The Cell Painting PLUS Method: Phenotypic Profiling Using Iterative Staining-Elution Cycles.

Cell Painting (CP) is a widely used imaging-based method for untargeted high-throughput phenotypic profiling (HTPP) of compounds or genetic perturbations that lead to morphological changes in cells. Here, we describe the Cell Painting PLUS (CPP) method, an efficient, robust, and broadly applicable HTPP approach that overcomes certain boundaries of the standard CP method. In CPP, an elution buffer enables iterative staining, elution, and re-staining of the same cells with at least seven fluorescent dyes labeling nine cellular compartments and organelles. In this way, CPP provides higher flexibi

Cell Painting Protocol to Characterize Morphological Profiles of Large Compound Collections Using the EU-OPENSCREEN Library.

Morphological profiling with the Cell Painting assay started a new era in phenotypic screening approaches by harnessing comprehensive morphological profiles of cellular perturbations. This enables an unbiased characterization of the effects of small chemical compounds. We established and extensively validated a Cell Painting protocol to screen the compound libraries of the European initiative EU-OPENSCREEN ( www.eu-openscreen.eu ) in order to find robust and reproducible links between the known target or the pathway mechanism of each compound to the phenotypic profile. In this chapter, we desc

Fabrication of recycled dry cell electrode-derived graphene oxide/TiO2/polyaniline composites and assessment of their photocatalytic and electrochemical performance.

The widespread use of synthetic dyes in textiles, paper, paints, and plastics causes severe water pollution by blocking sunlight, reducing photosynthesis, and harming ecosystems and human health. To mitigate this, graphene oxide (GO) was synthesized from waste dry cell electrodes, followed by the preparation of GO-incorporated titanium dioxide/polyaniline (GO/TiO2/PANI) composites. The composites were then characterized for their structural and elemental properties using SEM, EDX, XRD and FTIR. The photocatalytic degradation of congo red dye was systematically examined under varying dye concen

Uncovering Subpopulations in Extracellular Vesicles via Multiplexed Spectral PAINT Super-Resolution Microscopy.

Extracellular vesicles (EVs) are attracting growing interest in nanomedicine as nature's own nanocarriers. EV characterization remains challenging, due to complexity and heterogeneity. As such, there is a growing need for experimental techniques that can probe with molecular specificity at the single-particle level. We present a fluidic and super-resolution imaging platform that employs spectral point accumulation for imaging in nanoscale topography (sPAINT) to perform multiplexed imaging of individual EVs derived from prostate cancer (PC3) cells. By combined analysis of the solvatochromic dye

FLEXTAG: a small and self-renewable protein labeling system for anti-fading multi-color super-resolution imaging.

Super-resolution fluorescence imaging enables visualization of subcellular structures and molecular interactions at the nanoscale, but its broader application has been hindered by long-standing limitations in current protein tagging systems, including rapid photobleaching, tag-induced artifacts, poor post-fixation labeling efficiency, and restricted multiplexing capability. Here, we present FLEXTAG (Fluorescent Labeling for Exchangeable, X-resilient Tagging in Advanced Generic Nanoscopy), a comprehensive protein labeling system comprising three orthogonal, ultrasmall (12-18 kDa), and self-rene

Wash-Free Multi-Target Super-Resolution Microscopy With Photocaged DNA Labels.

Super-resolution microscopy with DNA-fluorophore labels is primed for multi-target imaging of cell biological samples. However, direct interaction with the sample is required to exchange or add DNA-fluorophore labels in each imaging round, which can impair the accuracy of the imaging data at the nanometer scale. To bypass this requirement, we introduce PhotoPAINT, a wash-free method that employs DNA oligonucleotides equipped with photocaging groups. Irradiation with light removes these photo-modulatable groups and changes the hybridization properties of DNA labels, enabling light-modulated tar

Lead chromate pigments dominate lead paints sold in Mexico.

Testing the lead content of new paints is important to inform governments of the potential hazard in countries that have yet to ban or regulate the lead content of these products. This study included a sample of paints for automotive, metal primer, architectural enamel, and road-marking applications in Mexico. Samples from 213 paint products manufactured by 54 domestic and 5 foreign paint companies were purchased from retail outlets and tested at an accredited laboratory in the United States for lead content. Samples were selected to be representative of the available brands of red and yellow

Spectroscopic DNA-PAINT for simultaneous multiplexed super-resolution microscopy.

Simultaneous multiplexed super-resolution imaging remains a central challenge in single-molecule localization microscopy (SMLM), due to the limited number of spectrally distinguishable fluorophores and the trade-off between spatial and spectral precision. Here, we introduce spectroscopic DNA-PAINT (sDNA-PAINT), a framework that integrates DNA-PAINT with spectroscopic SMLM (sSMLM) to enable simultaneous multiplexed imaging with high spatial and spectral fidelity. Using DNA Origami Nanorulers, in vitro and fixed-cell imaging, we show that sDNA-PAINT conditions significantly improve spectral prec

Accelerated Left-Handed DNA-PAINT Using Fluorogenic Probes.

Single-molecule localization microscopy (SMLM) techniques offer nanometer-scale resolution by stochastically localizing individual fluorescent molecules. Among these, DNA-mediated point accumulation for imaging in nanoscale topography (DNA-PAINT) stands out for its high multiplexing capability and excellent localization accuracy. In this work, we introduce a fast method using left-handed DNA (L-DNA) probes that show a lower background in DNA-PAINT experiments. The use of L-DNA reduces the background originating from unspecific imager and antibody binding. When fluorogenic probes are employed,

Three-dimensional plasmonic nanopores for DNA-PAINT and dual-material Au/Si architectures.

Plasmonic nanopores combine nanofluidic confinement with electromagnetic field enhancement, enabling optical interrogation of single molecules in sub-wavelength volumes. Building on our previously developed three-dimensional dielectric nanopore platform, here we introduce 3D plasmonic nanopores as an optically active extension for single-molecule studies. We demonstrate, to our knowledge, the first implementation of DNA-PAINT within a solid-state nanopore, showing that transient hybridization events can be optically resolved within a confined plasmonic geometry. In parallel, DNA spacers of con

[1,3]Oxazine-based NIR molecular switches: Hydrochromic behavior, viscosity sensing, and targeted cell imaging.

Molecular switches based on [1,3] oxazine show distinctive properties between their ring-closed and ring-opened forms (RCF and ROF), differing in conjugation length, charge, hydrophilicity, and optical behavior. These features enable low background interference and organelle-selective targeting, which are highly valuable for intracellular fluorescence imaging. However, related studies remain scarce. In this work, two near-infrared (NIR) molecular switches, BOA-1 and BOA-2, were designed using [1,3] oxazine as the core scaffold. They exhibit excellent hydrochromic behavior with a 300 nm absorpt

Cross-Linkable Protein Nanofiber Aerogels for the Removal of Cationic and Anionic Dyes.

Water contamination by synthetic dyes from textile, plastic, paint, and paper industries poses a significant environmental and public health challenge. These dyes are chemically stable, toxic, and prone to bioaccumulation, necessitating efficient and sustainable removal strategies. Here, we present protein nanofiber-based aerogels derived from bovine serum albumin (BSA) as effective biobased adsorbents for dye removal. BSA nanofibers were prepared through a high-temperature, acid-mediated self-assembly process and subsequently cross-linked and freeze-dried to form porous aerogels. Degree of cr

Cell Painting phenomics reveals size-dependent phenotypic responses to titanium dioxide nanoparticles in HepG2 cells.

Titanium dioxide nanoparticles (TiO₂NPs) are widely produced engineered nanomaterials with ongoing human exposure through consumer and occupational uses. Conventional in vitro assays often focus on cytotoxicity and may therefore overlook early or sublethal cellular perturbations. Here, we applied Cell Painting-based phenomics to resolve size-dependent sub-lethal phenotypic signatures of TiO2NP exposure in human HepG2 hepatocytes. Two TiO2NPs (<25 nm and <100 nm) were characterized by field emission scanning electron microscopy and evaluated following 24-hour exposure at five concentrations: 6.

Thermally activated paint-sludge as potential sustainable adsorbent for pollutant removal with insights from isotherms kinetics thermodynamics and response surface methodology.

The continuous rise the release of untreated paint industry wastewater containing dyes, organic pollutants, and heavy metals poses serious environmental and public health concerns, most especially in developing countries where treatment infrastructure remains inadequate. This study examines the potential of thermally activated sludge (TAS) derived from paint industry waste as cost-effective and sustainable adsorbent for the uptake of pollutants from industrial effluents. Comprehensive adsorption analyses through isotherm, kinetic, thermodynamic, and response surface methodology (RSM) modelling

Live-cell PAINT microscopy of protein targets via fluorogenic exchangeable HaloTag ligands.

We report a generalizable method for single-molecule localization super-resolution microscopy in living cells. Live-cell PAINT (points accumulation for imaging in nanoscale topography) and single-molecule diffusivity mapping (SM d M) of intracellular protein targets are achieved by pairing exceptionally fluorogenic bis-trifluoromethyl rhodamine (BF) dyes with reversible HaloTag ligands and widely available HaloTag fusion proteins. This far-red small-molecule update to protein-based PAINT is readily incorporated into existing super-resolution microscopy workflows: wash-free staining and imaging

Improving Spatial Transcriptomics with Dual-Color Coding and Cell Painting.

Spatial transcriptomics has advanced our ability to study gene expression within the spatial context of tissues and single cells. Among the diverse methodologies available, in situ transcript detection offers subcellular spatial resolution by preserving the precise coordinates of RNA molecules. A widely used approach involves padlock probe (PLP) technology, which enables rolling circle amplification and fluorescent detection of individual transcripts. To address the limitations of conventional in situ methods in multiplexing, we recently developed the Combinatorial Dual-Color (CoDuCo) assay, e

The effect of TiO2 nanoparticles on antral follicles is dependent on the nanoparticle internalization rate.

Titanium dioxide nanoparticles (TiO2 NPs) are among the most widely produced metallic NPs due to commercial and industrial applications in products including food, cosmetics, paints, and plastics. TiO2 NPs are released into the environment posing health risks for humans and wildlife. Widespread uses have raised concerns about the potential toxicity of TiO2 NPs in reproduction. The ovary is an important endocrine organ responsible for sex steroid hormone production and folliculogenesis. NPs can reach the ovary, but limited information is available regarding NP toxicity and its effects on ovaria

Actinomycete-Derived Pigments: A Path Toward Sustainable Industrial Colorants.

Pigment production has a substantial negative impact on the environment, since mining for natural pigments causes ecosystem degradation, while synthetic pigments, derived from petrochemicals, generate toxic by-products that accumulate and persist in aquatic systems due to their resistance to biodegradation. Despite these challenges, pigments remain essential across numerous industries, including the cosmetic, textile, food, automotive, paints and coatings, plastics, and packaging industries. In response to growing consumer demand for sustainable options, there is increasing interest in eco-fri
