Development and Validation of Broad-Range Qualitative and Clade-Specific Quantitative Molecular Probes for Assessing Mercury Methylation in the Environment.

Two genes, hgcA and hgcB, are essential for microbial mercury (Hg) methylation. Detection and estimation of their abundance, in conjunction with Hg concentration, bioavailability, and biogeochemistry, are critical in determining potential hot spots of methylmercury (MeHg) generation in at-risk environments. We developed broad-range degenerate PCR primers spanning known hgcAB genes to determine the presence of both genes in diverse environments. These primers were tested against an extensive set of pure cultures with published genomes, including 13 Deltaproteobacteria, nine Firmicutes, and nine

Gut Microbial Metabolism in Colorectal Cancer.

The human gut is colonized by a diverse array of microorganisms, including bacteria, fungi, viruses, and archaea. They produce various metabolites such as bile acids, tryptophan derivatives, fatty acids, and vitamins, which play crucial roles in maintaining gut homeostasis and are also associated with a variety of intestinal diseases, including colorectal cancer (CRC). CRC is one of the most common malignant tumors and the second leading cause of cancer-related death worldwide, with a high tendency to metastasize to distant organs such as the liver and lungs. Extensive research has demonstrate

Complete genome sequence of Saccharomonospora viridis type strain (P101).

Saccharomonospora viridis (Schuurmans et al. 1956) Nonomurea and Ohara 1971 is the type species of the genus Saccharomonospora which belongs to the family Pseudonocardiaceae. S. viridis is of interest because it is a Gram-negative organism classified among the usually Gram-positive actinomycetes. Members of the species are frequently found in hot compost and hay, and its spores can cause farmer's lung disease, bagassosis, and humidifier fever. Strains of the species S. viridis have been found to metabolize the xenobiotic pentachlorophenol (PCP). The strain described in this study has been isol

From prompts to genomes: A constraint-first framework for AI-driven sequence design across life and viruses.

A constraint-first framework for future 'prompt-to-genome' AI across Bacteria, Archaea, Eukaryota, and viruses is proposed. Genome-scale models can now generate long DNA sequences, and experimentally viable genome-scale designs have begun to appear, but sequence generation alone does not establish biological feasibility. Constraints should not require designs to remain within natural sequence space; rather, they should define testable boundaries for function, inheritance, lifecycle coherence and safe use, including new-to-nature designs. We propose a two-part system. First, a Constraint Compil

From disturbance to resilience: early microbial community establishment in landslide soils of New Zealand.

Landslides strongly reshape mountain landscapes and initiate soil formation, yet microbial succession in newly formed soils remains poorly understood. We analysed bacterial and archaeal communities along a centennial landslide chronosequence in the Western Southern Alps of New Zealand using 16S rRNA gene amplicon sequencing and geochemical data. A core microbial community was established within ∼3 years and persisted for up to ∼100 years. Alpha diversity declined with soil age and was lowest in the oldest soils (Shannon: 4.8 ± 0.4 to 4.0 ± 0.2). Community composition showed strong and consiste

Alkaline woody peat shifts CO2 emissions to CH4 by modulating microbial cross-feeding in Cd-contaminated paddy soil.

Alkaline organic amendments are widely used to remediate cadmium (Cd)-contaminated paddy soils by alleviating acidification and reducing Cd bioavailability, yet their impacts on greenhouse gas emissions remain unclear. Here, we examined how alkaline woody peat (WP) regulates carbon fluxes and microbial interactions in Cd-contaminated paddy soil. Anaerobic incubation and greenhouse pot experiments, together with in situ methane monitoring and metagenomic analyses, were used to compare alkaline-modified WP with acidic WP, CaO alone, and unamended controls. Alkaline WP (AWP-2) increased soil pH f

Linking soil microbial genomic features to forest-to-pasture conversion in the Amazon.

Amazonian soil microbial communities are known to be altered by land-use change. However, attempts to understand these impacts have focused on broader community alterations or the response of specific microbial groups. Here, we recovered and characterized 69 soil bacterial and archaeal metagenome-assembled genomes (MAGs) from three forests and three pastures of the Eastern Brazilian Amazon and evaluated the impacts of land conversion on their genomic features. Pasture MAGs had significantly higher GC content (64.9% vs 60.2%), genome size (4.0 vs 3.1 Mbp), and number of coding sequences (4,058

Nitrogen Availability and Changes in Precipitation Alter Microbially Mediated NO and N2O Emissions From a Pinyon-Juniper Dryland.

Climate change is altering precipitation regimes that control nitrogen (N) cycling in terrestrial ecosystems. In ecosystems exposed to frequent drought, N can accumulate in soils as they dry, stimulating the emission of both nitric oxide (NO; an air pollutant at high concentrations) and nitrous oxide (N2O; a powerful greenhouse gas) when the dry soils wet up. Because changes in both N availability and soil moisture can alter the capacity of nitrifying organisms such as ammonia-oxidizing bacteria (AOB) and archaea (AOA) to process N and emit N gases, predicting whether shifts in precipitation m

Non-target Impact of Dinotefuran and Azoxystrobin on Soil Bacterial Community and Nitrification.

Pesticides to protect crops from pests are subject to rigorous risk assessment before registration in Japan. However, further information needs to be collected regarding the assessment of impacts on the natural environment. In particular, nitrifying bacteria play a role in converting ammonium salts to nitrates in soil. However, there is limited research covering the effects of insecticides on nitrification, despite several fungicides and herbicides have an inhibitory effect on nitrifying bacteria. Therefore, we investigated the effect of pesticides on the nitrification when applied to soil. Th

Ancient landscapes and the relationship with microbial nitrification.

Ammonia oxidizing archaea (AOA) and bacteria (AOB) drive nitrification and their population dynamics impact directly on the global nitrogen cycle. AOA predominate in the majority of soils but an increasing number of studies have found that nitrification is largely attributed to AOB. The reasons for this remain poorly understood. Here, amoA gene abundance was used to study the distribution of AOA and AOB in agricultural soils on different parent materials and in contrasting geologic landscapes across Australia (n = 135 sites). AOA and AOB abundances separated according to the geologic age of th

Agricultural land usage transforms nitrifier population ecology.

Application of nitrogen fertilizer has altered terrestrial ecosystems. Ammonia is nitrified by ammonia and nitrite-oxidizing microorganisms, converting ammonia to highly mobile nitrate, contributing to the loss of nitrogen, soil nutrients and production of detrimental nitrogen oxides. Mitigating these costs is of critical importance to a growing bioenergy industry. To resolve the impact of management on nitrifying populations, amplicon sequencing of markers associated with ammonia and nitrite-oxidizing taxa (ammonia monooxygenase-amoA, nitrite oxidoreductase-nxrB, respectively) was conducted f

Molecular and microscopic assessment of the effects of caffeine, acetaminophen, diclofenac, and their mixtures on river biofilm communities.

The authors examined effects of three common contaminants, caffeine (CF), acetaminophen (AC), and diclofenac (DF), as well as their mixtures on the development, functioning, and biodiversity of river biofilm communities. Biofilms were cultivated in rotating annular reactors. Treatments included AC, CF, DF, AC + CF, AC + DF, CF + DF, AC + CF + DF at 5 µg/L, and their molar equivalent as carbon and nutrients. Incubations using ¹⁴C-labeled AC, DF, and CF indicated that 90% of the CF, 80% of the AC, and less than 2% of the DF were converted to CO₂. Digital imaging revealed a variety of effects on

Purification of C/D-Box snoRNP and Fibrillarin-Associated Factors from Arabidopsis thaliana Plants Using GFP-Tagged Proteins.

Fibrillarin is an evolutionarily conserved methyltransferase found in Archaea, algae, yeast, animals, and plants. It catalyzes the 2'-O-methylation (2'-O-Me) of ribosomal RNAs (rRNAs), small nucleolar RNAs (snoRNAs), small nuclear RNAs (snRNAs), and transfer RNAs (tRNAs) as well as the glutamine methylation (Qme) in histone H2A. Fibrillarin interacts with specific accessory proteins and snoRNA guides to perform 2'-O-Me, although it can also act independently in the case of Qme. Additionally, fibrillarin has been reported to exhibit ribonuclease activity and interact with long non-coding RNAs t

Four-domain gut metagenomics reveals archaeal-centered cross-kingdom remodeling across coronary artery disease and acute myocardial infarction.

Cardiovascular microbiome research has focused mainly on bacterial taxa and pathways. We profiled stool archaea, bacteria, fungi, and viruses in patients with acute myocardial infarction (AMI) and healthy controls. Paired plasma metabolomics was examined in a subset. An independent angiography-defined cohort included angiographically normal controls, severe coronary artery disease (CAD), and AMI. No archaeal genus remained differentially abundant after multiple-testing correction. In the discovery cohort, archaeal-bacterial correlations were predominantly positive in healthy controls and negat

Variations in Bacterial and Archaeal Communities and Baijiu Metabolites by Distillery and Pit Age.

Pit mud (PM) harbors abundant bacteria and archaea, shaping Baijiu's flavor and adapting to high-ethanol and acidic conditions. This study integrated 16S rRNA sequencing, physicochemical analysis, and non-targeted metabolomics. The results showed that the 30-year-old Zhuyechun PM had higher levels of humic acid, while the 20-year-old Fengchun and Bitanchun PM exhibited near-neutral pH, which is favorable for Clostridia and methanogens. Canonical correspondence analysis revealed Rummeliibacillus and Caproiciproducen positively correlated with organic carbon, humic acid, and available phosphorus

Biostimulation of indigenous communities for the successful dechlorination of tetrachloroethene (perchloroethylene)-contaminated groundwater.

Chlorinated ethenes are of environmental concern with most reports of successful microbial-mediated remediation being associated with major dechlorinating groups such as Dehalococcoides (Dhc) species. However, limited information is available on the community dynamics and dechlorinating activities of indigenous non-Dhc groups. Here, we present evidence of dechlorination of tetrachloroethene (perchloroethylene, PCE) in groundwater samples by indigenous microbial communities. 100 % PCE conversion to ethene was observed in acetate-stimulated 24 week-microcosms (controls; 15 %). Microbial communit

HELQ & Hel308: ancient enzymes of DNA repair and recombination.

We highlight the multifunctionality of the Hel308 and HELQ Ski2-like 'helicases' as they toggle between DNA annealing and DNA translocation across multiple DNA repair pathways. Defects in Hel308/HELQ cause genetic instability, including dysregulated homologous recombination. New data reveal how Hel308 and HELQ switch between DNA translocation and annealing, a mechanism that may restrain recombination to short tracts by curbing extensive DNA synthesis. We describe a PWI-like innovation in HELQ that evolved in bilaterian animals-absent from other animals and archaea-which we propose is an ATR-ta

Niche specialization and prevalence of comammox Nitrospira in the alkaline sediments of thermokarst lakes on the Tibetan Plateau.

Complete ammonia-oxidizing (comammox) Nitrospira are recognized as key players in the nitrogen cycle, yet their ecological roles in extreme environments remain poorly understood. Here, we show that comammox Nitrospira occupy distinct ecological niches in Tibetan Plateau thermokarst lakes (pH 7.5-10.2) using stable isotope probing, metagenomics, and metatranscriptomics. While gross nitrification rates are significantly higher in subalkaline lakes due to the active presence of ammonia-oxidizing archaea (AOA) and bacteria (AOB), these canonical nitrifiers are inhibited under elevated pH. Bacterial and archaeal communities reflect long-term pH shift induced by ash fertilization in boreal peatland forest soils.

Ash fertilization is a forest management practice used to improve forest growth in boreal peatland forests. It impacts soil chemistry, vegetation, and soil organisms, yet little is known about its long-term impacts on soil microbial communities. Here, we focus on the long-term impacts of ash fertilization on the soil microbiome of drained boreal peatland forests in Finland. We hypothesized that the ash-induced changes in soil chemistry have led to long-term changes in soil microbial communities. To study this, we analyzed soil bacterial and archaeal communities from seven drained peatland fore

Multi-kingdom gut microbiota analyses identify biomarkers of different types of pediatric short bowel syndrome.

Despite recent advances in bacterial profiling across the three anatomical types of pediatric short bowel syndrome (SBS), the gut multi-kingdom remains unexplored. We characterized the four-kingdom gut microbiota using modified DNA extraction and deep shotgun metagenomic sequencing of fecal samples from 26 healthy controls and 34 pediatric SBS patients comprising three types (8 SBS I, 15 SBS II, and 11 SBS III). Overall, children with SBS exhibited a significant reduction in α-diversity compared with controls, with no difference observed among SBS types. Compared with controls, the proportion
