Post-GWAS analysis of six substance use traits improves the identification and functional interpretation of genetic risk loci.

BACKGROUND: Little is known about the functional mechanisms through which genetic loci associated with substance use traits ascertain their effect. This study aims to identify and functionally annotate loci associated with substance use traits based on their role in genetic regulation of gene expression. METHODS: We evaluated expression Quantitative Trait Loci (eQTLs) from 13 brain regions and whole blood of the Genotype-Tissue Expression (GTEx) database, and from whole blood of the Depression Genes and Networks (DGN) database. The role of single eQTLs was examined for six substance use trait…

Advanced intercross line mapping suggests that ncf1 (ean6) regulates severity in an animal model of guillain-barre syndrome.

We here present the first genetic fine mapping of experimental autoimmune neuritis (EAN), the animal model of Guillain-Barré syndrome, in a rat advanced intercross line. We identified and refined a total of five quantitative trait loci on rat chromosomes 4, 10, and 12 (RNO4, RNO10, RNO12), showing linkage to splenic IFN-gamma secretion and disease severity. All quantitative trait loci were shared with other models of complex inflammatory diseases. The quantitative trait locus showing strongest linkage to clinical disease was Ean6 and spans 4.3 Mb on RNO12, harboring the neutrophil cytosolic fa…

Genome-wide meta-analysis identifies new susceptibility loci for migraine.

Migraine is the most common brain disorder, affecting approximately 14% of the adult population, but its molecular mechanisms are poorly understood. We report the results of a meta-analysis across 29 genome-wide association studies, including a total of 23,285 individuals with migraine (cases) and 95,425 population-matched controls. We identified 12 loci associated with migraine susceptibility (P<5×10(-8)). Five loci are new: near AJAP1 at 1p36, near TSPAN2 at 1p13, within FHL5 at 6q16, within C7orf10 at 7p14 and near MMP16 at 8q21. Three of these loci were identified in disease subgroup analy

Deciphering the genomic architecture of the stickleback brain with a novel multilocus gene-mapping approach.

Quantitative traits important to organismal function and fitness, such as brain size, are presumably controlled by many small-effect loci. Deciphering the genetic architecture of such traits with traditional quantitative trait locus (QTL) mapping methods is challenging. Here, we investigated the genetic architecture of brain size (and the size of five different brain parts) in nine-spined sticklebacks (Pungitius pungitius) with the aid of novel multilocus QTL-mapping approaches based on a de-biased LASSO method. Apart from having more statistical power to detect QTL and reduced rate of false p

Genetic regulation of bone metabolism in the chicken: similarities and differences to Mammalian systems.

Birds have a unique bone physiology, due to the demands placed on them through egg production. In particular their medullary bone serves as a source of calcium for eggshell production during lay and undergoes continuous and rapid remodelling. We take advantage of the fact that bone traits have diverged massively during chicken domestication to map the genetic basis of bone metabolism in the chicken. We performed a quantitative trait locus (QTL) and expression QTL (eQTL) mapping study in an advanced intercross based on Red Junglefowl (the wild progenitor of the modern domestic chicken) and Whit

Integration of a single-step genome-wide association study with a multi-tissue transcriptome analysis provides novel insights into the genetic basis of wool and weight traits in sheep.

BACKGROUND: Genetic improvement of wool and growth traits is a major goal in the sheep industry, but their underlying genetic architecture r … for LW, and leukocytes and macrophages were the most relevant cells for CN. For the six traits, 54 quantitative trait loci (QTL) were identified covering 81 candidate genes on 21 ovine autosomes. Multiple candidate genes showed strong tissue-specific expression, e.g. BNC1 (associated with MFD) and CHRNB1 (LW) were specifically expressed in skin and muscle, respectively. …

BnaC07.KCS9, a New Gene Regulating Erucic Acid Metabolism in Rapeseed.

Oil quality improvement is a primary target for rapeseed breeding, with particular emphasis on erucic acid. Although some QTLs for fatty acid metabolism have been identified, the genetic network of erucic acid remains poorly explored, except for FAE1. The present study constructed a high-density genetic map using an F2 population of 200 individuals from a cross between high-erucic and high-oleic parents and identified a novel QTL (HO/HE17) for erucic acid content, which was validated in the F2:3 population. Fine mapping refined HO/HE17 to a 552 kb region flanked by markers 17SNP2 and loc9 on c

Genetic evidence for a causal relationship between melatonin metabolism and depression.

To investigate the causal relevance of melatonin metabolism, which provides the biological basis for circulating melatonin levels, to specific depression symptom subtypes, we performed a targeted systematic review of melatonin metabolism pathways in the human brain and liver. Using two-sample Mendelian randomization (MR), we assessed the causal effects of metabolism pathways and/or individual genes on major depressive disorder (MDD) and nine symptom subtypes derived from Patient Health Questionnaire-9 (PHQ-9). Instrumental variables (IVs) were expression quantitative trait loci (eQTL) for eigh…

Integrating genomics, multi-omics, CRISPR and speed breeding for stress-resilient vegetable legume improvement.

Vegetable legumes are nutritionally and ecologically important crops. However, their genetic improvement has not kept pace with the increasing challenges posed by climate change due to the polygenic nature of stress tolerance, narrow genetic diversity, and the persistent gap between molecular discoveries and field-level cultivar development. Although recent reviews have examined individual genomic tools or specific stress responses, a comprehensive synthesis integrating genomics-assisted breeding, multi-omics technologies, genome editing, and speed breeding within a unified crop improvement fr

Combining ability and gene action for grain yield and biofortification traits in pearl millet [Pennisetum glaucum (L.) R. Br.]: implications for breeding high-yielding biofortified hybrids in arid regions.

Hybrid RIB-9184 × RIB-15131 combines high yield (18.84 g plant⁻¹) with iron (46.16 mg kg⁻¹), zinc (38.86 mg kg⁻¹), and protein (11.91%); Fe-Zn correlation (rg = 0.82) permits simultaneous biofortification. Pearl millet [Pennisetum glaucum (L.) R. Br., syn. Cenchrus americanus (L.) Morrone] is a climate-resilient cereal with inherently high micronutrient levels, making it a priority crop for biofortification. Understanding gene action for yield and nutritional traits is essential for designing effective breeding strategies. Ten diverse inbred lines were crossed in a half-diallel design (Griffin

Genetic Diversity Analysis of 96 Gossypium hirsutum-Gossypium barbadense Introgression Lines and Early Maturing Northern China Cotton Lines Using a 40K Liquid-Phase Chip.

Background: Genetic diversity and genetic differentiation between Gossypium hirsutum-Gossypium barbadense introgression lines (ILs) and early-maturing upland cotton lines are critical for resolving the core breeding contradiction in Xinjiang cotton region: narrow genetic basis of early-maturing cultivars and late maturity of ILs with superior fiber quality. Xinjiang is one of the major cotton-producing regions in China, and breeding high-quality early-maturing upland cotton adapted to local ecological conditions is essential for improving cotton yield and quality. However, the genetic relation

Multi-tissue integrated Mendelian randomization method identifies disease risk genes.

Mendelian randomization (MR) leverages genetic variants as instrumental variables to infer causal relationships between molecular traits and diseases, however, identifying the specific causal genes underlying disease risk remains challenging. Here, we present MULTI (Multi-tissue Unified Likelihood-based Transcriptomic Integration), a Bayesian MR framework that integrates genetic information across tissues to improve the accuracy of causal inference. MULTI yields reliable estimates even when the number of instruments in a single tissue is limited, and further increases statistical power by adap

Genetic dissection of cold stress tolerance and yield potential under cold stress in nested synthetic wheat (Triticum aestivum L.) introgression libraries using multi-locus genome-wide association and haplotype analysis.

Cold stress is a major abiotic constraint to wheat production in temperate regions, particularly in the Kashmir Valley of north-western Himalayas, India, where prolonged low temperatures delay growth, reduce yield, and disrupt the rice-wheat cropping system. To address this challenge, we evaluated a panel of 340 nested synthetic hexaploid wheat introgression lines, developed by introgressing allelic diversity from Aegilops tauschii and Triticum durum into bread wheat. The panel was phenotyped for cold stress tolerance, electrolyte leakage index, and yield-related traits across three temperate
