Development of an HPV Genotype Detection Platform Based on Aggregation-Induced Emission (AIE) and Flow-Through Hybridization Technologies.

Genetic mutations can cause life-threatening diseases such as cancers and sickle cell anemia. Gene detection is thus of importance for disease-risk prediction or early diagnosis and treatment. Apart from genetic defects, gene detection techniques can also be applied to gene-related diseases with high risk to human health such as human papillomavirus (HPV) infection. HPV infection has been strongly linked to cervical cancer. To achieve a high-throughput HPV gene detection platform, the flow-through hybridization system appears to be one of the commercialized diagnostic techniques for this purpo

Genome-Wide Association Studies for Sex Determination and Cross-Compatibility in Water Yam (Dioscorea alata L.).

Yam (Dioscorea spp.) species are predominantly dioecious, with male and female flowers borne on separate individuals. Cross-pollination is, therefore, essential for gene flow among and within yam species to achieve breeding objectives. Understanding genetic mechanisms underlying sex determination and cross-compatibility is crucial for planning a successful hybridization program. This study used the genome-wide association study (GWAS) approach for identifying genomic regions linked to sex and cross-compatibility in water yam (Dioscorea alata L.). We identified 54 markers linked to flower sex d

Not all 'hybrids' matter: towards a nuanced understanding of Schistosoma species hybridization.

Hybridization between Schistosoma species has gained increasing attention in recent years, with reports from across Africa raising concerns about impacts on transmission, zoonotic spillover and control. While such interpretations often present 'hybrids' as emerging threats, they frequently outpace the supporting evidence. In this paper, we critically examine the assumptions and limitations underlying current discourse on Schistosoma hybridization. Drawing on experimental, field and genomic studies, we distinguish between transient hybridization, dead-end interactions and introgression, each wi

Summary Tests of Introgression Are Highly Sensitive to Rate Variation Across Lineages.

The evolutionary implications and frequency of hybridization and introgression are increasingly being recognized across the tree of life. To detect hybridization from multi-locus and genome-wide sequence data, a popular class of methods are based on summary statistics from subsets of 3 or 4 taxa. However, these methods often carry the assumption of a constant substitution rate across lineages and genes, which is commonly violated in many groups. In this work, we quantify the effects of rate variation on the D test (also known as ABBA-BABA test), the D3 test, and HyDe. All 3 tests are used wide

Extreme diversification driven by parallel events of massive loss of heterozygosity in the hybrid lineage of Candida albicans.

Candida albicans is the most commonly reported species causing candidiasis. The taxonomic classification of C. albicans and related lineages is controversial, with Candida africana (syn. C. albicans var. africana) and Candida stellatoidea (syn. C. albicans var. stellatoidea) being considered different species or C. albicans varieties depending on the authors. Moreover, recent genomic analyses have suggested a shared hybrid origin of C. albicans and C. africana, but the potential parental lineages remain unidentified. Although the genomes of C. albicans and C. africana have been extensively stu

Phytotoxicity of chlorinated aliphatics to hybrid poplar (Populus deltoides x nigra DN34).

Effects of a series of chlorinated ethenes and ethanes on hybrid poplar (Populus deltoides x nigra DN34) were assessed in laboratory experiments. Poplar cuttings were grown in sealed reactors with hydroponic solutions and were exposed to a chlorinated solvent for a period of two weeks. Exposure concentrations ranged from 0 to 0.4 mM for perchloroethylene to 0 to 8.4 mM for 1,1-dichloroethane. Effects were assessed by gravimetrically monitoring transpiration and measuring change in cutting mass. The zero-growth concentrations of the chemicals tested were 0.3 mM perchloroethylene, 0.9 mM trichlo

Chordoid glioma: a case report and molecular characterization of five cases.

Chordoid gliomas are rare, slow-growing neoplasms of the anterior third ventricle. We reported a case of chordoid glioma in a 41-year-old man with obstructive hydrocephalus. Histologically, the tumor consisted of polygonal epithelioid cells admixed with elongated cells in a myxoid stroma. A prominent lymphoplasmacytic infiltrate was present. The tumor cells expressed glial fibrillary acidic protein (GFAP), epithelial membrane antigen (EMA), vimentin, CD31, CD34, epidermal growth factor receptor (EGFR) and S100 but were negative for pankeratin and E-cadherin. The percentage of Ki67 positive cel

Refined genetic and physical mapping of BPES type II.

BPES is a genetic disorder including blepharophimosis, ptosis of the eyelids, epicanthus inversus and telecanthus. Type I is associated with female infertility, whereas type II presents without other symptoms. Both types I and II occur sporadically or are inherited as an autosomal dominant trait. We present a molecular genetic and cytogenetic study in a large four-generation Belgian family with BPES type II. Karyotype analysis on high-resolution banded chromosomes yielded normal results. Fluorescence in situ hybridization (FISH) with cosmid probes spanning 3q22-q24 revealed normal hybridizatio

Restriction fragment length polymorphisms distinguish Leptospira borgpetersenii serovar hardjo type hardjo-bovis isolates from different geographical locations.

Genetic variability among Leptospira borgpetersenii serovar hardjo type hardjo-bovis isolates representing several geographical regions was determined by restriction endonuclease analysis. Five previously unidentified EcoRI digestion patterns and one previously unidentified HhaI digestion pattern were seen with the various isolates. The copy number and genomic distribution of an L. borgpetersenii insertion sequence (IS1533) was determined. Hardjo-bovis isolate 033 (the type strain for hardjo-bovis) contained 40 well dispersed copies of IS1533. IS1533 probes were used to compare hardjo-bovis is

Whole-Genome Sequencing of the Opportunistic Yeast Pathogen Candida inconspicua Uncovers Its Hybrid Origin.

Fungal infections such as those caused by Candida species are increasingly common complications in immunocompromised patients. The list of causative agents of candidiasis is growing and comprises a set of emerging species whose relative global incidence is rare but recurrent. This is the case of Candida inconspicua, which prevalence has increased 10-fold over the last years. To gain novel insights into the emergence of this opportunistic pathogen and its genetic diversity, we performed whole genome sequencing of the type strain (CBS180), and of 10 other clinical isolates. Our results revealed

Pervasive weak incompatibilities shape phenotypic variation and genome evolution in yeast hybrids.

Species barriers limit gene flow and maintain co-adapted genomes. Interspecific hybridization can break down species barriers, generating phenotypic variation and altering evolutionary potential. Although the phenotypic and genomic consequences of hybridization have been extensively studied in many systems, far less is known about the longer-term evolutionary dynamics of highly divergent, mosaic genomes and the extent to which genetic incompatibilities shape their adaptation. By suppressing anti-recombination genes in meiosis, we generate 20 haploid recombinant hybrids from a cross between Sac

Harnessing Deep Learning in Searching Wild Relatives of Domestic Animals.

Wild relatives of domestic animals are crucial reservoirs of genetic diversity, yet pervasive hybridization with domestic animals poses significant conservation challenges. Here, we developed a deep learning-based pipeline, consisting of a multi-layer perceptron for SNP panel selection and a Deep & Cross Network for model training, to discern wild relatives from their closely related domestic animals using genomic SNP data. Leveraging the 1960 genomes from 164 red jungle fowl (RJF; Gallus gallus) and 1796 domestic chicken samples, we applied this pipeline to yield the RJF identification model

Genomic Footprints of Hybridisation in North Atlantic Eels (Anguilla anguilla and A. rostrata).

Understanding interspecific introgressive hybridisation and the biological significance of introgressed variation remains an important goal in population genomics. European (Anguilla anguilla) and American eel (A. rostrata) represent a remarkable case of hybridisation. Both are panmictic and spawn in partial sympatry in the Sargasso Sea, occasionally producing viable, fertile hybrids, primarily found in Iceland. We studied introgressive hybridisation from American into European eel using whole-genome sequences of 78 individuals, including European, American and 21 putative hybrid eels. Previou

Complex basis of hybrid female sterility and Haldane's rule in Heliconius butterflies: Z-linkage and epistasis.

Hybrids between species are often sterile or inviable. Hybrid unfitness usually evolves first in the heterogametic sex-a pattern known as Haldane's rule. The genetics of Haldane's rule have been extensively studied in species where the male is the heterogametic (XX/XY) sex, but its basis in taxa where the female is heterogametic (ZW/ZZ), such as Lepidoptera and birds, is largely unknown. Here, we analyse a new case of female hybrid sterility between geographic subspecies of Heliconius pardalinus. The two subspecies mate freely in captivity, but female F1 hybrids in both directions of cross are

Establishment of an albino strain of the bitterling Tanakia signifer (Pisces, Cyprinidae).

An albino strain of the bitterling Tanakia signifer (Pisces, Cyprinidae, Acheilognathinae) was established through interbreeding using an albino male selected from among the offspring produced from the spawning of 18 wild-caught individuals. This is the first report of albinism in this species. Progeny tests demonstrated that inheritance of the trait follows the expected pattern for a simple autosomal recessive. A stock of 200+ individuals is currently being held at the Kannonzaki Nature History Museum, Japan.

[Triploidy in hybrids of carp with other representatives of the Cyprinidae family].

As a result of remote hybridization of carp (Cyprinus carpio L.) with the representatives of certain other subfamilies of Cyprinidae a few viable F1 hybrids were obtained for the first time. These hybrids proved to be allotriploids. In the cross Cyprinus carpio L. female X Hemiculter eigenmanni (Jord. et Metz.) male the rate of survival of this year's brood was 0,5% of the fertilized eggs and 3n=128; whereas in the cross Cyprinus carpio L. male X Ctenopharyngodon idella (val.) female the rate of survival was 0,008%, while the chromosome number (3n) varied from 124 to 128. The chromosome number

Chromosomal microarray analysis in a girl with mental retardation and spina bifida.

Chromosomal imbalances comprise a major cause of mental retardation, particularly in association with congenital malformations and dysmorphic features. Chromosomal analysis using banded karyotyping is limited by the low resolution of this technique, and cryptic chromosomal rearrangements cannot be detected. We describe a 6-year-old girl with mental retardation, mild growth, congenital malformation, and facial anomalies. Chromosomal analysis with karyotyping produced normal results. Because the phenotype suggested chromosomal abnormality, microarray comparative genomic hybridization was used to
