Genomic structure and complete nucleotide sequence of the Batten disease gene, CLN3.

We recently cloned a cDNA for CLN3, the gene for juvenile-onset neuronal ceroid lipofuscinosis or Batten disease. To resolve the genomic organization we used a cosmid clone containing CLN3 to sequence the entire gene in addition to 1.1 kb 5' of the start of the published CLN3 cDNA and 0.3 kb 3' to the polyadenylation site. CLN3 is organized into at least 15 exons spanning 15 kb and ranging from 47 to 356 bp. The 14 introns vary from 80 to 4227 bp, and all exon/intron junction sequences conform to the GT/AG rule. Numerous repetitive Alu elements are present within the introns and 5'- and 3'-unt

Structural organization and genetic localization of the human bone morphogenetic protein 1/mammalian tolloid gene.

Bone morphogenetic protein 1 (BMP1) is a putative protease purified from extracts capable of inducing ectopic bone formation. A single mammalian gene apparently encodes alternatively spliced transcripts for BMP1, for a longer protein with a domain structure identical to that of the Drosophila dorsal-ventral patterning gene product tolloid (Tld), and for a third species of low abundance. Here we describe the organization of the 46-kb, 22-exon human BMP1/mTld gene that encodes these forms. Exons corresponding to each of the alternatively spliced transcripts are identified, and comparison with th

Schistosoma mansoni: identification and analysis of an mRNA and a gene encoding superoxide dismutase (Cu/Zn).

The sequence of an mRNA encoding superoxide dismutase (EC 1.15.1.1) of Schistosoma mansoni has been determined. The deduced amino acid sequence which it encodes shows 40 to 45% homology with the amino acid sequences of the cytosolic superoxide dismutase from 10 other species, as well as similar homology with the human extracellular form. Hybridization selection of the mRNA by cDNA clone pSM38 and in vitro translation of this mRNA have consistently produced a protein of 20,000 Da and occasionally, a 40,000-Da protein. Both are immunoprecipitable with sera pooled from patients with chronic schis

Functional Prions in the Brain.

Prions are proteins that can adopt self-perpetuating conformations and are traditionally regarded as etiological agents of infectious neurodegenerative diseases in humans, such as Creutzfeldt-Jakob disease, kuru, and transmissible encephalopathies. More recently, a growing consensus has emerged that prion-like, self-templating mechanisms also underlie a variety of neurodegenerative disorders, including amyotrophic lateral sclerosis, Alzheimer's disease, and Huntington's disease. Perhaps most surprising, not all prion-like aggregates are associated with pathological changes. There are now sever

NEAT1_1-encoded microprotein PSNEAT1 drives rDNA transcription via phase separation with WRN.

Nuclear enriched abundant transcript 1 (NEAT1) has two isoforms that serve as core structural components of paraspeckles. Although the regulatory functions of NEAT1 as a noncoding RNA are well established, it has remained unclear whether the short polyadenylated isoform, NEAT1_1, encodes a functional microprotein. Herein, we identify NEAT1_1 encodes a microprotein, which we name PSNEAT1 (phase-separating NEAT1 microprotein). PSNEAT1 localizes to the fibrillar center of nucleolus, where it enhances ribosomal DNA (rDNA) transcription, ribosome biogenesis, and tumor growth. Notably, depletion of

Ageing restructures the transcriptome of the hypothalamic supraoptic nucleus and alters the response to dehydration.

Ageing is associated with altered neuroendocrine function. In the context of the hypothalamic supraoptic nucleus, which makes the antidiuretic hormone vasopressin, ageing alters acute responses to hyperosmotic cues, rendering the elderly more susceptible to dehydration. Chronically, vasopressin has been associated with numerous diseases of old age, including type 2 diabetes and metabolic syndrome. Bulk RNAseq transcriptome analysis has been used to catalogue the polyadenylated supraoptic nucleus transcriptomes of adult (3 months) and aged (18 months) rats in basal euhydrated and stimulated deh

The Critical Roles of Circular RNAs in Basic Research and Clinical Application of Female Reproductive-Related Diseases.

Circular RNAs (circRNAs), produced by precursor mRNAs, are a type of covalently closed circular molecule without 5' caps and 3' polyadenylated tails. Recently, advances in high-throughput sequencing, transcriptomics and bioinformatics, have revealed that circRNAs with specific traits in tissue or cells play emerging roles in both physiological and panthological contexts instead of as simple by-products of transcription. However, bringing circRNAs to the forefront of clinical practice is still a long way off. In this review, we highlight the progress in the formation and function of circRNAs, a

Biogenesis of spliceosomal small nuclear ribonucleoproteins.

Virtually, all eukaryotic mRNAs are synthesized as precursor molecules that need to be extensively processed in order to serve as a blueprint for proteins. The three most prevalent processing steps are the capping reaction at the 5'-end, the removal of intervening sequences by splicing, and the formation of poly (A)-tails at the 3'-end of the message by polyadenylation. A large number of proteins and small nuclear ribonucleoprotein complexes (snRNPs) interact with the mRNA and enable the different maturation steps. This chapter focuses on the biogenesis of snRNPs, the major components of the p

Characterization of the major Epstein-Barr virus-specific RNA in Burkitt lymphoma-derived cells.

Cytoplasmic RNA prepared from five lymphoid cell lines and a Burkitt lymphoma biopsy was radioactively labeled in vitro and hybridized to cloned EcoRI restriction endonuclease fragments of B95-8 Epstein-Barr virus DNA. The results confirmed that the most abundant cytoplasmic RNA species in such cells is specified by a small region of the genome defined by the EcoRI J fragment. Detailed mapping experiments precisely localized these transcripts within the sequence of the rightmost one-third of the EcoRI J fragment. DNA sequencing suggested that this region of the Epstein-Barr virus genome is una

In vitro synthesis of IgG by peripheral blood lymphocytes in chronic liver disease.

In vitro IgG synthesis by peripheral blood mononuclear cells (PBM) from patients with chronic liver disease (CLD) was studied. In addition, the effect of pokeweed mitogen (PWM), polyadenylic-polyuridylic acid complexes (poly A:U) and thymosin fraction 5 on IgG synthesis was determined. Unstimulated cultures of PBM from patients with chronic active hepatitis (CAH) and alcoholic cirrhosis (AC) synthesized significantly higher quantities of IgG than the controls. Moreover, there was a direct correlation between serum IgG concentrations and the quantity of newly synthesized IgG in these unstimulat

Antiviral effects of single-stranded polynucleotide inhibitors of the influenza virion-associated transcriptase against influenza virus infection of hamsters and ferrets.

Administration of a single-stranded polynucleotide copolymer containing 9% cytidine residues and 91% 4-thiouridine residues [poly(C,S4U10)], a known potent inhibitor of the virion transcriptase of influenza viruses, suppressed the amount of virus recoverable from the nasal washes of influenza virus-infected hamsters and ferrets. The incidence of sneezing and nasal discharge in infected ferrets was also reduced. In hamsters, poly(C,S4U10) was more effective than amantadine-HCl or Virazole. Polyinosinic acid in combination with poly-5-hydroxy cytidylic acid also had anti-influenza effects. Poly(

Decoding the Architecture of the Varicella-Zoster Virus Transcriptome.

Varicella-zoster virus (VZV), a double-stranded DNA virus, causes varicella, establishes lifelong latency in ganglionic neurons, and reactivates later in life to cause herpes zoster, commonly associated with chronic pain. The VZV genome is densely packed and produces multitudes of overlapping transcripts deriving from both strands. While 71 distinct open reading frames (ORFs) have thus far been experimentally defined, the full coding potential of VZV remains unknown. Here, we integrated multiple short-read RNA sequencing approaches with long-read direct RNA sequencing on RNA isolated from VZV-

Research progress on circRNAs in type 2 CRS.

Circular RNAs (circRNAs) constitute a recently identified class of non-coding RNAs that are widely distributed in eukaryotes. Characterized by the absence of 5' caps and 3' polyadenylated tails, circRNAs may regulate gene expression through multiple mechanisms. Recent studies have shown that certain circRNAs contain binding sites complementary to microRNAs (miRNAs), enabling them to function as molecular sponges that sequester miRNAs and inhibit their suppressive effects on mRNA expression. Emerging evidence indicates that specific circRNAs are involved in the regulation of immune cells and cy

LncRNA-PAGBC acts as a microRNA sponge and promotes gallbladder tumorigenesis.

Long noncoding RNAs (lncRNAs) play roles in the development and progression of many cancers; however, the contributions of lncRNAs to human gallbladder cancer (GBC) remain largely unknown. In this study, we identify a group of differentially expressed lncRNAs in human GBC tissues, including prognosis-associated gallbladder cancer lncRNA (lncRNA-PAGBC), which we find to be an independent prognostic marker in GBC Functional analysis indicates that lncRNA-PAGBC promotes tumour growth and metastasis of GBC cells. More importantly, as a competitive endogenous RNA (ceRNA), lncRNA-PAGBC competitively

Human papillomavirus types 16 E1 mRNA is transcribed from P14 early promoter in cervical neoplasms.

High-risk human papillomavirus (HR-HPV) persistent infection is responsible for the development of the majority of cervical cancers. The therapy against HPV-associated cancer requires knowledge of the viral gene expression mechanisms. In this study, the polyadenylated polycistronic transcripts containing full-size E1ORF and produced from the early P14 promoter were detected for the first time in cervical tumors with episomal forms of the HPV16 genome. P14-initiated mRNAs were revealed also in precancerous lesions. The amount of P14-initiated transcripts was significantly less compared to trans

Distinct expression profiles of Mecp2 transcripts with different lengths of 3'UTR in the brain and visceral organs during mouse development.

Four different transcripts of the Mecp2 gene can be distinguished by the length of the 3' untranslated region generated by usage of alternative polyadenylation sites. In situ hybridization analyses encompassing embryonic to 20-week postnatal age showed that transcripts are expressed in the central nervous system, with a progressive restriction during development culminating in localized strong expression in the cerebral cortex, olfactory bulb, hippocampal formation, and internal granule and Purkinje layer of the cerebellum. Real-time RT-PCR measurements of Mecp2 transcript levels showed variat

A novel Wiskott-Aldrich syndrome protein (WASP) complex mutation identified in a WAS patient results in an aberrant product at the C-terminus from two transcripts with unusual polyA signals.

Wiskott-Aldrich syndrome (WAS) is an X-linked recessive disorder characterized by immunodeficiency, thrombocytopenia and eczema. A broad spectrum of mutations in the WASP gene has been identified as causing the disease. In the present paper, we report on a patient affected by WAS with a novel complex mutation, characterized by a small 9 bp deletion followed by an inversion of 151 bp and a gross deletion of 4.3 kb within the Xp11.23 region. The small deletion and the inverted fragment are found in intron 11. The large deletion initiates downstream of exon 11 of the WASP gene, including exon 12,

Acoziborole resistance associated mutations in Trypanosoma brucei CPSF3.

Acoziborole is a safe, single dose, oral therapy, for treatment of both early and late-stage sleeping sickness, a deadly disease caused by African trypanosomes. Other benzoxaboroles show efficacy against other trypanosomatids, apicomplexans, fungi, bacteria, and viruses. Acoziborole targets the trypanosome pre-mRNA processing endonuclease, cleavage and polyadenylation specificity factor 3 (CPSF3), and triggers CPSF3 degradation, but it remains unclear whether additional mechanisms contribute to efficacy. We used oligo targeting for site saturation mutagenesis of the native CPSF3 gene. Among >1

Decoding the biogenesis of HIV-induced CPSF6 puncta and their fusion with nuclear speckles.

Viruses rely on host cellular machinery for replication. After entering the nucleus, the HIV genome accumulates in nuclear niches where it undergoes reverse transcription and integrates into neighbouring chromatin, promoting high transcription rates and new virus progeny. Despite antiretroviral treatment, viral genomes can persist in these nuclear niches and reactivate upon treatment interruption, raising the possibility that they could play a role in the establishment of viral reservoirs. The post-nuclear entry dynamics of HIV remain unclear, and understanding these steps is critical for reve
