Consensus of All Solutions for Intractable Phylogenetic Tree Inference.

Solving median tree problems is a classic approach for inferring species trees from a collection of discordant gene trees. Median tree problems are typically NP-hard and dealt with by local search heuristics. Unfortunately, such heuristics generally lack provable correctness and precision. Algorithmic advances addressing this uncertainty have led to exact dynamic programming formulations suitable to solve a well-studied group of median tree problems for smaller phylogenetic analyses. However, these formulations allow computing only very few optimal species trees out of possibly many such trees

All Models are Wrong, Some are Annotated: Automating Metadata in Biomedical Repositories.

OBJECTIVE: High-quality metadata is essential for scientific discovery, yet sparse annotations in rapidly growing repositories leave many biologically relevant details uncaptured. We evaluated whether large language models (LLMs) can accurately infer ion channel and receptor subtype metadata from source code in a neuroscience repository. MATERIALS AND METHODS: We extracted 5,133 model files from ModelDB. A subset of 1,100 was manually annotated; 253 were held out for testing, and the remainder split into training (80%) and validation (20%) sets. LLM-based approaches (GPT-5.2 and GPT-mini) wer

Conservative forgetful scholars: How people learn causal structure through sequences of interventions.

Interacting with a system is key to uncovering its causal structure. A computational framework for interventional causal learning has been developed over the last decade, but how real causal learners might achieve or approximate the computations entailed by this framework is still poorly understood. Here we describe an interactive computer task in which participants were incentivized to learn the structure of probabilistic causal systems through free selection of multiple interventions. We develop models of participants' intervention choices and online structure judgments, using expected utili

Efficient estimation of bounded gradient-drift diffusion models for affect on CPU and GPU.

Computational modeling plays an important role in a gamut of research fields. In affect research, continuous-time stochastic models are becoming increasingly popular. Recently, a non-linear, continuous-time, stochastic model has been introduced for affect dynamics, called the Affective Ising Model (AIM). The drawback of non-linear models like the AIM is that they generally come with serious computational challenges for parameter estimation and related statistical analyses. The likelihood function of the AIM does not have a closed form expression. Consequently, simulation based or numerical met

Ensemble averaging of symbolic numbers: Criterion mean judgments beat heuristics.

Can observers compute an ensemble mean from symbolic numbers, or is averaging-like performance driven by heuristic shortcuts? We addressed this question using a criterion-based design that yields clear predictions for mean-based integration. In two experiments, participants viewed a 2 × 2 array of four Arabic digits and decided, while timed, whether the arithmetic mean of the set was smaller or larger than 5. In Experiment 1 ( N = 40 ), accuracy and response time showed a robust ensemble-distance effect: decisions were slowest and least accurate when the set mean was closest to 5 and improve

Application of Population-Based Meta-Heuristic Algorithms for Robust Initialization in Mechanistic Pharmacometric Modeling.

Mechanistic PK/PD models represent complex biological systems in which model parameters are in nonlinear, multidimensional parameter spaces and often require robust optimization informed by experimental data, making parameter estimation a critical yet challenging aspect of pharmacometric analysis. Moreover, optimization methods for nonlinear-mixed effects PK/PD modeling are highly sensitive to initial parameter values, and poor initial estimates frequently result in convergence failure or suboptimal fits. To address the challenges, this study introduces a systematic framework that integrates p

Do clinicians follow heuristics in prescribing antidepressants?

BACKGROUND: While clinicians commonly learn heuristics to guide antidepressant treatment selection, surveys suggest real-world prescribing practices vary widely. We aimed to determine the extent to which antidepressant prescriptions were consistent with commonly-advocated heuristics for treatment selection. METHODS: This retrospective longitudinal cohort study examined electronic health records from psychiatry and non-psychiatry practice networks affiliated with two large academic medical centers between March 2008 and December 2017. Patients included 45,955 individuals with a major depressiv

A 2πsolid angle-based heuristic framework for non-coplanar VMAT in multiple brain metastases.

Objective. This study proposes a 2πsolid angle-based heuristic framework for non-coplanar volumetric modulated arc therapy (VMAT) in patients with multiple brain metastases (MBM) to automate treatment angle selection.Approach.Fifty-two patients with MBM (2-8 targets) were retrospectively included. A hybrid heuristic framework was constructed: first, a volume-weighted cumulative tumor-skin distance (VW-CTSD) metric was introduced to quantify geometric requirements in the 2πsolid angle space and to automatically identify non-coplanar trajectories minimizing normal brain exposure. Subsequently, a

Multi-Constraint Three-Dimensional Bin Packing Optimization for Mixed Vehicle Types: A Heuristic Approach.

Aiming at the multi-constraint three-dimensional bin packing problem for mixed vehicle types in urban logistics, where traditional exact algorithms are limited by NP-hard computational complexity and practical engineering constraints, this study proposes a progressive optimization framework for vehicle loading and fleet allocation optimization. First, a heuristic loading algorithm based on the extreme point method and greedy strategy is developed to maximize single-vehicle loading efficiency by balancing space and weight utilization. Second, an NSGA-II based evolutionary framework with sequent

Advanced hybrid attention-based deep learning network with heuristic algorithm for adaptive CT and PET image fusion in lung cancer detection.

Lung cancer is one of the most deadly diseases in the world. Lung cancer detection can save the patient's life. Despite being the best imaging tool in the medical sector, clinicians find it challenging to interpret and detect cancer from Computed Tomography (CT) scan data. One of the most effective ways for the diagnosis of certain malignancies like lung tumours is Positron Emission Tomography (PET) imaging. So many diagnosis models have been implemented nowadays to diagnose various diseases. Early lung cancer identification is very important for predicting the severity level of lung cancer in

Extracting transmission networks from phylogeographic data for epidemic and endemic diseases: Ebola virus in Sierra Leone, 2009 H1N1 pandemic influenza and polio in Nigeria.

BACKGROUND: Phylogeography improves our understanding of spatial epidemiology. However, application to practical problems requires choices among computational tools to balance statistical rigor, computational complexity, sensitivity to sampling strategy and interpretability. METHODS: We introduce a fast, heuristic algorithm to reconstruct partially-observed transmission networks (POTN) that combines features of phylogenetic and transmission tree approaches. We compare the transmission network generated by POTN with existing algorithms (BEAST and SeqTrack), and discuss the benefits and challen

A Q-Learning-Based Hyper-Heuristic Genetic Algorithm for Optimizing Human-Robot Collaborative Assembly Lines.

Human-robot collaborative assembly line balancing and scheduling constitutes an NP-hard combinatorial optimization problem involving the simultaneous optimization of task assignment, resource allocation, processing mode selection, station-level scheduling, and ergonomic constraints. This study proposes a Q-learning-based hyper-heuristic genetic algorithm (QLHH-GA) to solve the cost-oriented ergonomic mixed-model human-robot collaborative assembly line balancing and scheduling problem. The proposed approach integrates bio-inspired evolutionary mechanisms of population variation and selection wi

FORAlign: accelerating gap-affine DNA pairwise sequence alignment using FOR-blocks based on Four Russians approach with linear space complexity.

Pairwise sequence alignment (PSA) serves as the cornerstone in computational bioinformatics, facilitating multiple sequence alignment and phylogenetic analysis. This paper introduces the FORAlign algorithm, leveraging the Four Russians algorithm with identical upper-bound time and space complexity as the Hirschberg divide-and-conquer PSA algorithm, aimed at accelerating Hirschberg PSA algorithm in parallel. Particularly notable is its capability to achieve up to 16.79 times speedup when aligning sequences with low sequence similarity, compared to the conventional Needleman-Wunsch PSA method us

Statistical testing of an allometric centered model of craniofacial growth.

An allometric centered model of craniofacial growth was tested by several computer-assisted statistical methods on the pure longitudinal growth data of twenty-four close-bred female rats and on cross-sectional human cranial growth data. The study demonstrated that such a model was heuristic and, being incapable of exact definition, was deemed inappropriate for further use in modeling of craniofacial skeletal growth. The necessity for vigorous testing of any hypothesis concerning the modeling of craniofacial growth is stressed.

The scarcity heuristic impacts reward processing within the medial-frontal cortex.

Objects that are rare are often perceived to be inherently more valuable than objects that are abundant - a bias brought about in part by the scarcity heuristic. In the present study, we sought to test whether perception of rarity impacted reward evaluation within the human medial-frontal cortex. Here, participants played a gambling game in which they flipped rare and abundant 'cards' on a computer screen to win financial rewards while electroencephalographic data were recorded. Unbeknownst to participants, reward outcome and frequency was random and equivalent for both rare and abundant cards

An efficient heuristic for geometric analysis of cell deformations.

Sickle cell disease causes erythrocytes to become sickle-shaped, affecting their movement in the bloodstream and reducing oxygen delivery. It has a high global prevalence and places a significant burden on healthcare systems, especially in resource-limited regions. Automated classification of sickle cells in blood images is crucial, allowing the specialist to reduce the effort required and avoid errors when quantifying the deformed cells and assessing the severity of a crisis. Recent studies have proposed various erythrocyte representation and classification methods (Jennifer et al., 2023 [1])
