Chromosome instability associated with human alphoid DNA transfected into the Chinese hamster genome.

Repetitive DNA sequences have been implicated in the mediation of DNA rearrangement in mammalian cells. We have tested this hypothesis by using a dihydrofolate reductase (DHFR) expression vector into which candidate sequences were inserted. DHFR- Chinese hamster ovary (CHO) cells were transfected with this vector, the amplification of which was then selected for by methotrexate (MTX) exposure. Cells transfected with the vector alone (and resistant to 0.02 or 1.0 microM MTX) or with a poly(dG-dT) insert (and resistant to 0.05 or 1.0 microM MTX) showed little change in chromosome aberrations or

Histaminase (diamine oxidase) activity in human tumors: an expression of a mature genome.

High histaminase [amine:oxygen oxidoreductase (deaminating) (pyridoxal-containing), EC 1.4.3.6] activity is found in certain human tumors and in the placenta of most mammals. The present study explores the relationship of tumor histaminase to histaminases found in placenta and other human, pig, and rat tissues. The electrophoretic mobility and Michaelis constants for the deamination of histimine and putrescine were identical for histaminases from human placenta and from medullary thyroid carcinoma. An antibody was raised in rabbits against human placental histaminase that was highly purified b

In vivo genome-wide CRISPR screens of human T cells in solid tumours.

Large-scale CRISPR screening in human T cells holds significant promise for identifying genetic modifications that enhance cellular immunotherapy. Yet, many regulators of T cell performance in solid tumours are not revealed in vitro1,2. In vivo screening in tumour-bearing mice is more physiological but has been limited by low intratumoural T cell recovery. Here we developed an in vivo model that efficiently recovers human T cells from solid tumours, permitting genome-wide CRISPR screens with few mice. Tumour-infiltrating T cells from this model exhibit hallmarks of dysfunction compared with sp

CRISPR/Cas9 engineered and whole-genome characterized KIT D816V-mutant human iPSC lines.

We report on the generation of human induced pluripotent stem cell (iPSC) lines, BIHi005-A-86 and BIHi005-A-87, carrying the KIT D816V mutation associated with Indolent Systemic Mastocytosis (ISM). To overcome the confounding genetic backgrounds of existing leukemic models, we introduced this gain-of-function mutation into the healthy BIHi005-A line using CRISPR/Cas9 editing. The resulting clones were validated via whole-genome sequencing (WGS) to confirm specific on-target editing and lack of predicted or disease-relevant off-target effects, while maintaining genomic stability. Together with

Genome-Wide Association Study Identifies Human Genetic Variants Associated with Systemic Chronic Inflammation.

Chronic low-grade inflammation has been identified as the etiology of disease across the life span; however, the underlying genetic mechanism are poorly understood, and no genetic association study is performed. Here, we quantified chronic low-grade inflammation using the low-grade inflammation score (INFLA-score) and performed a genome-wide association study in a large European cohort of 217,984 individuals, involving 6,134,151 single nucleotide polymorphisms (SNPs). We identified 20,182 SNPs at 194 loci reaching genome-wide significance (p < 5 × 10-8), with the lead SNP rs429358 in apolipopr

The Multifunctional SMC5/6 Complex in Genome Stability, Antiviral Restriction, and Human Disease.

The Structural Maintenance of Chromosomes 5/6 (SMC5/6) complex is a key regulator of genome stability that participates in the recognition, stabilization, and processing of DNA intermediates generated during DNA replication and homologous recombination. Recent advances in structural and biochemical studies have revealed the architecture of the SMC5/6 complex and elucidated the molecular mechanisms by which ATPase activity, DNA-binding modules, and SUMO-and ubiquitin-mediated regulatory pathways cooperate to maintain genome integrity. Extensive evidence has further demonstrated that SMC5/6 func

A barrier to human embryogenesis involves dysregulated 3D genome reprogramming and ZGA collapse.

Early embryonic arrest (EEA) is a critical impediment in assisted reproductive technology, leading to lack of viable embryos. Despite its prevalence, the molecular basis of EEA remains elusive, and the contribution of 3D genome reorganization to this arrest remains largely unexplored. Here, we present an integrated analysis of chromatin architecture and transcriptome dynamics in arrested human embryos during zygotic genome activation (ZGA) stage. Our results reveal extensive chromosomal compartment switching, significant alterations in topologically associating domains (TADs) features, and dis

Determinants of mutation susceptibility along the genome are largely invariant across human tissues.

BACKGROUND: The propensity for accumulating somatic mutations varies along the genome, which critically influences somatic mosaicism, tumor evolution and the potential role of somatic mutations in the context of age-associated diseases. Genomic factors contributing to the variability of mutation rates have been established, including, for example, distance from the replication origin, chromatin structure and sequence context. However, their relative importance for explaining variable mutation rates along the genome as well as variable mutation rates between tissues remains elusive. RESULTS: H

Geometrically Encoded Positioning of Introns, Intergenic Segments, and Exons in the Human Genome.

Human tissues require a mechanism to generate durable, yet modifiable, transcriptional memories to sustain cell function across a lifetime. Previously, it was demonstrated that nanoscale packing domains couple heterochromatin (cores) and euchromatin (outer zone) into unified reaction volumes that can generate transcriptional memory. In prior work, this framework demonstrates that RNA synthesis occurred within the ideal zone (intermediate density) portions of the domain. Naturally, this creates a question of where genes are positioned in relation to the packing domain architecture and which gen

Mitochondrial genome analysis supports zoonotic transmission of triclabendazole-resistant human fascioliasis in Peru.

Fascioliasis is a parasitic infection caused by Fasciola spp., primarily affecting ruminant animals. These digenean flatworms cause severe liver damage in their hosts, resulting in substantial economic losses within the livestock industry. Human fascioliasis is an emerging public health concern, with an estimated global prevalence of 2.6 million cases. Infection in humans typically occurs through the ingestion of aquatic vegetation or water contaminated with metacercariae. Triclabendazole (TCBZ) remains the only drug recommended by WHO for the treatment of human fascioliasis and is widely used

The Genome of Plasmodium gonderi: Insights into the Evolution of Human Malaria Parasites.

Plasmodium species causing malaria in humans are not monophyletic, sharing common ancestors with nonhuman primate parasites. Plasmodium gonderi is one of the few known Plasmodium species infecting African old-world monkeys that are not found in apes. This study reports a de novo assembled P. gonderi genome with complete chromosomes. The P. gonderi genome shares codon usage, syntenic blocks, and other characteristics with the human parasites Plasmodium ovale s.l. and Plasmodium malariae, also of African origin, and the human parasite Plasmodium vivax and species found in nonhuman primates from

A Neanderthal haplotype introgressed into the human genome confers protection against membranous nephropathy.

Class 2 HLA and PLA2R1 alleles are exceptionally strong genetic risk factors for membranous nephropathy (MN), leading, through an unknown mechanism, to a targeted autoimmune response. Introgressed archaic haplotypes (introduced from an archaic human genome into the modern human genome) might influence phenotypes through gene dysregulation. Here, we investigated the genomic region surrounding the PLA2R1 gene. We reconstructed the phylogeny of Neanderthal and modern haplotypes in this region and calculated the probability of the observed clustering being the result of introgression or common des

Whole-genome analysis and evolutionary characterization of cervical and oral human papillomavirus 16.

High-throughput genome-wide sequencing has revealed high genomic variability of HPV16 in different geographic regions which is the most predominant genotype in human papillomavirus (HPV)-associated malignancies. Analysis of the HPV16 by whole-genome sequence (WGS) is an advanced method for the identification of mutations in the genome. There is limited information about HPV16 diversity in Pakistan, especially at the genomic level. Till now, WGS for HPV16 has not been previously reported in Pakistan. The current study has sequenced three HPV16 viral genomes, from two cervical and one oral cavit

Whole-genome sequencing and functional annotation of pathogenic Paraconiothyrium brasiliense causing human cellulitis.

BACKGROUND: A pathogenic filamentous fungus causing eyelid cellulitis was isolated from the secretion from a patient's left eyelid, and a phylogenetic analysis based on the rDNA internal transcribed spacer region (ITS) and single-copy gene families identified the isolated strain as Paraconiothyrium brasiliense. The genus Paraconiothyrium contains the major plant pathogenic fungi, and in our study, P. brasiliense was identified for the first time as causing human infection. To comprehensively analyze the pathogenicity, and proteomics of the isolated strain from a genetic perspective, whole-geno

Evolutionary potential of the monkeypox genome arising from interactions with human APOBEC3 enzymes.

APOBEC3, an enzyme subfamily that plays a role in virus restriction by generating mutations at particular DNA motifs or mutational 'hotspots', can drive viral mutagenesis with host-specific preferential hotspot mutations contributing to pathogen variation. While previous analysis of viral genomes from the 2022 Mpox (formerly Monkeypox) disease outbreak has shown a high frequency of C>T mutations at TC motifs, suggesting recent mutations are human APOBEC3-mediated, how emerging monkeypox virus (MPXV) strains will evolve as a consequence of APOBEC3-mediated mutations remains unknown. By measurin

Genome-wide transcriptome profiling of human trabecular meshwork cells treated with TGF-β2.

Glaucoma is a complex neurodegenerative disease resulting in progressive optic neuropathy and is a leading cause of irreversible blindness worldwide. Primary open angle glaucoma (POAG) is the predominant form affecting 65.5 million people globally. Despite the prevalence of POAG and the identification of over 120 glaucoma related genetic loci, the underlaying molecular mechanisms are still poorly understood. The transforming growth factor beta (TGF-β) signalling pathway is implicated in the molecular pathology of POAG. To gain a better understanding of the role TGF-β2 plays in the glaucomatous

Characterization of Bacillus cereus Group Isolates From Human Bacteremia by Whole-Genome Sequencing.

Members of the Bacillus cereus group are spore-forming organisms commonly associated with food poisoning and intestinal infections. Moreover, some strains of the group (i.e., B. cereus sensu stricto and Bacillus thuringiensis) can cause bacteremia in humans, mainly in immunocompromised individuals. Here we performed the genetic characterization of 17 human clinical strains belonging to B. cereus group isolated from blood culture. The whole-genome sequencing (WGS) revealed that the isolates were closely related to B. cereus sensu stricto and B. thuringiensis-type strain. Multilocus sequence typ
