TempSnap-Trace: A temporal snapshot-based framework for haplotype network tracing.

To address the challenge of tracking large-scale viral evolutionary history, this study introduces TempSnap-Trace, a novel computational framework designed for this purpose. The methodology processes genomic data to generate variant-featured haplotype strings. Subsequently, the minimum-cost arborescence network (McAN) algorithm is employed to infer phylogenetic relationships, from which weighted temporal snapshot networks are constructed. Core evolutionary nodes are then identified using community detection approach. This method integrates mutation sites, network topology, and directional info

TRKM: Twin restricted kernel machines for classification and regression.

Restricted kernel machines (RKMs) have significantly advanced machine learning by integrating kernel functions with least squares support vector machines (LSSVM), adopting an energy function akin to restricted Boltzmann machines (RBM) to enhance generalization performance. Despite their strengths, RKMs face challenges in handling unevenly distributed or complexly clustered data and incur substantial computational costs when scaling to large datasets due to the management of high-dimensional feature spaces. To address these limitations, we propose the twin restricted kernel machine (TRKM), a no

Castanet: a pipeline for rapid analysis of targeted multi-pathogen genomic data.

MOTIVATION: Target enrichment strategies generate genomic data from multiple pathogens in a single process, greatly improving sensitivity over metagenomic sequencing and enabling cost-effective, high-throughput surveillance and clinical applications. However, uptake by research and clinical laboratories is constrained by an absence of computational tools that are specifically designed for the analysis of multi-pathogen enrichment sequence data. Here we present an analysis pipeline, Castanet, for use with multi-pathogen enrichment sequencing data. Castanet is designed to work with short-read da

An unprecedented global challenge, emerging trends and innovations in the fight against COVID-19: A comprehensive review.

Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2) is a highly contagious and dangerous virus that caused the global COVID-19 pandemic in early 2020. It primarily affects the respiratory system, leading to severe illness and high rates of mortality worldwide. The virus enters the body by binding to a receptor called ACE2, which is present in specific cells of the lungs known as type 2 alveolar epithelial cells. Numerous studies have investigated the consequences of SARS-CoV-2 infection, revealing various impacts on the body. This review provides an overview of SARS-CoV-2, including i

Lung Mechanics: Material Characterization of Pulmonary Constituents for an Experimentally Informed Computational Pipeline.

The lung comprises multiple components including the parenchyma, airways, and visceral pleura, where each constituent displays specific material properties that together govern the whole organ's properties. The structural and mechanical complexity of the lung has historically undermined its comprehensive characterization, especially compared to other biological organs, such as the heart or bones. This knowledge void is particularly remarkable when considering that pulmonary disease is one of the leading causes of morbidity and mortality across the globe. Establishing the mechanical properties

Screening of potential inhibitors against structural proteins from Monkeypox and related viruses of Poxviridae family via docking and molecular dynamics simulation.

Monkeypox virus (MPXV) is an orthopoxvirus which causes zoonotic infection in humans. Even though sporadic cases of this infection are limited to the African continent, but if the infection continues to increase unabated, it can be a cause of serious concern for the human populace. Smallpox vaccination has been in use against monkeypox infection but it only provides mild protection. In the current study, we have screened novel small molecules (estrone fused heterocycles (EH1-EH7)) exhibiting good binding with monkeypox virus protein and related proteins from Poxviridae family of viruses via co

Computational modeling of the auditory brainstem response to continuous speech.

OBJECTIVE: The auditory brainstem response can be recorded non-invasively from scalp electrodes and serves as an important clinical measure of hearing function. We have recently shown how the brainstem response at the fundamental frequency of continuous, non-repetitive speech can be measured, and have used this measure to demonstrate that the response is modulated by selective attention. However, different parts of the speech signal as well as several parts of the brainstem contribute to this response. Here we employ a computational model of the brainstem to elucidate the influence of these di

A simple algorithm for objective threshold determination of auditory brainstem responses.

The auditory brainstem response (ABR) is a sound-evoked neural response commonly used to assess auditory function in humans and laboratory animals. ABR thresholds are typically chosen by visual inspection, leaving the procedure susceptible to user bias. We sought to develop an algorithm to automate determination of ABR thresholds to eliminate such biases and to standardize approaches across investigators and laboratories. Two datasets of mouse ABR waveforms obtained from previously published studies of normal ears as well as ears with varying degrees of cochlear-based threshold elevations (Mai

Serial CAD/CAM Bracing: An Alternative to Serial Casting for Early Onset Scoliosis.

BACKGROUND: Years of casting for infantile scoliosis can lead to significantly detrimental quality of life for both the child and parents. Concerns have been raised about the long-term negative neurodevelopmental effects of repeated anesthesia on young children. We developed an elongation bending derotation brace (EBDB) that uses primarily a bending derotation force applied to the curve to achieve the same goals as the cast. The goal of the study is to describe the preliminary results of a technique for creation of EBDB for infantile idiopathic scoliosis using computer-aided design/computer-ai

Comparison of the diagnostic efficiency for local recurrence of rectal cancer using CT, MRI, PET and PET-CT: A systematic review protocol.

BACKGROUND: The risk of local recurrence (LR) continues to threat patients with rectal cancer after surgery or chemoradiotherapy. The main reason is that there is frequently extensive scarring and reactive changes after radiotherapy and resection. Thus, the diagnosis of LR can be challenging. There are different imaging modalities that have been used in the follow-up of rectal cancer, including computed tomography (CT), magnetic resonance imaging (MRI), positron emission tomography (PET), and positron emission tomography-computed tomography (PET-CT) in clinical practice. METHODS: We will syst

Referencing of markerless CT data sets with cone beam subvolume including registration markers to ease computer-assisted surgery - a clinical and technical research.

BACKGROUND: As a prerequisite in navigation-assisted surgery, a three-dimensional image data set with registration marker is necessary. Often patients are presented, not being aware of facing a computer-assisted surgical intervention (CAS), with an already performed computed tomography (CT) data set without marker. The aim of this study was to evaluate the accuracy of a new method which allows performing CAS by enhancing the initial markerless data set with a marked subvolume gained by cone beam (CBCT) scan. METHODS: Therefore four registration markers are inserted and afterwards the patient
