Ecological genomics of saprotrophy to biotrophy transitions in the genus Clitopilus (Fr. ex Rabenh.) P. Kumm. (Agaricales, Entolomataceae).

Transitions between saprotrophic and biotrophic lifestyles represent pivotal evolutionary events in fungal ecology; however, the genomic and … l variations in the nitrogen and phosphorus acquisition capabilities among the strains. Comparative genomics of high-quality assemblies identified a pleuromutilin biosynthetic gene cluster (BGC) across all strains, although synteny analysis revealed considerable structural variation and putative gene loss, indicating that genomic plasticity potentially aff …

Integrative analysis of toxin-antitoxin systems, genomics, and phenotypic traits reveal phylogroup-dependent diversity among ExPEC bloodstream isolates.

Extraintestinal pathogenic Escherichia coli (ExPEC) causing bloodstream infections encompass diverse evolutionary lineages with distinct genomic and pathogenic traits. Here, we applied an integrative strategy combining population-level analysis of type II toxin-antitoxin (TA) systems, comparative genomics, and phenotypic assays to explore ExPEC diversity. Screening of 85 ExPEC bloodstream isolates revealed phylogroup-associated TA distribution patterns, with phylogroups A and B1 exhibiting more complex and heterogeneous TA repertoires. These signatures guided the selection of two representativ…

Pangenomics insights of enterococcus faecium human isolates and identification of novel therapeutic targets by in silico subtractive genomics.

Enterococcus faecium is a Gram-positive bacteria that infects the human gastrointestinal tract and it is a leading cause of hospital-acquired infections, due to its ability to cause various types of infections, such as endocarditis, bacteremia, urinary tract infections, and others, exacerbated by its multidrug resistance, notably to vancomycin. Because they are linked to major infections that are difficult to manage, and also due to the widespread acquisition of resistance genes, management remains difficult. This study employs pangenomic analyses and subtractive genomics to explore genetic di…

Clavibacter michiganensis Reframed: The Story of How the Genomics Era Made a New Face for an Old Enemy.

OBJECTIVE: Bacterial wilt and canker of tomato caused by the gram-positive corynebacterial species Clavibacter michiganensis is an economically important disease threatening the tomato industry in both open-air and greenhouse productions around the world. The disease occurs in many countries, with a particular importance in regions characterised by high temperature and water scarcity. Management of bacterial canker has been a major problem since its original description in 1909. This is due in part to the seedborne nature of the pathogen, allowing the bacterium to be transmitted over long dist

Population genomics reveals strong impacts of genetic drift without purging and guides conservation of bull and giant kelp.

Kelp forests are declining in many parts of the northeast Pacific.1,2,3,4 In small populations, genetic drift can reduce adaptive variation and increase fixation of recessive deleterious alleles,5,6,7 but natural selection may purge harmful variants.8,9,10 To understand evolutionary dynamics and inform restoration strategies, we investigated genetic structure and the outcomes of genetic drift and purging by sequencing the genomes of 429 bull kelp (Nereocystis luetkeana) and 211 giant kelp (Macrocystis sp.) from the coastlines of British Columbia and Washington. We identified 6 to 7 geographica

Comparative genomics and phenotypes of Oenococcus alcoholitolerans and Oenococcus oeni, two sister species adapted to ethanol-rich environments.

From the genus Oenococcus, the most studied species is O. oeni due to its role in malolactic fermentation (MLF) during the winemaking process. In 2014, a new member of the genus -alongside O. kitaharae and O. sicerae- was discovered: O. alcoholitolerans. Whereas O. oeni is found in oenological matrixes, from grapes to wine, O. alcoholitolerans is found in cachaça residues and bioethanol fermentation. Though these ecological niches are different, they share the presence of high ethanol concentrations, which could be related to their evolutionary adaptation. This study provides the first sequenc

From Macro to Micro: De Novo Genomes of Aedes Mosquitoes Enable Comparative Genomics Among Close and Distant Relatives.

The yellow fever mosquito (Aedes aegypti) is an organism of high medical importance because it is the primary vector for diseases such as yellow fever, Zika, dengue, and chikungunya. Its medical importance has made it a subject of numerous efforts to understand its biology. One such effort was the development of a high-quality reference genome (AaegL5). However, this reference genome was sourced from a highly inbred laboratory strain with unknown geographic origin. Thus, the reference is not representative of a wild mosquito, let alone one from its native range in sub-Saharan Africa. To better

Contrasting Patterns of Raccoon (Procyon lotor) Spatial Population Genomics Throughout a Rabies Management Area in Eastern North America.

Wide-ranging, generalist species provide both interesting and challenging opportunities for research questions focused on population structure. Their continuous distributions and ability to occupy diverse habitat types can obscure genetic signals of ancestry and geographic clustering. However, spatially informed population genetic approaches are notable for high-resolution identification of geographic clusters that often elude more classical clustering models. The northern raccoon (Procyon lotor) is a broadly distributed species in North America, with populations in diverse habitats ranging fr

Comparative Genomics and Functional Profiling Reveal Lineage-Specific Metabolic Adaptations in Globally Emerging Fluoroquinolone-Resistant Salmonella Kentucky ST198.

BACKGROUND: Salmonella Kentucky comprises two major lineages, ST152 and fluoroquinolone-resistant (FluR) ST198, which have diverged genotypically and phenotypically along distinct evolutionary and epidemiological trajectories. ST198 is linked to global human disease, while ST152 is primarily animal-associated in the U.S. We hypothesized that lineage-specific metabolic adaptations contribute to their differing host associations and pathogenicity. METHODS: We performed comparative metabolic profiling of ST198 (n = 3) and ST152 (n = 4) strains across 948 substrates and environmental conditions.

Comparative genomics of Plasmodium yoelii nigeriensis N67 and N67C: genome-wide polymorphisms, differential gene expression, and drug resistance.

BACKGROUND: The study of rodent malaria parasites has significantly advanced our understanding of malaria parasite biology and host responses to parasite infections. There are four well-characterized rodent malaria parasite species (Plasmodium yoelii, P. chabaudi, P. berghei, and P. vinckei). Each species also has multiple strains that cause different disease phenotypes. P. yoelii nigeriensis N67C and N67, two isogenic parasites, are particularly intriguing as they differ in virulence and incite different immune responses in mice. The genome of the N67 parasite has been assembled recently, but

An Integrated Transcriptomics and Genomics Approach Detects an X/Autosome Translocation in a Female with Duchenne Muscular Dystrophy.

Duchenne and Becker muscular dystrophies, caused by pathogenic variants in DMD, are the most common inherited neuromuscular conditions in childhood. These diseases follow an X-linked recessive inheritance pattern, and mainly males are affected. The most prevalent pathogenic variants in the DMD gene are copy number variants (CNVs), and most patients achieve their genetic diagnosis through Multiplex Ligation-dependent Probe Amplification (MLPA) or exome sequencing. Here, we investigated a female patient presenting with muscular dystrophy who remained genetically undiagnosed after MLPA and exome

Nothing about Us without Us in Precision Medicine: A Call to Reframe Disability Difference in Genetics and Genomics.

Sixty-one million Americans and approximately a billion people worldwide live with some form of disability that limits one or more major life activities. The field of precision medicine continues to grapple with how to best serve disability communities. In this paper, we suggest that precision medicine faces an ethical tension between its goal to treat or cure disabling conditions and views that consider disability as a marginalized identity. We appeal to the concepts of recognition justice and distributive justice to argue that the ELSI community should take a more proactive role in promoting

Functional genomics screens reveal a role for TBC1D24 and SV2B in antibody-dependent enhancement of dengue virus infection.

Under some conditions, dengue virus (DENV) can hijack IgG antibodies to facilitate its uptake into target cells expressing Fc gamma receptors (FcgR)-a process known as antibody-dependent enhancement (ADE) of infection. Beyond a requirement for FcgR, host dependency factors for this unusual IgG-mediated infection route remain unknown. To identify cellular factors exclusively required for ADE, here, we performed CRISPR knockout (KO) screens in an in vitro system poorly permissive to infection in the absence of IgG antibodies. Validating our approach, a top hit was FcgRIIa, which facilitates the

Comparative genomics of clinical Stenotrophomonas maltophilia isolates reveals genetic diversity which correlates with colonization and persistence in vivo.

Stenotrophomonas maltophilia is a Gram-negative emerging opportunistic pathogen often present in people with respiratory diseases such as cystic fibrosis (CF). People with CF (pwCF) experience lifelong polymicrobial infections of the respiratory mucosa. Our prior work showed that Pseudomonas aeruginosa promotes persistence of S. maltophilia in mouse respiratory infections. As is typical for environmental opportunistic pathogens, S. maltophilia has a large genome and a high degree of genetic diversity. In this study, we evaluated the genomic content of S. maltophilia, combining short and long r
