Using Cross-Linking and ImmunoPrecipitation (CLIP) to Identify Targets and Specificity Determinants of the YTHDC2 Helicase.

The 3'→5' RNA helicase YTHDC2 is a posttranscriptional regulator of gene expression in reproductive cells, where it is essential for the progression of meiosis. But a detailed understanding of its molecular mechanism is currently lacking. Cross-linking and immunoprecipitation (CLIP) followed by high-throughput sequencing is a well-established method for transcriptome-wide identification of the positions of protein-RNA interactions and has played a critical role in studies of RNA-binding proteins. In this chapter, we present an optimized protocol for performing YTHDC2 CLIP in mouse testes to id

Biochemical Identification of Salmonella Species: Classical Tools for Accurate Diagnosis.

Biochemical testing plays a crucial role in the detection and confirmation of Salmonella spp. Since the cultural characteristics of Salmonella often resemble those of other enteric pathogens, differentiation based solely on growth features can be challenging. Biochemical tests allow for accurate identification by exploiting the distinct metabolic traits of Salmonella. In this study, we described three key tests, including methyl red, hydrogen sulfide production, and urease production, which are particularly important for the confirmation of Salmonella.

Culture-Based Isolation of Salmonella from Different Matrices.

While Salmonella is a leading bacterial cause of foodborne illness, its relative abundance in food, animals, and the environment is low. This necessitates the use of cultural enrichment to reduce the background flora and enable Salmonella to proliferate so that it can be subsequently isolated on agar or detected via molecular methods. Further, successful Salmonella isolation is often dependent on the sample type, or matrix, from which it is being isolated. Particularly where matrices have high microbial background, or high levels of organic material, attention should be paid to culture methods

Detection of Salmonella Using Conventional Methods: Emphasis on the Use of Modified Semisolid Rappaport-Vassiliadis Agar (MSRV).

The conventional method for Salmonella detection, as recommended by ISO 6579-1:2017(E), involves four sequential steps: preenrichment, selective enrichment, plating on selective media, and confirmation. The second step consists of Selective enrichment, which is performed using Muller-Kauffmann tetrathionate-novobiocin broth, Rappaport-Vassiliadis Soya Peptone Broth, or Modified Semisolid Rappaport-Vassiliadis (MSRV) agar. MSRV agar, widely used in food industry testing, exploits Salmonella motility to facilitate selective isolation by forming characteristic opaque halos. Its use reduces proces

Measure the Biofilm Formation of Salmonella Using Crystal Violet Assay.

Salmonella can form biofilms, which are structured microbial communities composed of cells that adhere irreversibly to surfaces or to other cells. The formation of Salmonella biofilms may enhance the bacterial resistance to drugs, environmental stress, and the host immune system. Crystal violet staining is one of the most classical and widely used methods for measuring biofilms in laboratories. Its principle is primarily based on the binding of crystal violet to various components within the biofilm. Here, we describe the crystal violet assay protocol to measure the formation of Salmonella bio

Electrochemical Biosensing of Salmonella.

A rapid and simple electrochemical immunosensor enables the detection of Salmonella in milk. Bacteria are captured and concentrated from samples by antibody-coated magnetic beads and simultaneously labeled with a horseradish peroxidase (HRP) conjugate. The complexes are captured onto an electrode to achieve, upon the addition of HRP substrate, an amperometric signal proportional to the bacterial load. The method detects about 104 CFU mL-1 in diluted milk within 50 min without enrichment. After an 8-h pre-enrichment step, the sensitivity improves to below 1 CFU mL-1, equivalent to ~1-3 CFU in 2

Comet Assay for Genotoxicity Evaluation of Salmonella Outer Membrane Vesicles.

Outer membrane vesicles (OMVs) from different Gram-negative bacteria, including Salmonella spp., have appeared as potential acellular vaccine candidates for their role in host-pathogen interaction by delivering virulence factors and modulating immune response. Given this host-cell contact, it is crucial to assess their genotoxic effects to ensure safety as vaccine candidates. The Comet assay, a sensitive and effective method for detecting single-cell DNA strand breaks, offers an effective approach for evaluating such effects. This study explores the application of the Comet assay as a highly s

AA and Pregnancy.

AA is a crucial fatty acid in pregnancy, especially for the growth and development of the fetus and its central nervous system (CNS). As already discussed in the previous chapters, AA regulates inflammation, immune response, and cell signaling. AA has a modulatory action on gene expression, serves as a mechanotransducer, and regulates cell membrane fluidity. By regulating cell membrane fluidity, AA modulates the expression and binding of several receptors located on the cell membrane. Eicosanoids derived from AA have both beneficial and harmful effects on pregnancy. For instance, (i) AA metabo

Conclusions and Therapeutic Implications of AA.

AA is essential for several tissues in the body, as they are involved in many physiological and pathological processes. Its regulatory role in inflammation, immune response regulation, cell cycle, and membrane structural organization and its ability to control the expression and function(s) of several receptors and convey messages to and from the nucleus are of particular significance. Fine-tuning the metabolism of AA may lead to the development of prevention and management strategies for several diseases, including but not limited to sepsis, inflammatory bowel disease, diabetes mellitus, canc

AA in Rheumatoid Arthritis and Lupus.

Inflammation and immune dysregulation are at the center of various diseases, including autoimmune diseases, especially rheumatoid arthritis (RA) and systemic lupus erythematosus (lupus). In general, corticosteroids, disease-modifying drugs, and monoclonal antibodies against IL-6 and TNF-α, JAK inhibitors, and various other immunomodulators are extensively used in the treatment of RA and lupus. It is known that EFA (essential fatty acid) metabolism, especially that of AA, is altered in RA and lupus. It is proposed that metabolism of AA and of other PUFAs may play a role in predicting disease pr

AA-Induced Lipid Peroxidation at the Center of Tumor Cell Apoptosis and Ferroptosis.

Polyunsaturated fatty acids (PUFAs), especially gamma-linolenic acid (GLA), arachidonic acid (AA), eicosapentaenoic acid (EPA), and docosahexaenoic acid (DHA), can block HMG-CoA reductase activity and thus decrease cholesterol synthesis/formation. Cholesterol has antioxidant actions and thus reduces the formation of ROS (reactive oxygen species). In contrast, PUFAs augment the generation of ROS. PUFAs undergo peroxidation to form lipid peroxides that are toxic to tumor cells but not normal cells. GPX4 (glutathione peroxidase) reduces the formation of lipid peroxides and thus enhances tumor cel

Multiparametric Flow Cytometry Analysis of Naïve, Memory, and Effector T-Cells.

Polychromatic flow cytometry enables the detection and characterization of markers that are helpful in defining the phenotype of various cell subsets. Here, we described a flow cytometry-based method to characterize the phenotype of naïve, memory, and effector T cells. Being able to differentiate these cells is crucial in understanding immune response and immune profiling. Naïve T cells enable the body to fight off new, unrecognized infections and diseases, and Memory T cells are enriched for response to recall antigens. Furthermore, the antigen-experienced T-cell populations can be broadly di

Enumeration of Benign and Malignant Plasmacytoid Dendritic Cells in Peripheral Blood and Bone Marrow by Flow-Cytometric Analysis.

Dendritic cells (DCs) are powerful antigen-presenting cells involved in regulating immune response. Plasmacytoid dendritic cells (pDCs) are a subtype of DCs present in small quantities in the bone marrow, peripheral blood, and lymph nodes. They are an important component of our immune system's regulation and response to diseases. They activate T cells and play a critical role in immune tolerance. In this chapter, we review the immunophenotypic features of pDCs and provide a practical protocol for pDCs enumeration in the peripheral blood and in bone marrow samples.

Natural Killer Cells and Innate Lymphoid Cells Immunoprofiling.

Phenotyping of natural killer (NK) cells by flow cytometry allows a detailed analysis of their functional diversity and activation status. This multiparametric approach assesses the expression of activating or inhibitory receptors and detects markers of maturation or exhaustion. It is crucial for understanding the role of NK cells in the immune response, particularly against infections and tumor cells. This phenotyping also allows us to monitor the effects of immunomodulatory treatments and to identify prognostic or predictive biomarkers in different clinical contexts.

Immunophenotyping of Human B Lymphocytes from Peripheral Blood Mononuclear Cells.

Flow cytometry has made it possible to identify human B cell subsets based on surface and intracellular antigens, a process known as immunophenotyping. CD19 and CD20 are commonly expressed in all B cells; the presence or absence of CD27 separates memory B cells from naïve cells, while IgD and IgM are used to distinguish naïve from transitional B cells. Markers such as CD38, CD27, and CD24 are helpful to identify plasmablasts and immature B cells. CD21 points to mature B cells, CD10 is on immature B cells, CD138 marks plasma cells, and CD5 is high in regulatory B cells. Memory B cells have less

Immunophenotyping Studies in Nonhuman Primate Models.

Nonhuman primate (NHP) models are important in biomedical research due to their close evolutionary relationship with humans, which provides a high degree of anatomical, genetic, and physiological similarity. This close resemblance is particularly valuable for studying complex biological processes and diseases that are difficult to model in other animals. NHPs have hematopoietic and immune systems that closely mirror those of humans, making them crucial for researching hematopoietic stem cell biology, immunology, infectious diseases, and vaccine development, offering insights that are more like

Immunophenotypic Assessment of Natural Killer Cell Degranulation and Monocyte Function from Cryopreserved Peripheral Blood Mononuclear Cells.

Natural killer (NK) cells and monocytes are central components of the innate immune system, playing critical roles in host defense, immune surveillance, and inflammation. Functional alterations in these cell populations are implicated in cancer, infectious diseases, cardiovascular disease, and responses to environmental and psychosocial stressors. Accurate measurement of NK cell and monocyte distribution and function is therefore essential for both basic and translational immunology. In large-scale or longitudinal studies, cryopreserved peripheral blood mononuclear cells (PBMCs) are commonly u

Guidelines for Gating Flow Cytometry Data for Immunological Assays.

"Gating" refers to the selection of successive sub-populations of cells for analysis in flow cytometry. While automated analysis algorithms have seen a greatly increased use, there is still heavy reliance on manual gating, based on expert knowledge of cell characteristics. This can lead to variability in how gates are applied, even between individuals experienced in the field. For clinical assays, guidelines often exist, and software may automate the gating process. But there are no comprehensive guidelines across the various types of immunological assays performed in research settings using f

High Immunophenotyping of Human PBMCs Using Lyophilized Antibodies.

Immunophenotyping of human peripheral blood mononuclear cells (PBMCs) is a critical technique for understanding immune responses in both health and disease. Traditionally, this process relies on the use of liquid antibody cocktails, which are time-consuming to prepare, prone to laboratory error, and have limited shelf lives. Recent advancements in lyophilization of antibodies and other reagents have addressed these challenges by enhancing reagent stability, extending shelf life, and simplifying transport and storage. Dried antibody cocktails have been shown to perform comparably to liquid cock
