Multi-omics insight into cardiac myofibril remodeling in post-prandial Burmese pythons.

Burmese pythons exhibit cardiac remodeling in response to increased metabolic rate during digestion. Here, we performed single-myofibril mechanics measurements and myosin biochemical assays to evaluate the impact of feeding on the cardiomyocyte sarcomere in two experimental paradigms: normal feeding (one meal per month) and frequent feeding (eight meals per month). Myofibril tension and rate of relaxation increased during digestion in both paradigms, while frequent feeding was further associated with slower myofibril activation. To gain potential mechanistic insight, we performed multi-omics a

Limitations and opportunities in multi-omics integration for neurodevelopmental, neurodegenerative and psychiatric disorders: A systematic review.

Recent advances in high-throughput technologies have led to an increased generation of biological data across genomics, transcriptomics, proteomics, epigenomics, and metabolomics. However, a major challenge remains: effectively integrating these multi-omics datasets to allow a more holistic understanding of the complex, interconnected mechanisms underlying human diseases. Neurodevelopmental, neurodegenerative, and psychiatric disorders are particularly multifactorial and heterogeneous, making them candidates for multi-omics approaches. In this context, this systematic review assesses the curre

Omics-guided understanding of nonthermal plasma seed treatment: from surface modification to germination and stress resilience.

This review links plasma-induced seed-surface modification and redox signaling with emerging multi-omics responses associated with germination and stress resilience, while emphasizing that a unified causal sequence remains unproven. Nonthermal plasma (NTP) seed treatment has emerged as a promising chemical-free strategy for improving germination, seedling establishment, and stress resilience. Despite the expansion of plasma agriculture, reviews have largely focused on plasma engineering, individual physiological responses, or descriptive summaries of agronomic outcomes, leaving the mechanistic

Correlating metabolites, lipids, and N-glycans in murine kidney microstructures via integrative mass spectrometry imaging.

Understanding how metabolites, lipids and glycans interact within tissues at the same cellular layer is key to uncovering their roles in health and disease. Herein, we present an integrative multi-omic mass spectrometry imaging (MSI) approach correlating metabolites, lipids and N-glycans, including their linkage-specific sialic acid information, in a single renal tissue section. Our protocol enables the sequential detection of hundreds of metabolites and lipids species alongside diverse glycosylation traits in small cell clusters across the kidney. Importantly, our pixel-to-pixel co-registrati

An integrated proteomics and transcriptomics analysis highlights concordance between protein turnover and carbohydrate transport and metabolism as key functional categories during the growth of Trichophyton rubrum.

Dermatophytes are a class of keratinophilic skin fungi that invade host skin, hair, and nails to acquire nutrients. An integrated multi-omics approach utilizing liquid chromatography-tandem mass spectrometry and RNA-seq after growth in a protein-rich soy medium was employed to capture the major subset of secreted protein families of Trichophyton rubrum. The secretome consisted mainly of proteases and cell wall-degrading enzymes, with subtilisins (Sub6 and Sub7), metallopeptidase (LAP2), and chitinase having the most abundant peptides. Transcriptional profiling indicated fungal adaptation in pr

hypeR-GEM: connecting metabolite signatures to enzyme-coding genes via genome-scale metabolic models.

MOTIVATION: Enrichment analysis is a cornerstone of "omics" data interpretation, enabling researchers to connect analysis results to biological processes and generate testable hypotheses. Enrichment analysis in metabolomics poses distinct challenges for interpretation and multi-omics integration due to the lack of well-defined and consistent connections to well-curated gene-centered biological knowledge repositories. To address these challenges, we developed hypeR-GEM, a methodology and associated R package that adapts gene set enrichment analysis to metabolomics. hypeR-GEM leverages genome-sc

Probiotic, synbiotic effects on the gut-liver axis: omics-enabled mechanisms and therapeutic windows.

The gut-liver axis is a two-way communication network where gut microbes and their metabolites affect liver function, while the liver regulates the intestinal environment through bile acids, immune factors, and antimicrobial substances. Disruption of this balance contributes to various liver diseases, including nonalcoholic fatty liver disease, alcohol-associated liver disease, cirrhosis, and liver cancer. Probiotics and synbiotics are potential therapies that aim to restore microbial balance, strengthen the intestinal barrier, and regulate inflammation and metabolism. Recent omics technologie

Ancestry Matters in Decoding Immunity.

The Chinese Immune Multi-Omics Atlas (CIMA) establishes a population-scale immune multi-omics atlas by profiling over 10 million peripheral blood mononuclear cells from 428 Chinese adults using paired scRNA-seq and scATAC-seq. This resource mitigates longstanding European ancestry bias in single-cell genomics and enables cell type resolved regulatory mapping across immune populations. Building on this atlas, CIMA-CLM integrates chromatin sequence features with single-cell transcriptomic context to predict chromatin accessibility and assess noncoding variant effects, exemplified in FOXP3+ regul
