Methods in molecular biology (Clifton, N.J.)2027eng
Pathogenic microorganisms, defined as microbial entities capable of invading the host and causing infection or communicable disease, encompass a taxonomically diverse assemblage that includes viruses, bacteria, fungi, and rickettsiae.Cryopreservation is a technique that stores microbial cultures in a low-temperature environment, reducing their metabolism to the minimum or even to a complete standstill so that the organisms enter a semi-dormant or fully dormant state. Lyophilization (freeze-drying) is a preservation technique in which microorganisms are first frozen in a cryoprotective medium.

Isolation of Bacteroidota is crucial in microbial ecology laboratories because these organisms play important roles in the environment, including relevant interactions with plants and animals. Therefore, effective methods are needed for their successful isolation. Here, we describe modified Soil Extract (SE), Tryptic Soy (TS), and Reasoner's 2A (R2A) culture media that facilitate the isolation of Bacteroidota, primarily by addressing their auxotrophies and specific growth requirements. This approach enables both morphological and molecular identification of the isolates.

The preservation of phytopathogenic fungi is essential for maintaining biological collections that support research and disease management strategies. Among the most important diseases affecting vanilla cultivation is root and stem rot caused by Fusarium oxysporum f. sp. vanillae. Since 2010, a collection of pathogenic and endophytic F. oxysporum strains associated with Vanilla planifolia and related Vanilla spp. has been maintained at the Universidad Veracruzana, Mexico. This chapter describes methodologies for strain isolation, morphological characterization, pathogenicity assessment, and lo

Fungal preservation is critical for safeguarding genetic stability and viability for research and industrial applications. Methods are generally categorized into short- and long-term storage. Short-term maintenance relies on constant sub-culturing, which is technologically simple but labor-intensive and carries risks of phenotypic changes, mutations, or contamination. Alternative intermediate methods include storage under mineral oil, distilled water stasis (Castellani method), and silica gel. For permanent preservation, lyophilization (freeze-drying) and cryopreservation at ultra-low temperat

Arbuscular mycorrhizal symbiosis between fungi of the phylum Glomeromycota and the roots of terrestrial plants is fundamental for nutrient and water absorption, thereby improving plant nutritional efficiency. Arbuscular mycorrhizal fungi (AMF) influence key ecological processes, such as nutrient cycling and carbon stabilization in soil, making them crucial to agricultural sustainability. AMF conservation is carried out using various techniques. One of the most common is the use of trap crops, where host plants that favor efficient fungal colonization are selected. This method allows for mainta

Microbial genetic resources (MGRs) play a significant role in global ecological stability and in the development of modern biotechnology. In this context, in situ conservation strategies are essential to preserve the ecological interactions of the vast majority of non-culturable microorganisms, while ex situ conservation strategies ensure their availability in biobanks under controlled standards. This book compiles and systematizes the main strategies, methodological criteria, and experimental protocols aimed at the conservation of MGRs. In particular, effective methodologies for the conservat

Tissue culture-based propagation in sugarcane provides large-scale production of planting material; however, maintaining genetic stability and virus-free status is critical. Genetic fidelity assessment and virus indexing serve as key tools for quality control in micropropagated plants. This chapter discusses available molecular and diagnostic strategies for ensuring clonal uniformity and phytosanitary safety.

The chapter reports an inexpensive, non-sequencing-based technique to develop microsatellite markers in pomegranate (Punica granatum). Microsatellites are also known as the polymorphic genetic markers that are usually used in genetic diversity, breeding, and population genetics. Even though next-generation sequencing (NGS) has quickly demonstrated speedy advancement in the development of markers, the given protocol provides a viable option in species with limited genomic information or in cases when sequencing is not a viable option. The strategy uses the enrichment strategy as a way of select

Simple Sequence Repeat (SSR) marker-assisted selection has proven to be the most powerful tool for genetic monitoring and selection in in vitro culture systems. It is widely used in detecting somaclonal variation and producing true-to-type in vitro plantlets with superior quality. Genetic fidelity is the critical point in plant tissue culture, and SSR markers act as a supporter to pass this critical point through locus specificity, codominancy and high polymorphism. SSR markers allow the precise detection of genetic changes during callus formation, organogenesis, somatic embryogenesis, and lon

Preserving fungi in liquid media is an essential strategy for maintaining long-term viability, genetic stability, and phenotypic characteristics across diverse fungal species. Among the most widely used methods are storage in sterile distilled water, storage in mineral oil, and cryopreservation. Each technique is based on biological and biochemical principles, such as metabolic suppression, osmotic balance, protection against oxidative stress, and induction of quiescence. These principles minimize cell damage, maintain structural integrity, and ensure the recovery of highly viable cultures. Th

The molecular characterization of genetically modified plants is commonly based on the detection of foreign DNA sequences introduced during transformation. While this strategy is effective for conventional transgenic plants, it becomes inadequate for cisgenic and intragenic plants in which the introduced gene originates from the host genome and is regulated by native promoter and terminator elements. Following segregation-based elimination of selectable marker cassettes, such cisgenic plants may become indistinguishable from wild-type plants using standard sequence-dependent PCR assays. This c

BruUV-seq is a nascent RNA sequencing technique that uses bromouridine to label RNA and UV light to suppress both transcription elongation and RNA degradation, enabling the enrichment and study of labile RNA species, such as enhancer RNAs (eRNAs), in live-cell culture models. Here, we describe both the BruUV-seq experimental method and the next-generation sequencing data analysis, which allow for the identification of eRNAs produced at active enhancer elements.

Genome-wide analysis of transcription activity and its regulation is critical for understanding cell functions. We have recently developed kethoxal-assisted single-stranded DNA sequencing (KAS-seq) and shown that ssDNA in coding regions can serve as a precise readout of transcriptional activity. Compared with ChIP-seq and nascent RNA sequencing, KAS-seq has a simpler procedure that works with low-input materials. KAS-seq reveals transcriptional dynamics with high temporal resolution and maps enhancer activity in the same assay. This chapter describes a detailed protocol for labeling, enriching

Enhancer RNAs (eRNAs) are non-polyadenylated long noncoding RNAs (lncRNAs) transcribed from active enhancer regions and are increasingly recognized as key regulators of cell-type-specific gene expression. Noncoding RNAs exist in multiple forms and contribute to both transcriptional and posttranscriptional processes. Understanding their biological functions often requires selective depletion of individual RNA molecules. However, unlike protein-coding transcripts, eRNAs lack stable 3' ends, which complicates the use of conventional RNA interference (RNAi) approaches. These challenges are even mo

Candida tropicalis is a nonconventional yeast with biotechnological applications based on its capacity to produce sweeteners, biofuels, enzymes, and polysaccharides from the assimilation of different carbon sources. The biotechnological advantages are dependent on its metabolism, which can be preserved avoiding genotypic or phenotypic changes through cryopreservation. Hence, the protocols needed to carry out the cryopreservation of C. tropicalis (Castellani) Berkhout 750™ obtained from the KWIK-STIK™ are described. KWIK-STIK™ provides lyophilized microorganisms useful as control strains at the

Ribonucleases remodel RNAs to render them functional or to initiate their degradation. Our laboratory studies these pathways in detail using a variety of techniques, ranging from the isolation of RNAs in various RNase mutants to determine their implication in maturation or decay pathways by Northern blot, to proving their direct roles in RNA cleavage reactions using purified enzymes and in vitro-transcribed RNA. In this chapter, we provide in-depth protocols for the techniques we regularly use in the laboratory to assay RNase activity in vivo, with detailed notes on optimization of these metho

Salmonella motility plays an essential role in environmental survival and virulence, enabling cells to access nutrients, colonize host tissues, evade host immune responses, and persist in diverse environments. These movements, driven by peritrichous flagella, allow bacteria to swim through liquids and swarm across surfaces, making motility a valuable phenotypic indicator in microbiological characterization. This chapter describes quantitative protocols for assessing swimming and swarming motility on semisolid agar media. Procedures include media preparation, culture standardization, bacterial

Rapid and reliable detection of Salmonella spp. remains a critical component of food safety monitoring. While conventional culture-based methods provide high specificity, their long turnaround times limit their usefulness for timely decision-making. Loop-mediated isothermal amplification (LAMP) has emerged as a powerful alternative, offering rapid nucleic acid amplification under isothermal conditions and enabling sensitive detection without the need for sophisticated equipment. These characteristics make LAMP particularly suitable for routine laboratories, field applications, and point-of-car

Reliable detection of Salmonella spp. remains essential for food safety, yet conventional culture-based methods are limited by their long turnaround times. Advances in molecular diagnostics, particularly real-time PCR (qPCR), have transformed pathogen detection by enabling faster, more sensitive, and more flexible analytical approaches. qPCR has gained prominence due to its ability to detect low levels of contamination and its robustness across diverse food matrices. In this chapter, we describe a qPCR-based strategy for the rapid detection of Salmonella spp. that adheres to the principles of
