Hydrogen Bonding (Base Pairing) in Antiviral Activity.

Base pairing based on hydrogen bonding has, since its inception, been crucial in the antiviral activity of arabinosyladenine, 2'-deoxyuridines (i.e., IDU, TFT, BVDU), acyclic nucleoside analogues (i.e., acyclovir) and nucleoside reverse transcriptase inhibitors (NRTIs). Base pairing based on hydrogen bonding also plays a key role in the mechanism of action of various acyclic nucleoside phosphonates (ANPs) such as adefovir, tenofovir, cidofovir and O-DAPYs, thus explaining their activity against a wide array of DNA viruses (human hepatitis B virus (HBV), human immunodeficiency (HIV) and human h…

Watson-Crick base-pairing properties of bicyclo-DNA.

A series of sequences of the DNA analog bicyclo-DNA, 6-12 nucleotides in length and containing all four natural nucleobases, were prepared and their Watson-Crick pairing properties with complementary RNA and DNA, as well as in its own series, were analyzed by UV-melting curves and CD-spectroscopy. The results can be summarized as follows: bicyclo-DNA forms stable Watson-Crick duplexes with complementary RNA and DNA, the duplexes with RNA generally being more stable than those with DNA. Pyrimidine-rich bicyclo-DNA sequences form duplexes of equal or slightly increased stability with DNA or RNA,

Activation of bacterial transcription by distortion of promoter base pairing.

Bacterial RNA polymerase binds and unwinds promoter DNA to initiate transcription. The process is often inefficient and can be stimulated by activator proteins. For example, many activators bind RNA polymerase and promoters simultaneously, stabilizing their interaction. Working with the multiple antibiotic resistance activator (MarA) protein of Escherichia coli, we have discovered an alternative mechanism. We show that, when bound upstream of the flgBCDEFGHIJ/KL operon, MarA perturbs base pairing adjacent to its DNA target. This compensates for inefficient duplex unwinding by RNA polymerase an…

Spontaneous formation and base pairing of plausible prebiotic nucleotides in water.

The RNA World hypothesis presupposes that abiotic reactions originally produced nucleotides, the monomers of RNA and universal constituents of metabolism. However, compatible prebiotic reactions for the synthesis of complementary (that is, base pairing) nucleotides and mechanisms for their mutual selection within a complex chemical environment have not been reported. Here we show that two plausible prebiotic heterocycles, melamine and barbituric acid, form glycosidic linkages with ribose and ribose-5-phosphate in water to produce nucleosides and nucleotides in good yields. Even without purific…

Non-standard base pairing and stacked structures in methyl xanthine clusters.

We present resonant two-photon ionization and IR-UV double resonance spectra of methylated xanthine derivatives including 7-methylxanthine dimer and theobromine dimer seeded in a supersonic jet by laser desorption. For 7-methylxanthine, theophylline and theobromine monomer we assign the lowest energy tautomer based on comparison with IR-UV double resonance spectra and calculated IR frequencies. For the 7-methylxanthine dimer, we observe hydrogen bonding on the N3H position suggesting 3 possible combinations, one that is reverse Watson-Crick type and two that are reverse Hoogsteen type. For the

CRANBERRY: A Coarse-grained RNA Model with Sugar Puckering and Noncanonical Base Pairing.

We introduce a new coarse-grained model "CRANBERRY" that incorporates sugar puckering and non-canonical base pairing, two factors central to RNA structure and dynamics, yet rarely included in most coarse-grained models. Our model is parameterized through a contrastive divergence approach, combined with fine-tuning strategies to improve accuracy in generating disordered states, a feature that is critical for the accurate description of thermodynamics. This two-stage training procedure greatly enhances cooperative folding behavior. Due to these advances, CRANBERRY maintains native-like structure…

Unusual base pairing during the decoding of a stop codon by the ribosome.

During normal translation, the binding of a release factor to one of the three stop codons (UGA, UAA or UAG) results in the termination of protein synthesis. However, modification of the initial uridine to a pseudouridine (Ψ) allows efficient recognition and read-through of these stop codons by a transfer RNA (tRNA), although it requires the formation of two normally forbidden purine-purine base pairs. Here we determined the crystal structure at 3.1 Å resolution of the 30S ribosomal subunit in complex with the anticodon stem loop of tRNA(Ser) bound to the ΨAG stop codon in the A site. The ΨA b

Backbone-base inclination as a fundamental determinant of nucleic acid self- and cross-pairing.

The crystal structure of the duplex formed by oligo(2',3'-dideoxy-beta-d-glucopyranosyl)nucleotides (homo-DNA) revealed strongly inclined backbone and base-pair axes [Egli,M., Pallan,P.S., Pattanayek,R., Wilds,C.J., Lubini,P., Minasov,G., Dobler,M., Leumann,C.J. and Eschenmoser,A. (2006) Crystal structure of homo-DNA and nature's choice of pentose over hexose in the genetic system. J. Am. Chem. Soc., 128, 10847-10856]. This inclination is easily perceived because homo-DNA exhibits only a modest helical twist. Conversely, the tight coiling of strands conceals that the backbone-base inclinations

Drug-Controlled Release Based on Complementary Base Pairing Rules for Photodynamic-Photothermal Synergistic Tumor Treatment.

Controlled drug release systems can enhance the safety and availability but avoid the side effect of drugs. Herein, the concept of DNA complementary base pairing rules in biology is used to design and prepare a photothermal-triggered drug release system. Adenine (A) modified polydopamine nanoparticles (A-PDA, photothermal reagent) can effectively bind with thymine (T) modified Zinc phthalocyanine (T-ZnPc, photosensitizer) forming A-PDA = T-ZnPc (PATP) complex based on A = T complementary base pairing rules. Similar to DNA, whose base pairing in double strands will break by heating, T-ZnPc can …

Properties of base-pairing in the stem region of hairpin antisense oligonucleotides containing 2'-methoxynucleosides.

We have designed a new type of antisense oligodeoxyribonucleotide. These oligonucleotides are able to form hairpin loop structures at the 3'-ends. The stability to nuclease degradation was observed by incubation of these hairpin oligonucleotides with snake venom phosphodiesterase, DNA polymerase, and fetal bovine serum. Of particular interest is the hairpin antisense oligonucleotide containing 2'-methoxynucleosides with base-pairing in the stem region at the 3'-end, which has increased nuclease resistance.

Secondary structure of the 3'-noncoding region of flavivirus genomes: comparative analysis of base pairing probabilities.

The prediction of the complete matrix of base pairing probabilities was applied to the 3' noncoding region (NCR) of flavivirus genomes. This approach identifies not only well-defined secondary structure elements, but also regions of high structural flexibility. Flaviviruses, many of which are important human pathogens, have a common genomic organization, but exhibit a significant degree of RNA sequence diversity in the functionally important 3'-NCR. We demonstrate the presence of secondary structures shared by all flaviviruses, as well as structural features that are characteristic for groups …

Synthesis and Base-Pairing Properties of Oligonucleotides Containing 5'-(R)- and 5'-(S)-C-Aryl-thymidine.

By applying the Liebeskind-Srogl cross-coupling reaction to pyrimidine nucleosides, a Pd(0)-catalyzed, Cu(I)-mediated process that effectively couples thioesters and boronic acids to form ketones, we previously described an efficient and easy access to 5'-C-acyl nucleosides. By reduction of the 5'-carbonyl group into a secondary alcohol, we report herein the synthesis of new 5'-C-aryl-5'-O-dimethoxytrityl-3'-O-phosphoramidite building blocks ready to be incorporated into oligonucleotides by automated synthesis. We describe the preparation of two sets of (R)- and (S)-diastereoisomers of 5'-C-ph

Requirement for canonical base pairing in the short pseudoknot structure of genomic hepatitis delta virus ribozyme.

The tertiary structure of the 3'-cleaved product of the genomic hepatitis delta virus (HDV) ribozyme was solved by X-ray crystallographic analysis. In this structure, three single-stranded regions (SSrA, -B and -C) interact intricately with one another via hydrogen bonds between nucleotide bases, phosphate oxygens and 2'-OHs to form a nested double pseudoknot structure. Among these interactions, two Watson-Crick (W-C) base pairs, 726G-710C and 727G-709C, that form between SSrA and SSrC (P1.1) seem to be especially important for compact folding. To characterize the importance of these base pair

Analysis of base-pairing potentials between 16S rRNA and 5' UTR for translation initiation in various prokaryotes.

MOTIVATION: It is well accepted that the 3' end of 16S rRNA is directly involved in prokaryotic translation initiation by pairing with the Shine-Dalgarno (SD) sequence, which is located in the ribosome-binding site of mRNA. According to Shine and Dalgarno, Escherichia coli 's 5' UTR has the pattern of 'AGGAGG' (SD sequence), which is complementary to the 3' end sequence of 16S rRNA. In this work, we systematically calculated free-energy values of the base pairing between the 3' end of 16S rRNA and the 5' UTR of mRNA, in order to analyze the base-pairing potentials in various prokaryotes. The f…

In vivo RNA structural probing of uracil and guanine base-pairing by 1-ethyl-3-(3-dimethylaminopropyl)carbodiimide (EDC).

Many biological functions performed by RNAs arise from their in vivo structures. The structure of the same RNA can differ in vitro and in vivo owing in part to the influence of molecules ranging from protons to secondary metabolites to proteins. Chemical reagents that modify the Watson-Crick (WC) face of unprotected RNA bases report on the absence of base-pairing and so are of value to determining structures adopted by RNAs. Reagents have thus been sought that can report on the native RNA structures that prevail in living cells. Dimethyl sulfate (DMS) and glyoxal penetrate cell membranes and i

Role of different tautomers in the base-pairing abilities of some of the vital antiviral drugs used against COVID-19.

Repurposed drugs are now considered as attractive therapeutics against COVID-19. It is shown that Remdesivir, a nucleoside drug that was originally invented for the Ebola virus, is effective in suppressing the replication of SARS-CoV-2 that causes COVID-19. Similarly, Galidesivir, Favipiravir, Ribavirin, N4-hydroxycytidine (EIDD-1931), and EIDD-2801 (a prodrug of EIDD-1931) were also found to be effective against COVID-19. However, the mechanisms of action of these drugs are not yet fully understood. For example, in some experimental studies, these drugs were proposed to act as a RNA-chain ter

A thermoresponsive magnetic nanocarrier with the DNA-mimetic base pairing-guided controlled release of methotrexate in the treatment of rheumatoid arthritis.

Controlled drug delivery systems not only augment the therapeutic efficacy of drugs but also mitigate their adverse effects. Methotrexate (MTX) is a prominent first-line therapeutic agent in the management of rheumatoid arthritis (RA), yet it is characterized by its limited aqueous solubility, pronounced hemolytic activity, and propensity for off-target binding, which collectively contribute to its significant toxicity profile. To address these issues, a temperature-responsive controlled release system for MTX based on the analogous base pairing rule was designed for the RA treatment. Magnetic…
