Molecular modeling of Gly80 and Ser80 variants of human group IID phospholipase A2 and their receptor complexes: potential basis for weight loss in chronic obstructive pulmonary disease.

Weight loss is a well known systemic manifestation of chronic obstructive pulmonary disease (COPD). A Gly80Ser mutation on human group IID secretory phospholipase A2 (sPLA2) enhances expression of the cytokines that are responsible for weight loss. In this study, we seek to establish a structural correlation of wild type sPLA2 and the Gly80Ser mutation with function. sPLA2 with glycine and serine at the 80th positions and the M-type receptor were modelled. The enzymes were docked to the receptor and molecular dynamics was carried out to 70 ns. Structural analysis revealed the enzymes to compri

Studies of chain substitution caused sub-fibril level differences in stiffness and ultrastructure of wildtype and oim/oim collagen fibers using multifrequency-AFM and molecular modeling.

Molecular alteration in type I collagen, i.e., substituting the α2 chain with α1 chain in tropocollagen molecule, can cause osteogenesis imperfecta (OI), a brittle bone disease, which can be represented by a mouse model (oim/oim). In this work, we use dual-frequency Atomic Force Microscopy (AFM) and incorporated with molecular modeling to quantify the ultrastructure and stiffness of the individual native collagen fibers from wildtype (+/+) and oim/oim diseased mice humeri. Our work presents direct experimental evidences that the +/+ fibers have highly organized and compact ultrastructure and c

Molecular mechanism of the enhanced viral fitness contributed by secondary mutations in the hemagglutinin protein of oseltamivir resistant H1N1 influenza viruses: modeling studies of antibody and receptor binding.

The envelope protein hemagglutinin (HA) of influenza viruses is primarily associated with host antibody and receptor interactions. The HA protein is known to maintain a functional balance with neuraminidase (NA), the other major envelope protein. Prior to 2007-2008, human seasonal H1N1 viruses possessing the NA H274Y mutation, which confers oseltamivir resistance, generally had low growth capability. Subsequently, secondary mutations that compensate for the deleterious effect of the NA H274Y mutation have been identified. The molecular mechanism of how the defect could be counteracted by these

Molecular modeling and active site analysis of SdiA homolog, a putative quorum sensor for Salmonella typhimurium pathogenecity reveals specific binding patterns of AHL transcriptional regulators.

Salmonella typhimurium is a Gram-negative bacterium responsible for human diseases including gastroenteritis and typhoid fever and its quorum sensing system is currently being intensively researched. Molecular modeling and binding site analysis of SdiA homolog, a putative quorum sensor of the LuxR family and responsible for S. typhimurium pathogenecity revealed a high structural homology of their active site with three other LuxR family proteins LasR from Pseudomonas aeruginosa, TraR from Agrobacterium tumifaciens and CviR from Chromobacterium violaceum. The results show that all the LuxR fami

Molecular mechanisms underlying postoperative peritoneal tumor dissemination may differ between a laparotomy and carbon dioxide pneumoperitoneum: a syngeneic mouse model with controlled respiratory support.

BACKGROUND: The mechanisms promoting postoperative peritoneal tumor dissemination are unclear. This study aimed to investigate postoperative tumor dissemination over time on both tissue and molecular levels. METHODS: For this study, C57BL6 mice were randomized into four groups: anesthesia alone (control), carbon dioxide (CO(2)) pneumoperitoneum at low (2 mmHg) or high (8 mmHg) intraperitoneal pressure (IPP), and laparotomy. A mouse ovarian cancer cell line (ID8) was injected intraperitoneally just before surgery. The groups were further subdivided into three groups, and a laparotomy was perfo

Flexible estrogen receptor modulators: synthesis, biochemistry and molecular modeling studies for 3-benzyl-4,6-diarylhex-3-ene and 3,4,6-triarylhex-3-ene derivatives.

Selective estrogen receptor modulators (SERMs) such as tamoxifen and toremifene are clinically useful drugs in the endocrine treatment of estrogen receptor positive breast cancer while raloxifene is an effective intervention for osteoporosis. In an ongoing SERM discovery programme we now report the synthesis of a series of 3-benzyl-4,6-diarylhex-3-enes and 3,4,6-triarylhex-3-enes containing an extended flexible core structure. In these novel structures, the ethylene group acts as a flexible spacing group linking the aryl Ring A or Ring B with the core alkene group. In the benzyl-4,6-diarylhex-

Pyrrolo[1,3]benzothiazepine-based serotonin and dopamine receptor antagonists. Molecular modeling, further structure-activity relationship studies, and identification of novel atypical antipsychotic agents.

Recently we reported the pharmacological characterization of the 9,10-dihydropyrrolo[1,3]benzothiazepine derivative (S)-(+)-8 as a novel atypical antipsychotic agent. This compound had an optimum pK(i) 5-HT(2A)/D(2) ratio of 1.21 (pK(i) 5-HT(2A) = 8.83; pK(i) D(2) = 7.79). The lower D(2) receptor affinity of (S)-(+)-8 compared to its enantiomer was explained by the difficulty in reaching the conformation required to optimally fulfill the D(2) pharmacophore. With the aim of finding novel atypical antipsychotics we further investigated the core structure of (S)-(+)-8, synthesizing analogues with

A novel mutation in the glucose-6-phosphate dehydrogenase gene in a subject with chronic nonspherocytic hemolytic anemia--characterization of enzyme using yeast expression system and molecular modeling.

Glucose-6-phosphate dehydrogenase (G6PD) deficiency is the most common human enzymopathy. Human G6PD gene is highly polymorphic, with over 130 mutations identified, many of which cause hemolytic anemia. We studied a novel point mutation in the G6PD gene 1226 C-->G, predicting the proline 409 to arginine substitution (G6PD Suwalki). We expressed the human wild-type and mutated G6PD gene in yeast Saccharomyces cerevisiae which allowed the characterization of the Suwalki variant. We showed that human wild-type, as well as the mutated (1226 C-->G) G6PD gene, functionally complemented the phenotype

From dried bear bile to molecular investigation: A systematic review of the effect of bile acids on cell apoptosis, oxidative stress and inflammation in the brain, across pre-clinical models of neurological, neurodegenerative and neuropsychiatric disorders.

Bile acids, mainly ursodeoxycholic acid (UDCA) and its conjugated species glycoursodeoxycholic acid (GUDCA) and tauroursodeoxycholic acid (TUDCA) have long been known to have anti-apoptotic, anti-oxidant and anti-inflammatory properties. Due to their beneficial actions, recent studies have started to investigate the effect of UDCA, GUDCA, TUDCA on the same mechanisms in pre-clinical models of neurological, neurodegenerative and neuropsychiatric disorders, where increased cell apoptosis, oxidative stress and inflammation in the brain are often observed. A total of thirty-five pre-clinical studi

Theoretical study for investigating three experimental dose-response curves of rosy odorants on human olfactory receptor OR2A25 via molecular docking calculations and statistical physics modeling.

Humans perceived rosy odorants, as well as other odorant molecules, through olfactory receptors that belong to the family of seven-transmembrane GPCRs. However, characterizing olfactory receptors remains a major challenge, largely due to the lack of X-ray crystallographic structures with high resolution. In this work, a theoretical statistical physics simulation and analysis, validated with molecular docking calculations, was applied to obtain deeper insight into human olfactory perception function by reducing the docking process to an adsorption one. Fitting results showed that human OR2A25 r

Discovery of novel acridine based inhibitors of Bruton's tyrosine kinase (BTK) via pharmacophore modeling and machine learning-driven virtual screening followed by molecular dynamic studies.

Bruton's Tyrosine Kinase (BTK) has been recently recognized as an important drug design target for treating B-cell malignancies. Unfortunately, drug resistance is making the treatment of B-cell malignancies challenging. In this study, we employed a dual machine learning drug design approach that involves two parallel branches: the QSAR-GFA modeling (Branch 1) which engages the development of an interpretable structure activity relationships, and the KNIME® based machine learning modeling (Branch 2) which aimed at achieving high predictive accuracy. Subsequently, six machine learning modules, e

Electrophysiological Characterization of the Venom and Toxins from the Scorpion Tityus championi Targeting Voltage-Gated Sodium Channels and Molecular Modeling of Tch3, a Toxin with Therapeutic Potential for Pain Relief.

Scorpion neurotoxins are small peptides that target ion channels and offer opportunities for novel therapeutic discovery. This study analyzed the functional effects of the venom and toxins from the Costa Rican endemic scorpion, Tityus championi. Initially, crude venom was tested on different isoforms of voltage-gated sodium channels. Our findings revealed that the venom contains toxins that affect mammalian NaV1.6 and NaV1.7, as well as the cockroach BgNaV1 channel. Increased currents through NaV1.6 and BgNaV1 channels were associated with bigger window currents and inhibition of inactivation.

Unconventional molecular descriptors for blood-brain barrier permeability prediction: a unified model and its implications for local anesthetic design, micellar formulation, and chelation-based effect modification.

BACKGROUND: Predicting blood-brain barrier (BBB) permeability remains a central problem in central nervous system (CNS) drug design. Conventional rules such as Lipinski's rule of five and related CNS guidelines describe physicochemical boundaries but do not guarantee permeability. OBJECTIVE: We examined how a set of molecular descriptors-including membrane cross-sectional area, collision cross-section, P-glycoprotein (P-gp) net flux, desolvation cost, chameleonicity, 3D polar surface area, dipole moment/polarizability, LUMO energy, substructural synergy, and lateral bilayer pressure-can be in

Development and validation of an immune-related molecular subtyping model based on a four-gene prognostic biomarker signature and multi-omics integrative analysis in Luminal B breast cancer.

BACKGROUND: Luminal B breast cancer (LBBC) is characterized by marked molecular heterogeneity and unfavorable therapeutic outcomes, underscoring the need for concise and biologically interpretable biomarkers that can support reliable prognostic stratification. However, existing biomarker signatures are often redundant, weakly generalizable, and insufficiently validated in multi-omics regulatory consistency. METHODS: Using a minimum prognostic-redundancy feature identification strategy, we identified an immune-related four-gene prognostic biomarker signature and determined its optimal classifi

Novel 2-amino-4-(1H-imidazol)pyridine derivatives as potent brain-penetrant EGFR mutant inhibitors: Design, synthesis, biological evaluation, and molecular modeling study.

EGFR inhibitors, including Osimertinib, have achieved marked success in treating non-small-cell lung cancer (NSCLC). However, major challenges persist, including clinical resistance mutations in NSCLC and limited efficacy against EGFR-altered glioblastoma (GBM). This underscores the urgent need for brain-penetrant EGFR inhibitors capable of circumventing mutant resistance and targeting EGFR-driven GBM. To address this, we designed and synthesized a novel series of 2-amino-4-(1H-imidazol)pyridine derivatives as EGFR inhibitors and performed molecular modeling studies to elucidate their interact

Synergistic prognostic value of transcription factor multiplicity and Ki-67 in pituitary neuroendocrine tumour recurrence after endoscopic transsphenoidal surgery: a novel tiered molecular risk model.

BACKGROUND: WHO 2022 classification underscores lineage-defining transcription factors (TFs) as key determinants of pituitary neuroendocrine tumour (PitNET) biology. We hypothesise that interaction between lineage "driver" (TFs) and proliferative "Движок" (Ki-67) provides superior prognostic power for predicting recurrence compared to either factor in isolation or to traditional clinicopathological parameters. MATERIALS AND METHODS: This retrospective cohort study analysed 302 patients who underwent primary Endoscopic Endonasal Transsphenoidal Surgery for PitNETs. Five prognostic models were

The Construction of a Molecular Model for the Ternary Protein Complex of Intrinsic Coagulation Pathway Factors Provides Novel Insights for the Pathogenesis of Cross-Reactive Material Positive Coagulation Factor Mutations.

The human coagulation pathway orchestrates a complex series of events vital for maintaining vascular integrity, in which the intrinsic pathway plays a pivotal role in amplifying and propagating the coagulation response. Dysregulation of this pathway can lead to various bleeding disorders and thrombotic complications, posing significant health risks. In this pathway, the activation of Factor (F) X zymogen is catalyzed by the FVIIIa-FIXa binary complex, but knowledge about this is still incomplete. Understanding the structural and functional intricacies of the FVIIIa-FIXa-FX (zymogen) complex is
