chapter describes quantitative protocols for assessing swimming and swarming motility on semisolid agar media. Procedures include media preparation, culture standardization, bacterial

Atomic force microscopy (AFM) is not only a high-resolution imaging technique but also a sensitive tool able to study biomechanical properties of biosamples (biomolecules, cells) in native conditions-i.e., in buffered solutions (culturing media) and stable temperature (mostly 37°C). Micromechanical transducers (cantilevers) are often used to map surface stiffness geometry, elastic, and contact parameters of living cells; however, they can also be used to monitor time course of dynamic forces (beating), their rate, and other biomechanical properties of cardiomyocyte contractility. Here we descr

The 3'→5' RNA helicase YTHDC2 is a posttranscriptional regulator of gene expression in reproductive cells, where it is essential for the progression of meiosis. But a detailed understanding of its molecular mechanism is currently lacking. Cross-linking and immunoprecipitation (CLIP) followed by high-throughput sequencing is a well-established method for transcriptome-wide identification of the positions of protein-RNA interactions and has played a critical role in studies of RNA-binding proteins. In this chapter, we present an optimized protocol for performing YTHDC2 CLIP in mouse testes to id

Stress granules (SGs) are cytoplasmic, membrane-less ribonucleoprotein (RNP) granules that form in response to cellular stress following the inhibition of translation initiation. Their assembly, composition, and crosstalk with processing bodies (P-bodies) are mediated by protein-protein, RNA-protein, and RNA-RNA interactions. DEAD/DEAH-box RNA helicases are key regulators of stress granules. Here, we present standardized protocols for (i) immunofluorescence of stress granule and P-body scaffold proteins and helicases, (ii) single-molecule RNA fluorescence in situ hybridization (smRNA FISH), an

Biochemical testing plays a crucial role in the detection and confirmation of Salmonella spp. Since the cultural characteristics of Salmonella often resemble those of other enteric pathogens, differentiation based solely on growth features can be challenging. Biochemical tests allow for accurate identification by exploiting the distinct metabolic traits of Salmonella. In this study, we described three key tests, including methyl red, hydrogen sulfide production, and urease production, which are particularly important for the confirmation of Salmonella.

Salmonella is an important zoonotic pathogen that is widely distributed in livestock, poultry, and other animals. Salmonella contamination not only affects the healthy development of the livestock industry but also poses a serious threat to public health. Therefore, establishing detection methods capable of simultaneously identifying different Salmonella serotypes is crucial. Among current detection methods for Salmonella, immunological detection methods using MAbs offer high throughput, shorter processing times, and enhanced specificity, making them useful for rapid Salmonella detection. Salmonella can form biofilms, which are structured microbial communities composed of cells that adhere irreversibly to surfaces or to other cells. The formation of Salmonella biofilms may enhance the bacterial resistance to drugs, environmental stress, and the host immune system. Crystal violet staining is one of the most classical and widely used methods for measuring biofilms in laboratories. Its principle is primarily based on the binding of crystal violet to various components within the biofilm. Here, we describe the crystal violet assay protocol to measure the formation of Salmonella bio

A rapid and simple electrochemical immunosensor enables the detection of Salmonella in milk. Bacteria are captured and concentrated from samples by antibody-coated magnetic beads and simultaneously labeled with a horseradish peroxidase (HRP) conjugate. The complexes are captured onto an electrode to achieve, upon the addition of HRP substrate, an amperometric signal proportional to the bacterial load. The method detects about 104 CFU mL-1 in diluted milk within 50 min without enrichment. After an 8-h pre-enrichment step, the sensitivity improves to below 1 CFU mL-1, equivalent to ~1-3 CFU in 2

One of the main challenges in understanding Salmonella biology lies in dissecting the genetic basis of its survival, pathogenicity, and antimicrobial resistance. Here, we describe the construction of a high-density transposon mutant library in Salmonella. Using a mariner-based transposon system delivered through conjugation, we generated a library comprising more than 1 × 105 independent mutants, covering the majority of nonessential genes. This library enables a valuable resource for large-scale functional genomics studies, including the identification of essential genes, virulence determinat

Outer membrane vesicles (OMVs) from different Gram-negative bacteria, including Salmonella spp., have appeared as potential acellular vaccine candidates for their role in host-pathogen interaction by delivering virulence factors and modulating immune response. Given this host-cell contact, it is crucial to assess their genotoxic effects to ensure safety as vaccine candidates. The Comet assay, a sensitive and effective method for detecting single-cell DNA strand breaks, offers an effective approach for evaluating such effects. This study explores the application of the Comet assay as a highly s
