Antibiotic resistance genes are more abundant in microplastic textile biofilms than natural cotton biofilms in freshwater.

UNLABELLED: Microplastic fibers (MPFs) are widespread pollutants in freshwater systems, providing artificial surfaces that facilitate microbial attachment and the potential spread of antibiotic resistance genes (ARGs). We compared bacterial colonization on natural cotton fibers with that on synthetic MPFs (Kevlar, acrylonitrile, polyester, and nylon) incubated in river and lake water. Bacterial biomass and community composition were analyzed using epifluorescence microscopy, scanning electron microscopy, and 16S rRNA sequencing, while the presence and relative abundance of key ARGs (blaNDM-1,

CHO genome mining for synthetic promoter design.

Synthetic promoters are an attractive alternative for use in mammalian hosts such as CHO cells as they can be designed de novo with user-defined functionalities. In this study, we describe and validate a method for bioprocess-directed design of synthetic promoters utilizing CHO genomic sequence information. We designed promoters with two objective features, (i) constitutive high-level recombinant gene transcription, and (ii) upregulated transcription under mild hypothermia or late-stage culture. CHO genes varying in transcriptional activity were selected based on a comparative analysis of RNA-

The molecular defects of alpha-thalassemia in the Filipino.

Molecular hybridization with synthetic radioactive DNA (cDNA) complementry to alpha globin mRNA sequences shows that, as in most other Southeast Asian populations, the alpha globin structural genes are deleted in Filipinos affected by the alpha-thalassemia syndromes. Thus, all 4 alpha-globin structural genes are deleted in homozygous alpha-thalassemia with hydrops fetalis, 3 and 2 structural genes are deleted in hemoglobin H disease and alpha-thalassemia-1 respectively.

Antisense Oligonucleotides: A Unique Treatment Approach.

Synthetic Antisense oligonucleotides (ASOs) are novel and efficient laboratory tools to regulate the expression of specific genes, and have only recently come into clinical use. These are synthetic single-stranded DNA analogs, whose sequence is complementary to a target nucleotide and alter protein synthesis by several mechanisms. We herein provide a primer on the topic for pediatricians, as this group of drugs is likely to see many more drugs for previously incurable diseases.

Rapid Inhibitor Discovery by Exploiting Synthetic Lethality.

Synthetic lethality occurs when inactivation of two genes is lethal but inactivation of either single gene is not. This phenomenon provides an opportunity for efficient compound discovery. Using differential growth screens, one can identify biologically active compounds that selectively inhibit proteins within the synthetic lethal network of any inactivated gene. Here, based purely on synthetic lethalities, we identified two compounds as the only possible inhibitors of Staphylococcus aureus lipoteichoic acid (LTA) biosynthesis from a screen of ∼230,000 compounds. Both compounds proved to inhib

Generation of an inactivated vaccine for avian pathogenic Escherichia coli using microarrays: A more rational approach to inactivated vaccine design.

BACKGROUND: Escherichia coli remains a major pathogen of poultry. Most vaccines are inactivated and produced empirically. Although inactivated Salmonella vaccines have been produced by culture under conditions of Fe deprivation, no vaccines have been produced which are likely to express all the proteins expressed during infection of antigen-presenting cells. AIM: The aim was to produce a more protective inactivated vaccine by culturing the avian E. coli in a synthetic medium that resembled the environment of the phagolysosome. METHODS: Global gene expression in a pathogenic avian O78:K80 str

Programmable CRISPRtune dissects the transcriptional repressive activity of MeCP2.

The ability to control the expression of human genes is a major goal in synthetic biology, enables dissection of gene function, and can be harnessed for therapeutic applications. Advances in genome editing and transcriptional engineering often result in complete gene inactivation or full transcriptional repression. However, programmable tools to dial transcription at intermediate levels remain challenging. Here, we present CRISPRtune - a synthetic fusion of MeCP2 to catalytically dead dCas9 that tunes down transcription of endogenous genes in human cells by harnessing the mild repressor activi

Progestins regulate genes that can elicit both proliferative and antiproliferative effects in breast cancer cells.

Sex steroid hormone progesterone is known to have profound effects on the growth and differentiation of the normal mammary gland and malignant breast epithelial cells. In vitro progesterone and synthetic progesterone-like compounds (progestins) inhibit breast cancer cell growth. Medroxyprogesterone acetate (MPA) is a synthetic hormone widely used in the adjuvant treatment of advanced breast cancer, hormone replacement therapy and in oral contraceptives. It is a paradoxical hormone, since it inhibits breast cancer cell proliferation, but has also been implicated in increased breast cancer risk.

Synthetic Chromosomes in Yeast: A Platform for Understanding and Programming Eukaryotic Life.

A central goal of biology is to understand how genome sequence, content and organization give rise to living systems with specific traits. Achieving this goal requires understanding which genes are collectively required for life and for particular traits, how their products work together and how the organization of these genes in the genome affects cellular function. At a broader scale, it also means determining the mechanisms that generate inherited phenotypic diversity and enable adaptation and speciation. Synthetic chromosome assembly in the budding yeast Saccharomyces cerevisiae provides a

Engineering post-transcriptional regulation via synthetic membraneless organelles.

Artificial membraneless organelles (MLOs) are emerging as spatial organizers in synthetic biology, yet their applications remain largely confined to post-translational regulation. Here, we engineer synthetic condensates that act as modular hubs for targeted mRNA sequestration, enabling programmable post-transcriptional control in Escherichia coli. By incorporating orthogonal RNA-binding protein-aptamer interaction into the compartment, the designed MLOs can enhance translation through the integration of the translation machinery or repress specific pathways by isolating target transcripts. Increased maize chromosome number by engineered chromosome fission.

Activation of synthetic centromeres on chromosome 4 in maize leads to its breakage and formation of trisomic fragments called neochromosomes. A limitation of neochromosomes is their low and unpredictable transmission rates due to trisomy. Here, we report that selecting for dicentric recombinants through male crosses uncovers stabilized chromosome 4 fission events, which split it into 4a-4b complementary chromosome pairs, where 4a carries a native centromere and 4b carries a synthetic one. The cells rapidly stabilized chromosome ends by de novo telomere formation, and the new centromeres spread

PanForest: predicting genes in genomes using random forests.

MOTIVATION: The presence or absence of some genes in a genome can influence whether other genes are likely to be present or absent. Understanding these gene co-occurrence and avoidance patterns reveals fundamental principles of genome organization, with applications ranging from evolutionary reconstruction to rational design of synthetic genomes. RESULTS: PanForest, presented here, uses random forest classifiers to predict the presence and absence of genes in genomes from the set of other genes present. Performance statistics output by PanForest reveal how predictable each gene's presence or

Self-induced metabolic state switching by a tunable cell density sensor for microbial isopropanol production.

Chemicals production by engineered microorganisms often requires induction of target gene expression at an appropriate cell density to reduce conflict with cell growth. The lux system in Vibrio fischeri is a well-characterized model for cell density-dependent regulation of gene expression termed quorum sensing (QS). However, there are currently no reports for application of the lux system to microbial chemical production. Here, we constructed a synthetic lux system as a tunable cell density sensor-regulator using a synthetic lux promoter and a positive feedback loop in Escherichia coli. In thi

Cell-Free Genetic Circuits: Extract and Template Preparation.

Cell-free systems have been highlighted as a transformative technology in synthetic biology, offering substantial technological advantages over traditional in vivo methods. By leveraging cellular metabolic machinery of the cells and decoupling cell growth from catalytic utilization and flexible template configuration, cell-free systems allow direct access to cell machinery and facilitate precise control over reaction conditions. Despite these advantages, standardizing DNA template preparation and cellular extract production remains a considerable challenge, often leading to variability in resu

Leveraging a synthetic biology approach to enhance BCG-mediated expansion of Vγ9Vδ2 T cells.

There is an urgent need to develop a more efficacious anti-tuberculosis vaccine as the current live-attenuated vaccine strain BCG fails to prevent pulmonary infection in adults. In this study, we leverage a synthetic biology approach to engineer BCG to produce more (E)-4-hydroxy-3-methyl-but-2-enyl pyrophosphate (HMBPP), an intermediate of bacterial-but not host-isoprenoid biosynthesis via the methylerythritol phosphate (MEP) pathway. HMBPP strongly activates and expands Vγ9Vδ2 T cells, which are unique to higher-order primates and protect against Mycobacterium tuberculosis infection. BCG has

Epigenetic Modifiers and Synthetic Lethality in Cancer Therapy: Emerging Targets Beyond Traditional Approaches.

As the field of anticancer drug development is constantly changing, combining synthetic lethality with epigenetic modifiers opens up new possibilities for targets that fall outside the traditional drug target range. Enzymes involved in DNA methylation and histone modification are examples of epigenetic modifiers that promote gene expression without altering the DNA sequence of the gene. These mechanisms play a key role in carcinogenesis when they are altered, as they downregulate tumor suppressor genes and overexpress oncogenic pathways. Synthetic lethality is a phenomenon in which simultaneou
