RNA-binding proteins in ALS and FTD: from pathogenic mechanisms to therapeutic insights.

Amyotrophic lateral sclerosis (ALS) and frontotemporal dementia (FTD) are devastating neurodegenerative disorders with overlapping clinical, genetic and pathological features. A large body of evidence highlights the critical role of RNA-binding proteins (RBPs) - in particular TAR DNA-binding protein 43 (TDP-43) and Fused in sarcoma (FUS) - in the pathogenesis of these diseases. These RBPs normally regulate various key aspects of RNA metabolism in the nervous system (by assembling into transient biomolecular condensates), but undergo cytoplasmic mislocalization and pathological aggregation in A…

Defining redundancy in the stickers and spacers of the cell-cell junction protein Canoe's intrinsically disordered region.

Cell-cell adherens junctions (AJs) and their dynamic cytoskeletal linkage power morphogenesis. AJs are enormous complexes with hundreds of proteins linked by multivalent interactions. Like other biomolecular condensates, intrinsically disordered regions (IDRs) in junctional proteins play important roles in AJ assembly and function, using spacer elements to span distances, and stickers to engage targets. To define molecular mechanisms, we need to define the functional units within IDRs. Drosophila Canoe, homolog of human Afadin, is our model. Canoe mediates morphogenesis and has an extensive ID…

pH-Tolerant Tripeptide Coacervates as Biomimetic Catalytic Microreactors.

Intracellular liquid-liquid phase separation underpins the formation of biomolecular condensates that spatially organize and regulate biochemical reactions. Synthetic coacervates have emerged as promising analogues for constructing biomimetic microreactors; however, their practical utility is often limited by poor stability under harsh conditions, such as extreme pH and high ionic strength, which are relevant to both prebiotic environments and chemical processes. Here, we report a bioinspired strategy to construct tripeptide-based coacervates that exhibit exceptional tolerance across a broad r…

Mechanisms and applications of condensed RNA-based molecular crowding on enhancing RNA aptamer performance.

BACKGROUND: RNA aptamers represent promising recognition bioreceptors for biosensing, yet practical applications are severely hampered by limited binding affinity, poor thermal stability and high susceptibility to nuclease-mediated degradation. Intracellular molecular crowding environments driven by liquid-liquid phase separation can remodel RNA conformation and improve biomolecular function, inspiring the construction of artificial condensed RNA systems to address the performance bottlenecks of RNA aptamers for foodborne pathogen detection. In this work, we engineered a CUG-trinucleotide-repe

Phase separation and the tumor microenvironment.

Liquid-Liquid Phase Separation (LLPS) is a physicochemical process which involves biomolecules spontaneously assembling into membrane-less biomolecular condensates through multivalent weak interactions. It emerges as a key factor regulating cellular homeostasis, and is widely involved in the spatiotemporal regulation of core cellular activities including gene expression and signal transduction. Notably, the dynamic process of LLPS is highly sensitive to extracellular microenvironmental cues, especially in the context of cancer. The Tumor Microenvironment (TME) is a dynamically heterogeneous en…

Phase separation as an emerging regulatory framework in antibody class switching and genome stability.

The spatial and temporal organization of nuclear processes is increasingly interpreted through principles associated with liquid-liquid phase separation (LLPS), whereby multivalent interactions among proteins and nucleic acids generate dynamic, membraneless assemblies. In DNA repair, such assemblies have been proposed to coordinate damage sensing, signaling, and repair pathway choice; however, their causal contribution in physiological immune contexts remains under active investigation. Antibody class switch recombination (CSR) provides a stringent immunological model in which to examine these

NUP98 oncofusions in myeloid malignancies: An update on molecular mechanisms and therapeutic opportunities.

Acute myeloid leukemia (AML) is an aggressive hematological malignancy with a heterogeneous molecular landscape. In the pediatric context, the NUP98 gene is a frequent target of chromosomal rearrangements that are linked to poor prognosis and unfavorable treatment outcomes in different AML subtypes. The translocations fuse NUP98 to a diverse array of partner genes, resulting in fusion proteins with novel functions. NUP98 fusion oncoproteins induce aberrant biomolecular condensation, abnormal gene expression programs, and re-wired protein interactions which ultimately cause alterations in the c

mTORC1 Controls Phase Separation and the Biophysical Properties of the Cytoplasm by Tuning Crowding.

Macromolecular crowding has a profound impact on reaction rates and the physical properties of the cell interior, but the mechanisms that regulate crowding are poorly understood. We developed genetically encoded multimeric nanoparticles (GEMs) to dissect these mechanisms. GEMs are homomultimeric scaffolds fused to a fluorescent protein that self-assemble into bright, stable particles of defined size and shape. By combining tracking of GEMs with genetic and pharmacological approaches, we discovered that the mTORC1 pathway can modulate the effective diffusion coefficient of particles ≥20 nm in d

Hiding in Plain Sight: HIV-1 Membraneless Organelles as Nuclear Hubs-Host Hijacking, Replication, Immune Evasion, and Drug-Access Implications.

The long-held assumption that the … g with the host factor CPSF6, induce liquid-liquid phase separation. This leads to the formation of biomolecular condensates, termed HIV-1 membraneless organelles (HIV-1-MLOs), which subsequently merge with nuclear speckles (NSs). In this Perspective we read these condensates along five interlocking axes. First, the virus drives the host phase separation of cleavage and p …

GRACE-OFF: A Machine-Learned Interatomic Potential for Organic Liquids Using the GRACE Architecture.

Machine-learned interatomic potentials (MLIPs) have become an increasingly important tool for molecular dynamics (MD) simulations, enabling near quantum-mechanical accuracy at significantly reduced computational cost. Recent studies indicate that the Graph Atomic Cluster Expansion (GRACE) neural network architecture delivers strong performance in materials chemistry. In this work, we assess the GRACE architecture for the prediction of potential energy surfaces for organic molecules and introduce GRACE-OFF (GRACE Organic Force Field). Single Fluorogens and Orientation-Localization Microscopy for Quantifying Chemical and Biomolecular Dynamics at the Nanoscale.

Many chemical systems look uniform only because ensemble measurements average over their most interesting molecules. Electron-transfer rates vary across electrode surfaces; lipid membranes contain nanodomains with distinct packing and fluidity; peptide aggregates exhibit local polymorphism; and biomolecular condensates contain transient networks of interactions that are blurred in ensemble images. A central challenge in chemical imaging is not simply to see smaller structures, but to measure chemical variables such as polarity, redox potential, and molecular confinement at the single-molecule …

Beyond bulk physics: Interfacial and confinement effects in aqueous microdroplets.

Aqueous microdroplets provide a mesoscopic platform for investigating aqueous solutions under finite confinement. Despite their compositional diversity, including emulsions, vesicles, biomolecular condensates, synthetic cells, and living cells, these systems share a common physical setting defined by finite volume and a high surface-to-volume ratio, through which interfaces become dynamically coupled to the confined interior. At these length scales, neither molecular descriptions nor macroscopic continuum theories can fully describe confined aqueous systems, and concepts and measurement strate…

Grass carp reovirus VP35 hijacks DHX15 into phase-separated inclusion bodies to evade host antiviral immunity.

Many viral proteins undergo liquid-liquid phase separation (LLPS) to form biomolecular condensates known as viral inclusion bodies (VIBs), which are utilized for genome replication and virion assembly, thus serving as potential targets for antiviral drugs. However, the role of VIBs in viral immune evasion has rarely been explored. In this study, we demonstrated that VP35 protein of type II grass carp reovirus (GCRV-II) formed VIBs through LLPS in cells and in vitro. Moreover, we identified a host interaction partner of GCRV-II VP35, DEAH (Asp-Glu-Ala-His)-box helicase 15 (DHX15), which promote…

Nortriptyline Inhibits Lysosomal Exocytosis-Mediated SASP During Gastric Cancer Progression via Targeting HOXA1-PITX2 Phase Separation.

Lysosomal exocytosis, a calcium-dependent secretory process, facilitates extracellular release of cargos that promote cancer progression, though its regulatory pathways and therapeutic strategies are poorly understood. Herein, using combined transcriptomic and proteomic approaches, we identify homeobox A1 (HOXA1) as a functional partner of paired like homeodomain 2 (PITX2) within biomolecular condensates forming via liquid-liquid phase separation. Mechanistically, HOXA1-PITX2 complex facilitates the expression of mucolipin 1 (MCOLN1) and RAS-related protein Rab-3A (RAB3A), which drive lysosoma…

CGBack: Diffusion Model for Backmapping Large-Scale and Complex Coarse-Grained Molecular Systems.

Molecular dynamics simulations based on coarse-grained (CG) models are used to accelerate conformational dynamics of biomolecules and other chemical systems with reduced computational costs. CG models achieve this by discarding atomic information necessary for downstream structural analysis. Recovering the atomic detail from CG structures, i.e., backmapping, remains a fundamental challenge in multiscale modeling, especially for proteins and complex biomolecular assemblies. Recent machine learning methods have shown promise in reconstructing atomistic details, but most approaches only target si
