Rapid and accessible detection of pathogens through diverse detection modalities remains highly desirable. Most current pathogen detection assays rely on a single detection modality. Here, we have used the same RNA switch-CRISPR platform for detection of multiple pathogenic genomes through three different detection modalities. In this study, the RNA switch is repurposed as a reprogrammable platform for genome detection, enabling three orthogonal signal outputs: glucometer-based, fluorescence, and visual. Target pathogen genomes selectively regulate cell-free in vitro translation of β-galactosi

Truncating an accessory fragment from the substrate or substituting an active-site side chain in the enzyme catalyst generally results in a decrease in kcat/Km for the catalyzed reaction, and the activity lost may sometimes be recovered in third-order reactions of the substrate or enzyme fragments. The effective molarity (EM) for a fragment truncated from the substrate or for a substituted active-site side chain at the transition state for the whole enzyme-catalyzed reaction is equal to kcat/Km (M-1 s-1) for the wild-type enzyme-catalyzed reaction divided by the rate constant (M-2 s-1) for the

AprD5 is a member of the NAD+-dependent short-chain dehydrogenase/reductase (SDR) superfamily. It participates in the apramycin biosynthetic pathway by catalyzing 4'-oxidation of UDP-β-d-glucose (UBG) to initiate the assembly of UDP-4'-amino-4'-deoxy-β-d-glucose in partnership with the aminotransferase AprL. Here, we report a 1.9 Å crystal structure of AprD5 in complex with NAD+ and its substrate UBG, which reveals a well-ordered ternary complex poised for catalysis. The cofactor and substrate are precisely aligned for hydride transfer by a conserved Ser-Tyr-Lys catalytic triad, while the nucl

Noncovalent interactions (NCIs) play a fundamental role in ligand organization within enzyme active sites and are increasingly recognized as contributors to selective substrate recognition. The haloalkane dehalogenase LinB provides a suitable system for probing the physicochemical origins of selectivity, as structurally similar substrates exhibit markedly different reactivity. In this work, we investigated LinB-catalyzed dehalogenation pathways for 1,2-dibromopropane (DBP) and the closely related 1,2-dichloropropane (DCP), considering both C1 and C2 nucleophilic attack for each enantiomer. Chemical communication between artificial cells (ACs) is crucial for the collective behavior in synthetic prototissues. Recently synthesized ACs show pH-responsive and pH-modifying behavior by an enzymatic chemical reaction. However, the chemical interplay between pH-responsive ACs is theoretically not well studied. Here, we report a simple two-variable model for such ACs that couples substrate conversion, enzyme activity, membrane permeability, and pH-buffering. We calibrate the model to recent experiments of glucose oxidase- and urease-loaded ACs, and reproduce a protection mechanism against

Predicting how protein mutations affect drug binding remains a major challenge, particularly when the mutations are distal from the binding site. In this study, we introduce a coupled simulation workflow that combines classical molecular dynamics (MD) with high-throughput quantum mechanical (QM) analysis to reveal the electronic structure signatures of mutation-induced drug resistance in the HIV-1 protease. Our workflow leverages GPU-accelerated MD to generate conformational ensembles, and performs in operando linear-scaling density functional theory (DFT) calculations on selected frames paral

Root-mean-square deviation (RMSD) is the standard metric of structural comparison in molecular dynamics (MD) simulations. In its conventional form, RMSD assigns equal weight to all atoms regardless of mobility. Hence, flexible loops and disordered regions can dominate a global RMSD, while the rigid functional core contributes negligibly to the overall metric. To address this issue, we introduce the Bayes-optimal RMSD (BRMSD), which optimizes per-atom weights jointly with structural averages by maximizing a Bayesian posterior. In a trade-off between low RMSD and weight uniformity, a position-fl

Asperfuran is an antifungal natural product with a dihydrobenzofuran (DHB) nucleus. Herein, we identify a biosynthetic gene cluster responsible for its biosynthesis from Neosartorya pseudofischeri. Genetic and biochemical analysis revealed that the DHB nucleus of asperfuran is formed by a flavin-dependent monooxygenase-catalyzed ring contraction of a dihydroisocoumarin precursor, which is generated by a collaborative polyketide synthase assembly line with a C-terminal reductase domain. Our work unraveled a novel biosynthetic route to DHB synthesis.

Chamigranes are a unique class of sesquiterpenoids featuring a spiro[5.5]undecane framework, yet their biosynthesis in fungi has remained elusive for decades. In this study, we identify and characterize ChamTS, a sesquiterpene synthase from the basidiomycetous fungus Cerrena albocinnamomea, which specifically catalyzes the formation of (+)-β-chamigrane. In vitro isotope-labeling experiments unveiled the cyclization pathway of ChamTS, revealing an initial 1,6-cyclization followed by a 1,5-proton shift and spirocycle-forming rearrangement. This work provides a foundation for the biosynthetic pro

Luciferases are widely used bioluminescent reporters, yet access to these enzymes has historically relied on recombinant expression. Using automated fast-flow peptide synthesis (AFPS), we synthesized Gaussia luciferase (GLuc, 18.1 kDa, 168 amino acids), picALuc (13 kDa, 120 amino acids), and LuxSit-i (13.8 kDa, 118 amino acids), representing a nature-derived disulfide-rich luciferase, an engineered luciferase, and a de novo-designed luciferase, respectively. Synthetic GLuc was purified, oxidatively folded, and recovered as a monomeric, enzymatically active enzyme with biophysical properties co

Unlike CYP450 (cysteine-ligated), the axial ligations in Catalase (tyrosine-ligated) and CYP411-BM3 (serine-ligated) are different, which is generally attributed to the different catalytic efficiencies of these enzymes. Studies show that an interplay between push-pull effects due to different ligations modulates the reactivity of different enzymes. In the present study, we employ extensive MD simulation and a hybrid QM/MM approach to demonstrate that differences in the axial ligation in conjunction with protein residues generate a preorganized local electric field (LEF) that, in turn, controls

SARS-CoV-2 nonstructural protein 13 (nsp13) is a highly conserved helicase that couples ATP hydrolysis to RNA translocation through long-range allosteric communication between its ATPase and RNA-binding domains. In prior work, we identified L405 as a key regulator of interdomain motions and proposed that the L405D mutation would disrupt this coupling by perturbing conformational transitions required for translocation [J. Phys. Chem. B2024, v128, 492-503. ]. Subsequent experiments confirmed that L405D attenuates helicase activity and ATPase activity, implicating the potential formation of a new

How the metaphase spindle in higher eukaryotes maintains stability in the presence of poleward microtubule (MT) flux is a confusing issue. Here, we present a model for the spindle by incorporating augmin-mediated MT connections and MT crosslinking by NuMA proteins. On the basis of the model, we study computationally the dynamics of the spindle for the wild-type case and for the case with depletion, inhibition, or overexpression of various associated proteins such as kinesin-8 KIF18A, CLASP, NuMA, kinesin-4 KIF4A, augmin complex, kinesin-13 MCAK, kinesin-13 KIF2A, and kinesin-5, as well as with

Multienzyme cascades enable efficient synthesis of value-added chemicals by coupling sequential biotransformations. In the ene reductase (OYE)-aldehyde dehydrogenase (ALDH) cascade for chiral α-substituted carboxylic acids, accumulation of the saturated aldehyde intermediate inhibits OYE and thereby limits cascade performance, particularly at high substrate concentrations. Here, complementary RIDD/RIAD (DD/AD) peptides were used to organize OYE and ALDH into an activity-matched 2:1 assembly. Linker optimization identified the DD-(EAAAK)4-OYE fusion (DD-EK4OYE), which retained 86.4% of free OYE

Methylene and difluoromethylene uridine bisphosphonate carbagalactose were designed and synthesized as stable uridine diphosphate-galactose (UDP-Gal) mimics for probing α-1,4-galactosyltransferase (A4GALT). In these analogues, the labile glycosidic and pyrophosphate linkages of UDP-Gal are replaced by chemically and enzymatically stable motifs, yielding compounds that retain key structural features essential for biological recognition. This work demonstrates the first successful nucleophilic substitution of a secondary triflate with a difluoromethylene bisphosphonate, providing a methodology t

The biological functions of chondroitin sulfate (CS) are strongly influenced by its sulfation pattern. However, the limited site selectivity of currently available sulfotransferases has made it challenging to access CS oligosaccharides with diverse sulfation patterns. Herein, we report a redox-controlled site-specific O-sulfation strategy for the programmable installation of CS-A, CS-C, or CS-E sequences at defined positions along chondroitin backbones, enabling the diversity-oriented synthesis of 28 structurally well-defined CS oligosaccharides with distinct sulfation sequences.

Nicotinic acid adenine dinucleotide phosphate (NAADP+) and related NAD(P)+ analogues are important tools for calcium signaling, redox biology, and chemical biology. Their preparation, however, remains constrained by lengthy dinucleotide synthesis and enzyme-dependent base exchange. Here we describe a biomimetic chemical base-exchange reaction that converts native NAD+ or NADP+ directly into NAAD+, NAADP+, and modified pyridine nucleotide analogues. Fe(III) promotes substitution of the nicotinamide unit through synergistic activation of the cationic C-N glycosidic bond.

Here we describe the construction of an artificial enzyme bearing a biomimetic PLP-like catalytic center within an apo-myoglobin scaffold through covalent incorporation of an abiological salicylaldehyde moiety. By mimicking the substrate activation strategy employed by PLP-dependent enzymes, the engineered catalyst promotes the formation of reactive glycine ester nucleophiles and enables direct α-functionalization in C-C bond-forming reactions. This work establishes a biocatalytic platform for the synthesis of amino acid derivatives and illustrates how the integration of non-natural catalytic

All protein kinases contain conserved amino acid residues that bind the ATP substrate molecule and promote catalysis. As an intensely pursued drug target class, kinase inhibitor development is often streamlined by the utilization of three-dimensional structural data and binding modes to achieve a robust understanding of the molecular basis of kinase inhibition and inform structure-guided drug design. We analyze X-ray cocrystal structures of 300+ diverse kinase-inhibitor complexes and offer an assessment with respect to the targeting of conserved polar amino acid residues, which we term the "Ca

Covalent mechanism of action is a powerful way to modulate challenging drug targets. Here, we present a streamlined workflow that combines covalent fragment screening (electrophile first approach) and ligand-first strategy to identify covalent inhibitors targeting lysine residues in the allosteric latch site of SHP2 phosphatase. Supported by complementary computational and experimental analyses, this strategy enabled us to identify the first potent cell active allosteric covalent inhibitors acting at this site. Demonstrating the covalent tractability of the latch site opens further avenues for
