Research progress on biomarkers of immunoglobulin a vasculitis nephritis: from classical molecules to multi-omics system analysis.

Immunoglobulin A vasculitis nephritis (IgAVN) is the most common secondary glomerular disease in children, and the severity of renal involvement is a critical determinant of long-term prognosis. Although renal biopsy remains the gold standard for pathological diagnosis, its invasive nature and delayed indication limit its utility for early monitoring. With the advancement of precision medicine, identifying non-invasive and sensitive biomarkers has become an urgent clinical need. In recent years, beyond classical immune-inflammatory indicators, the application of high-throughput technologies su

Multi-omics analysis of the rhizosphere effects and molecular mechanisms of Ageratum conyzoides linn. at different stages of Cd, Pb, and Zn co-stress.

Ageratum conyzoides Linn. is a promising candidate for multi-metal remediation. This study examined the rhizosphere microecology and molecular regulation of A. conyzoides under Cd, Pb, and Zn co-stress after 21 and 50 days of exposure. The ethanol-extracted fraction was found to be the predominant form of Cd, Pb, and Zn in the roots, whereas the NaCl-, HCl-, and HAc-extracted fractions prevailed in the shoots. Heavy metals were mainly distributed in the cell wall and soluble fractions. Metabolome and microbiome analyses revealed dynamic changes in rhizosphere exudate metabolic profiles and bac

Integrative multi-omics analysis reveals probiotic-induced microbiota shifts in women with gestational diabetes.

INTRODUCTION: Gestational diabetes mellitus (GDM) is a common pregnancy disorder. It is associated with impaired glucose tolerance and insulin resistance, increasing the potential risks for both maternal and fetal complications. GDM is associated with an increased risk of type 2 diabetes later in life. Management is a big issue in maternal health. New work has underscored the role of the gut microbiota in metabolism and immune function. This indicates that probiotics might exert their mode of action through modulating the microbiota and controlling metabolism. METHODS: This study employs a mu

Integrated artificial intelligence and omics for prediction and monitoring of pre-eclampsia.

Pre-eclampsia is a difficult pregnancy condition that causes high blood pressure and can lead to health complications in both mother and newborn, resulting in a higher fatality rate. It presents with a wide range of symptoms and lacks specific indicators, as the contemporary diagnostic techniques, including proteinuria testing and blood pressure measurements, are not reliable. The current evolution in artificial intelligence (AI) technology tends to show a promising transformation of pre-eclampsia management. AI algorithms are applied to process larger sets of clinical, biochemical, and image

Multi-Omics Reveal Extracellular Electron Transfer Mechanism Under Deep-Sea High Salinity.

Microorganism-mineral interaction is crucial for understanding the degradation of organic matter involved in the electron exchange in marine sediments. Widespread metal-reducing bacteria Shewanella spp. have a unique ability of extracellular electron transfer (EET); however, their EET activity and underlying mechanisms under high-salinity stress in the deep sea remain poorly explored. Here, we studied the EET process and the underlying metabolic mechanism based on a deep-sea bacterium Shewanella piezotolerans WP3. S. piezotolerans WP3 has comparable electroactivity to the model strain S. oneid

A multi-omics investigation of pulmonary and hepatic toxicity induced by polyamide and polyacrylonitrile microplastics via ingestion and inhalation exposures.

Microplastics (MP) are pervasive environmental contaminants in human habitats. Polyamide (PA) and polyacrylonitrile (PAN) MP, frequently shed from synthetic textiles, can enter the human body. However, their potential respiratory and hepatic toxicity remain largely unexplored. This study investigated the pulmonary toxicity of airborne PA and PAN MP, as well as the hepatotoxicity of foodborne PA and PAN MP. Airborne PA and PAN MP induced respiratory microbial dysbiosis, serum and pulmonary metabolic perturbations, hepatic transcriptomic deregulation, and pulmonary toxicity. Similarly, foodborne

PathMED: an R toolkit for single-sample molecular scoring and machine learning with omics data.

MOTIVATION: Molecular scoring is a popular approach for studying pathway-level functional alterations with omics data. Using molecular scores for tasks such as single-sample molecular characterisation, phenotype prediction or disease stratification has several advantages compared to using omics data directly. Molecular scores provide biological interpretability and are more generalisable across datasets, facilitating data integration and machine learning applications. However, numerous scoring methods are available through different software packages, and currently there is a lack of tools to

Multi-task adaptive deep sparse canonical correlation analysis for multi-omics cancer survival prediction.

Integrating high-dimensional multi-omics data is essential for uncovering the coordinated molecular mechanisms underlying cancer progression and improving survival prediction. DNA methylation and mRNA expression represent two tightly coupled regulatory layers; however, many existing approaches either model them independently or rely on linear assumptions that fail to capture the nonlinear cross-omics structure. Here, we propose MT-ADSCCA, a multitask adaptive deep sparse canonical correlation analysis framework that jointly learns correlated latent representations, selects interpretable multi-

Urine-Derived Cells in Kidney Transplantation: Linking Cellular Phenotypes, Secretome Signatures and Multi-Omic Technologies.

Kidney transplant monitoring and early identification of graft dysfunction are central needs for long-term graft survival. Although kidney biopsy represents the gold standard in diagnostic procedures, its invasiveness may limit frequent longitudinal evaluation, highlighting the necessity of non-invasive diagnostic tools. Urine has emerged over the years as an easily obtainable source of cellular and molecular components derived from transplanted kidneys. Particularly, exfoliated cells and extracellular vesicles (EVs) represent complementary and interconnected markers able to reflect tissue inj

Systems-level multi-omics dissection of syndromic and idiopathic autism reveals distinct regulatory architectures, candidate molecular signatures, and potential therapeutic targets.

Biological systems operate as self-organizing information networks in which genetic, epigenetic, and regulatory interactions collectively determine functional outcomes. Autism encompasses a heterogeneous set of neurodevelopmental conditions, including syndromic and idiopathic subtypes. Despite extensive gene discovery efforts, how these autism subtypes differ in their underlying organization of biological information remains poorly understood. Here, we apply an integrative systems-level, multi-omics framework to compare syndromic and idiopathic autism as distinct regulatory systems. High-confi

Dynamic Atlas and Energy Metabolism Adaptation of the Liver Proteome During a 24 h Cycle in Vespertilio sinensis.

Circadian rhythms regulate hepatic metabolism and physiological homeostasis, which are essential for organisms to adapt to environmental cycles. Bats are the only mammals capable of sustained powered flight, accompanied by extreme metabolic demands and a nocturnal lifestyle. However, the regulatory mechanisms underlying hepatic circadian rhythms in bats remain poorly understood. Herein, we employed data-independent acquisition (DIA)-based quantitative proteomics to characterize the diurnal dynamics of hepatic proteins in Vespertilio sinensis across four representative physiological states, and

Multi-Omics Landscape of Paraspinal Muscles in Spinal Muscular Atrophy With Scoliosis.

Most spinal muscular atrophy (SMA) patients develop severe scoliosis by late adolescence. Given that the paraspinal muscles-particularly the multifidus-are indispensable for maintaining spinal stability, their site-specific multi-omics characteristics in SMA remain insufficiently defined. Herein, integrated multi-omics sequencing was performed on bilateral multifidus samples from SMA patients and surgical controls. We identified 5219 differentially expressed genes, 1063 differentially expressed proteins and 370 differential metabolites between the control and SMA, showing significant enrichmen

Harnessing the gut microbiome to combat tuberculosis: a technological and clinical review.

Tuberculosis (TB), especially multidrug-resistant and extensively drug-resistant strains, remains a severe global health threat. Advances in high-throughput sequencing, omics technologies and artificial intelligence have revealed the critical involvement of the gut microbiome (GM) in TB pathogenesis, diagnosis and treatment via the gut-lung axis. The GM modulates host immunity and metabolism; TB patients typically show reduced microbial diversity and enriched pro-inflammatory taxa closely linked to disease severity and treatment responses. Omics research has identified promising biomarkers and
