A novel rapid visual nucleic acid detection technique for tick-borne encephalitis virus by combining RT-recombinase-aided amplification and CRISPR/Cas13a coupled with a lateral flow dipstick.

Tick-borne encephalitis virus (TBEV), a zoonotic pathogen, can cause severe neurological complications and fatal outcomes in humans. Early diagnosis of TBEV infection is crucial for clinical practice. Although serological assays are frequently employed for detection, the lack of antibodies in the early stages of infection and the cross-reactivity of antibodies limit their efficacy. Conventional molecular diagnostic methods such as RT-qPCR can achieve early and accurate identification but require specialized instrumentation and professionals, hindering their application in resource-limited area

Genetic elements carrying macrolide efflux genes in streptococci.

Type M resistance to macrolides in Streptococcus pyogenes and Streptococcus pneumoniae is associated to the presence of macrolide efflux genes (mef). These genes are carried by 3 very conserved chromosomal genetic elements: (i) "mega", 5.5 kb, typical of S. pneumoniae, carries mef(E), can insert at different sites in the bacterial chromosome and in other genetic elements, does not have genes encoding putative recombinases or transposases, and it is not conjugative; (ii) Tn1207.3, 54, 52 kb, typical of S. pyogenes, carries mef(A), it integrates at a single specific site in the bacterial chromos…

Development of Gap-Recombinase Polymerase Amplification Combined with CRISPR-Cas12a (Gap-RPA/CRISPR-Cas12a) for Rapid Screening of α0-Thalassemia Southeast Asian (--SEA) Deletion and Thai (--THAI) Deletion.

The α0-thalassemia Southeast Asian (--SEA) and Thai (--THAI) deletions comprise a significant global health burden, with high prevalence in Southeast Asia. Conventional methods like polymerase chain reaction (PCR) are limited in resource-poor settings due to complexity, time, and cost. This assay was developed as a rapid and simple option for point-of-care (POC) applications. Three assays specific for wild-type DNA, --SEA and --THAI deletions utilized recombinase polymerase amplification (RPA) for rapid DNA amplification at a constant low temperature of 37 °C, with a run time of 10 min, elimin

Staphylococcus brunensis sp. nov. isolated from human clinical specimens with a staphylococcal cassette chromosome-related genomic island outside of the rlmH gene bearing the ccrDE recombinase gene complex.

The coagulase-negative staphylococci are important opportunistic human pathogens, which cause bloodstream and foreign body infections, mainly in immunocompromised patients. The mobile elements, primarily the staphylococcal cassette chromosome mec, which confers resistance to methicillin, are the key to the successful dissemination of staphylococci into healthcare and community settings. Here, we present a novel species of the Staphylococcus genus isolated from human clinical material. The detailed analysis of its genome revealed a previously undescribed genomic island, which is closely related

Structures of RecBCD in complex with phage-encoded inhibitor proteins reveal distinctive strategies for evasion of a bacterial immunity hub.

Following infection of bacterial cells, bacteriophage modulate double-stranded DNA break repair pathways to protect themselves from host immunity systems and prioritise their own recombinases. Here, we present biochemical and structural analysis of two phage proteins, gp5.9 and Abc2, which target the DNA break resection complex RecBCD. These exemplify two contrasting mechanisms for control of DNA break repair in which the RecBCD complex is either inhibited or co-opted for the benefit of the invading phage. Gp5.9 completely inhibits RecBCD by preventing it from binding to DNA. The RecBCD-gp5.9 …

Site-Specific Recombination with Inverted Target Sites: A Cautionary Tale of Dicentric and Acentric Chromosomes.

Site-specific recombinases are widely used tools for analysis of genetics, development, and cell biology, and many schemes have been devised to alter gene expression by recombinase-mediated DNA rearrangements. Because the FRT and lox target sites for the commonly used FLP and Cre recombinases are asymmetrical, and must pair in the same direction to recombine, construct design must take into account orientation of the target sites. Both direct and inverted configurations have been used. However, the outcome of recombination between target sites on sister chromatids is frequently overlooked. Thi…

Integrated duplex reverse transcription-recombinase aided amplification (RT-RAA) and lateral flow assay (LFA) for rapid simultaneous detection of Zika virus and Japanese encephalitis virus in single reaction format.

Zika virus (ZIKV) and Japanese encephalitis virus (JEV), two consequential mosquito-borne flaviviruses, induce severe systemic and neurotropic-encephalitic pathologies with overlapping symptoms profiles, complicating differential diagnosis in co-endemic regions. To address this critical challenge, we developed a dual reverse-transcription recombinase-aided amplification (RT-RAA) coupled with duplex lateral flow assay (LFA) platform for rapid, equipment-free co-detection of ZIKV and JEV in a single reaction tube. The assay achieved isothermal amplification at 39 °C within 40 min using a field-d

Validation of the isothermal Schistosoma haematobium Recombinase Polymerase Amplification (RPA) assay, coupled with simplified sample preparation, for diagnosing female genital schistosomiasis using cervicovaginal lavage and vaginal self-swab samples.

BACKGROUND: Female genital schistosomiasis (FGS) is a neglected and disabling gynecological disease that can result from infection with the parasitic trematode Schistosoma haematobium. Accurate diagnosis of FGS is crucial for effective case management, surveillance and control. However, current methods for diagnosis and morbidity assessment can be inaccessible to those at need, labour intensive, costly and unreliable. Molecular techniques such as PCR can be used to reliably diagnose FGS via the detection of Schistosoma DNA using cervicovaginal lavage (CVL) samples as well as lesser-invasive va

Evaluating detection of Histophilus somni immunoglobulin-binding protein A DR2 Fic: A species-specific gene target for recombinase polymerase amplification relative to long-read sequencing of respiratory samples from feedlot calves.

Histophilosis is an important cause of morbidity and mortality as well as antimicrobial use in feedlot cattle across North America. Detection of Histophilus somni by culture is challenging, and there is no standardized tool for distinguishing isolates that carry virulence factors most likely to contribute to disease. The DR2 repeat of H. somni-associated virulence factor 'immunoglobulin-binding protein A' (ibpA DR2) harbors a Fic domain that mediates host cell cytotoxicity and is essential for histophilosis. For rapid detection of ibpA DR2 in extracted DNA, we developed a real-time recombinase

Development of multiplex recombinase polymerase amplification for the rapid detection of five carbapenemase (blaKPC, blaNDM, blaOXA-48-like, blaIMP, and blaVIM) and 10 mcr (mcr-1 to mcr-10) genes in blood cultures.

The emergence of plasmid-encoded carbapenemase and mobile colistin resistance (mcr) genes poses a significant challenge in controlling the spread of multidrug-resistant Gram-negative bacteria. Addressing this issue requires the development of rapid, accurate, and cost-effective tools for gene detection. For the first time, this study reports three multiplex recombinase polymerase amplification (RPA) assays, each designed to detect five resistance genes: carbapenemase (blaKPC, blaNDM, blaOXA-48-like, blaIMP, and blaVIM), mcr-1 to mcr-5, and mcr-6 to mcr-10. Implementation of a Recombinase Polymerase Amplification-Driven Duplex Lateral Flow Diagnostic Kit for Concurrent Detecting Infectious Pancreatic Necrosis Virus and Viral Hemorrhagic Septicemia Virus: A Comparative Analysis of RPA and PCR Methods.

Diagnosis time of infectious diseases in aquaculture is an important issue, and local and commercial enterprises generally do not prefer laboratory diagnosis of infectious diseases due to the long lead time and cost. This leads to the under-reporting of outbreaks in aquaculture farms and the recognition of infectious agents when they spread to many farm systems and cause significant economic loss. In this study, we aim to develop a fast and simple diagnostic test that can easily be applied under field conditions against Infectious pancreatic necrosis virus (IPNV) and Viral hemorrhagic septicem

Genetic Lineage Tracing of Pericardial Cavity Macrophages in the Injured Heart.

BACKGROUND: Macrophages play an important role in cardiac repair after myocardial infarction (MI). In addition to the resident macrophages and blood-derived monocytes, Gata6+ cavity macrophages located in the pericardial space were recently reported to relocate to the injured myocardium and prevent cardiac fibrosis. However, there is no direct genetic evidence to support it. METHODS: We used dual recombinases (Cre and Dre) to specifically label Gata6+ pericardial macrophages (GPCMs) in vivo. For functional study, we generated genetic systems to specifically ablate GPCMs by induced expression …

Rapid detection of extended spectrum β-lactamase producing Escherichia coli isolated from fresh pork meat and pig cecum samples using multiplex recombinase polymerase amplification and lateral flow strip analysis.

The emergence and dissemination of extended-spectrum β-lactamase (ESBL)-producing Escherichia coli is a global health issue. Food-producing animals, including pigs, are significant reservoirs of antimicrobial resistance (AMR), which can be transmitted to humans. Thus, the rapid detection of ESBLs is required for efficient epidemiological control and treatment. In this study, multiplex recombinase polymerase amplification (RPA) combined with a single-stranded tag hybridization chromatographic printed-array strip (STH-PAS), as a lateral flow strip assay (LFA), was established for the rapid and s

Rapid Detection of SARS-CoV-2 RNA Using Reverse Transcription Recombinase Polymerase Amplification (RT-RPA) with Lateral Flow for N-Protein Gene and Variant-Specific Deletion-Insertion Mutation in S-Protein Gene.

Rapid molecular testing for severe acute respiratory coronavirus 2 (SARS-CoV-2) variants may contribute to the development of public health measures, particularly in resource-limited areas. Reverse transcription recombinase polymerase amplification using a lateral flow assay (RT-RPA-LF) allows rapid RNA detection without thermal cyclers. In this study, we developed two assays to detect SARS-CoV-2 nucleocapsid (N) gene and Omicron BA.1 spike (S) gene-specific deletion-insertion mutations (del211/ins214). Both tests had a detection limit of 10 copies/µL in vitro and the detection time was approx

Construction of an infectious clone of tomato leaf curl New Delhi virus and development of a duplex assay through recombinase polymerase amplification-lateral flow dipstick to detect the virus and tomato yellow leaf curl virus simultaneously.

The co-infection of tomato yellow leaf curl virus (TYLCV) and tomato leaf curl New Delhi virus (ToLCNDV) in the same host complicates disease diagnosis and management, not to mention that each virus alone can cause devastating losses to its respective host crops across many tomato- and cucurbit-growing areas. However, diagnosis of mixed viral infections in the same host plants can be tedious, costly and challenging. This study aims to establish a rapid, sensitive, and specific duplex recombinase polymerase amplification-lateral flow dipstick (RPA-LFD) assay to simultaneously detect TYLCV and/o

The unconventional Xer recombination machinery of Streptococci/Lactococci.

Homologous recombination between circular sister chromosomes during DNA replication in bacteria can generate chromosome dimers that must be resolved into monomers prior to cell division. In Escherichia coli, dimer resolution is achieved by site-specific recombination, Xer recombination, involving two paralogous tyrosine recombinases, XerC and XerD, and a 28-bp recombination site (dif) located at the junction of the two replication arms. Xer recombination is tightly controlled by the septal protein FtsK. XerCD recombinases and FtsK are found on most sequenced eubacterial genomes, suggesting tha…

Mechanistic insights into filamentous phage integration in Vibrio cholerae.

Vibrio cholerae, the etiological agent of acute diarrhoeal disease cholera, harbors large numbers of lysogenic filamentous phages, contribute significantly to the host pathogenesis and provide fitness factors to the pathogen that help the bacterium to survive in natural environment. Most of the vibriophage genomes are not equipped with integrase and thus exploit two host-encoded tyrosine recombinases, XerC and XerD, for lysogenic conversion. Integration is site-specific and it occurs at dimer resolution site (dif) of either one or both chromosomes of V. cholerae. Each dif sequence contains two…

Effect of LexA on Chromosomal Integration of CTXϕ in Vibrio cholerae.

UNLABELLED: The genesis of toxigenic Vibrio cholerae involves acquisition of CTXϕ, a single-stranded DNA (ssDNA) filamentous phage that encodes cholera toxin (CT). The phage exploits host-encoded tyrosine recombinases (XerC and XerD) for chromosomal integration and lysogenic conversion. The replicative genome of CTXϕ produces ssDNA by rolling-circle replication, which may be used either for virion production or for integration into host chromosome. Fine-tuning of different ssDNA binding protein (Ssb) levels in the host cell is crucial for cellular functioning and important for CTXϕ integration…
