Direct detection and identification of African trypanosomes by fluorescence in situ hybridization with peptide nucleic acid probes.

We have developed a rapid and easy to perform fluorescence in situ hybridization test that allows specific identification of trypanosomes from the subgenus Trypanozoon, using peptide nucleic acid probes. Probes were designed to target subgenus-specific sequences on the multiple-copy 18S rRNA, greatly facilitating the detection of a single trypanosome.

Dual-locked probes inhibit off-target circularization: Enhancing specificity in rolling circle transcription for nucleic acid detection.

Rolling Circle Replication (RCR) holds significant potential for detecting low-abundance nucleic acids. However, its practical application is often hindered by nonspecific ligation, which leads to high background signals and false-positive results. Herein, we designed a novel dual-locked circular template, termed no-bilateral-overhang dual-locked probe (ndRC). This probe employed steric hindrance from its dual hairpins lacking overhangs to create a "dual-locked" mechanism that specifically prevents off-target circularization. By integrating this template with exonuclease purification and a CRI

Peptide Nucleic Acid Probes for MicroRNA Detection: Mg2+ Ion Effect, Surface Hybridization, and Surface Plasmon Resonance Biosensing.

This study examines how Mg2+ ions affect the hybridization between surface-immobilized peptide nucleic acid (PNA) probes and microRNA targets (miR125 and miR141), which is important for the development of nucleic acid-based biosensors utilizing surface plasmon resonance (SPR). The results show that appropriate concentrations of Mg2+ significantly enhance microRNA hybridization with PNA probes, whereas Na+ does not yield similar results. Kinetic analysis demonstrated that 30 and 100 mM concentrations of Mg2+ facilitate the interaction between the PNA probe and its microRNA target by effectively

COBRA: combined binary ratio labeling of nucleic-acid probes for multi-color fluorescence in situ hybridization karyotyping.

Combined binary ratio labeling (COBRA) is designed to increase the multiplicity of fluorescence in situ hybridization (FISH)--i.e., the number of targets that can be distinguished simultaneously. In principle, chemical (ULS), enzymatic (nick translation or random priming) or PCR-based labeling procedures of probes can be used. The method was originally designed to label chromosome-painting probes, but has also been used for probe sets specific for subtelomeric regions. COBRA imaging requires a digital fluorescence microscope equipped for sequential excitation and recording of color images. Sta

Development of a Novel Peptide Nucleic Acid Probe for the Detection of Legionella spp. in Water Samples.

Legionella are opportunistic intracellular pathogens that are found throughout the environment. The Legionella contamination of water systems represents a serious social problem that can lead to severe diseases, which can manifest as both Pontiac fever and Legionnaires' disease (LD) infections. Fluorescence in situ hybridization using nucleic acid mimic probes (NAM-FISH) is a powerful and versatile technique for bacterial detection. By optimizing a peptide nucleic acid (PNA) sequence based on fluorescently selective binding to specific bacterial rRNA sequences, we established a new PNA-FISH me

Self-resetting molecular probes for nucleic acids detection enabled by fuel dissipative systems.

A once-in-a-century global public health crisis, the COVID-19 pandemic has damaged human health and world economy greatly. To help combat the virus, we report a self-resetting molecular probe capable of repeatedly detecting SARS-CoV-2 RNA, developed by orchestrating a fuel dissipative system via DNA nanotechnology. A set of simulation toolkits was utilized to design the probe, permitting highly consistent signal amplitudes across cyclic detections. Uniquely, full width at half maximum regulated by dissipative kinetics exhibits a fingerprint signal suitable for high confidential identifications

[12]aneN3-based multifunctional compounds as fluorescent probes and nucleic acids delivering agents.

A series of multifunctional compounds (MFCs) 1a-1e based on 1,8-naphthalimide and [12]aneN3 building blocks were designed and synthesized. They were used as not only fluorescent probes for recognition of Cu2+ ions but also as non-viral gene vectors for DNA and RNA delivery. Furthermore, their complexes with Cu2+ (1-Cu) could also selectively stain lysosome in HeLa cells. In order to achieve high performance multifunctional materials, structure-performance relationship of MFCs 1a-1e was studied. It was found that MFCs 1a-1e exhibited highly selective fluorescence turn-off for Cu2+, without inte

Xeno nucleic acid probes mediated methylation-specific PCR for single-base resolution analysis of N6-methyladenosine in RNAs.

Reliable and cost-effective quantification of RNA modifications at a specific gene locus is essential to elucidate the pathogenic mechanism encoded by RNA epigenetics. Current methods to quantify N6-methyladenosine (m6A) at specific sites can hardly satisfy the requirement of clinical application because epigenetic information is easily lost through polymerase chain reaction (PCR) assay or other isothermal amplification methods unless tedious pretreatment is applied. Herein, we propose a simple xeno nucleic acid (XNA) as a blocker probe to mediate the methylation specific reverse transcription

Label- and wash-free electrochemical nucleic acid detection via a LAMP platform coupled with silver ion aptamer probes.

We present a novel electrochemical nucleic acid detection strategy based on loop-mediated isothermal amplification (LAMP) coupled with silver ion (Ag+) aptamer probes. The strategy employs specially designed hairpin-shaped probes comprising an Ag+-binding aptamer sequence in the stem region and a target-complementary sequence in the loop region. In the presence of the target nucleic acid, the LAMP reaction is initiated, and the resulting amplicons hybridize with the loop region of the probe. This interaction disrupts the hairpin structure, leading to the release of Ag+ from the stem region. Th

Locked nucleic acid probe-based real-time PCR for the diagnosis of Listeria monocytogenes in ruminants.

Because of its high fatality rate, listeriosis ranks among the most important infectious diseases worldwide. Although ruminants are known as natural reservoirs for Listeria monocytogenes and a possible source of human listeriosis, studies of the prevalence and risk factors associated with ruminant listeriosis are limited to some developed countries. Therefore, this report describes the development of a real-time PCR targeting the hly gene for the absolute quantification of L. monocytogenes based on circular and linear DNA standards. Results show that the PCR that uses circular plasmid as a tem

Demonstration of microRNA using in situ hybridisation on formalin fixed paraffin wax samples using conventional oligonucleotide probes: a comparison with the use of locked nucleic acid probes.

BACKGROUND: MicroRNAs (miRNAs) regulate the translation of mRNA during gene expression and investigations have highlighted their importance in pathophysiology. qRT-PCR is currently the gold standard method for detecting changes in miRNA expression. However, when used on heterogeneous samples, it cannot identify individual cell types harbouring miRNAs. For this, in situ hybridisation (ISH) can be used. ISH methods using locked nucleic acid (LNA) probes give reliable results in formalin fixed paraffin-embedded (FFPE) samples. In this study their use has been directly compared with conventional o

Nucleic acid probe-functionalized self-powered sensor for detection of biomarkers in clinical urine samples.

Triboelectric nanogenerator (TENG)-based self-powered biosensors can reduce ecological risks from energy storage device disposal and complex electronics manufacturing, offering cost-effective and eco-friendly diagnostic methods. However, in the intricate charge environment of urine, existing devices are difficult to specifically capture targets and produce recognizable changes in surface charge and the resulting electrical signals, leading to insufficient detection specificity and sensitivity. Herein, for the first time, the problem is addressed by a TENG-based self-powered sensor for clinical

Improved nucleic acid sensing, exemplified using pure target DNA sequences, by MO capture probes compared to DNA capture probes, as revealed from PO2 -, PO3 - and nucleobase mass peaks.

Detection of gene mutations is central to molecular diagnostics. The conventional detection methods that employ DNA capture probes are widely used, yet they may suffer from non-specific signals, difficulties in single nucleobase mismatch discrimination, and nuclease-induced degradation of the DNA capture probe. Herein, a strategy for detection of nucleic acid sequences using the nuclease-resistant morpholino oligonucleotide (MO) capture probe is reported. Since, spherical NPs offer increased surface area, thus increasing the total number of capture probe available for target recognition, MO pr

FRET-based nanoprobes for nucleic acid sensing and disease diagnosis: materials, probe architectures, and analytical trends.

Förster resonance energy transfer (FRET) translates nanometre-scale changes in donor-acceptor separation into ratiometric fluorescence signals, enabling homogeneous and isothermal detection of nucleic acid biomarkers. In this review, we critically survey FRET-based nanoprobes for nucleic acid sensing and disease diagnosis, spanning organic dyes and cationic conjugated polymers to metallic nanoparticles, quantum dots, upconversion nanoparticles, carbon nanostructures, MXenes and polymeric nanoantennae. We organise probe designs by architectures, including sandwich hybridisation, disassembly hai

Engineering of Nucleic Acids and Synthetic Cofactors as Holo Sensors for Probing Signaling Molecules in the Cellular Membrane Microenvironment.

The comprehensive understanding of the mechanisms underlying the interaction of cells with their membrane microenvironment is of great value for fundamental biological research; however, tracking biomolecules on cell surfaces with high temporal and spatial resolution remains a challenge. Herein, a modular strategy is presented for the construction of cell surface DNA-based sensors by engineering DNA motifs and synthetic cofactors. In this strategy, a stimuli-reactive organic molecule is employed as the cofactor for the DNA motif, and the self-assembly of them forms a FRET-based holo DNA-based
