Chromatin as a target antigen in human and murine lupus nephritis.

The present review focuses on pathogenic molecular and transcriptional events in patients with lupus nephritis. These factors are renal DNaseI, exposed chromatin fragments and the corresponding chromatin-reactive autoantibodies. Lupus nephritis is the most serious complication in human systemic lupus erythematosus, and is characterised by deposition of chromatin fragment-IgG complexes in the mesangial matrix and glomerular basement membranes. The latter deposition defines end-stage disease. This event is stringently linked to a renal-restricted shutdown of expression of the DNaseI gene, as det…

Localization of the chromatin remodelling protein, ATRX in the adult testis.

Mutations in ATRX (alpha-thalassaemia and mental retardation on the X-chromosome) can give rise to ambiguous or female genitalia in XY males … attern of ATRX staining is consistent with that observed in other cell-types and suggests a role in chromatin regulation. The findings suggest that ATRX in humans may play a role in adult spermatogenesis as well as in testicular development.

On the mechanism of chromatin loss induced by the B chromosome of maize.

Knobbed regions of the regular maize complement frequently are eliminated at the second microspore division in spores which have two or more B chromosomes. Evidence is presented that no or little loss occurs in spores with one B and that the rate is not increased in spores with more than two B's.-The B chromosomes from an unrelated strain proved as effective in inducing loss as did the B's of the original high loss stock.-Chromatin loss induced by B's is restricted to knobbed A chromosomes and occurs only at the second microspore division. Knobbed chromosomes 3, 5, and 9 have been tested and a…

Role of Chromatin-Associated RNAs in Eye Physiology and Pathology.

Noncoding RNAs, including long noncoding RNAs, enhancer RNAs, circular RNAs, and small nuclear and nucleolar RNAs, represent a major, yet still largely uncharacterized, regulatory layer in the eye. A subset of these molecules, chromatin-associated RNAs (caRNAs), physically interacts with DNA and nuclear protein complexes to influence genome organization, transcriptional output, and stress responses. Although caRNAs have emerged as essential regulators of chromatin topology and gene expression in diverse tissues, their identity, dynamics, and mechanisms in the retina and retinal pigment epithel…

The trifecta of Plasmodium falciparum chromatin: open, closed, and centric.

Ramón-Zamorano et al. provide the first comprehensive characterization of protein complexes associated with heterochromatin, euchromatin, and centromeric chromatin in the malaria parasite Plasmodium falciparum. The study uncovers novel proteins involved in chromatin remodeling, sexual commitment, RNA-mediated regulation, and chromosome segregation, providing new insights into the chromatin-based mechanisms governing parasite development.

Mechanistic insights into chromatin modulation by the "orphan" remodeler ATRX.

Alpha-thalassemia/mental retardation syndrome X-linked protein (ATRX) is an ATP-dependent chromatin remodeler that performs diverse functions. The mechanism by which ATRX modulates chromatin is unknown. Here, our cryo-electron microscopy (cryo-EM) structure revealed that human ATRX recognizes the nucleosome through its C-terminal regions by embracing and unwrapping ∼18 base pair nucleosomal DNA near entry/exit sites in the presence of ADP⋅BeF3. Strikingly, the DNA minor groove between super helical location (SHL)6 and SHL7 is profoundly deformed by a "pin-like" structure on the "poking helix" …

The role of CHAMP1 in chromatin-mediated DNA damage repair.

Defects in the replication stress response are major drivers of cancer development and present key targetable vulnerabilities that can be ex … the ends of double strand breaks and allowing DSB end resection to occur. Complex II enriches heterochromatin content through the recruitment of the methyltransferase SETDB1 to DNA damage sites. Increased heterochromatin at stalled forks is associated with proper fork stability and restart, demonstrating the importance of CHAMP1 in maintaining genomic integ …

RAD51 is chromatin enriched and targetable in BRCA1-deficient cells.

BRCA1 mutant cancers are homologous recombination (HR) deficient, and their sensitivity to anti-cancer therapies such as poly (ADP-ribose) polymerase (PARP) inhibitors (PARPi) has long been attributed to this defect. Accordingly, the HR marker, RAD51 foci have been widely used as biomarkers of PARPi response. However, single-stranded DNA (ssDNA) gaps also characterize BRCA1 mutant cells and have been implicated in PARPi sensitivity. Here, unexpectedly, we find that RAD51 is essential and enriched in the chromatin of BRCA1-deficient cells, while additional deletion of 53BP1 alleviates this enri…

HDACs in the Brain: From Chromatin Remodeling to Neurodegenerative Disease.

Histone deacetylases (HDACs) are key epigenetic regulators that influence chromatin remodeling, gene expression, and cellular plasticity in the central nervous system (CNS). This review provides a comprehensive overview of the classification and functional diversity of HDACs, with particular emphasis on their roles in neural progenitor cells, mature neurons, and glial populations. In neural stem and progenitor cells, HDACs modulate neurogenesis, fate specification, and lineage commitment. In differentiated neurons, HDACs govern synaptic plasticity, memory formation, and survival. In glial cell…

Chromatin Shearing in Suspension Cell Line: A Guide for Optimization.

Chromatin immunoprecipitation (ChIP) assesses DNA-proteins interactions and hence helps to generate intricate relationships and vital information. ChIP determines the genomic location of specific proteins or post-translational modifications at an individual locus or genome-wide. The protocol endures complexity; hence it is of utmost importance to identify the variable responsible for experimental erraticism. The most sensitive and critical step involves the chromatin fragmentation step. In the current study, the parameters required for chromatin shearing in the Kasumi-1 cell line have been opt…

Psychopharmacology in children with genetic disorders of epigenetic and chromatin regulation.

OBJECTIVE: Hundreds of rare genetic variants associated with autism or intellectual disability have been identified, and many impact genes known to have a primary epigenetic/chromatin regulatory function. The objective of this study was to examine and compare behavioural profiles and longitudinal psychotropic treatment patterns in children with epigenetic/chromatin variants, other rare variants impacting neurodevelopment, or no known genetic condition. METHODS: Using electronic medical records from a pediatric psychopharmacology program for children with autism or intellectual disability, we …

Mapping of chromatin architecture and enhancer-promoter interactions in the cochlea.

INTRODUCTION: Chromatin interactions, particularly those between promoters and distal enhancers, enable precise gene regulation in specialized tissues, like the cochlea in the inner ear. Disruptions in these long-range interactions between enhancers and gene promoters are linked to hereditary hearing loss. For many genes important to cochlear development and function, the distal regulatory elements that control their expression remain unknown. Identifying these elements and studying their regulatory roles is challenging due to their distance from target genes and the spatial complexity of chro…

Chromatin accessibility and gene expression in the parasite Trichomonas vaginalis.

Trichomonas vaginalis, the most common non-viral sexually transmitted parasite, causes more than 270 million infections annually. The infect … ely understood. While many studies have reported a positive correlation between gene expression and chromatin accessibility in other cells, this relationship has not been analyzed in T. vaginalis. To address these questions, we selected two contrasting T. vaginalis strains based on their interactions with host cells: B7268 strain, a highly adherent one and …
