Causal link between folic acid and recurrent aphthous ulcers: A two-sample Mendelian randomization study.

Observational studies have suggested associations between micronutrient status and recurrent aphthous ulcers (RAU); however, the causal nature of these relationships remains unclear. This study aimed to evaluate the genetically predicted associations between circulating micronutrients and RAU using a Mendelian randomization (MR) approach. We conducted a two-sample MR analysis using genome-wide association study (GWAS) summary statistics from individuals of European ancestry. Genetic instruments for 15 micronutrients, including folic acid, zinc, and vitamin B12, were obtained from the IEU OpenG

Genetic architecture shared between body shape phenotypes and preeclampsia-related diseases: a genome-wide cross-trait analysis.

BACKGROUND: Observational studies have established a strong epidemiological connection between obesity and an increased risk of pre-eclampsia (PE). However, the genetic mechanisms underlying this comorbidity remain largely unexplored. In this study, we conducted a comprehensive cross-trait analysis to elucidate the shared genetic architecture between various adiposity-related traits and PE. METHODS: Using the genome-wide association study (GWAS) statistics, we first evaluated the overall genetic overlap between adiposity-related traits and PE through multiple approaches, including linkage dis

Integration of Metabolomic and Brain Imaging Data Highlights Pleiotropy Among Posttraumatic Stress Disorder, Glycoprotein Acetyls, and Pallidum Structure.

BACKGROUND: The development of posttraumatic stress disorder (PTSD) is attributable to the interplay between exposure to severe traumatic events, environmental factors, and biological characteristics. Blood and brain imaging markers have been associated with PTSD. However, to our knowledge, no study has systematically investigated the genetic relationship between PTSD, metabolic biomarkers, and brainwide imaging. METHODS: We integrated genome-wide data informative of PTSD, 233 metabolic biomarkers, and 3935 brain imaging-derived phenotypes (IDPs). Pleiotropy was assessed by applying global an

Common autoimmune diseases and urticaria: the causal relationship from a bidirectional two-sample mendelian randomization study.

OBJECTIVE: The immune response assumes a pivotal role in the underlying mechanisms of urticaria pathogenesis. The present study delves into an investigation of the genetic causal connections between urticaria and prevalent autoimmune afflictions, notably rheumatoid arthritis (RA), systemic lupus erythematosus (SLE), ulcerative colitis (UC), and Crohn's disease (CD). METHODS: A bidirectional two-sample Mendelian randomization (MR) analysis was conducted to investigate the causal relationships involving four autoimmune diseases and urticaria. The genome-wide association study (GWAS) summary dat

Tradeoffs between proliferation and transmission in virus evolution- insights from evolutionary and functional analyses of SARS-CoV-2.

To be successful, a virus must maintain high between-host transmissibility while also effectively adapting within hosts. The impact of these potentially conflicting demands on viral genetic diversity and adaptation remains largely unexplored. These modes of adaptation can induce uncorrelated selection, bring mutations that enhance certain fitness aspects at the expense of others to high freqency, and contribute to the maintenance of genetic variation. The vast wealth of SARS-CoV-2 genetic data gathered from within and across hosts offers an unparalleled opportunity to test the above hypothesis

Phenome-wide Association Analysis of Substance Use Disorders in a Deeply Phenotyped Sample.

BACKGROUND: Substance use disorders (SUDs) are associated with a variety of co-occurring psychiatric disorders and other SUDs, which partly reflects genetic pleiotropy. Polygenic risk scores (PRSs) and phenome-wide association studies are useful in evaluating pleiotropic effects. However, the comparatively low prevalence of SUDs in population samples and the lack of detailed information available in electronic health records limit these data sets' informativeness for such analyses. METHODS: We used the deeply phenotyped Yale-Penn sample (n = 10,610 with genetic data; 46.3% African ancestry, 5…

Schizophrenia, Bipolar Disorder, and Alzheimer's Disease are not Causal Factors of Bone Mineral Density: A Mendelian Randomization Analysis.

Until recently, it remains unclear whether schizophrenia, bipolar disorder (BD), and Alzheimer's disease (AD) is associated with bone mineral density (BMD). We aimed to investigate the causal effects of schizophrenia, BD and AD on BMD with Mendelian randomization (MR) analysis. Single-nucleotide polymorphisms (SNPs) strongly associated with these three neuropsychiatric diseases as instrumental variables were selected from genome-wide association studies in the MR Base database. We analyzed the effects of these SNPs on the femoral neck BMD (FN-BMD), lumbar spine BMD (LS-BMD) and forearm BMD (FA

Association Between Periodontitis and Preeclampsia: A Bidirectional Mendelian Randomisation Analysis.

OBJECTIVES: Studies have increasingly focussed on the relationship between periodontitis (PD) and preeclampsia (PE). However, conclusions have not been consistent, and it is unclear whether any causal relationship exists between them and whether causality is bidirectional. This study employed Mendelian randomisation (MR) analysis to investigate the potential bidirectional causal relationship between PD and PE. METHODS: Genetic variants strongly linked to PD (17,353 cases and 28,210 controls), chronic periodontitis (CP; 1817 cases and 2215 controls), aggressive periodontitis (AgP; 851 cases an

Genetic causal association between physical activities and epilepsy: A Mendelian randomization study.

BACKGROUND: Despite numerous investigations into the relationship between physical activities (PA) and epilepsy, the causal effects remain contentious. Thus, we conducted a two-sample Mendelian randomization (MR) study to assess the potential causality. METHODS: Single-nucleotide polymorphisms (SNPs) predisposed to self-reported moderate and vigorous physical activities (MPA and VPA) and overall acceleration average (OAA) calculated through wrist-worn accelerometers were selected as exposure instrumental variables. Five subtypes of epilepsy, including all epilepsy, focal epilepsy and generali

Epilepsy and psychiatric comorbidities: A bidirectional mendelian randomization study.

STUDY OBJECTIVES: Psychiatric comorbidities are relatively common among patients with epilepsy; however, the underlying mechanisms of this association remain largely unknown. The objective of this Mendelian randomization (MR) study was to analyze the genetic correlations and causality underlying these reciprocal associations. METHODS: Single-nucleotide polymorphisms associated with epilepsy (29,677 controls and 15,212 cases) and seven psychiatric comorbidities (485,436 controls and 269,495 cases) were identified from genome-wide association studies. Causal significance was estimated using inv

Systematic dissection of pleiotropic loci and critical regulons in excitatory neurons and microglia relevant to neuropsychiatric and ocular diseases.

Advancements in single-cell multimodal techniques have greatly enhanced our understanding of disease-relevant loci identified through genome-wide association studies (GWASs). To investigate the biological connections between the eye and brain, we integrated bulk and single-cell multiomic profiles with GWAS summary statistics for eight neuropsychiatric and five ocular diseases. Our analysis uncovered five latent factors explaining 61.7% of the genetic variance across these 13 diseases, revealing diverse correlational patterns among them. We identified 45 pleiotropic loci with 91 candidate genes

Effects of ankylosing spondylitis on cardiovascular disease: aMendelian randomization study.

OBJECTIVE: Accumulating evidence suggests that patients with ankylosing spondylitis (AS) have an elevated risk for cardiovascular disease (CVD) and cardiovascular death, however, whether AS has causal effects on the risk of CVD is unclear.Two-sample Mendelian randomization (MR) was utilizedto examine the probable causal link between them. METHODS: Summary statistics from publicly released genome-wide association studies (GWAS) was used to perform MR analyses. Genetically predicted AS was selected as the exposure variable from published GWAS meta-analyses. CVD was adopted as the outcome variab

Causal association between sleep disorders and nephrolithiasis: a two-sample Mendelian randomization study.

PURPOSE: Observational evidence indicates an association between sleep disorders and the risk of nephrolithiasis (kidney stones), but whether this relationship reflects a causal effect remains uncertain. The causal relationship between genetically determined sleep disorders and the risk of nephrolithiasis using a two-sample Mendelian randomization (MR) approach was investigated. METHODS: This two-sample MR study utilized genome-wide association summary data for both sleep disorders and nephrolithiasis. The main analysis was conducted using the inverse variance weighted method, while confirmat

Exploring the shared genetic architecture of migraine and autoimmune diseases.

BACKGROUND: Migraine (MIG) frequently co-occurs with autoimmune diseases (ADs), but the shared genetic basis underlying this comorbidity remains unclear. METHODS: Using publicly available GWAS summary statistics from European populations, we applied an integrated framework to investigate the shared genetic architecture between MIG and seven ADs (SLE, UC, CD, PSC, T1D, RA, MS). Genetic correlations and polygenic overlap were evaluated using LDSC, HDL, and MiXeR. Shared pleiotropic loci were identified via PLACO and annotated with FUMA. Gene-level analyses were conducted using MAGMA, followed b

Bardet-Biedl Syndrome-Multiple Kaleidoscope Images: Insight into Mechanisms of Genotype-Phenotype Correlations.

Bardet-Biedl Syndrome is a rare non-motile primary ciliopathy with multisystem involvement and autosomal recessive inheritance. The clinical picture is extremely polymorphic. The main clinical features are retinal cone-rod dystrophy, central obesity, postaxial polydactyly, cognitive impairment, hypogonadism and genitourinary abnormalities, and kidney disease. It is caused by various types of mutations, mainly in genes encoding BBSome proteins, chaperonins, and IFT complex. Variable expressivity and pleiotropy are correlated with the existence of multiple genes and variants modifiers. This revi

Usher's syndrome.

Usher's syndrome is an autosomal recessive condition of congenital sensorineural hearing loss and retinitis pigmentosa. Other abnormalities are present but inconsistently, suggesting the genetic concepts of pleiotropy and heterogeneity. Accordingly, several classifications have been suggested. Clinical findings involve the visual, auditory and vestibular systems. The identification of the carrier state would allow for more timely and accurate genetic counselling. A screening program for Usher's syndrome appears feasible. This would allow affected, deaf individuals to prepare themselves for the

Causal inference for multiple risk factors and diseases from genomics data.

Mendelian randomization, the standard instrument variable causal-inference approach for genomics, can be severely biased by inadequate selection of appropriate instrument variables and horizontal pleiotropy. We introduce Causal Inference GWAS, a graphical approach that selects genetic instruments from summary statistics controlling for linkage and pleiotropy, accommodates rare variants and binary outcomes, distinguishes direct from indirect risk factors in high dimensions, and flags latent confounding. Applied to 9 risk factors, 4 metabolic disease outcomes, and 8.4M variants across 458,747 UK
