The rhizosphere microbiome is critical for plant health, yet how soil type and intensive management jointly govern its assembly remain unclear. Here, we hypothesized that soil type acts as a primary environmental filter, while intensive cultivation (plant growth plus fertilization) imposes additional selective pressures that differentially shape bacterial versus fungal communities. Using flue-cured tobacco (K326) grown in clay loam and sandy loam soils under field conditions, we examined the rhizosphere microbiome at the topping stage. Intensive cultivation significantly altered rhizosphere ph…

The grain quality and seed microbiome of Daqu wheat are fundamental determinants of Daqu fermentation performance; however, the mechanisms by which cultivation environments influence these traits via rhizosphere microbial communities remain unclear. Bacterial and fungal communities across the bulk soil-rhizosphere-seed continuum of three wheat cultivars grown in four ecoregions were characterized using absolute quantitative amplicon sequencing. The rhizosphere microbiome was treated as a central intermediary, while the response variables were seed microbial diversity and grain-quality traits, …

Plant growth-promoting bacteria (PGPB) are increasingly deployed as biofertilizers, yet the link between an inoculant's genomic potential and its realized effect on the plant is rarely assessed within an integrative framework that jointly captures the rhizosphere microbiome, plant phenotype, and strain genome. Two Bacillus strains-B. halotolerans 1453 and B. pumilus 630-were applied to wheat and soybean in a factorial pot experiment (2 strains × 2 application methods × 3 frequencies + control, 3-4 replicates). Rhizosphere samples (n = 67 after filtering) were profiled by 16S rRNA sequencing wi…

Root-knot nematode causes severe yield losses in cucumber and other cucurbits. The wild relative Cucumis metuliferus exhibits strong resistance, but the metabolic basis of this resistance and the potential of resistance-associated metabolites to protect susceptible crops remains poorly understood. Here, we compared host status, phenolic content, and untargeted metabolomes of roots and rhizosphere soils of C. metuliferus and C. sativus upon Meloidogyne incognita infection. C. metuliferus showed delayed nematode development, fewer galls, and a lower reproduction factor compared with C. sativus, …

As a key constructive tree species in arid ecosystems, Populus euphratica plays a vital role in maintaining desert ecological stability. The rhizosphere microorganisms of P. euphratica are crucial for supporting its adaptation to extreme environments. However, the dynamic changes and ecological functions of rhizosphere bacterial communities across its growth stages remain poorly understood. In our study, P. euphratica forests across stand ages, including young forest, middle-aged forest, near-mature forest, mature forest, over-mature forest, and senescent stages were used as research objects. …

Fusarium crown rot (FCR) of wheat lacks sustainable control. We assembled a cross-kingdom synthetic microbial community (SMC) of Trichoderma harzianum T19 and five Bacillus strains and tested it in nonsterile soil challenged with Fusarium pseudograminearum. The SMC treatment significantly suppressed FCR, reducing the disease severity index by approximately 70%. Wheat growth and yield were simultaneously enhanced. In the rhizosphere, SMC improved soil health by elevating soil organic matter and nitrogen levels by over 50%, while mitigating pathogen-induced nutrient imbalances and boosting nutri…

Nitrogen management strongly regulates rhizosphere nutrient availability, microbial ecological processes, and maize productivity in fertigation-based systems. Yet, the mechanisms by which nitrogen application gradients shape rhizosphere nitrogen transformations and microbial community stability remain insufficiently understood. In this study, a field experiment with four nitrogen levels (N0 0 kg·hm⁻², N1 100 kg·hm⁻², N2 140 kg·hm⁻², and N3 180 kg·hm⁻²) was conducted to clarify how nitrogen inputs influence rhizosphere nitrogen forms, microbial community assembly, and yield performance in maize…

INTRODUCTION: The rhizosphere metabolome is a crucial mediator of plant-substrate interactions, yet how different cultivation substrates reprogram this metabolic interface and influence crop performance remains poorly understood.
METHODS: Using tomato as a model, we employed non-targeted metabolomics based on solvent extraction followed by gas chromatography-mass spectrometry (GC-MS) to compare rhizosphere metabolic profiles under three substrates: conventional facility soil (SL), pinecone residue (PR), and peat substrate (PS).
RESULTS: We identified and annotated 276 metabolites, with lipid…

Plant responses to heat stress emerge from interactions among host genotype, environment, and the rhizosphere microbiome, yet most studies examine these components in isolation. We applied the Genotype × Environment × Rhizosphere Microbiomes (GERMs) framework to test how host-microbe coordination contributes to heat tolerance in cereal crops Zea mays and Sorghum bicolor. We analyzed maize and sorghum grown under optimal and heat-stressed conditions across contrasting soil treatments using integrated plant-microbial metatranscriptomics. Host and microbial gene expression profiles were jointly a…

Translocation of elite cultivars across distinct climatic regions often induces transplantation shock. Although the rhizosphere microbiome can facilitate host acclimation, the underlying functional mechanisms remain unclear. Here, we investigated microbiome-mediated adaptation in "Hongdeng" sweet cherry (Prunus avium L.) moved from a humid coastal region (Dalian, DL) to a semi-arid inland habitat (Hohhot, HS). We integrated plant physiological assays, metagenomic sequencing, and structural equation modeling (SEM) to compare the source population (DL), the introduced population (HS), and a loca…

CO2 capture and storage (CCS) is a pivotal technology for mitigating global climate change, but CO2 leakage from geological storage sites risks disrupting soil rhizosphere bacterial communities critical to soil functionality. To clarify their response mechanisms, this study focused on CO2-sensitive soybean (Shanning 17) in the Ordos Basin, establishing a simulated CO2 leakage platform with four treatments: CK (control, ambient CO2), 10%, 30%, and 50%. Illumina NovaSeq 16 S rRNA sequencing combined with PICRUSt functional prediction was used to analyze rhizosphere bacteria. Results showed CO2 l…

BACKGROUND: Astragalus membranaceus var. mongholicus is an important Chinese herbal medicine. Root rot in Astragalus caused by Fusarium oxysporum is a destructive soil-borne disease. Biocontrol agents are currently regarded as an ecofriendly strategies for controlling root rot; however, the inherent complexity of natural environments often prevents beneficial bacteria from establishing long-term residence in the plant rhizosphere. Therefore, more effective methods against pathogenic fungi are urgently needed to safeguard both the yield and quality of Astragalus, and harnessing microorganism-de…

Nitrogen is one of the most limiting nutrients to forest productivity worldwide. Recently, it has been established that diverse ecosystems source a substantial fraction of their water from weathered bedrock, leading to questions about whether root-driven nitrogen cycling extends into weathered bedrock as well. In this study, we specifically examined nitrogen dynamics using specialized instrumentation distributed across a 16 m weathered bedrock vadose zone (WBVZ) underlying an old growth forest in northern California where the rhizosphere-composed of plant roots and their associated microbiome-…

Iron oxides affect the stability of soil organic matter (SOM), which in turn affects greenhouse gas emissions in paddy soils. They also regulate the direction and magnitude of the rhizosphere priming effect (RPE) by restricting SOM accessibility and microbial activity. However, the controlling steps and key factors that regulate the RPE magnitude under anoxic conditions are unknown. In this study, we investigated the mechanisms through which Fe(III) reduction affects the RPE using humic acid as an electron shuttle in paddy soils and conducting continuous 13CO2 labeling of rice plants. The RPE,…

Phosphorus (P) deficiency is a predominant constraint on plant growth in acidified soils, largely due to the sequestration of P by toxic aluminum (Al) compounds. Indigenous phosphorus-solubilizing bacteria (PSBs) capable of mobilizing Al-P in these soils hold significant promise. A novel Al-P-solubilizing strain, Al-P Nguyenibacter sp. L1, was isolated from the rhizosphere soil of healthy Lespedeza bicolor plants indigenous to acidic terrains. However, our understanding of the genomic landscape of bacterial species within the genus Nguyenibacter remains in its infancy. To further explore its b…

Actinobacteria are known to produce various secondary metabolites having antibiotic effects. This study assessed the antimicrobial potential of actinobacteria isolated from the rhizosphere of Caesalpinia pyramidalis Tul. from the Caatinga biome. Sixty-eight actinobacteria isolates were evaluated for antimicrobial activity against different microorganisms by disk diffusion and submerged fermentation, using different culture media, followed by determination of minimum inhibitory concentration (MIC) and chemical prospecting of the crude extract. Of the isolates studied, 52.9% of those isolated at…

BACKGROUND AND AIMS: Mercury (Hg) is an extremely toxic pollutant, especially in the form of methylmercury (MeHg), whereas selenium (Se) is … ents. The high Se treatment also markedly reduced 'water-soluble' Hg and MeHg concentrations in the rhizosphere soil, decreased the uptake capacity of Hg by roots and enhanced the development of apoplastic barriers in the root endodermis.
CONCLUSIONS: Addition of Se to Hg-contaminated soil can help produce brown rice that is simultaneously enriched in Se and …

A Gram-positive bacterium, designated strain CBMB205(T), was isolated from the rhizosphere soil of traditionally cultivated, field-grown rice. Cells were strictly aerobic, motile, rod-shaped and formed endospores. The best growth was achieved at 30°C and pH 7.0 in ammonium mineral salts (AMS) medium containing 600 mM methanol. A comparative 16S rRNA gene sequence-based phylogenetic analysis placed strain CBMB205(T) in a clade with the species Bacillus amyloliquefaciens, Bacillus vallismortis, Bacillus subtilis, Bacillus atrophaeus, Bacillus mojavensis and Bacillus licheniformis and revealed pa…

Survival of Pseudomonas sp. SF4c and Pseudomonas sp. SF10b (two plant-growth-promoting bacteria isolated from wheat rhizosphere) was investigated in microcosms. Spontaneous rifampicin-resistant mutants derived from these strains (showing both growth rate and viability comparable to the wild-strains) were used to monitor the strains in bulk soil and wheat rhizosphere. Studies were carried out for 60 days in pots containing non-sterile fertilized or non-fertilized soil. The number of viable cells of both mutant strains declined during the first days but then became established in the wheat rhizo…
