Minimum flow decomposition guided by saturating subflows.

The minimum flow decomposition problem abstracts a set of key tasks in bioinformatics, including metagenome and transcriptome assembly. These tasks, collectively known as multi-assembly, aim to reconstruct multiple genomic sequences from reads obtained from mixed samples. The reads are first organized into a directed graph (e.g., overlap graph, splice graph), where each edge has an integer weight representing the number of supporting reads. By viewing the graph as a flow network, the underlying sequences and their abundances can be extracted through decomposition into a minimum number of weigh

The domino error: A novel mistake in simple physical reasoning.

We reveal a novel error in people's thinking about the physical world: the domino error. Across six preregistered experiments (N = 1,655) we showed adults static pictures of objects that had fallen like dominos and asked questions requiring them to reason about which objects had fallen over first or last. Our participants often picked the wrong object. For instance, they often picked the object that fell over last when asked which fell over first. Participants made this error with different items and question wordings, despite believing the objects were arranged like dominos before they fell.

moTSart: accelerating automated transition state search with generative models in a low-data regime.

Transition states (TSs) are first-order saddle points on the potential energy surface, and thus the highest-energy structure on the (multi-step) minimum-energy reaction pathway that corresponds to a chemical reaction, determining the rate at which it proceeds. Locating TSs and thus elucidating reaction mechanisms is a computationally demanding and expertise-driven task. Recent automation strategies leverage heuristic rules or deep learning models to directly arrive at TS geometries from textual SMILES representations. However, standalone TS predictors lack robustness, whereas heuristic-based a

Less is more: Aesthetic liking is inversely related to metabolic expense by the visual system.

Energy efficiency is a major driving force in the evolution of organisms, and previous research implies that humans may have evolved pleasure-based signals to guide optimal actions. But could this energy-saving heuristic also apply to aesthetic pleasure? We test this hypothesis using both an in silico model of the visual system (VGG19) and human observers, finding strong evidence in both. First, we measure the proxy for metabolic cost incurred by VGG19-either pretrained for object and scene categorization or randomly initialized-as it processes 4,914 images of objects and scenes, revealing an

Lessons in clinical reasoning - pitfalls, myths, and pearls: a case of tarsal tunnel syndrome caused by an intraneural ganglion cyst.

OBJECTIVES: Intraneural ganglionic cysts are non-neoplastic cysts that can cause signs and symptoms of peripheral neuropathy. However, the scarcity of such cases can lead to cognitive biases. Early surgical exploration of space occupying lesions plays an important role in identification and improving the outcomes for intraneural ganglionic cysts. CASE PRESENTATION: This patient presented with loss of sensation on the right sole with tingling numbness for six months. A diagnosis of tarsal tunnel syndrome was made. Nerve conduction study revealed that the mixed nerve action potential (NAP) was

Evaluating Health Advice in a Web 2.0 Environment: The Impact of Multiple User-Generated Factors on HIV Advice Perceptions.

Unlike traditional media, social media systems often present information of different types from different kinds of contributors within a single message pane, a juxtaposition of potential influences that challenges traditional health communication processing. One type of social media system, question-and-answer advice systems, provides peers' answers to health-related questions, which yet other peers read and rate. Responses may appear good or bad, responders may claim expertise, and others' aggregated evaluations of an answer's usefulness may affect readers' judgments. An experiment explored

Extracting transmission networks from phylogeographic data for epidemic and endemic diseases: Ebola virus in Sierra Leone, 2009 H1N1 pandemic influenza and polio in Nigeria.

BACKGROUND: Phylogeography improves our understanding of spatial epidemiology. However, application to practical problems requires choices among computational tools to balance statistical rigor, computational complexity, sensitivity to sampling strategy and interpretability. METHODS: We introduce a fast, heuristic algorithm to reconstruct partially-observed transmission networks (POTN) that combines features of phylogenetic and transmission tree approaches. We compare the transmission network generated by POTN with existing algorithms (BEAST and SeqTrack), and discuss the benefits and challen

Estimating multiplicity of infection, haplotype frequencies, and linkage disequilibria from multi-allelic markers for molecular disease surveillance.

BACKGROUND: Molecular/genetic methods are becoming increasingly important for surveillance of diseases like malaria. Such methods allow monitoring routes of disease transmission or the origin and spread of variants associated with drug resistance. A confounding factor in molecular disease surveillance is the presence of multiple distinct variants in the same infection (multiplicity of infection - MOI), which leads to ambiguity when reconstructing which pathogenic variants are present in an infection. Heuristic approaches often ignore ambiguous infections, which leads to biased results. METHOD

"Tied together like a woven hat:" Protective pathways to Alaska native sobriety.

BACKGROUND: The People Awakening Project (1RO1 AA 11446-03) had two purposes, completed in Phase I and Phase II of the project. The purpose of Phase I was to complete a qualitative study; the research objective was discovery oriented with the specific aim of identification of protective and recovery factors in Alaska Native sobriety. Results were used to develop a heuristic model of protective and recovery factors, and measures based on these factors. The research objective of Phase II was to pilot these measures and provide initial validity data. METHODS: Phase I utilized a life history metho

Building Clinical Artificial Intelligence at the PICU Bedside: Recognizing the Clinician-Builder.

Several of the highest-value problems in critical care-synthesizing fragmented bedside data, surfacing the tacit heuristics of experienced clinicians, generating accurate family-facing explanations, and decision support-are too specialized, too local, and too embedded in uncodified practice to specify from outside the unit; the market they represent is often too small to repay commercial development. This commentary argues for recognizing a missing translational figure: the clinician-builder-a frontline clinician who identifies workflow failures and prototypes tools to address them, much as th

Wernicke-Kleist-Leonhard phenotypes
of endogenous psychoses: a review of their validity
.

While the ICD-DSM paradigm has been a major advance in clinical psychiatry, its usefulness for biological psychiatry is debated. By defining consensus-based disorders rather than empirically driven phenotypes, consensus classifications were not an implementation of the biomedical paradigm. In the field of endogenous psychoses, the Wernicke-Kleist-Leonhard (WKL) pathway has optimized the descriptions of 35 major phenotypes using common medical heuristics on lifelong diachronic observations. Regarding their construct validity, WKL phenotypes have good reliability and predictive and face validity

Another view of the history of antipsychotic drug discovery and development.

Chlorpromazine initiated effective pharmacotherapy for schizophrenia 60 years ago. This discovery initiated or stimulated key developments in the field of psychiatry. Nonetheless, advances in pharmacotherapy of schizophrenia have been modest. Psychosis remains the primary aspect of psychopathology addressed, and core pathologies such as cognition and negative symptom remain unmet therapeutic challenges. New clinical and basic neuroscience paradigms may guide the near future and provide a more heuristic construct for novel and innovative discovery.

Statistical testing of an allometric centered model of craniofacial growth.

An allometric centered model of craniofacial growth was tested by several computer-assisted statistical methods on the pure longitudinal growth data of twenty-four close-bred female rats and on cross-sectional human cranial growth data. The study demonstrated that such a model was heuristic and, being incapable of exact definition, was deemed inappropriate for further use in modeling of craniofacial skeletal growth. The necessity for vigorous testing of any hypothesis concerning the modeling of craniofacial growth is stressed.

Scalable nonparametric clustering with unified marker gene selection for single-cell RNA-seq data.

Clustering is commonly used in single-cell RNA sequencing (scRNA-seq) to assess cellular heterogeneity, but standard methods often require user-specified heuristics and rely on post-selective differential expression analyses, which often lead to inflated false discovery rates. Here, we present NCLUSION: a nonparametric infinite mixture model that leverages Bayesian sparse priors to identify marker genes and cluster single-cell expression data simultaneously. NCLUSION uses a variational inference algorithm, which enables it to scale up to millions of cells. Through simulations and analyses of p

Automatic Lumen Detection on Longitudinal Ultrasound B-Mode Images of the Carotid Using Phase Symmetry.

This article describes a method that improves the performance of previous approaches for the automatic detection of the common carotid artery (CCA) lumen centerline on longitudinal B-mode ultrasound images. We propose to detect several lumen centerline candidates using local symmetry analysis based on local phase information of dark structures at an appropriate scale. These candidates are analyzed with selection mechanisms that use symmetry, contrast or intensity features in combination with position-based heuristics. Several experimental results are provided to evaluate the robustness and per

Betting Decision Under Break-Streak Pattern: Evidence from Casino Gaming.

Cognitive bias is prevalent among gamblers, especially those with gambling problems. Grounded in the heuristics theories, this study contributes to the literature by examining a cognitive bias triggered by the break streak pattern in the casino setting. We postulate that gamblers tend to bet on the latest outcome when there is a break-streak pattern. Moreover, three determinants of the betting decision under break-streak pattern, including the streak length of the alternative outcome, the frequency of the latest outcome, and gender, were identified and examined in this study. A non-participato

Knowledge-driven automated detection of pleural plaques and thickening in high resolution CT of the lung.

Consistent efforts are being made to build Computer-Aided Detection and Diagnosis systems for radiological images. Such systems depend on automated detection of various disease patterns, which are then combined together to obtain differential diagnosis. For diffuse lung diseases, over 12 disease patterns are of interest in High Resolution Computed Tomography (HRCT) scans of the lung. In this paper, we present an automated detection method for two such patterns, namely Pleural Plaque and Diffuse Pleural Thickening. These are characteristic features of asbestos-related benign pleural disease. Th

Refining instructional text generation after evaluation.

In this paper, we describe how user-adapted explanations about drug prescriptions can be generated from already existing data sources. We start by illustrating the two-step approach employed in the first version of the natural language generator and the limitations of generated texts, that we discovered through analytical and empirical evaluations. We claim that, although style refinement would be needed in these texts, particular care should be devoted to implementing some of the persuasion techniques that doctors employ in their explanations. This would require either thoroughly revising the

Klinefelter's syndrome and psychopathology: a case study of the combined effects of nature and nurture.

A patient with Klinefelter's syndrome and genotype 47 XXY was abused and ostracized by his family during childhood. Later, this pattern was repeated by a series of homosexual lovers. The separate and interactive effects between genetic and psychosocial risk factors may account for this patient's subsequent psychosexual and personality disorders and reminds scholars of psychopathology of the importance of early detection and intervention. This single case study is presented for heuristic value, illustrative purposes, and serves as a link between mental health clinicians and sexologists.

The terrorist mind: II. Typologies, psychopathologies, and practical guidelines for investigation.

Part I of this two-part article presents a psychological and political analysis of the terrorist mind. Part II describes the major current psychological classifications and typologies of domestic and foreign terrorism. Explanations are offered in terms of our current understanding of the personality and psychopathology of terroristic violence. A heuristic model of classifying terrorism in terms of personality and psychopathology is presented. In addition to guiding further research and theory on the psychology of terrorism, this model has immediate practical application to the investigation an
