Robust identification of perturbed cell types in single-cell RNA-seq data.

Single-cell transcriptomics has emerged as a powerful tool for understanding how different cells contribute to disease progression by identifying cell types that change across diseases or conditions. However, detecting changing cell types is challenging due to individual-to-individual and cohort-to-cohort variability and naive approaches based on current computational tools lead to false positive findings. To address this, we propose a computational tool, scDist, based on a mixed-effects model that provides a statistically rigorous and computationally efficient approach for detecting transcrip

Characterization of RVFV Nucleocapsid Protein Binding Sites on RNA by iCLIP-seq.

The nucleocapsid protein (N) in Rift Valley fever virus is an RNA-binding protein that functions in viral transcription, replication, and packaging. In this chapter, the method for studying protein-RNA interactions in context of viral infection using individual nucleotide resolution, cross-linking, immunoprecipitation, and sequencing (iCLIP-seq) is explained. The method is useful for identifying the interactions between both host and viral RNAs with N and can identify RNA motifs that interact with the protein of interest.

Single-cell RNA-seq recognized the initiator of epithelial ovarian cancer recurrence.

Epithelial ovarian cancers (EOCs) are sensitive to chemotherapy but will ultimately relapse and develop drug resistance. The origin of EOC recurrence has been elusive due to intra-tumor heterogeneity. Here we performed single-cell RNA sequencing (scRNA-seq) in 13,369 cells from primary, untreated peritoneal metastasis, and relapse tumors. We used time-resolved analysis to chart the developmental sequence of cells from the metastatic tumors, then traced the earliest replanting cells back to the primary tumors. We discovered seven distinct subpopulations in primary tumors where the CYR61+ "stres

POIBM: batch correction of heterogeneous RNA-seq datasets through latent sample matching.

MOTIVATION: RNA sequencing and other high-throughput technologies are essential in understanding complex diseases, such as cancers, but are susceptible to technical factors manifesting as patterns in the measurements. These batch patterns hinder the discovery of biologically relevant patterns. Unbiased batch effect correction in heterogeneous populations currently requires special experimental designs or phenotypic labels, which are not readily available for patient samples in existing datasets. RESULTS: We present POIBM, an RNA-seq batch correction method, which learns virtual reference samp

Advantages of CEMiTool for gene co-expression analysis of RNA-seq data.

Gene co-expression analysis is widely applied to transcriptomics data to associate clusters of genes with biological functions or identify therapeutic targets in diseases. Recently, the emergence of high-throughput technologies for gene expression analyses allows researchers to establish connections through gene co-expression analysis to identify clinical disease markers. However, gene co-expression analysis is complex and may be a daunting task. Here, we evaluate three co-expression analysis packages (WGCNA, CEMiTool, and coseq) using published RNA-seq datasets derived from ischemic cardiomyo

RNA-seq profiling, and impaired autophagic process in skeletal muscle of MELAS.

Mitochondrial myopathy, Encephalopathy, Lactic Acidosis, and Stroke-like episodes (MELAS) is a common subtype of mitochondrial disease with high disability and mortality rate. The molecular mechanisms of MELAS are largely unknown and whether autophagy is activated in this disease remains controversial. In this work, we reported whole transcriptome profiling of skeletal muscle of MELAS patients and age-matched controls. Analyses revealed that MELAS patients had 224 differentially expressed genes (174 down-regulated, 50 up-regulated) compared to age-matched controls. Most of these genes relevant

Longitudinal RNA-Seq analysis of acute and chronic neurogenic skeletal muscle atrophy.

Skeletal muscle is a highly adaptable tissue capable of changes in size, contractility, and metabolism according to functional demands. Atrophy is a decline in mass and strength caused by pathologic loss of myofibrillar proteins, and can result from disuse, aging, or denervation caused by injury or peripheral nerve disorders. We provide a high-quality longitudinal RNA-Seq dataset of skeletal muscle from a cohort of adult C57BL/6J male mice subjected to tibial nerve denervation for 0 (baseline), 1, 3, 7, 14, 30, or 90 days. Using an unbiased genomics approach to identify gene expression changes

Assessing allele-specific expression across multiple tissues from RNA-seq read data.

MOTIVATION: RNA sequencing enables allele-specific expression (ASE) studies that complement standard genotype expression studies for common variants and, importantly, also allow measuring the regulatory impact of rare variants. The Genotype-Tissue Expression (GTEx) project is collecting RNA-seq data on multiple tissues of a same set of individuals and novel methods are required for the analysis of these data. RESULTS: We present a statistical method to compare different patterns of ASE across tissues and to classify genetic variants according to their impact on the tissue-wide expression prof

RNA-seq analysis of synovial fibroblasts brings new insights into rheumatoid arthritis.

BACKGROUND: Rheumatoid arthritis (RA) is a chronic autoimmune-disease of unknown origin that primarily affects the joints and ultimately leads to their destruction. Growing evidence suggests that synvovial fibroblasts play important roles in the initiation and the perpetuation of RA but underlying molecular mechanisms are not understood fully. In the present study, Illumina RNA sequencing was used to profile two human normal control and two rheumatoid arthritis synvovial fibroblasts (RASFs) transcriptomes to gain insights into the roles of synvovial fibroblasts in RA. RESULTS: We found that b

scRNA-seq and bulk RNA-seq reveal the characteristics of macrophage copper metabolism and establish a risk signature in hepatocellular carcinoma.

BACKGROUND: Hepatocellular carcinoma (HCC) is a prevalent malignancy with an urgent need for improved prognostic stratification and treatment-response prediction. This study aimed to explore a macrophage copper metabolism-associated prognostic model and to investigate the relationship between this risk model and the tumor immune microenvironment. METHODS: The FindClusters function was used to analyze cell clusters, and CellChat and CellPhoneDB/LIANA were employed for cell-cell communication analysis. Copper metabolism-related genes were sourced from the MSigDB database. A prognostic risk mode

RNA-seq reveals co-dysregulated circular RNAs in the adenomyosis eutopic endometrium and endometrial-myometrial interface.

BACKGROUND: Uterine adenomyosis is associated with chronic pelvic pain, abnormal uterine bleeding, and infertility. The pathogenesis of adenomyosis is still unclear. Circular RNAs (circRNAs) have been implicated in several benign diseases and malignant tumors. We aimed to explore the co-dysregulated circular RNA profile in the eutopic endometrium and endometrial-myometrial interface (EMI) of adenomyosis. METHODS: Total RNA was extracted from the eutopic endometrium and EMI of 5 patients with adenomyosis and 3 patients without adenomyosis. Next-generation sequencing was performed to identify t

SIEVEseq: unified differential expression, variability, and skewness analyses using RNA-Seq data.

RNA-Seq data analysis is commonly biased towards detecting differentially expressed genes and insufficiently conveys the complexity of gene expression changes between biological conditions. This bias arises because discrete count models cannot fully and independently parameterize the mean, variance, and skewness of gene expression distributions. Therefore, a unified statistical framework that simultaneously tests differential expression, variability, and skewness is needed. We present SIEVEseq, a statistical methodology that provides such a framework. SIEVEseq embraces a compositional data ana

Massively Parallel Profiling of Single-Cell RNA Dynamics Using Well-TEMP-seq.

Single-cell RNA sequencing (scRNA-seq) reveals the transcriptional heterogeneity of cells, revolutionizing our understanding of cellular processes. However, the static snapshots obtained from scRNA-seq fail to reveal the time-resolved dynamics of transcription, which impedes critical insights into various biological processes, such as cellular differentiation, embryonic development, disease progression, and responses to external stimuli. Here, we describe Well-TEMP-seq, a protocol for massively parallel profiling of the temporal dynamics of single-cell gene expression. Well-TEMP-seq combines m

Leveraging long read RNA-seq to decipher neuronal regulation of alternative polyadenylation.

Alternative polyadenylation (APA) is a pervasive co/post-transcriptional process affecting >70% of human genes which greatly enhances transcriptome diversity. Here we introduce APALORD (Alternative Polyadenylation Analysis of LOng-ReaDs), a computational framework for APA analysis of long-read (LR) RNA-seq data. For gene level APA analysis, we developed a novel method by comparing distributions of cleavage sites (CSs) between conditions. Applying APALORD to direct RNA-seq (DRS) data from human embryonic stem cells (hESCs) and derived neurons, we identified annotated and novel PASs with high po

Gravlax: an annotation-independent molecular evidence archive for single-cell RNA-seq.

A cell-by-gene count matrix is the artifact of a single-cell RNA-seq experiment that is most often stored, shared, and reanalyzed. It is the output of a computation whose inputs are the sequenced molecules and a gene annotation, and while the molecules never change, the annotation is revised continually. Once the matrix has been produced, the evidence behind it can no longer be reinterpreted. Recovering that evidence means returning to raw reads or alignments that are large, costly to process, and frequently unavailable. We ask whether a concise representation of the molecules themselves can b

The circulating metatranscriptome in acute myeloid leukemia patients: an RNA-seq reanalysis.

The human microbiome comprises the collection of microbiota residing on or within human tissues. It is now well-established that microbial composition impacts an individual's health. In the cancer realm, the vast majority of microbiome studies have been focused either on the gut, or at the site of solid tumors. Few studies have assessed microbial content at the site of hematological malignancies - blood and bone marrow. Here we characterize the circulating metatranscriptome (i.e. the bacterial and viral RNA in circulation) of 411 patients with acute myeloid leukemia (AML). We find that the cir

Intestinal fibroblast heterogeneity - unifying RNA-seq studies and introducing consensus-driven nomenclature.

In the colon, the single-layered epithelium forms crypts that extend into the mucosa and are surrounded by a fibroblast network essential for extracellular matrix (ECM) production, remodeling and epithelial support. Fibroblasts are heterogeneous, but inconsistent nomenclature and lack of markers have hindered their classification. Using single-cell RNA sequencing (scRNA-seq), we identified six distinct fibroblast subpopulations in mouse colonic mucosa, each with unique molecular profiles and specialized functions. Some fibroblasts focus on ECM production and remodeling, whereas others show hig

Decoding autoimmune bullous diseases from single-cell RNA-seq and future directions.

INTRODUCTION: Autoimmune bullous diseases (AIBDs) are a group of disorders caused by autoantibody-mediated damage to the skin and mucous membranes. Although AIBDs share immune-mediated mechanisms of epithelial disruption or basement membrane integrity, the precise cellular dynamics and molecular driver remain incompletely understood, hindering the development of targeted therapies. AREAS COVERED: In this review, we synthesize the cutting-edge findings from scRNA-seq studies (1978-2024) investigating AIBDs heterogeneity, focusing on pemphigus and bullous pemphigoid. Our analysis highlights how
