Characterization of 28 novel patients expands the mutational and phenotypic spectrum of Lowe syndrome.

BACKGROUND: The oculocerebrorenal syndrome of Lowe (OCRL) is a rare X-linked multi-systemic disorder, almost always characterized by the triad of congenital cataract, cognitive and behavioral impairment and a proximal tubulopathy. METHODS: Twenty-eight novel patients with suspected Lowe syndrome were studied. RESULTS: All patients carried OCRL gene defects with mutational hot spots at CpG dinucleotides. Mutations previously unknown in Lowe syndrome were observed in ten of the 28 patients, and carriership was identified in 30.4 % of the mothers investigated. Mapping the exact breakpoints of a

Familial co-segregation of Coffin-Lowry syndrome inherited from the mother and autosomal dominant Waardenburg type IV syndrome due to deletion of EDNRB inherited from the father.

We report an African-American family that was identified after the proposita was referred for diagnostic evaluation at 4½ months with a history of Hirschsprung and dysmorphic features typical of Waardenburg syndrome (WS). Family evaluation revealed that the father had heterochromidia irides and hypertelorism supporting the clinical diagnosis of WS; however, examination of the mother revealed characteristic facial and digital features of Coffin-Lowry syndrome (CLS). Molecular testing of the mother identified a novel 2 bp deletion (c.865_866delCA) in codon 289 of RPS6KA3 leading to a frame-shift

Family history of aortic disease predicts disease patterns and progression and is a significant influence on management strategies for patients and their relatives.

BACKGROUND: While a positive family history (FH) is a known risk factor for developing an aneurysm, its association with the extent of disease has not been established. We evaluated the influence of a FH of aortic disease with respect to the pattern and distribution of aortic aneurysms in a given patient. METHODS AND RESULTS: From November 1999 to November 2011, 1263 patients were enrolled in physician-sponsored endovascular device trials to treat aortic aneurysms. Of the 555 patients who were alive and returning for follow-up, we obtained 426 (77%) family histories. Three-dimensional imaging

Evidence of a third ADPKD locus is not supported by re-analysis of designated PKD3 families.

Mutations to PKD1 and PKD2 are associated with autosomal dominant polycystic kidney disease (ADPKD). The absence of apparent PKD1/PKD2 linkage in five published European or North American families with ADPKD suggested a third locus, designated PKD3. Here we re-evaluated these families by updating clinical information, re-sampling where possible, and mutation screening for PKD1/PKD2. In the French-Canadian family, we identified PKD1: p.D3782_V3783insD, with misdiagnoses in two individuals and sample contamination explaining the lack of linkage. In the Portuguese family, PKD1: p.G3818A segregate

Maternally transmitted aminoglycoside-induced and non-syndromic hearing loss caused by the 1494C > T mutation in the mitochondrial 12S rRNA gene in two Chinese families.

OBJECTIVE: To explore the molecular genetic characterization of two Chinese families with aminoglycoside-induced and non-syndromic hearing loss (NSHL). DESIGN: Clinical evaluations, sequence analysis of mitochondrial DNA (mtDNA) as well as two nuclear genes TRMU and MTO1 encoding mitochondrial proteins. STUDY SAMPLE: Two Chinese families with aminoglycoside-induced and NSHL. RESULTS: Clinical evaluations revealed incomplete penetrance (28.6% vs. 40.0%) and variable phenotype of hearing losses between two families. When the effect of aminoglycosides was excluded, the penetrances were both 0%

Genome size estimation and genome assembly completeness assessment.

Evaluation of genome size has been extensively used in different fields. In many studies, it has been employed to test correlation with other parameters such as metabolic rates, longevity and ecological/geographical distribution. Moreover, genome size assessed with cytometrical methods can be useful to evaluate the completeness of genome assemblies. In this latter case, knowledge of the accuracy of cytometry-based genome size measurement is fundamental, and a pivotal factor is the internal standard used during measurement. In the present article, I tested the correlation between cytometry-meas

Association between ABCB1 gene polymorphism and response to levetiracetam treatment in focal epilepsy: a prospective case-control study in a Chinese population.

Background Epilepsy affects millions of people worldwide, and drug-resistant epilepsy (DRE) poses significant challenges. This investigation examined the relationship between ABCB1 gene variations and the efficacy of levetiracetam (LEV) in patients with focal epilepsy. Materials and Methods We classified 360 focal epilepsy patients treated with LEV as responders to LEV (n=142), second ASM (n=92), or non-responders (n=126). Five ABCB1 polymorphisms (rs1128503, rs2032582, rs1045642, rs2235035, and rs1922242) were genotyped using TaqMan assays. ABCB1 gene expression was analyzed in whole blood sa

A chromosome-level genome for the spotted flying dragon (Draco maculatus).

The Agamidae (agamids, also known as dragon lizards or dragons) is a species-rich squamate family adapted to all non-polar continents except the Americas. Flying dragons (Draco) belong to this family and are widespread across South and Southeast Asia. To date, no nuclear genome assemblies of flying dragons have been published, limiting our understanding of the genetic underpinnings of their unique adaptive gliding trait and population dynamics. We report a high-quality chromosome-level assembly of Draco maculatus (the spotted flying dragon) with a size of 1.73Gb, a scaffold N50 of 255.50 Mb, a

The contemporary Pacific gray whale (Eschrichtius robustus) gene pool includes ancestry from a potential ghost population: inferences from population genomics.

Local extirpations and extreme bottlenecks can deplete genetic variation and obscure population dynamics, especially in highly mobile species. The gray whale (Eschrichtius robustus) undertakes some of the longest known migrations among mammals, and two stocks (eastern and western gray whales) were historically recognized in the Pacific. Commercial whaling depleted both stocks, and while the Eastern North Pacific (ENP) stock has rebounded, the western stock was feared extirpated. In the post-whaling era, the origin of a small summer aggregation near Sakhalin Island, Russia (which we refer to as

Population genetics simulations made easier: EASYPOP v3.

We introduce an updated and enhanced version of EASYPOP, a widely used population-genetics simulation program. The previous version (2.0.1), released in 2006, runs natively only in Windows or the old Apple PPC architecture. The new version (3.1) preserves EASYPOP's ease of installation and use and runs natively in Windows, Linux, Apple Silicon, and Apple Intel environments. For quick re-runs, it can now write simulation parameters to and read them from a configuration file, removing the need to retype input parameters before each run. It also adds genotype output options that facilitate tempor

Effective population size associated with sky-island distribution in the summit rat, Rattus baluensis, a mountain Bornean endemic.

Tropical mountains are hotspots of biodiversity, and they can harbor species with sky-island distributions on mountaintops. The summit rat, Rattus baluensis, is a Bornean endemic previously known from two populations in the Kinabalu range. Here, we report the discovery of a third, genetically distinct population on Mt. Trusmadi, Sabah, Borneo. Using 27 nuclear introns genotyped in 44 individuals, we show that this population is genetically isolated and more differentiated than those in the Kinabalu range. ABC analyses reveal the three populations likely became isolated in mountain tops during

Bycatch in a bottle: what taxa are recoverable from metabarcoding DNA in historical invertebrate collection preservative fluid?

Natural history museum collections are invaluable repositories of biodiversity, offering insights into life on Earth. Genomic approaches provide powerful tools to characterize biodiversity in these collections. However using these collections for genomics without damaging specimens is a challenge. Here, we develop and test non-destructive DNA metabarcoding methods to capture biodiversity from the preservative fluids of archived insect collections ('Bycatch'). We optimized workflows for extracting and amplifying the partial CO1 locus (CO1) and fungal ITS1 locus from ethanol-based preservative f

A de novo genome assembly of an Angelman syndrome pig (Sus scrofa domesticus) model to resolve SNHG14.

Pigs (Sus scrofa domesticus) are used as biomedical and preclinical models for their comparable anatomy, physiology, and neurodevelopment to humans. Angelman syndrome is a rare genetic neurodevelopmental disorder, caused by the loss of the maternal Ubiquitin protein ligase E3A (UBE3A) allele, that was recently modeled and characterized in Yorkshire/Landrace pigs. The paternal UBE3A allele is intact but silenced in neurons of the central nervous system by the long non-coding RNA and polycistronic transcription unit Small Nuclear Host Gene 14 (SNHG14). Targeting SNHG14 to reactivate the paternal

A chromosome-level genome assembly and annotation for the beauty snake Elaphe taeniura.

The genus Elaphe Fitzinger, a large species clade within Colubridae, comprises 18 non-venomous snake species. Among them, Elaphe taeniura serves as a representative species due to its wide distribution and strong adaptability. However, genomic studies on this group remain limited. Here, we present a chromosome-level, high-quality reference genome for this species. The genome is assembled by integrating high-accuracy PacBio HiFi long-read sequencing and Hi-C chromatin conformation capture technologies and comprehensively annotated with the aid of transcriptomic data. The genome of E. taeniura s

Long-term rock dove (Columba livia) primordial germ cell culture: A tool towards avian conservation.

Primordial germ cells (PGCs) are critical tools for genome engineering and conservation in birds. Although culture systems for chicken PGCs have been well established for nearly two decades, efforts to propagate PGCs from other avian species have proved exceptionally challenging, limiting the broader application of artificial reproductive technologies in birds. Here we report the first successful derivation and long-term culture of PGCs from the rock dove, or common pigeon (Columba livia). Guided by transcriptomic profiling of PGCs, we developed a species-specific medium that supports PGC main

Reduced gene expression and missense mutations in the transporter protein SLC45A2 in a hypopigmented Egyptian rousette fruit bat (Rousettus aegyptiacus).

Oculocutaneous albinism-characterized by absent or decreased melanin in the skin, eyes and hair-often co-occurs with sensory, skin and immunity disorders. The genetic basis of albinism in humans is complex, with many loci implicated in multiple forms of the disorder. Less is known about the underlying genetic causes of albinism and leucism in other species, and cross-species studies of the molecular correlates of hypopigmentation could highlight common and conserved pathways underlying mammalian pigmentation disorders. We characterize the putative causal loci of reduced pigmentation in an Egyp

The evolutionary origins of the parthenogenetic lizard Aspidoscelis tesselatus.

Most vertebrate species reproduce sexually. The whiptail lizards (Aspidoscelis) are a notable exception; at least 11 of the 45 recognized species are parthenogenetic. Here, we focus on one such species (Aspidoscelis tesselatus) as a case study to understand how parthenogenetic species originate and evolve. Using genome-wide sequence data and ecological niche modelling, we find that A. tesselatus likely arose from a single hybrid speciation event between A. scalaris and A. marmoratus less than 500,000 years ago. The geographic ranges of A. tesselatus and its parental species overlap currently,

The first de novo genome assembly and annotation of a green-blooded skink (Prasinohaema aff. flavipes) from a historic museum sample.

The scincid genus Prasinohaema represents the only group of amniotes to possess green blood, resulting from the accumulation of the bile pigment biliverdin. Recent phylogenetic analyses have shown Prasinohaema to be polyphyletic with four independent origins for green blood. It is unknown why this trait has evolved in multiple instances and how Prasinohaema species are able to tolerate such high concentrations of a cytotoxic bile pigment. Here, we report the first de novo genome assembly and annotation for a green-blooded skink, Prasinohaema aff. flavipes, which was sequenced from an ethanol-p
