Focal adhesion is associated with lithium response in bipolar disorder: evidence from a network-based multi-omics analysis.

Lithium (Li) is one of the most effective drugs for treating bipolar disorder (BD), however, there is presently no way to predict response to guide treatment. The aim of this study is to identify functional genes and pathways that distinguish BD Li responders (LR) from BD Li non-responders (NR). An initial Pharmacogenomics of Bipolar Disorder study (PGBD) GWAS of lithium response did not provide any significant results. As a result, we then employed network-based integrative analysis of transcriptomic and genomic data. In transcriptomic study of iPSC-derived neurons, 41 significantly different

Integrative exome sequencing and multi-omics analysis elucidates the regulatory role of rare variants in metabolic syndrome.

Metabolic syndrome (MetS) is a cluster of interconnected cardiometabolic risk factors with a substantial but incompletely characterized genetic basis. To identify novel genetic determinants, particularly rare variants, we here conducted a large-scale exome-wide association study in 367,188 individuals from the UK Biobank (78,300 cases and 288,888 controls). Single-variant analysis identified 74 independent loci, three of which correspond to rare variants in CARMIL2, ACTR6, and PLA2G12A without prior documented MetS association. Furthermore, gene-based burden testing pinpointed three key genes:

Integrative multi-omics analysis identifies SNRPE as a key driver gene in uterine corpus endometrial carcinoma: promoting tumor progression, and mediating immune evasion.

BACKGROUND: Uterine corpus endometrial carcinoma (UCEC) has significant inherent resistance to immunotherapy. The tumor microenvironment (TME) in UCEC is characterized by limited infiltration of T cells, which has been shown to be the cause of this resistance. Recent studies have indicated that dysregulation of splicing may be involved in tumor progression and immune evasion. However, the biological mechanisms underlying this phenomenon have not been fully understood. METHODS: In the study, genome-wide association studies (GWAS), splicing quantitative trait loci (sQTL), and expression quantit

Prognostic significance and regulatory role of ACOT7 in the tumor immune microenvironment of breast invasive ductal carcinoma: a multi-omics analysis.

BACKGROUND: Invasive Ductal Carcinoma (IDC), which is the most common histological subtype of breast cancer, is highly aggressive and progresses rapidly. Acyl-CoA thioesterase 7 (ACOT7) is a key regulator of cell survival, the cell cycle, and lipid and glucose metabolism. However, the mechanism of ACOT7 in IDC is still unclear. Our study aims to investigate the clinical significance of ACOT7 in IDC. METHODS: A comparative analysis of ACOT7 expression in IDC and matched normal tissues was performed using the limma R package on datasets from GEO and TCGA. Prognostic evaluation was conducted usi

Integrated Multi-omics Reveals CDKN1A Suppression and Metabolic Regulation as Key Mechanisms of Huangqi Guizhi Wuwu Decoction Against Doxorubicin-Induced Cardiotoxicity.

The clinical utility of doxorubicin (DOX) is severely limited by dose-dependent cardiotoxicity, for which effective interventions remain scarce. Huangqi Guizhi Wuwu Decoction (HGWD) shows promising cardioprotective potential, but its mechanisms against DOX-induced cardiotoxicity (DIC) remain unexplored. This study explored the molecular mechanisms using an integrated metabolomics and transcriptomics approach. We identified 57 compounds in HGWD by liquid chromatography ion trap time-of-flight mass spectrometry (LC-IT-TOF/MS), and quantified five representative compounds for standardization. Mic

A synergistic multi-omics approach: causal sepsis drivers identified in activated CD4+ T cells by single-cell RNA sequencing and Mendelian randomization.

BACKGROUND: Sepsis is a life-threatening, heterogeneous syndrome with high mortality. This heterogeneity undermines current "one-size-fits-all" therapies and conventional biomarkers (e.g., PCT) lack prognostic power. A critical need exists to identify patient-specific endotypes and causal-driven therapeutic targets. METHODS: We employed a synergistic multi-omics strategy to identify causal drivers of sepsis. First, we used single-cell RNA sequencing (scRNA-seq) on peripheral blood mononuclear cells (GSE175453) to identify the most pathologically relevant immune cell subpopulation. Next, we us

Multi-Omics Profiling of oxylipins and gene expression in pediatric sarcomas identifies metastatic signatures and prognostic models.

INTRODUCTION: Pediatric bone sarcomas, including osteosarcoma (OS) and Ewing sarcoma (ES), are aggressive malignancies with poor prognosis in the metastatic stage. Oxylipins, bioactive lipid mediators derived from polyunsaturated fatty acids (PUFAs), play a crucial role in inflammation, immunity, and cancer progression; however, their systemic profiles in pediatric sarcomas remain unexplored. METHODS: We performed UPLC-MS/MS-based metabolomic profiling of plasma oxylipins and PUFAs in 52 pediatric sarcoma patients (29 OS, 23 ES) and 20 healthy controls. Transcriptomic data from public dataset

Multi-Omics Analysis of PBMCs Revealed Distinct Biological Differences Between Hemodialysis and Peritoneal Dialysis.

Although the clinical differences between hemodialysis (HD) and peritoneal dialysis (PD) are well established, the specific biological mechanisms underlying these differences remain incompletely understood. We performed untargeted proteomic and transcriptomic analyses of peripheral blood mononuclear cells (PBMCs) from healthy controls (CTRs) and patients with chronic kidney disease undergoing HD or PD. Key findings were validated in an independent cohort using standardized biomolecular techniques. Bioinformatic analysis identified 36 differentially expressed proteins and 19 transcripts between

CCS-mediated mechanistic link between gestational diabetes mellitus and carpal tunnel syndrome: a multi-omics MR framework.

BACKGROUND: Carpal tunnel syndrome (CTS) is a common condition in pregnancy, yet reliable tools for identifying women at high risk-particularly those with gestational diabetes mellitus (GDM)-remain lacking. Although GDM shares metabolic features with type 2 diabetes, a recognised CTS risk factor, whether GDM itself causally increases CTS risk and through which molecular pathways has not been established. METHODS: We used linkage disequilibrium score regression and two-sample Mendelian randomization across FinnGen and UK Biobank to evaluate the genetic correlation and causal effect of GDM on C

Multi-omic cell free DNA profiles of cerebral spinal fluid from lung cancer metastasis to the brain.

Cerebrospinal fluid (CSF) is a liquid biological medium immersing the brain and spinal canal. For patients with metastatic cancer from the lung, tumor cells release their cell-free DNA (cfDNA) into the CSF. We applied a nanopore single-molecule sequencing approach to analyze the fragmentation, methylation, and hydroxymethylation patterns present in CSF-derived cell-free DNA from patients with metastatic lung cancer to the brain. We compared the cancer cfDNA finding to non-cancer healthy controls and their CSF cell-free DNA. Among cancer patients, we observed enriched mono-nucleosome levels and
