Using Pre-training and Interaction Modeling for ancestry-specific disease prediction in UK Biobank.

Recent genome-wide association studies (GWAS) have uncovered the genetic basis of complex traits, but show an under-representation of non-European descent individuals, underscoring a critical gap in genetic research. Here, we assess whether we can improve disease prediction across diverse ancestries using multiomic data. We evaluate the performance of Group-LASSO INTERaction-NET (glinternet) and pretrained lasso in disease prediction focusing on diverse ancestries in the UK Biobank. Models were trained on data from White British and other ancestries and validated across a cohort of over 96,000

Highly neurogenic glia from human and mouse myenteric ganglia generate functional neurons following culture and transplantation into the gut.

Enteric neural stem cell (ENSC) therapy offers great promise for neurointestinal diseases; however, current isolation methods yield insufficient neurons for regenerative applications. Multiomic profiling of enteric glial cells (EGCs) suggests that subpopulations within myenteric ganglia (MyGa) are a reservoir of highly neurogenic ENSCs. Here, we describe protocols to enrich for intraganglionic EGCs by isolating intact fragments of MyGa, generating cultures with higher neuronal purity than traditional methodologies isolating intramuscular single cells (IM-SCs). MyGa-derived EGCs transdifferenti

Obesity and renal cell carcinoma: Biological mechanisms and perspectives.

Obesity, defined by body mass index (BMI), is an established risk factor for specific renal cell carcinoma (RCC) subtypes such as clear cell RCC, the most common RCC histology. Many studies have identified an association between obesity and improved survival after diagnosis of RCC, a potential "obesity paradox." Clinically, there is uncertainty whether improved outcomes observed after diagnosis are driven by stage, type of treatment received, or artifacts of longitudinal changes in weight and body composition. The biological mechanisms underlying obesity's influence on RCC are not fully establ

High-plex imaging of RNA and proteins at subcellular resolution in fixed tissue by spatial molecular imaging.

Resolving the spatial distribution of RNA and protein in tissues at subcellular resolution is a challenge in the field of spatial biology. We describe spatial molecular imaging, a system that measures RNAs and proteins in intact biological samples at subcellular resolution by performing multiple cycles of nucleic acid hybridization of fluorescent molecular barcodes. We demonstrate that spatial molecular imaging has high sensitivity (one or two copies per cell) and very low error rate (0.0092 false calls per cell) and background (~0.04 counts per cell). The imaging system generates three-dimens

Divergent clonal differentiation trajectories of T cell exhaustion.

Chronic antigen exposure during viral infection or cancer promotes an exhausted T cell (Tex) state with reduced effector function. However, whether all antigen-specific T cell clones follow the same Tex differentiation trajectory remains unclear. Here, we generate a single-cell multiomic atlas of T cell exhaustion in murine chronic viral infection that redefines Tex phenotypic diversity, including two late-stage Tex subsets with either a terminal exhaustion (Texterm) or a killer cell lectin-like receptor-expressing cytotoxic (TexKLR) phenotype. We use paired single-cell RNA and T cell receptor

Vitamin B12 coordinates ileal epithelial cell and microbiota functions to resist Salmonella infection in mice.

Deprivation of vitamin B12 (VB12) is linked to various diseases, but the underlying mechanisms in disease progression are poorly understood. Using multiomic approaches, we elucidated the responses of ileal epithelial cells (iECs) and gut microbiome to VB12 dietary restriction. Here, VB12 deficiency impaired the transcriptional and metabolic programming of iECs and reduced epithelial mitochondrial respiration and carnitine shuttling during intestinal Salmonella Typhimurium (STm) infection. Fecal microbial and untargeted metabolomic profiling identified marked changes related to VB12 deficiency,

Mass Spectrometry-Based Oral Meta-Omics Analysis-What We Know and What We Don't.

According to the World Health Organization, dental caries and periodontal disease are the most prevalent oral health conditions worldwide, usually linked with oral microbiome dysbiosis. It is assumed that oral microbiota alterations are also associated with immune challenges, beyond the oral cavity, thus having implications in the progression of various systemic diseases, but the mechanism by which the plaque biofilm microbiota contributes to the development of such diseases is not entirely clear. In this context, metaproteomics and mass spectrometry-based metabolomics can reveal essential inf

Cross-omics mapping of the human HIV restrictome across clinical states, immune-cell compartments, and protein responses.

Host restriction factors can block HIV at multiple stages, but they are often studied as individual genes or within a single molecular layer. I performed an evidence-structured computational reanalysis of three independent public datasets to determine how the human HIV restrictome varies across clinical states, immune-cell compartments, and protein responses. The analysis used bulk monocyte RNA sequencing (GSE157198), PBMC single-cell/CITE-seq data (GSE256089), and primary CD4 T-cell proteomics (PXD012263) within a prespecified restrictome-immunometabolism framework. In GSE157198, ART-naive mo

Hematopoietic stem cell aging: a review of transcriptional and multi-omics insights and potential paths for AI integration.

Hematopoietic stem cell (HSC) aging underlies age-related immune decline, anemia and increased risk of hematologic malignancies, including clonal hematopoiesis and leukemia. Many available microarray and bulk RNA sequencing studies have elucidated conserved transcriptional hallmarks, such as myeloid bias, inflammation dysregulation, and self-renewal reinforcement in aged HSCs across mouse and human models. Here, we review key publicly available transcriptome and epigenome datasets from landmark studies, highlighting their contributions to defining HSC molecular aging signatures. We also summar

BIOCARD framework: integrating fecal bile acids, lipids, and metabolites to assess response to a cardiovascular health intervention.

Cardiovascular disease (CVD) remains a leading cause of morbidity and mortality, particularly in under-resourced populations. Although nutritional interventions are important for CVD prevention, their outcomes are commonly evaluated using conventional clinical and behavioral indicators, which may not fully capture early molecular responses. In this study, we developed the BIOCARD framework, an exploratory fecal multi-omics platform integrating bile acids, lipids, and metabolites to evaluate intervention outcomes related to cardiovascular health. Fecal samples were collected from caregiver-chil

Multi-omics-based metabolomic kinetics study of corn stover fermented by combined probiotic and enzymatic treatment.

This study employed metabolomics to systematically investigate the dynamic changes of metabolites during the Probiotics-enzyme composite fermentation of corn stover. The results showed that the early fermentation stage was primarily driven by indigenous microorganisms. As fermentation progressed, the abundances of Firmicutes and Bacillus gradually increased, becoming the core functional microbiota, and their metabolic activities significantly lowered the feed pH. Additionally, Burkholderiaceae and Rhizobiaceae played pivotal roles in enhancing the crude protein content, while microorganisms su

Spatial multi-omics technologies in gastric cancer: applications and advances.

Gastric cancer (GC) is plagued by profound intratumoral heterogeneity and a complex tumor microenvironment (TME), which are the core obstacles to precise diagnosis and treatment. Conventional bulk multi-omics technologies average molecular signals across tissues, thus masking cellular heterogeneity; single-cell multi-omics resolves cellular diversity but dissociates cells from their native spatial context, leading to the loss of critical information on intercellular crosstalk and molecular spatial distribution. These limitations result in an incomplete understanding of GC pathogenesis and TME

Integrated multi-omics analyses reveal impaired energy homeostasis underlying tongue-rolling behavior in dairy cattle.

Tongue rolling in cattle is a stereotypic behavior with poorly understood biological basis. Here, we show that it is not associated with alterations in blood mineral status, but is characterized by significantly reduced serum glucose, indicating impaired energy homeostasis. Multi-omics analyses revealed coordinated molecular changes, with transcriptomic enrichment in Rap1 and Ras signaling pathways and proteomic enrichment in lipid metabolism and energy-related processes. Key regulators of glucose homeostasis (RAP1A/B) and fatty acid oxidation (e.g., MCAD) were upregulated, suggesting adaptive

Multi-Omics Integration in Stroke: Neuroinflammatory Endotypes, Immune Cell Crosstalk, and Precision Biomarker Discovery.

Stroke remains one of the leading causes of death and disability worldwide, yet its clinical management is constrained by substantial biological heterogeneity that single-biomarker and single-omics approaches fail to resolve. The integration of multiple molecular data layers, such as genomics, epigenomics, transcriptomics, proteomics, metabolomics, and immunomics, offers a transformative framework for investigating the underlying neuroinflammatory mechanisms of different stroke subtypes and endotypes. In this review, we synthesize the current multi-omics evidence in stroke by examining how gen

Deciphering the interplay between cuproptosis and mitochondrial energy metabolism in thyroid cancer: a multi-omics study for molecular subtyping, prognosis, and tumor microenvironment characterization.

Thyroid cancer (THCA) exhibits substantial heterogeneity in clinical outcomes. The interaction between cuproptosis, a novel copper-dependent form of cell death, and mitochondrial energy metabolism, a key regulator of cellular bioenergetics, may influence tumor behavior, yet its role in THCA is not fully elucidated. We integrated transcriptomic data from The Cancer Genome Atlas Thyroid Cancer (TCGA-THCA, n = 510; 457 with survival information) and Gene Expression Omnibus (GEO) cohorts (n = 101). Genes related to cuproptosis and mitochondrial energy metabolism (CMEMRGs) were systematically ident

Artificial Intelligence and Multi-Omics Approaches in the Precision Management of Pulmonary Hypertension: From Early Diagnosis to Therapeutic Stratification.

Pulmonary hypertension (PH) is a heterogeneous clinical syndrome in which similar haemodynamic abnormalities may arise from distinct vascular, cardiac, pulmonary, thromboembolic, and molecular mechanisms. This complexity limits the ability of conventional classifications and risk scores to fully capture individual disease trajectories and treatment responses. Artificial intelligence (AI) offers a framework for integrating clinical data, electrocardiography, multimodal imaging, invasive haemodynamics, biomarkers, and multi-omics information across the PH care pathway. This review summarises cur

Conserved and Tissue-Specific RNA and Protein Cargos of Small Extracellular Vesicles From 120 Tissue Sites Across 34 Organs in a Single Pig.

Small extracellular vesicles (sEVs) carry diverse cargo essential for intercellular communication, but their organism-wide characterization across all tissues is still limited. Here, we present a multi-omics sEV atlas covering the whole-body of 120 tissue sites, four body fluids and nine gastrointestinal contents from the same pig. We identified 7995 proteins, 337 miRNAs as well as 105,409 transcripts (93,409 full-length) in sEVs by mass spectrometry, next- and third-generation RNA sequencing. Among these, a conserved cargo set of 252 proteins, 18 miRNAs and 1227 transcripts was defined, inclu

Advancing IBD Management: A Literature Review on the Role of Non-Invasive Blood-Based Biomarkers in Predicting and Assessing Pharmacodynamic Response to Treatment.

Reliable biomarkers that enable noninvasive, longitudinal assessment of disease activity and therapeutic response remain a major unmet need in inflammatory bowel disease (IBD). While colonic biopsies are the gold standard for evaluating mucosal inflammation, their invasive nature and limited spatial and temporal resolution constrain their utility in routine monitoring and clinical trials. Blood-based biomarkers offer a complementary approach, providing minimally invasive, readily accessible measures that can be repeatedly sampled over time. Emerging blood-derived signatures, including gene exp

Cancer-immunity cycle-based molecular subtypes in breast cancer predict the response to immune checkpoint inhibitors.

OBJECTIVE: The cancer-immunity cycle (CIC) outlines key steps of anti-tumor immunity from antigen release to T cell effector function. A comprehensive evaluation of the CIC in patients with breast cancer is lacking, which limits the accurate assessment of immune status and selection of patients suitable for immune checkpoint inhibitor (ICI) therapy. METHODS: A signature that describes the six steps of the CIC in the primary tumor was constructed. This signature was used to calculate a CIC score in our previously published breast cancer cohort (n = 752) and classify patients into 3 distinct CI

Multi-omics and cultivation reveal laminarin-degrading PVC bacteria in the deep sea.

The deep sea is home to a vast and largely unexplored microbial biosphere, along with large amounts of complex organic matter (COM). However, the functional capacity of the deep-sea microbiome to metabolize organic matter across diverse regions remains poorly understood. Here, we combine 16S rRNA gene amplicon sequencing, metagenomics, and metatranscriptomics to comprehensively characterize prokaryotic communities across different years (2018 and 2022) and habitats (cold seeps, hydrothermal vents, and seamounts). Our results reveal spatio-temporal community heterogeneity driven by geochemical
