Beware of Sealing Film of Petri Dishes!-Alters the Expression of a Large Number of Genes.

Arabidopsis seedlings grown in Petri dishes sealed with PE plastic wrap, PP parafilm, or NF surgical tape showed differences in growth, with PE plastic wrap resulting in a smaller size and fresh weight, followed by PP parafilm, compared to unsealed or NF surgical tape-sealed dishes. To investigate the basis of these phenotypic changes, transcriptome sequencing was performed. The results indicated that seedlings in dishes sealed with PE plastic wrap and PP parafilm exhibited over 1000 differentially expressed genes (DEGs) at 7 days. By 14 days, the number of DEGs had increased to over 2000 for

Transcriptomic analysis reveals effects of fertilization towards growth and quality of Fritillariae thunbergii bulbus.

Fritillariae thunbergii Bulbus (FTB) is a traditional Chinese medicine that has been widely cultivated for its expectorant, antitussive, antiasthmatic, antiviral, and anticancer properties. The yield and quality of F. thunbergii are influenced by cultivation conditions, such as the use of fertilizers. However, the optimal type of fertilizers for maximum quality and yield and underlying mechanisms are not clear. We collected F. thunbergii using raw chicken manure (RC), organic fertilizer (OF), and plant ash (PA) as the base fertilizer in Pan'an County, Jinhua City, Zhejiang Province as experime

Priming avocado with sodium hydrosulfide prior to frost conditions induces the expression of genes involved in protection and stress responses.

Priming plants with chemical agents has been extensively investigated as a means for improving their tolerance to many biotic and abiotic stresses. Earlier, we showed that priming young avocado (Persea americana Mill cv. 'Hass') trees with sodium hydrosulfide (NaHS), a donor of hydrogen sulfide, improves the response of photosynthesis to simulated frost (cold followed by high light) conditions. In the current study, we performed a transcriptome analysis to gain insight into the molecular response of avocado 'Hass' leaves to frost, with or without NaHS priming. The analysis revealed 2144 (down-

Transcriptome and co-expression network analyses of key genes and pathways associated with differential abscisic acid accumulation during maize seed maturation.

BACKGROUND: Currently, mechanical maize kernel harvesting has not been fully utilized in developing countries including China, partly due to the absence of suitable cultivars capable of rapid desiccation during seed maturation. The initiation of rapid desiccation during seed maturation is regulated by abscisic acid (ABA). For further characterization of ABA-regulated key genes and cellular events, it is necessary to perform transcriptome analysis of maize developing embryos. The ABA synthesis-deficient mutant (vp5) and normal maize (Vp5) seeds are suitable materials for such purpose. RESULTS:

Ectopic expression of phosphoenolpyruvate carboxylase in Vicia narbonensis seeds: effects of improved nutrient status on seed maturation and transcriptional regulatory networks.

Seed maturation responds to endogenous and exogenous signals like nutrient status, energy and hormones. We recently showed that phosphoenolpyruvate carboxylase (PEPC) overexpression in Vicia narbonensis seeds alters seed metabolism and channels carbon into organic acids, resulting in greater seed storage capacity and increased protein content. Thus, these lines represent models with altered sink strength and improved nutrient status. Here we analyse seed developmental and metabolic parameters, and C/N partitioning in these seeds. Transgenic embryos take up more carbon and nitrogen. Changes in

Investigation of cytokinin-deficient phenotypes in Arabidopsis by ectopic expression of orchid DSCKX1.

The plant hormone cytokinin plays a major role in regulating plant growth and development. Here we generated cytokinin-reduction Arabidopsis plants by overexpressing a heterologous cytokinin oxidase gene DSCKX1 from Dendrobium orchid. These transgenic plants exhibited reduced biomass, rapid root growth, decreased ability to form roots in vitro, and reduced response to cytokinin in growing calli and roots. Furthermore, the expression of KNAT1, STM, and CycD3 genes was significantly reduced in the transgenic plants, suggesting that cytokinin may function to control the cell cycles and shoot/root

A CysB regulator positively regulates cysteine synthesis, expression of type III secretion system genes, and pathogenicity in Ralstonia solanacearum.

A syringe-like type III secretion system (T3SS) plays essential roles in the pathogenicity of Ralstonia solanacearum, which is a causal agent of bacterial wilt disease on many plant species worldwide. Here, we characterized functional roles of a CysB regulator (RSc2427) in R. solanacearum OE1-1 that was demonstrated to be responsible for cysteine synthesis, expression of the T3SS genes, and pathogenicity of R. solanacearum. The cysB mutants were cysteine auxotrophs that failed to grow in minimal medium but grew slightly in host plants. Supplementary cysteine substantially restored the impaired

Transcriptome analysis reveals fundamental differences in plant response to acute and chronic exposure to ionizing radiation.

We analyzed the influence of acute and chronic ionizing radiation (IR) on plant genome stability and global genome expression. Plants from the "chronic" group were grown for 21 days on (137)Cs-artificially contaminated soil, and received a cumulative dose of 1Gy. The "acute" plant group was exposed to an equal dose of radiation delivered as a single pulse. Analysis of homologous recombination (HR) events revealed a significantly higher increase in HR frequency (HRF) in the "chronic" group as compared to "acute" group. To understand the observed difference we performed global genome expression

Recreating viable YYh genotype uncovers the role of CpYYL underlying YY lethality in papaya.

Papaya is a trioecious species with XX females, XY males, and XYh hermaphrodites. Any combination of Y and Yh chromosomes is lethal. The gene underlying YY lethality is pivotal in the transition from stage 2 to stage 3 in sex chromosome evolution. Here, we identify and functionally validate the YY lethality gene in papaya, CpYYL. Loss of CpYYL function accelerates glycolysis and reduces sucrose accumulation in embryo, causing embryo abortion. CpYYL interacts with CpAKRP and overexpression of both genes partially rescues seed abortion in the heterozygous emb506 and akrp mutants, indicating cons

Fine mapping and characterization of the bitter gourd mature fruit-length QTL mfl5.1 reveals a lectin receptor-like kinase gene McLECRK1b controlling fruit elongation.

A 2-bp insertion in McLecrk1b encoding an L-type lectin receptor-like kinase (L-LecRLK), the candidate gene for the major QTL mfl5.1 for mature fruit length, results in a premature stop codon and causes short fruit in bitter gourd. Fruit length is a key determinant of yield and market class in bitter gourd, yet the causal genes controlling fruit elongation remain largely unknown. In our previous QTL analysis using two inbred accessions with extremely short (HNU004) and moderately long (HNU025) fruits, mfl5.1 showed the largest effect. Here, we applied marker-assisted backcrossing to minimize b

BrDDB1A promoted flowering via age pathway in Chinese cabbage.

The transition from vegetative to reproductive growth, marked by flowering, is a pivotal developmental switch in plants, whereby the age pathway serves as an important regulatory mechanism governing this process. In this study, we screened a late-flowering mutant from EMS mutagenesis in Chinese cabbage. The late-flowering phenotype was unaffected by photoperiod, vernalization and GA3 treatments, and obvious changes occurred at the transcriptional levels of age flowering pathway-related genes, which indicated that the mutant trait was mediated by the age pathway. Causal gene BrDDB1A, involved i

DPE1, a novel allelic of BT1, is critical for maize endosperm development and carbohydrate metabolism.

Maize (Zea mays) endosperm is the primary tissue for storing nutrients, such as starch, that provide the developing embryo with energy. Endosperm mutants are useful for clarifying carbohydrate synthesis and metabolism as well as the molecular mechanism underlying endosperm development in maize. In this study, we identified a novel maize mutant exhibiting abnormal endosperm development. This mutant, which was named dysplastic endosperm1 (dpe1), contained a shrunken, collapsed, and opaque endosperm. Using a map-based cloning strategy, DPE1 was identified as Zm00001d015746. Moreover, an allelism

Identification of CaPCR1, an OFP gene likely involved in pointed versus concave fruit tip regulation in pepper (Capsicum annuum L.) using recombinant inbred lines.

CaPCR1 (Capana12g002165) was a candidate gene regulating fruit concave/pointed tip shape in pepper. The concave shape of the fruit tip in pepper plants is highly susceptible to drought and low temperature stresses, resulting in the appearance of a pointed tip fruit, which affects its commercial value. However, few studies on the process of fruit tip development and regulatory genes in pepper have been reported. Herein, the developmental process of the ovary before anthesis, especially changes in the shape of the ovary tip, was studied in detail. The results showed that the final fruit tip shap

Transcript analyses reveal a comprehensive role of abscisic acid in modulating fruit ripening in Chinese jujube.

BACKGROUND: Chinese jujube (Ziziphus jujuba Mill.) is a non-climacteric fruit; however, the underlying mechanism of ripening and the role of abscisic acid involved in this process are not yet understood for this species. RESULTS: In the present study, a positive correlation between dynamic changes in endogenous ABA and the onset of jujube ripening was determined. Transcript analyses suggested that the expression balance among genes encoding nine-cis-epoxycarotenoid dioxygenase (ZjNCED3), ABA-8'-hydroxylase (ZjCYP707A2), and beta-glucosidase (ZjBG4, ZjBG5, ZjBG8, and ZjBG9) has an important ro

Transcriptomic analysis of AhAHL23-mediated root development and space-induced mutations in peanut (Arachis hypogaea L.).

Peanut seedling development encompasses four distinct tissues (leaf, stem, hypocotyl, root) with largely uncharacterized transcriptional regulatory networks, so we conducted RNA-seq on the space mutant line ZHM112. Transcriptome analysis showed that differentially expressed genes (DEGs) in peanut seedlings were enriched in basic biosynthesis and physiological metabolism pathways, with photosynthetic metabolism prominent in leaves and hormone metabolism in roots. The weighted gene co-expression network analysis (WGCNA) identified eight modules related to the four tissues. By integrating differe

Silverleaf Nightshade (Solanum elaeagnifolium) Undergoes Guild-Specific Transcriptomic Reprogramming Against Chewing Versus Piercing Sucking Herbivory.

Solanum elaeagnifolium (silverleaf nightshade, SLN) is a globally invasive perennial weed with reproductive plasticity and complex defence systems that significantly impact crop yields by invading fields of staple, commercial and ornamental crops. Despite being a host to multiple insect herbivores, the molecular programming enabling its rapid adaptation to defend against diverse feeding guilds remains poorly resolved. Here, we report a comprehensive de novo transcriptomic assembly and comparative analysis of S. elaeagnifolium challenged by two distinct herbivores: the piercing-sucking generali

Multiple omics analysis reveals the response mechanism of tobacco seedlings to different magnesium concentrations.

BACKGROUND: Magnesium is an essential macronutrient for tobacco (Nicotiana tabacum L.) growth, as it participates in chlorophyll synthesis, photosynthesis, and enzyme activation. However, the molecular mechanisms underlying tobacco’s dynamic response to varying magnesium concentrations remain unclear. This study combined physiological, transcriptomic, and metabolomic analyses to explore the adaptive strategies of tobacco seedlings under complete magnesium deficiency (CK), deficient, optimal (T3, 4 mmol/L), excess, and toxic magnesium conditions. RESULTS: Magnesium deficiency/excess induced oxi

Comparative transcriptome profiling of vanilla (Vanilla planifolia) capsule development provides insights of vanillin biosynthesis.

BACKGROUND: Vanillin is the most abundant volatile compound in natural vanilla extract and the primary metabolite from an economic perspective. Natural vanilla is the second most expensive spice in the world and the most profitable crop adapted to the warm tropics. Despite its global popularity, vanilla is mainly cultivated from vegetatively propagated clones and insufficient modern plant breeding has been achieved. One of the breeding objectives is to increase the vanillin concentration in the cured vanilla capsules. The vanillin biosynthesis pathway has not been thoroughly deciphered and mul

Transcriptomic and metabolomic data reveal key genes that are involved in the phenylpropanoid pathway and regulate the floral fragrance of Rhododendron fortunei.

BACKGROUND: To reveal the key genes involved in the phenylpropanoid pathway, which ultimately governs the fragrance of Rhododendron fortunei, we performed a comprehensive transcriptome and metabolomic analysis of the petals of two different varieties of two alpine rhododendrons: the scented R. fortunei and the unscented Rhododendron 'Nova Zembla'. RESULTS: Our transcriptomic and qRT-PCR data showed that nine candidate genes were highly expressed in R. fortunei but were downregulated in Rhododendron 'Nova Zembla'. Among these genes, EGS expression was significantly positively correlated with v

Single-cell transcriptomic analysis of pea shoot development and cell-type-specific responses to boron deficiency.

Understanding how nutrient stress impacts plant growth is fundamentally important to the development of approaches to improve crop production under nutrient limitation. Here we applied single-cell RNA sequencing to shoot apices of Pisum sativum grown under boron (B) deficiency. We identified up to 15 cell clusters based on the clustering of gene expression profiles and verified cell identity with cell-type-specific marker gene expression. Different cell types responded differently to B deficiency. Specifically, the expression of photosynthetic genes in mesophyll cells (MCs) was down-regulated
